A control system is provided for a combine harvester header that controls the reel position relative to the header to regulate the reel height relative to the crop canopy and maintain a predefined reel engagement. The reel control system can automatically adjust the reel height during changes in canopy height by processing sensor data in real time, which can be averaged over a period of time. The control system determines if any individual sensor detects crop residue and, if so, the data from that sensor can be ignored, preferably for a defined period. If the crop height is measured to be less than or equal to the cutting height, the sensor is measuring crop residue, and its data is ignored.
