Description

Technology Field

[0001] This invention relates to SNP markers, a primer set, and their applications for high-efficiency identification of a large number of apple varieties. Background Technology

[0002] Genetic markers refer to specific nucleotide sequence fragments that can determine the presence of polymorphism in the genome. In the field of crop breeding, genetic markers are utilized in areas such as the development of trait-associated markers, marker-assisted selection (MAS) based on these markers, gene mapping, quantitative trait locus analysis, purity testing, genetic diversity analysis, and variety identification. Generally, methods for identifying plant varieties are broadly categorized into morphological characteristic testing through cultivation trials, testing based on differences in isoenzymes between varieties, and DNA analysis. Among these, DNA analysis offers the advantage of being objective and highly reproducible compared to phenotype-based identification methods, as it is not affected by the cultivation environment or the crop's growth stage.

[0003] Various studies suggest the possibility of utilizing differences in nucleotide sequences at the genetic level as molecular markers for variety identification. Specifically, among the types of molecular markers, it is suggested to utilize Simple Sequence Repeats (SSRs), Single Nucleotide Polymorphisms (SNPs), and Indels, which can best express crop polymorphisms when considering the degree of polymorphism between varieties, the reproducibility of analysis, and the degree of distribution on chromosomes. Korean Registered Patent No. 0974821 discloses an SNP marker for identifying commercially available F1 pepper varieties.

[0004] As such, research on differences between individuals using genetic material has been steadily conducted, and with the recent advancements in molecular genetics and DNA analysis technology, the development of genetic markers including SNPs, such as the search for genes related to economic traits and the discovery of genes related to diseases at the molecular biological level, is actively underway.

[0005] Meanwhile, apple (scientific name: Malus domestica , Malus pumila Apples are an economically important temperate crop due to their high global production. Morphological and physiological characteristics of apples have been used as tools for identifying apple varieties. However, these methods have disadvantages, such as being time-consuming, expensive, and often based on subjective decisions (Cooke RJ (1995), Varietal identification of crop plants, p.33-63). Since multigenic, quantitative, and environmental factors influence the expression of apple variety characteristics, the research group on biochemical and molecular biological techniques at the International Union for the Protection of New Varieties of Plants (UPOV) is calling for the use of molecular biological primers for apple variety identification.

[0006] Against this backdrop, the inventors have discovered a genetic marker capable of identifying apple varieties and a primer set capable of detecting said genetic marker, and introduced them into the KASP (Kompetitive Allele-Specific PCR) analysis method to rapidly and economically identify a large number of apple varieties. The discovered marker and primer set can be usefully utilized not only for identifying apple varieties but also for the protection of apple varieties and genetic resources. The problem to be solved

[0007] One aspect is to provide a set of primers for apple variety identification.

[0008] Another aspect is to provide a kit for identifying apple varieties that includes the above-mentioned primer set.

[0009] Another aspect is providing a method to identify apple varieties.

[0010] Other objects and advantages of this application will become more apparent from the following detailed description, together with the appended claims and drawings. Anything not described in this specification is omitted, as it can be sufficiently recognized and inferred by those skilled in the art of this application or a similar art field. means of solving the problem

[0011] Each description and embodiment disclosed in this application may be applied to each other description and embodiment. That is, all combinations of the various elements disclosed in this application fall within the scope of this application. Furthermore, the scope of this application should not be considered limited by the specific descriptions provided below.

[0013] One aspect provides a set of primers for apple variety identification (or discrimination) comprising each set of primers for detecting a single nucleotide polymorphism (SNP) located at the 201st nucleotide of each nucleotide sequence in the nucleotide sequences of SEQ ID NOs 1 to 96.

[0014] The term "polymorphism" refers to the presence of two or more alleles at a single locus, and among polymorphisms, when only a single nucleotide differs between individuals is called a single nucleotide polymorphism (SNP).

[0015] The term "allele" refers to various variations of a given gene. For example, it can refer to multiple types of a single gene located at the same locus on homologous chromosomes. Additionally, alleles are used to describe polymorphism; for instance, an SNP can have two types of alleles.

[0016] The term "single nucleotide polymorphism (SNP)" refers to a base variation within a chromosomal sequence that indicates a deviation between individuals or varieties. Specifically, it may refer to a difference of a single base (or a single base pair) within a specific sequence. Single nucleotide polymorphisms are known to occur with the highest frequency among polymorphisms in DNA sequences. Utilizing this characteristic, the present invention selected SNPs for identifying apple varieties, and among the selected SNPs, identified SNP markers that demonstrated discriminative power and excellent results in specificity and sensitivity, and used them for apple variety identification.

[0017] The term "marker" or "genetic marker" refers to a nucleotide sequence used as a reference when identifying genetically unrelated loci, and the term "locus" refers to the position of a molecular marker on a gene map.

[0018] The above single nucleotide polymorphisms may refer to all single nucleotide polymorphisms located at the 201st nucleotide of each nucleotide sequence in the nucleotide sequences of SEQ ID NOs 1 to 96. The above single nucleotide polymorphisms may be associated with genes that indicate differences between apple varieties. The above single nucleotide polymorphisms may be nucleotide variations that indicate differences between apple varieties. Therefore, the above single nucleotide polymorphisms may function as genetic markers capable of identifying apple varieties.

More specifically, the single nucleotide polymorphism is a polymorphism in which the 201st base in the nucleotide sequence of SEQ ID NO. 1 is G or A, a polymorphism in which the 201st base in the nucleotide sequence of SEQ ID NO. 2 is A or G, a polymorphism in which the 201st base in the nucleotide sequence of SEQ ID NO. 3 is G or T, a polymorphism in which the 201st base in the nucleotide [0023] The term "nucleotide" refers to the basic unit of DNA or RNA, the genetic material of all living organisms, composed of three elements: a base, a pentose sugar, and a phosphate. There are two types of bases: purines and pyrimidines, and deoxyribose is used for DNA and ribose for RNA. Unless otherwise specifically noted, the above nucleotides may include analogs of natural nucleotides.

[0024] The term "polynucleotide or oligonucleotide" refers to a polymer of nucleotides in which nucleotide monomers are linked together in a chain by covalent bonds. Polymers of nucleotides can be divided into two types based on their length: oligonucleotides and polynucleotides. The aforementioned oligonucleotides generally refer to relatively short nucleotide polymers composed of fewer than tens of nucleotides, while the aforementioned polynucleotides refer to relatively long polymers composed of hundreds or thousands or more nucleotides, but are not limited thereto. The terms "oligonucleotide" and "polynucleotide" may be used interchangeably.

[0025] The term "primer" means a single-stranded polynucleotide or oligonucleotide that can act as a starting point in the polymerization of nucleotides by a polymerase. The primer may be prepared using methods known to a person skilled in the art. The primer may be an oligo-nucleotide primer for a polymerase chain reaction (PCR).

[0026] The sequence of each of the above primers may be identical to or complementary to some consecutive bases within any one of the base sequences of SEQ ID NOs 1 to 96. The length of the above primers may vary depending on various factors, such as temperature and the application of the primers. For example, in the case of a primer set for HRM (High Resolution Melting) analysis, it may be a primer set capable of producing amplification products of a size suitable for HRM analysis (e.g., about 50 to 500 bp).

[0027] The above primer set can be used for DNA amplification or single nucleotide polymorphism detection, and preferably for the amplification of genetic markers for apple variety identification or for the detection of single nucleotide polymorphisms. Accordingly, the above primer set can be used to identify or distinguish apple varieties.

[0028] According to one embodiment, each of the first to 96 primer sets may detect or identify a single nucleotide polymorphism located at the 201st base of any one selected among the nucleotide sequences of SEQ ID NOs 1 to 96 of Table 1 below. For example, the first primer set may detect or identify a single nucleotide polymorphism when the base located at the 201st of SEQ ID NO. 1 is G (guanine) or A (adenine), and the fourth primer set may detect or identify a single nucleotide polymorphism when the base located at the 201st of SEQ ID NO. 4 is C (cytosine) or T (thymine). The 'Sequence Number' item in Table 1 below indicates the sequence number in the sequence list attached to this specification, which describes the DNA sequence of each SNP site, the 'SNP Position in Sequence' item indicates the position of the SNP in the sequence of the sequence number, and the 'SNP Base (Allele)' item indicates the base exhibiting polymorphism at the SNP position. As described above, each single nucleotide polymorphism located at the 201st base of each base sequence in the base sequences of Sequence Numbers 1 to 96 of Table 1 below, which can be detected by each of the primer sets, may be associated with a gene exhibiting differences between apple varieties, and specifically, may be a base variant exhibiting differences between apple varieties.

[0029] Specifically, each of the first to 96 primer sets may identify the type (i.e., allele) of each base at a single nucleotide polymorphism position corresponding in Table 1 below. For example, the first primer set may identify whether the type (i.e., allele) of the base located at the 201st position of SEQ ID NO. 1 is G or A. More specifically, each of the first to 96 primer sets may identify the genotype of each base at a single nucleotide polymorphism position corresponding in Table 1 below. For example, the first primer set may identify whether the genotype of the base located at the 201st position of SEQ ID NO. 1 (i.e., a single base pair located at the same locus on a homologous chromosome) is GG (homozygote), GA (heterozygote), and AA (homozygote).

[0030] Accordingly, by using all of the above 1 to 96 primer sets to detect or identify all of the single nucleotide polymorphisms in Table 1 below, which are genetic markers capable of identifying apple varieties, apple varieties can be identified.

[0032] The polynucleotide or oligonucleotide of the primer may include nucleotide analogs such as phosphorothioates, alkylphosphorothioates, peptide nucleic acids, or intercalations. The polynucleotide or oligonucleotide of the primer may further include a labeling material that emits fluorescence, phosphorescence, or radioactivity. The labeling material may be labeled at the 5' end or 3' end of the polynucleotide or oligonucleotide. The fluorescent labeling material may be VIC, NED, FAM, PET, or a combination thereof. Additionally, the radioactive labeling material may be incorporated into the amplification product through a PCR reaction using a PCR reaction solution to which a radioisotope such as 32P or 35S has been added. The primer set may be a primer set for Fluidigm analysis. Fluidigm analysis allows for the rapid detection of two allele-type SNPs in large quantities. The primer set for the above-described Fluidigm analysis may include an LSP (Locus Specific Primer), ASP (Allele Specific Primer) 1, and ASP 2, and optionally include a STA (Specific Target Amplification Primer). The STA and LSP may be used for amplifying a target sequence containing an SNP, the LSP and ASP may be used to identify the SNP location, and ASP 1 and ASP 2 may be used to detect each of the SNP alleles. For the Fluidigm analysis, probes linked to fluorescent labels such as FAM or HEX may be used as probes. For example, each probe linked to FAM or HEX may be linked to ASP 1 and ASP 2, respectively. For example, ASP 1 and ASP 2 are specifically hybridized to the two alleles of the SNP, respectively, and the resulting product is amplified, and the probe sequences connected to ASP 1 and ASP 2 are co-amplified, and as a result, the fluorescence of the fluorescent label connected to the amplified probe is emitted, allowing the genotype of the SNP to be identified.

[0033] The above ASP 1 and ASP 2 may be constructed corresponding to the alleles of a single nucleotide polymorphism. For example, the 5' end or the 3' end of the above ASP 1 and ASP 2 may each have a nucleotide identical to or complementary to the allele of the single nucleotide polymorphism to be analyzed. For example, the above ASP 1 and ASP 2 may be constructed to consist of about 10 to 40 consecutive sequences or sequences complementary thereto, with the nucleotide at the SNP location in a nucleotide sequence containing the SNP as the 3' end, and at the 3' end of each of the above ASP 1 and ASP 2, one of the two types of nucleotides that are alleles of the SNP or two types of nucleotides complementary thereto may be located therein. The above STA may be constructed from approximately 10 to 40 consecutive sequences or complementary sequences among the forward (or backward) sequences of the SNP site in a sequence containing the SNP, and the above LSP may be constructed from approximately 10 to 40 consecutive sequences or complementary sequences among the backward (or forward) sequences of the SNP site in a sequence containing the SNP. The above oligonucleotide primers for Fluidigm analysis may be manufactured by ordering from Fluidigm Inc.

[0034] The above-described primer set for identifying apple varieties can identify one or more of the apple varieties listed in Table 2 below. According to one embodiment, it was confirmed that the above-described primer set for identifying apple varieties can identify 72 general apple varieties (Nos. 1 to 72 in Table 2 below) with 100% accuracy, excluding 14 Fuji bud mutation varieties and 3 Hongro bud mutation varieties among the 89 apple varieties in Table 2 below, and it was confirmed that while identification between bud mutation varieties is impossible, identification of whether a variety corresponds to a bud mutation variety is possible. Therefore, according to one embodiment, the above-described primer set for identifying apple varieties can distinguish between general apple varieties and bud mutation varieties, and can identify one or more of the apple varieties Nos. 1 to 72 in Table 2 below.

[0035] The term "bud mutant" refers to a branch or stem that has grown from a mutation in the genes of a plant's growth point. Leaves, flowers, and fruits growing on this mutant may differ in characteristics from those grown on ordinary branches. If beneficial mutations exist, these mutants can be propagated and utilized as bud mutant varieties.

[0036] Therefore, the term "bud mutation variety" may refer to a variety grown and harvested from a bud mutation site.

[0037] Another aspect provides a kit for identifying apple varieties comprising the above-described set of primers for identifying apple varieties. Specifically, the kit may comprise all of the above-described sets of primers 1 through 96. The kit may be able to detect or identify all single nucleotide polymorphisms located at the 201st nucleotide of each nucleotide sequence in the nucleotide sequences of SEQ ID NOs 1 through 96, and thereby identify apple varieties.

[0038] The above kit can identify one or more of the apple varieties listed in Table 2 below. According to one embodiment, the kit distinguishes between common apple varieties and bud mutation varieties, and can identify one or more of the apple varieties numbered 1 to 72 in Table 2 below.

[0039] According to one embodiment, the kit may be a PCR kit or a kit for fluidigm analysis.

[0040] The above PCR kit or Fluidigm analysis kit may additionally include, but is not limited to, components necessary for the identification (or detection) of PCR or amplification products, such as DNA polymerase, a dNTP mixture (dATP, dCTP, dGTP, and dTTP), PCR buffer solution, a DNase inhibitor, a restriction enzyme, or sterile water. The above DNA polymerase is, for example, E. coli The DNA polymerase I "Klenow fragment," heat-stable DNA polymerase, reverse transcriptase such as RNA-dependent DNA polymerase, Taq polymerase, or bacteriophage T7 DNA polymerase may be, but is not limited thereto. The PCR buffer solution may contain buffer components such as KCl, Tris-HCl, or MgCl2, and may, for example, contain a PCR buffer. The restriction enzyme may be one or more of BfaI or BsaAI, but is not limited thereto. The PCR kit or Fluidigm analysis kit may include an instruction manual. The instruction manual may be a printed document explaining the use of the kit, for example, the method of preparing the PCR buffer solution, the presented reaction conditions, etc.

[0041] The above kit may comprise a composition for identifying apple varieties that includes the above-described set of primers for identifying apple varieties. In addition to the above-described set of primers for identifying apple varieties, the composition may further include components necessary for the identification (or detection) of PCR or amplification products as described above.

[0042] According to one embodiment, the kit may include all of the first to 96 primer sets, wherein the first to 96 primer sets included in the kit may all be contained in a single container, tube, well, or composition (e.g., the apple variety identification composition), or one or more primer sets selected from the first to 96 primer sets may be included in each of two or more independent containers, tubes, wells, or compositions. Furthermore, when two or more types of primer sets are included in a single container, tube, well, or composition, the combination of the included primer sets is not limited, and an appropriate combination among the first to 96 primer sets may be selected. That is, as long as the kit includes all of the first to 96 primer sets, the number of independent containers, tubes, wells, or compositions and the types of primer sets included in each container, tube, well, or composition may be appropriately determined by considering the purpose of analysis, analysis efficiency, etc.

[0043] The above kit or composition may further include reagents, instruments, or devices necessary to detect or identify the single nucleotide polymorphism using the above set of primers for apple variety identification, such as reagents, instruments, or devices necessary to perform PCR, DNA-DNA hybridization, fluorescence detection, etc.

[0044] Among the terms or elements mentioned in the above kit, those that are the same as those mentioned in the description of the primer set are understood to be the same as those mentioned above in the description of the primer set.

[0045] Another aspect provides a method for identifying apple varieties comprising: (a) a step of isolating genomic DNA from an apple; (b) a step of detecting (all) single nucleotide polymorphisms located at the 201st nucleotide of each nucleotide sequence in the nucleotide sequences of SEQ ID NOs 1 to 96 in the isolated genomic DNA; and (c) a step of identifying apple varieties by analyzing the detection results.

[0046] The above genomic DNA may be derived from the leaves, stems, fruits, flowers, roots, or a combination thereof of an apple. The above genomic DNA may be obtained using conventional methods for extracting DNA from a plant.

[0047] Specifically, in step (b) above, all single nucleotide polymorphism positions located at the 201st nucleotide of each nucleotide sequence in the nucleotide sequences of SEQ ID NOs 1 to 96 may be detected. For example, in step (b) above, all alleles (i.e., nucleotide types) existing at the corresponding positions for all single nucleotide polymorphisms may be detected. That is, in step (b) above, the presence or absence of a specific type of nucleotide at the positions of all single nucleotide polymorphisms may be detected. For example, in step (b) above, the presence or absence of allele bases present at all single nucleotide polymorphism positions in Table 3 below may be detected (e.g., for single nucleotide polymorphism 1 in Table 3 below, the presence or absence of the allele base G or A present at the corresponding position is detected), and in this case, for each single nucleotide polymorphism, the allele present at the corresponding position may be detected by distinguishing according to base type (e.g., for single nucleotide polymorphism 1 in Table 3 below, the case where only G is present, the case where only A is present, or the case where both G and A are present are detected by distinguishing respectively).

[0048] In step (b) above, probes, primers, or restriction enzymes prepared to detect a single nucleotide polymorphism located at the 201st nucleotide of each nucleotide sequence in the nucleotide sequences of SEQ ID NOs 1 to 96 may be used, but are not limited thereto.

[0049] For example, the probe may be a polynucleotide (oligonucleotide) or a polynucleotide (oligonucleotide) complementary thereto, comprising a sequence of five or more, eight or more, or ten or more consecutive nucleotides including a single nucleotide polymorphism base located at the 201st position of each nucleotide sequence of SEQ ID NOs 1 to 96 and all or part of the adjacent sequence thereof. The probe may consist of approximately 5 to 150, 5 to 100, 5 to 50, or 5 to 10 nucleotides, but is not limited thereto. The probe may be manufactured in multiple numbers corresponding to each single nucleotide polymorphism so as to detect each single nucleotide polymorphism by forming DNA-DNA hybridization with a sequence containing each single nucleotide polymorphism base located at the 201st position within each nucleotide sequence, based on each of the nucleotide sequences of SEQ ID NOs 1 to 96. The above probe can be designed and manufactured according to general methods known in the art.

[0050] The term "probe" refers to a polynucleotide or oligonucleotide that specifically binds to a specific target sequence. The probe may be capable of forming a specific binding complementary or specific binding to the polynucleotide or oligonucleotide containing the single nucleotide polymorphism site. The probe may have a different binding affinity depending on the base difference of the single nucleotide polymorphism. The probe may be labeled so that the presence or absence of a specific nucleic acid (a specific type of base) can be confirmed. The polynucleotide or oligonucleotide of the probe may include nucleotide analogs such as phosphorothioates or alkylphosphorothioates, peptide nucleic acids, or intercalations. The polynucleotide or oligonucleotide of the probe may further include a labeling material that emits fluorescence, phosphorescence, or radioactivity. The labeling material may be labeled at the 5' end or 3' end of the polynucleotide or oligonucleotide.

[0051] The above step (b) may include a step of amplifying nucleic acids using the isolated genomic DNA as a template and the above apple variety identification primer set as primers. For example, the above apple variety identification primer set may include all of the above primer sets 1 to 96. The amplification of nucleic acids is performed using PCR, ligase chain reaction, nucleic acid sequence-based amplification, transcription-based amplification system, strand displacement amplification, or Q Amplification can be performed by means of a replicase, or by any other suitable method known in the art for amplifying nucleic acid molecules.

[0052] Step (b) above may include the step of detecting the amplified product through a DNA chip, gel electrophoresis, radioactivity measurement, fluorescence measurement, or phosphorescence measurement. When detecting via gel electrophoresis, agarose gel electrophoresis or acrylamide gel electrophoresis may be used depending on the size of the amplified product. When detecting via fluorescence measurement, PCR may be performed using the primer set labeled with a fluorescent substance, and then the fluorescence may be measured using a fluorescence detector. When detecting via radioactivity measurement, a radioactive substance may be added to the PCR reaction solution to label the amplified product, and then the radioactivity may be measured using a radioactivity detector such as a Geiger counter or a liquid scintillation counter.

[0053] The above step (b) may utilize at least one method selected from the group consisting of polymerase chain reaction (PCR), polymerase chain reaction-restriction fragment length polymorphism (PCR-RFLP), fluorescence melting curve analysis (FMCA), and microarray. The PCR may include allele-specific polymerase chain reaction (AS-PCR), multiplex PCR, or real-time polymerase chain reaction.

[0054] The above PCR may refer to a method of amplifying a target nucleic acid using a polymerase and primers that specifically bind to the target nucleic acid. The above Allele-specific polymerase chain reaction (AS-PCR) is a PCR method for specifically identifying genetic variations in DNA base sequences, and may refer to a method of PCR amplifying a gene region containing a genetic variation using primers or primer sets having specific base sequences for each allele carrying the variation. The above Multiplex PCR may refer to a method of PCR amplifying multiple gene regions simultaneously within a single reaction tube using multiple primer sets. The above Real-time PCR may refer to a method of measuring the amount of fluorescence produced when the fluorescent dye dissociates from the probe during PCR amplification using a probe linked to a specific primer and a fluorescent substance, and may refer to a method in which the amplification of a target DNA molecule and the measurement of its quantity (i.e., detection of the amplification product) can be performed simultaneously. Such PCR methods are well known in the art and may utilize commercially available mix compositions (e.g., PCR reaction solutions) or kits.

[0055] Using the above method, one or more of the apple varieties listed in Table 2 below can be identified. According to one embodiment, using the above method, a general apple variety and a bud mutation variety can be distinguished, and one or more of the apple varieties numbered 1 to 72 in Table 2 below can be identified.

[0056] The above step (c) may include the step of analyzing the detection results of the above step (b) to determine (all) the genotypes of the single nucleotide polymorphism bases located at the 201st base of each base sequence in the base sequences of SEQ ID NOs 1 to 96 in the isolated genomic DNA. Specifically, the step of determining the genotype may be to determine the type of base (i.e., allele) present at all single nucleotide polymorphism positions in Table 3 below (e.g., for single nucleotide polymorphism No. 1 in Table 3 below, determine whether the type of base (i.e., allele) present at the corresponding position is G or A). In addition, the step of determining the genotype may involve determining the genotype of the base pairs present at all single nucleotide polymorphism positions in Table 3 below (i.e., base pairs located at the same locus on homologous chromosomes) (e.g., any one of major allele homozygote, heterozygote, and minor allele homozygote) (e.g., for single nucleotide polymorphism 1 in Table 3 below, determining whether the genotype of the base present at the corresponding position is GG (homozygous), GA (heterozygous), and AA (homozygous)).

[0057] According to one embodiment, the step of determining the genotype may be to analyze the amplification product detected in step (b), that is, the amplification product detected by amplifying nucleic acid using the isolated genomic DNA as a template and the set of primers for identifying apple varieties as primers, and to determine the genotype of a single nucleotide polymorphism located at the 201st nucleotide of each nucleotide sequence in the nucleotide sequences of SEQ ID NOs 1 to 96 in the isolated genomic DNA. For example, when the isolated genomic DNA is used as a template and the first primer set is used as a primer set for identifying apple varieties to amplify nucleic acids, i) if only the product amplified by a primer that amplifies only the nucleic acid region containing the base at the single nucleotide polymorphism position in SEQ ID NO. 1 is detected, the genotype of the base at the single nucleotide polymorphism position in SEQ ID NO. 1 can be determined to be GG (homozygous), ii) if only the product amplified by a primer that amplifies only the nucleic acid region containing the base at the single nucleotide polymorphism position in SEQ ID NO. 1 is detected, the genotype of the base at the single nucleotide polymorphism position in SEQ ID NO. 1 can be determined to be AA (homozygous), and if both amplification products of i) and ii) are detected, the genotype of the base at the single nucleotide polymorphism position in SEQ ID NO. 1 can be determined to be GA (heterozygous).

[0058] In step (c) above, identifying the apple variety may involve comparing or analyzing the detection result obtained in step (b) above (e.g., amplification product) or the result analyzed from the detection result (e.g., genotype of the single nucleotide polymorphism position base). For example, in step (c), the detection result obtained in step (b) above (e.g., amplification product) or the result analyzed from the detection result (e.g., genotype of the single nucleotide polymorphism position base) may be compared with the result obtained by performing steps (b) and (c) in the same manner on genomic DNA isolated from one or more apple varieties listed in Table 2 below (e.g., amplification product or genotype of the single nucleotide polymorphism position base). For example, by comparing the genotype of the single nucleotide polymorphism position base in the genomic DNA of the apple variety to be identified, obtained by the above method, with the data in Tables 5 to 12 below, which represent the genotype of the single nucleotide polymorphism position base in the genomic DNA of each apple variety listed in Table 2 below, the apple variety to be identified can be determined as a specific apple variety among the apple varieties listed in Table 2 below that matches the genotype of the single nucleotide polymorphism position base.

[0059] Among the terms or elements mentioned in the above method, those mentioned in the description of the primer set or the kit are understood to be the same as those mentioned above in the description of the primer set or the kit. Effects of the invention

[0060] According to the primer set, kit, and method for identifying apple varieties according to one aspect, a large number of apple varieties collected domestically and abroad can be identified with high accuracy at a lower cost and higher efficiency than existing methods by using molecular markers. [0070] 2. Isolation of apple genome DNA

[0071] Apple genome DNA is NucleoSpin ®The samples were isolated using the Plant Genome Kit (MN Co., Germany). After grinding the apple samples, approximately 300 µl of lysis buffer was added to the ground samples, and the reaction was carried out at approximately 60°C for about 3 hours. After the reaction was complete, the samples were centrifuged at approximately 10,000 xg for about 10 minutes, and approximately 300 µl of the supernatant was collected. Approximately 75 µl of precipitation buffer was added to the approximately 300 µl of supernatant, and the mixture was centrifuged at approximately 10,000 xg for about 5 minutes. Then, approximately 450 µl of binding solution was added and mixed homogeneously, after which the mixture was passed through a column to remove impurities. The column was washed approximately 3 times with approximately 600 µl of wash buffer, and then genomic DNA was recovered from the column using approximately 100 µl of sterile distilled water. The extracted genomic DNA was used for sequencing analysis after measuring its concentration and purity using an ND-1000 UV-Vis spectrophotometer (NanoDrop Technologies, USA).

[0073] 3. DNA Sequencing and Gene Variant Analysis

[0074] To identify single nucleotide polymorphisms (SNPs) for apple variety identification, genotype by sequencing (GBS) analysis was performed on 89 selected apple varieties listed in Table 2 above. Barcode sequences were attached to each sample, and sequence demultiplexing was performed to analyze each nucleotide sequence. Subsequently, the raw sequenced data was trimmed according to sequence quality to obtain clean reads. The clean reads were aligned with a reference genome to construct a consensus sequence, and raw SNPs were extracted.

[0075] Next, an SNP matrix was constructed between the samples, and representative SNPs were selected through an SNP filtering process. Raw SNP positions obtained by aligning and comparing the reads of each sample to a standard genome were selected as candidates, and a list of the union of these candidates was constructed. At this time, non-SNP loci were filled with the conserved sequences of the samples. After constructing the SNP matrix, mis-calling SNPs were filtered by comparing the SNPs between samples, SNPs were classified according to type criteria, and significant SNP candidates were selected.

[0077] 4. Search for Genetic Variations in Apples

[0078] Genomic information obtained through GBS analysis was used to search for SNP markers for apple variety identification. Based on the GBS analysis results, out of a total of 1,196,333 SNPs for the identification of 89 apple varieties, 138,214 SNPs had a minor allele frequency (MAF) of less than approximately 5%, of which 6,840 variety-specific SNPs were identified. Among the identified SNPs, 195 highly reliable SNP markers were selected for use in variety identification, and from these 195 markers, 96 core SNP markers capable of final apple variety identification were selected. For the 89 apple varieties listed in Table 2 above, Fluidigm Juno searching for the aforementioned 96 selected SNP markers TM Genotype analysis based on the system (96 x 96 IFC) was performed.

[0079] Figure 1 shows the results of analyzing the gene distribution of apple varieties using 96 SNP markers in Table 3.

[0080] Figure 2 shows the results of analyzing the genetic polymorphisms of apple varieties using 96 SNP markers from Table 3.

[0081] As a result, as shown in Figures 1 and 2, the 96 selected SNP markers showed clear polymorphism among apple varieties, confirming that they can be used as genetic markers for identifying apple varieties. Specifically, the 96 selected SNP markers clearly showed polymorphism among 72 general apple varieties (numbers 1 to 72 in Table 2), excluding 14 Fuji bud variant varieties and 3 Hongro bud variant varieties among the 89 apple varieties in Table 2, confirming that they can be used as genetic markers for identifying general apple varieties. In addition, since bud variant varieties have very high genetic similarity among varieties, it was confirmed that while it is impossible to distinguish between bud variant varieties using the 96 selected SNP markers, it is possible to identify whether a variety is a bud variant. Through this, it was found that the 96 selected SNP markers can be used as genetic markers to distinguish between general varieties and bud variant varieties. The 96 final selected SNP markers mentioned above are shown in Table 3. For reference, in the sequence list, the bases at each SNP location were listed as W (T or A), R (A or G), Y (C or T), M (A or C), K (G or T), and S (C or G); if the base could not be identified in the sequence of each sequence number, it was listed as N (A, T, C, or G). In the description of SNP locations on the chromosome in Table 3, for example, AG_A002 means that the SNP is located at the 635580th base sequence of apple chromosome 9.

[0084] 5. Preparation of Fluidigm Primers for Apple Variety Identification

[0085] Fluidigm Juno to detect the finally selected SNP markers in Table 3 above TM As primers applicable to the system, a set of Fluidigm primers for apple variety identification was prepared.

[0086] Figure 3 schematically illustrates a set of primers for a Fluidigm system for detecting SNP markers (ASP: Allele-Specific Primer; LSP: Locus Specific Primer; STA: Specific Target Amplification Primer).

[0087] As a result, a total of 96 sets of primers for apple variety identification were obtained to detect the finally selected SNP markers of Table 3, and are shown in Table 4. In addition, as shown in Table 4, it was found that each of the primer sets included in the total of 96 sets of primers for apple variety identification obtained detected one specific SNP marker corresponding to one of the 96 SNP markers of Table 3.

[0090] 6. Apple variety identification using the Fluidigm system

[0091] Fluidigm-based genotyping and genetic similarity analysis were performed on 89 apple varieties using the primer set of Table 4 prepared to detect the SNP markers of Table 3. The 89 apple varieties used for the Fluidigm analysis are shown in Table 2.

[0092] Specifically, the Fluidigm analysis was performed by using the genomic DNA isolated from each of the 89 apple varieties in Table 2 as a template and conducting KASP (Kompetitive Allele-Specific PCR) using all of the 1st to 96th primer sets in Table 4, which are Fluidigm primer sets, as primers, and then detecting and analyzing the amplified products to determine the allelic genotypes at each position of the 96 SNPs in Table 3 represented by each apple variety. In addition, the genotype results determined for each apple variety were applied to UPGMA (Unweighted Pair Group Method with Arithmetic Mean) to analyze the genetic similarity between apple varieties. The specific methods for the Fluidigm-based genotype analysis using KASP and the genetic similarity analysis using UPGMA as described above were performed according to general methods known in the art. Figure 4 is a phylogenetic tree showing the genetic similarity between apple varieties obtained by applying the results of a Fluidigm analysis, which analyzed the genotypes of apple varieties using 96 SNP markers in Table 3 and the first to 96 primer sets in Table 4 that detect them, to UPGMA (Unweighted Pair Group Method with Arithmetic Mean).

[0093] As a result, as shown in Tables 5 to 12 and Figure 4, Fluidigm analysis was performed using the 1st to 96th primer sets of Table 4 to detect the 96 SNP markers of Table 3. It was confirmed that 100% of the 72 general apple varieties (Nos. 1 to 72 of Table 2) among the 89 apple varieties of Table 2 could be identified, excluding 14 Fuji bud variant varieties and 3 Hongro bud variant varieties. It was also confirmed that while identification between bud variant varieties was impossible, it was possible to identify whether a variety was a bud variant. In Tables 5 to 12, for varieties exhibiting the Homo genotype, the bases at the SNP positions were listed as AA, TT, etc., and for varieties exhibiting the Hetero genotype, they were listed as AG, CT, etc.

[0094] Through this embodiment, it was found that when using the 96 SNP markers of Table 3 and the 1st to 96th primer sets of Table 4 that detect them, it is possible to distinguish between normal apple varieties and bud mutation varieties and accurately identify a large number of normal apple varieties, thereby enabling the identification of a large number of apple varieties at a lower cost and higher efficiency than existing methods.
