Abstract

Provided is a recombinant protein, comprising an amino acid sequence encoding at least one fragment of CLDN6, wherein the at least one fragment of CLDN6 comprises: at least one T-cell specific epitope, or at least one fragment thereof, or at least one variant sequence thereof. Also provided are nucleic acid systems, vaccines, pharmaceutical compositions, and methods and uses thereof are effective in preventing or treating cancer, and they are safe for use.

[0004] Cancer is a major global public health burden causing significant societal and economic challenges. There has been a significant global rise in cancer cases in recent years. This global burden needs to be controlled through multiple approaches including effective prevention, early diagnosis, and affordable and effective medical treatments and care. Accordingly, there is an urgent need for new treatments for cancers.SUMMARY OF INVENTION

[0005] Disclosed herein are novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof. Also disclosed herein are processes for preparing the recombinant proteins and compositions, methods of using the compositions, and intermediates used in preparing the compositions.

[0006] In some embodiments, provided is a recombinant protein, comprising an amino acid sequence encoding at least one fragment of CLDN6, or at least one variant sequence having at least 75%identity thereof, wherein the at least one fragment of CLDN6 comprises: at least one T-cell specific epitope, or at least one fragment thereof, or at least one variant sequence having at least 75%, 80%, 85%, 90%, or 95%sequence identity thereof; and optionally, one more B-cell specific epitope, or at least one fragment thereof, or at least one variant sequence having at least 75%, 80%, 85%, 90%, or 95%sequence identity thereof.

[0014] There are many advantages of the invention. In certain embodiments, the novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof are targeting or selective for CLDN6. In other embodiments, the novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof activate immune cytotoxicity to destroy or inhibit CLDN6+ cancer. In certain embodiments, the provided novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof effectively inhibit the growth of CLDN6+ tumors. In certain embodiments, the provided novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof stimulate cellular immunity / T-cell cytotoxicity, including potent IFNγ release activity. In certain embodiments, the provided novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof activate cellular immunity through MHC-I.

[0015] In certain embodiments, the provided novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof induce robust IFNγ release activity upon stimulation with T-cell epitopes. In certain embodiments, the provided novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof enable efficient generation and presentation of MHC peptides by both mouse MHC and human HLA (such as HLA*A02: 01) complex to induce cellular immune response. In certain embodiments, the provided novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof induce CLDN6-specific immune cytotoxicity to destroy CLDN6+ cancer cells. In certain embodiments, the provided novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof induce robust cellular immune response and robust activity suppressing the growth of CLDN6+ tumors. In certain embodiments, the provided novel recombinant proteins or polypeptides, pharmaceutical compositions, vaccines such as RNA vaccines, recombinant nucleic acid systems thereof, uses thereof, and methods of preventing and treating cancers thereof are useful and effective in preventing or treating cancers such as skin cancer, colon cancer, bladder cancer, lung cancer, head and neck cancer, gastric cancer, B-cell derived lymphoma, T-cell derived lymphoma, pancreatic cancer, brain cancer, monocytic leukemia, B-cell derived leukemia, T-cell derived leukemia, breast cancer, melanoma, hepatocellular carcinoma, small cell lung cancer, non-small cell lung cancer, Hodgkin lymphoma, kidney cancer, ovarian cancer, cancer of esophagus, cancer of testes, colorectal cancer, thyroid cancer, prostate cancer, stomach cancer, or cervical cancer, or any combination thereof and they are safe for use. [0166] Human and mouse CLDN6 amino acid sequences, NP_067018.2 and NP_001400943.1, were obtained from the Identical Protein Groups (IPG) resource at the National Center for Biotechnology Information (NCBI) .

[0167] Human CLDN6 amino acid sequence was analyzed for predicting human B-cell epitopes using Prediction of linear epitopes from protein sequence and T-cell epitopes using NetMHCIpan 4.1 BA, Consensus (Low percentile ranks) and NetMHCIpan 4.1 EL (High scores) . These computation prediction programs are available as the B Cell Tools and T Cell Tools at the Immune Epitope Database (IEDB) .

[0168] Human CLDN6 T1-T4 motifs containing T-cell epitopes were predicted by computation. To determine whether splenocytes collected from the vaccinated mice can be specifically activated upon stimulation by T-cell epitope peptides, the corresponding recombinant proteins or polypeptides were synthesized. The entire T1, T3, and T4 were predicted to be hydrophilic and soluble in the medium and were successfully synthesized. T2 is in the hydrophobic transmembrane domain 3 and was predicted to be insoluble in the medium. Therefore, three additional T2 peptides, T2-1, T2-2, and T2-3, which included a few upstream and downstream amino acid residues to improve solubility were synthesized. The positions and amino acid sequences of these six polypeptides are listed in Table 1.

[0169] Using these motifs, 4 example recombinant proteins (vaccine antigen) were designed with different features: 1) CLDN6-B+T, containing all B1-B2 and T1-T4 motifs; 2) CLDN6-T, containing only T1-T4 motifs; 3) CLDN6-B, containing only B1-B2 motifs; and 4) CLDN6-E, containing two extracellular loops (ECL1 and ECL2) where B1, B2, T1, and T3 are located. These vaccine antigens were constructed by linking multiple B-and / or T-cell epitopes together with linkers and fused with an N-terminal carrier protein DTT and a C-terminal 6×His tag. FIG. 1A illustrates the amino acid sequences of the linkers / His tag, immune enhancer (DTT) and individual motifs (B1, B2, T1, T2, T3, T4) respectively. Recombinant proteins, CLDN6-T, CLDN6-B, and CLDN6-E containing only the B (B1+B2) , T (T1+T2+T3+T4) , and ECL (ECL1+ECL2) motifs, respectively, were constructed and used to compare the cellular and humoral immune responses induced by recombinant protein, CLDN6-B+T, which contains both B and T motifs (B1+B2+T1+T2+T3+T4) . FIG. 1B illustrates the overall constructs of the 4 example recombinant polypeptides. For the sequences of the individual linkers / His tag or motifs used in FIG. 1B, please refer to FIG. 1A. The corresponding nucleic acid sequences of the four recombinant polypeptides were obtained and prepared. After the codon optimization for E. coli expression, the expression fragments were synthesized and cloned into pET-22B(+) expression vector at NdeI and XhoI sites, which was carried out through the service provided by Gene Universal Inc. (Newark, DE, USA) to obtain corresponding example nucleic acid systems. All expression fragments were validated by sequencing. Recombinant proteins were expressed by E. coli BL21 (DE3) strain induced by 1 mM IPTG (Amresco, Albany, NY, USA) at 15℃ for 16 hours. Results showed that these recombinant proteins were found in the soluble fraction of the lysates. These His-tagged proteins were purified using Ni-NTA Agarose columns (Huiyan bio, Wuhan, China) from the soluble fraction in the native condition and then eluted using 500 mM Imidazole solution (Sinopharm, Beijing, China) after the extensive wash. The standard procedures for His-tagged protein purification were conducted according to the standard protocol (available at Qiagen, Venlo, Netherlands) . In brief, bacteria were harvested by centrifugation at 5,000×g after the induction and lysed by sonication in Phosphate-buffered saline buffer (PBS; pH 7.4) containing 300 mM NaCl on ice. The soluble fraction was obtained after centrifugation at 10,000×g for 30 minutes twice and then loaded onto a Ni-NTA Agarose column. After washing with ice-cold PBS three times plus 50mM Imidazole (Sinopharm, Beijing, China) in PBS for twice, each His-tagged protein bound to the column was eluted using 500 mM Imidazole in PBS. The eluted product was buffer exchanged and concentrated to PBS using Millipore Amicon Ultra centrifugal filter (Merck KGaA, Darmstadt, Germany) , by following the manufacturer’s protocol. Endotoxin was then removed by Endotoxin Removal Beads to <50 EU / mg (Smart Life Sciences, Changzhou, China) . The concentrations of the final products were determined using Pierce BCA Protein Assay Kits (Thermo Fisher Scientific Inc., Waltham, MA, USA) . Samples from the major steps were collected and examined on sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE) .

[0170] 2. Animal procedures and studies

[0171] All mouse models and procedures used in this example were in accordance with the study protocols approved by the Institutional Animal Care and Use Committee of the Applicant and the Contract Research Organizations (CROs) . In the in-house study, mice were maintained in an animal facility under a standard 12h light / dark cycle, with diet and water provided ad libitum. Mice and lab chow diet used in the in-house studies were purchased from the Laboratory Animal Services Centre of the Chinese University of Hong Kong (Hong Kong SAR, China) . Immunogenicity study using HLA*A02: 01-humanized C57BL / 6 mice was carried out through the service provided by Biocytogen (Beijing, China) , an accredited animal study CRO by the American Association for Accreditation of Laboratory Animal Care (AAALAC) . Anti-cancer study using a syngeneic mouse cancer model was carried out through the service provided by KYinno Biotechnology Co., Ltd (Beijing, China) . The CLDN6-humanized mouse colon cancer cell line MC38-hCLDN6 (K) , provided by KYinno, was used. Female C57BL / 6 background mice were used in the studies described here.

[0172] Mouse vaccination was carried out by subcutaneous injections of 100 μl freshly prepared vaccine containing 80 μl of 50μg vaccine protein and 20 μl of 1.0 mg / ml CpG-ODN (InvivoGen, San Diego, CA; Catalog number: tlrl-1826) . Mice received the initial dose at 6-7 weeks of age and then booster dose once a week for 4-5 times. The body weights were recorded twice a week. Blood samples (50-100 μl) were collected once a week from saphenous vein to determine the levels of the vaccine-induced antibody using ELISA described below. At a week after the 3rd, 4th, and 5th booster, one mouse in each group was euthanized by CO2 inhalation to retrieve the spleen for the collection of splenocytes to determine the vaccine-activated cellular immunity using the IFNγ ELISpot assay as described below. The schedules of vaccination and other procedures in each study were illustrated in FIGS. 3A, 4A, and 5A, respectively.

[0173] To assess the anti-cancer efficacy of the example recombinant proteins, a CLDN6-humanized mouse cancer cell line, MC38-hCLDN6 (K) , was used. This cell line was established by KYinno Biotechnology Co. and the expression of human CLDN6 was validated by flow cytometry. MC38-hCLDN6 (K) was provided for this study through the service provided by KYinno. MC38-hCLDN6 (K) was routinely maintained in RPMI medium supplemented with 10%fetal bovine serum, 2 mM L-glutamine, 100 U / ml of penicillin, and 5μg / mL Puromycin (Thermo Fisher Scientific) in a 37℃ and 5%CO2 tissue culture incubator. To prepare MC38-hCLDN6 (K) cell inoculation in mice, the cultured cells were collected and washed with PBS three times and then mixed with ice-cold Matrigel (Corning Inc., Corning, NY, USA; Catalog number: 354230) at a 1: 1 ratio. Then, MC38-hCLDN6 (K) cells (1×106 in 100 μl per mouse) were inoculated subcutaneously in the mice one day after the last booster dose. The schedule is illustrated in FIG. 5A. The lengths and widths of tumors were measured three times a week. Tumor volume was calculated using the following formula: tumor volume (mm3) = 0.5 x length (mm) x (width (mm) 2. Once the volume of the largest tumor was >2,000 mm3, the study was ended, and all mice were sacrificed to retrieve tumors for images and recording tumor weights.

[0174] 3. ELISA

[0175] Mouse blood samples were collected through the saphenous vein typically a week after the boost vaccinations. After the collection, the microtubes containing blood samples were placed at room temperature for 20-30 minutes to allow blood to clot. Then, the samples were centrifuged at 1,000-2,000 x g for 10 minutes at 4℃. Supernatants (i.e., serum) were transferred to new microtubes and stored at -80℃. These serum samples were diluted by 1: 500, 1: 2, 500, 1: 5,000, and 1: 125,000 in PBS and used to determine the vaccine-induced humoral responses via the vaccine-induced antibody against CLDN6 by ELISA. In brief, the ELISA was carried out using the 96-well plate (Corning; Catalog Number: 9018, ) coated with 0.1 μg / 100 μl / well of recombinant his-tagged human CLDN6 protein (ACROBiosystems Group, Newark, DE, USA; Catalog number: CL6-H5286) and blocked with 200 μl of 2%BSA (Solarbio Life Sciences, Beijing, China; Catalog number: A8020) . Each of the diluted samples as well as negative (the sera collected from the mice without any vaccination treatment) and positive controls (diluted mouse monoclonal antibody against hCLDN6 (Creative Biolabs, Shirley, NY, USA; Catalog number: MOB-3290z) were loaded into the wells at 50 μl per well in duplication and incubated at 37℃for 1 hour. Then, the standard ELISA procedures were carried out with HRP-conjugated goat anti-mouse IgG (Novus Biologicals LLC, Centennial, CO, USA; Catalog number: NB7561) , and the plate was developed with the chromogenic 3, 3′, 5, 5′-Tetramethylbenzidine (TMB) substrate (50 μl / well; Abcam Ltd, Cambridge, MA, USA; Cat. #: ab171523) for 15-30 minutes and stopped with the Stop solution (50 μl / well; Abcam; Catalog number: ab171529) . The absorbance at 450nm was collected using the BioTek 800 TS Absorbance Microplate Reader (Agilent Technologies, Inc., Santa Clara, CA, USA) . The well / sample with value of A450 ≥ 2.1-fold of negative controls was considered as positive.

[0176] 4. IFNγ ELISpot assay

[0177] The vaccine-activated cellular immunity in the immunized mice was assessed by the mouse IFNγ ELISpot assay using splenocytes collected from the experimental mice. In brief, to collect splenocytes, the spleen was excised out and placed in a 100 μm cell strainer (Biologix Group Ltd., Jinan, Shandong, China; Catalog number: 15-1100) in a 10 cm cell culture plate with 5 ml of RPMI medium containing 0.5%FBS after a mouse was euthanized and sterilized with 70%ethanol. All the rest of the procedures were processed in the sterilized environment inside the tissue culture hood. The spleen was then cut into small pieces and mashed / pressed through the strainer with the plunger end of a syringe. This procedure was repeated after adding 5 ml RPMI to the inside of the strainer. Then, the residue tissue was washed with 5 ml RPMI through the strainer. All the through materials were combined and passed through a 70 μm cell strainer (Biologix; Catalog number: 15-1070) . Splenocytes were collected after a 5-minute centrifugation at 700×g at 4℃ and then washed with cold RPMI. The final cell pellet was resuspended in 10 ml RPMI and counted. Cell suspension was diluted with RPMI to 2 times of the final cell density used for the assay. 50 μl of the cells was added to each well loaded with 50 μl of RPMI medium with or without antigen peptide (final concentration: 50 μg / ml) on the 96-well assay plate of the mouse IFNγ pre-coated ELISpot assay kit (Dakewe; Catalog number: 2210005) . Wells added with phorbol myristate acetate (PMA; final concentration: 50ng / ml) and Ionomycin (final concentration: 1 μg / ml) were used as the positive control. Wells added with medium without cells were used as blank control. Typically, peptide stimulation was performed in duplication. The plate was then transferred gently to a cell culture incubator and cultured for around 24 hours without moving or shaking. Finally, the plate was probed with the detection antibody and developed using chromogenic reaction according to Dakewe’s protocol. The results were collected by IRIS 2 ELISpot reader (Mabtech AB, Nacka Strand, Sweden) according to manufacturer’s protocol.

[0178] 5. Flow cytometer

[0179] To identify the IFNγ-releasing cells, splenocytes collected above were also analyzed by flow cytometer after being stained with cell surface markers to identify CD4+and CD8α+ T-cells using the standard protocol to characterize mouse T-cells via flow cytometry. In brief, splenocytes were counted and resuspended in RPMI medium at the density of 1×106 cells per 50 μl, and 50 μl of cells was added into each well of a 96-well plate. Then, the cells were stimulated with 40 μl of RPMI medium containing T-cell epitope peptide (final concentration: 50 μg / ml) while medium without T-cell epitope peptide was used as negative control and medium with 50 ng / ml PMA and 1 μg / ml Ionomycin was used as positive control. After 1 hour of stimulation in the cell culture incubator, 10 μl of Protein Transport Inhibitor Cocktail (eBiosciences / Thermo Fisher Scientific, Waltham, MA, USA) was added into each well to block cytokine secretion, and the culture was continued for an additional 5 hours. The cells were collected and washed with PBS by centrifugation at 500×g and 4℃ for 10 min and blocked with Blocking Solution containing purified anti-mouse CD16 / 32 monoclonal antibody (Biolegend, San Diego, CA, USA) on ice for 15 minutes, followed by cell surface staining using APC / Cy7 anti-mouse CD45, PerCP / Cyanine5.5 anti-mouse CD3, Brilliant Violet 711 anti-mouse CD4, and FITC anti-mouse CD8α antibodies (Biolegend) on ice for 30 minutes, and then Fixable Viability Dye eFluor506 (eBiosciences / ThermoFisher Scientific) staining on ice for 30 minutes. Then, the cells were fixed using IC Fixation Buffer (eBiosciences) for 60 minutes at room temperature and then permeabilized using Permeabilization Buffer (eBiosciences) overnight at 4℃. Intracellular IFNγ and TNFα were characterized by intracellular staining using PE anti-mouse IFNγ and APC anti-mouse TNFα antibodies (Biolegend) in Permeabilization Buffer for 30 minutes at room temperature. The stained cells were resuspended in 250 μl BD Horizon Brilliant Stain Buffer Plus (BD Biosciences, Franklin Lakes, NJ, USA) and analyzed using Attune NxT Flow Cytometer (ThermoFisher Scientific) according to manufacturer’s protocol.

[0185] To develop a recombinant protein targeting CLDN6+ cancer, fusion proteins containing multiple CLDN6 T-cell epitopes targeting to activate cellular immunity (i.e., cytotoxicity) to destroy cancer cells and a bacterial carrier protein as an immune enhancer for breaking immune tolerance for self-antigen were constructed. Whether including B-cell epitopes in the vaccine to activate humoral response strengthens the overall anti-cancer activity was tested.

[0186] Human CLDN6 amino acid sequences and identified human B-and T-cell epitopes using B Cell Tools and T Cell Tools at IEDB were analyzed. Human B-cell epitopes positioned in the ECL1 and ECL2 respectively, also referred to as B1 and B2 motifs, were selected. Human T-cell epitopes with better MHC I / II binding scores were found enriched in several regions, referred to as T1-T4 motifs. There are overlaps between the B and T motifs. The amino acid sequences and their positions in CLDN6 of these motifs that are selected to construct the recombinant proteins are listed in Table 1.

[0188] To test these vaccines in mouse models, human and mouse CLDN6 were compared and found that human B1, B2, T1, T2, T3, and T4 are 97%, 93%, 92%, 88%, 88%, and 78%identical to their mouse counterparts. The relatively lower homology of T motifs suggested that some human T-cell epitope motifs may not be highly presented by mouse MHCs. In these 4-transmembrane domain proteins, B1 is entirely and T1 is mainly positioned in the extracellular loop 1 (ECL1) and they are overlapped by 4 amino acid residues. B2 is entirely included in T3, positioned in the extracellular domain 2 (ECL2) . T2 is entirely positioned in the third transmembrane domain, T3 is mainly positioned in ECL2, and T4 is positioned in the intracellular domain near the C-terminal. Compared to human CLDN9 that shares high homology with hCLDN6, B1, B2, T1, T2, T3, and T4 are 100%, 93%, 100%, 93%, 100%and 92%identical, respectively. According to MHC I / II peptide prediction, T2 and T4 are hCLDN6-specific.

[0193] 2. Immunogenicity of CLDN6 vaccines in the HLA*A02: 01-humanized mice.

[0194] To test whether the example recombinant proteins can be successfully presented in vivo, MHC-I-humanized mice were utilized since activating cellular immunity i.e., cytotoxicity to destroy cancer cells is mediated through the MHC-I antigen presentation pathway and the MHC-I-humanized mice are available. In this transgenic model, mouse MHC-I α-chain protein is replaced by a hybrid α chain protein containing the α1 and α2 domains from human MHC-I (e.g., one frequent human MHC-I allele HLA-A*02: 01) , and the α3, transmembrane, and cytoplasmic domains from mouse α-chain protein. This hybrid α chain protein forms a functional MHC-I complex with mouse β chain through its mouse α3 domain, and recognizes and binds human MHC-I peptides through its human HLA-A*02: 01 α1 and α2 domains, which resembles an in vivo antigen peptide recognition and binding by human MHC-I (i. e, . HLA-A*02: 01) but is able to form a functional complex with other components to carry out antigen presentation to T-cells in mice. In this example, the experiment was carried out through the service provided by Biocytogen, a CRO for animal studies, who developed HLA-A*02: 01-humanized mouse models for service study, according to our experimental study design described herein. In this example, the HLA-A*02: 01-humanized mice were chosen because HLA-A*02: 01 is one of the most frequent alleles in humans and all T motifs consist of computer-predicated sequences for HLA-A*02: 01.

[0195] To determine the activity of the example recombinant proteins in activating cellular immune response through human MHC-I, the HLA*A02: 01-humanized mice were vaccinated once a week for 6 times with the vaccine protein containing T-cell epitopes, CLDN6-B+T and CLDN6-T. CpG-ODN was used as the adjuvant. Mice that received CpG-ODN only were used as negative controls. Each group started with 3-4 mice at 6 weeks of age. Three mice were sacrificed at the same time points for retrieving spleens to collect splenocytes.

[0201] Next, the immunogenicity (e.g. the ability to activate cellular and humoral immunities) of all 4 example recombinant proteins in the wildtype C57BL / 6 mice was determined because the wildtype mice were needed to develop a syngeneic tumorigenesis model for studying the efficacy of CLDN6 vaccines. CLDN6-B+T, -B, -T, and -E, were used to vaccinate the wildtype C57BL / 6 mice at 6 weeks of age. The CpG-ODN was used as the adjuvant. Mice that received CpG-ODN only were used as negative controls. Each group started with 4-5 mice at 6 weeks of age. Blood samples were collected 7 days after the 4th and 5th vaccinations and referred to as the Week 5 and 6 samples, respectively. At the same timepoint, one mouse from each group was sacrificed for retrieving spleens to collect splenocytes. The vaccination and procedure schedules are illustrated in FIG. 4A. FIG. 4B illustrates mouse body weights, showing normal growth during the study, suggesting that the vaccines were well-tolerated. FIG. 4C shows the well images and FIG. 4D shows the quantified results of ELISpot assay to determine the IFNγ release by splenocytes collected from mice at Week 5 and 6 and stimulated with a mixture of CLDN6 T-cell epitope peptides. The images were collected and quantified using Mabtech IRIS 2 ELISpot reader.

[0202] To determine the vaccine-activated cellular immunity, the IFNγ ELISpot assay using splenocytes collected at Week 5 and 6 was conducted. The results showed that, after stimulating with a mixture of T-epitope stimulating peptides (listed in Table 4) , there were significant numbers of splenocytes collected from the mice vaccinated with the T-epitope vaccines, CLDN6-B+T or CLDN6-T, releasing IFNγ, reaching 408 and 285 spots per 5×105 splenocytes at Week 5, and 56 and 512 spots per 5×105 splenocytes at Week 6, respectively (FIGS. 4C-4D) . IFNγ releasing activity of the splenocytes of mice vaccinated with CLDN6-B and CLDN6-E was at the basal level, similar to adjuvant controls that showed no IFNγ release. In the assay, splenocytes challenged with PMA / Iomyocin were used as positive controls and showed strong IFNγ release while splenocytes receiving no T-cell peptide challenge were used as negative controls and did not release IFNγ. On the assay plate, the wells without cells were used as blank controls. Results from this example demonstrated that CLDN6-B+T and CLDN6-T effectively activated T-cell epitope-specific cellular immunity in the wildtype C57BL / 6 mice, when compared to CLDN6-B and CLDN6-E. Although T-motifs significantly overlap with B-motifs and ECL1 / ECL2, these results suggested that the specific regions and integrity of the selected T1-T4 motifs are required for activating cellular immunity while having B-motifs and / or ECL1 / ECL2 are not sufficient.

[0206] In this example, the anti-cancer efficacies of CLDN6-B+T and CLDN6-T were studied in a syngeneic mouse colon cancer model using CLDN6-humanized mouse colon cancer cell line MC38-hCLDN6 (K) , in which mouse CLDN6 is replaced with human CLDN6. The wildtype C57BL / 6 mice were first vaccinated once a week for 6 times with CLDN6-B+T or CLDN6-T (n=8 in each group) and then subcutaneously inoculated with MC38-hCLDN6 (K) cells (1×106 cells per injection per mouse) one day after the last vaccination. Mice receiving PBS (n=4) or adjuvant only (n=8) were used as negative controls.

[0209] In this example, vaccine proteins or recombinant proteins, CLDN6-B+T, which contains multiple human B-and T-cell epitopes, and CLDN6-T, which contains multiple T-cell epitopes only (i.e., without B-cell epitopes) were designed and provided. Both proteins were fused with a built-in immune enhancer, and their immunogenicity and anti-cancer efficacy were investigated in mice. First, the wildtype and MHC-I / HLA*A02: 01-humanized C57BL / 6 mice were vaccinated and splenocytes were collected for IFNγELISpot assays. The results showed that splenocytes from vaccinated mice displayed potent IFNγ release activity after being stimulated with T-cell epitope peptides, demonstrating that CLDN6 T-cell epitopes were effectively presented by not only mouse MHC and but also HLA*A02: 01 to activate cellular immunity. This result suggested that CLDN6 vaccines could activate immune cytotoxicity to destroy CLDN6+ cancer cells. The tumor growth of CLDN6-humanized MC38 mouse colon cancer cells inoculated in C57BL / 6 wildtype mice vaccinated with either CLDN6-B+T or CLDN6-T (N=8 in each group) was further studied. In the CLDN6-B+T vaccinated mice, 7 of 8 tumors disappeared within 3 weeks and the only remaining tumor stopped growing after the second week were found. In the CLDN6-T vaccinated mice, all 8 tumors disappeared within 4 weeks were found. Collectively, the results demonstrated that the CLDN6 vaccines effectively inhibited the growth of CLDN6+ tumors in mice, suggesting that CLDN6 vaccines hold promise for preventing or treating CLDN6+ cancers in humans.

[0225] In some of the examples above, recombinant proteins were designed and produced as vaccine antigens: CLDN6-B+T, which incorporates multiple predicted human B-and T-cell epitopes, and CLDN6-T, which contains only T-cell epitopes, as vaccine antigens. Both recombinant proteins were fused with an immune enhancer, the transmembrane domain of diphtheria toxin (DTT) . To evaluate the immunogenicity, both wildtype and MHC-I / HLA*A02: 01-humanized C57BL / 6 mice were immunized with these vaccines formulated with CpG oligonucleotide (ODN) as an adjuvant. Splenocytes harvested from vaccinated mice were analyzed using IFNγ ELISpot assay, revealing robust IFNγ release activity upon stimulation with T-cell epitope peptides. This demonstrated that MHC peptides were efficiently generated and presented by both mouse MHC and Human HLA*A02: 01 complex to induce cellular immune response in these mouse models, indicating that these vaccines can induce CLDN6-specific immune cytotoxicity to destroy CLDN6+ cancer cells. Tumor growth in C57BL / 6 wildtype mice inoculated with CLDN6-humanized MC38 colon cancer cells (MC38-hCLDN6) from two different sources have been assessed in the examples, following vaccination with either CLDN6-B+T or CLDN6-T. In the mice immunized with either vaccine, tumor growth was significantly suppressed. Moreover, a therapeutic study in which MC38-hCLDN6 cells were inoculated in mice and then treated with the vaccines consisting of two most active T-cell epitope peptides demonstrated robust efficacy. Collectively, recombinant CLDN6 protein vaccines induced robust cellular immune response and demonstrated robust activity suppressing the growth of CLDN6+ tumors in mouse models, supporting their promising potential for the treatment of CLDN6+ cancers in humans.

[0227] In some of the examples above, the efficacy of a CLDN6 vaccine containing T2-1 and T4 peptides was evaluated in a therapeutic study of syngeneic mouse colon cancer model using MC38-hCLDN6 (C) cells. Mice inoculated with MC38-hCLDN6 (C) cells were treated with the vaccine on days 1, 4, 8, and 15 post-inoculation. The results showed that the CLDN6 vaccine significantly suppressed the growth of MC38-hCLDN6 (C) tumors, with 7 of 13 mice achieving complete tumor regression by the study endpoint, and induced 96.3%tumor growth inhibition, demonstrating a strong therapeutic efficacy of the CLDN6 T2-1 / T4 peptide vaccine in this syngeneic tumor model.
