Description

siRNA preparation method Technical Field

[0001] This invention relates to the field of small nucleic acid drug synthesis, and more specifically, to a method for preparing siRNA that inhibits PCSK9 gene expression. Background Technology

[0002] Oligonucleotide therapeutics are a class of drugs based on DNA and / or RNA structures that function between genes and proteins. In recent years, significant progress has been made in the treatment of a variety of diseases through the development of natural and modified oligonucleotides. Many of these therapeutics are highly effective in treating a range of rare diseases, and oligonucleotide-based therapies targeting a broader range of disease populations are already on the market or under development. Therefore, as the application of oligonucleotide therapeutics, particularly siRNA, in the treatment of common diseases becomes increasingly widespread, the demand for siRNA is growing rapidly, necessitating large-scale manufacturing.

[0003] The phosphoramide process is currently the main technique for synthesizing oligonucleotide drugs such as siRNA, encompassing four key steps: deprotection, coupling, capping, and oxidation. While this method can produce products ranging from milligrams to kilograms, it faces challenges in synthesizing longer oligonucleotide chains due to increased impurities and low purity. Typically, oligonucleotides synthesized using the phosphoramide process do not exceed 200 nucleotides in length, as the chemical reaction efficiency, purity, and yield decrease significantly with increasing chain length. Furthermore, the process consumes large amounts of organic solvents, increasing costs and exacerbating environmental pollution and wastewater treatment difficulties. During synthesis, persistent PO / PS impurities, N+1 impurities, and N-1 impurities are generated, with their production increasing dramatically with chain length, further complicating post-processing and reducing yield. Therefore, there is a need to develop a more efficient and environmentally friendly siRNA synthesis technology. Summary of the Invention

[0086] Example

[0087] The present invention will now be described in detail with reference to the embodiments and accompanying drawings.

[0088] Example 1

[0089] The substrate fragments are prepared using solid-phase synthesis processes known in the art, which mainly include solid-phase synthesis, cleavage, purification (optional), and ultrafiltration. For the synthesis of substrate fragments without N-acetylgalactosamine (GalNAc) ligands, the starting vector contains the first nucleotide. For the synthesis of substrate fragments containing GalNAc ligands, the starting vector contains the GalNAc ligand.

[0090] Preparation of the reaction system: Substrate fragments RNA-3 and RNA-12 were mixed to form system A, and RNA-4 and RNA-11 were mixed to form system B. The substrate sequences are shown in Table 1. Both mixtures were annealed (heated to 90℃, maintained for 5-20 minutes, then cooled to room temperature) to form complementary double strands. Then, systems A and B were mixed thoroughly, and an appropriate amount of purified water was added to make a final reaction volume of 20 μL. The substrate concentration was 0.5–5 mM. After mixing the four substrate fragments, the mixture was stirred at room temperature for 10–60 min. Samples of the reaction system were then analyzed using denaturing ion-pair reversed-phase high-performance liquid chromatography-mass spectrometry (IPRP-HPLC-MS). The results are shown in Figure 3. Other reagents were added to the reaction system to maintain the following concentrations: magnesium acetate (5-20 mM), ATP (3-10 mM), and dithiothreitol (DTT) (0.5-2 mM). A 5% (v / v) commercial ligase was added to maintain an enzyme concentration of 20-100 μg / mL. The reaction was incubated at 37°C for at least 2 hours. After the reaction, ethylenediaminetetraacetic acid (EDTA) was added to the reaction solution, and a sample was diluted for denaturing IPRP-HPLC-MS analysis. The results showed that the ligase catalyzed the synthesis of the target siRNA. The theoretical molecular weight of the positive strand of the target siRNA was 8221.2 ± 4, and the theoretical molecular weight of the negative strand was 7084.0 ± 4. Mass spectrometry results showed that the molecular weights matched those of the target siRNA. The liquid chromatography results are shown in Figure 4, indicating that the substrate fragment had been converted into the positive and negative strands of the target product.

[0091] The sense strand (SS) of the target siRNA obtained was 5'-B*mA*mGmAmCmCmUfGmUfUfUfUmGmCmUmUmUmUmGmU*UM-3'(RNA-1).

[0092] The antisense strand (SS) of the target siRNA obtained was 5'-mA*fC*mAmAmAfAmGmCmAmAmAmAmCfAmGfGmUmCmU*mA*mG-3'(RNA-2).

[0093] The conversion efficiency is calculated using the following formula: Conversion efficiency = (Sum of peak areas of generated products ÷ Sum of peak areas of products and remaining substrate) × 100%

[0094] The method successfully prepared the target siRNA with a conversion efficiency of 94.31%. Table 1

Both mixtures were annealed (heated to 90°C, maintained for 5-20 minutes, then cooled to room temperature) to form complementary double strands. Systems A and B were then thoroughly mixed, and an appropriate amount of purified water was added to bring the final volume to 20 μL. The substrate concentration was 0.5–5 mM. After mixing the four substrate fragments, the mixture was stirred at room temperature for 10–60 minutes. Samples of the reaction system were then analyzed by denaturing IPRP-HPLC-MS. The results are shown in Figure 5. Other reagents were added to the reaction system to maintain magnesium acetate concentration at 5-20 mM, ATP concentration at 3-10 mM, and DTT concentration at 0.5-2 mM. A commercial ligase was added at a volume percentage of 5%, bringing the enzyme concentration to 20 μg / mL-100 μg / mL. The reaction was incubated at 37℃ for at least 2 hours. After the reaction, EDTA was added to the reaction solution, and a sample was diluted for denaturing IPRP-HPLC-MS analysis. The results showed that the ligase catalyzed the synthesis of the target siRNA. Mass spectrometry results showed that the molecular weight matched that of the target siRNA. HPLC analysis results (Figure 6) indicate that the fragment has been converted into the sense and antisense strands of the target siRNA. A commercial RNA ligase was added at a volume percentage of 5%, bringing the enzyme concentration to 20 μg / mL-100 μg / mL. The reaction was incubated at 37°C for at least 2 hours. [0101] Example 5: Optimization of Enzyme Addition Amount

[0102] Preparation of the reaction system: Substrate fragments RNA-3 and RNA-12 were mixed to form system A, and RNA-4 and RNA-11 were mixed to form system B. The substrate sequences are shown in Table 1. Both mixtures were annealed (heated to 90℃, maintained for 5-20 minutes, then cooled to room temperature) to form complementary double strands. Then, systems A and B were thoroughly mixed, and an appropriate amount of purified water was added to make a final volume of 40 μL. The substrate concentration was 0.5–5 mM. After mixing the four substrate fragments, the mixture was stirred at room temperature for 10–60 min. Other reaction reagents were added to maintain the following concentrations: magnesium acetate at 5–20 mM, ATP at 3–10 mM, and DTT at 0.5–2 mM. Commercial ligase was added at a volume percentage of 1.25% to maintain an enzyme concentration of 5 μg / mL–25 μg / mL. The reaction system was incubated at 37℃ for at least 2 hours. After the reaction, EDTA was added to the reaction solution, and a sample was diluted for denaturing IPRP-HPLC-MS analysis. LCMS results showed that after 4 hours of reaction at 37°C, the product accounted for more than 90% of the reaction solution. By reducing the amount of enzyme, the ligation could be completed in 4 hours at 37°C. No byproducts or product degradation were observed in the reaction solution after 4 hours of reaction, and the reaction solution was stable.

[0103] Example 6: Optimization of Reaction Temperature

[0104] Preparation of the reaction system: Mix substrate fragments RNA-3 and RNA-12 to form system A, and mix RNA-4 and RNA-11 to form system B. Anneal both mixtures separately (at room temperature for 5-30 minutes) to form complementary double strands. Then mix system A and system B thoroughly and prepare 5 parallel aliquots. Add an appropriate amount of purified water to each aliquot to make the final volume 40 μL. The substrate concentration is 0.5-5 mM. After mixing the 4 substrate fragments, stir at room temperature for 10-60 min. Continue to add other reaction reagents to the reaction system to maintain the magnesium acetate concentration at 5-20 mM, the ATP concentration at 3-10 mM, and the DTT concentration at 0.5-2 mM. Add 1.25% by volume of commercial ligase to make the enzyme concentration 5 μg / mL-25 μg / mL. Five parallel reaction systems were reacted at 30℃, 31℃, 32℃, 33℃, and 34℃, respectively. Samples were taken every 1 hour for LCMS analysis. The results showed that the conversion rate reached over 90% at all reaction temperatures from 2 to 4 hours, with the fastest reaction rate at 33℃. The conversion rates at different temperatures with reaction time are shown in Figure 11.

[0105] Example 7

[0106] Four substrate fragments (RNA-3, RNA-4, RNA-11, and RNA-12) obtained from solid-phase synthesis were purified and ultrafiltered to obtain substrate fragments with higher purity. The purified fragments were mixed and stirred at room temperature for 10-25 min at a concentration of 0.5-5 mM. Other reagents were added to maintain the following concentrations: magnesium acetate (5-20 mM), ATP (3-10 mM), and DTT (0.5-2 mM). 1.25% (v / v) of commercial ligase was added to maintain an enzyme concentration of 5-25 μg / mL. The reaction was incubated at 30-37°C for at least 4 h. After the reaction, EDTA was added to the reaction solution, and samples were diluted for analysis. LCMS results showed that, compared to unpurified substrate fragments, ligation of the purified substrates effectively improved the purity of the crude product. Crude product purity data are shown in Table 5. Table 5

[0107] Furthermore, UPLC and mass spectrometry were used to detect the impurity content. The results showed that the P=O (incomplete thiolation) and P=S (oxidative thiolation) impurities of the target siRNA synthesized after fragment purification were significantly lower than those of the target siRNA synthesized after unpurified fragment enzymatic ligation. The impurity content results are shown in Table 6. This indicates that enzymatic synthesis of target siRNA after fragment purification is more advantageous. Table 6

[0108] Example 8

[0109] Four RNA substrate fragments were obtained through solid-phase synthesis. Aqueous solutions of RNA-3, RNA-12, RNA-4, and RNA-11 were added to a glass reactor and stirred at room temperature for 10-60 min. 2-4 L of buffer solution was added, followed by DTT and ATP solutions. Then, 300-500 mL of commercial ligase was added, and after thorough mixing, purified water was added to bring the final volume to 20-40 L. The resulting concentrations were 0.5-5 mM for the substrate fragments, 0.5-2 mM for DTT, 3-10 mM for ATP, and 5 μg / mL to 25 μg / mL for the enzyme. The reaction system was incubated at 33°C for at least 4 h. EDTA was added to terminate the reaction. After the reaction, the product was purified using reverse-phase chromatography, desalted by ultrafiltration, and lyophilized to obtain 1021 g of final product. The solid final product was tested for moisture, purity, enzyme residue, solvent residue, metal residue, microorganisms, and endotoxins. The product has a moisture content of 1.7%. Denatured ion-pair reversed-phase chromatography (denatured IPRP) purity is 96.9%, non-denatured ion-pair reversed-phase chromatography (non-denatured IPRP) purity is 98.6%, and ion-exchange chromatography (IEX) purity is 98.7%. Metal residues are: Cd < 0.06 ppm, Pb < 0.15 ppm, As < 0.45 ppm, Hg < 0.09 ppm, Co < 0.15 ppm, V < 0.30 ppm, Ni < 0.60 ppm, Li < 7.5 ppm, Sb < 2.7 ppm, Cu < 9.0 ppm. Enzyme residue is < 100 ppm, endotoxin residue is < 0.25 EU / mg, and the microbial limit is < 100 CFU / g. All these meet the quality standards for siRNA drugs, indicating that the enzymatic synthesis route for this siRNA drug structure is feasible, with high product purity and an extremely simple process.

[0110] As can be seen from the above description, the embodiments of the present invention achieve the following technical effects: In the preparation method of this application, RNA ligase catalyzes the ligation between sense and antisense substrates to form the sense strand of the target siRNA, and catalyzes the ligation between antisense substrates to form the antisense strand of the target siRNA, thereby realizing the preparation of this structurally complex siRNA with multiple modifications through enzymatic synthesis. Compared with the preparation of target siRNA using chemical solid-phase synthesis, the preparation method of this application yields products with higher purity, fewer impurities, and lower pressure for subsequent final product purification. Furthermore, the reaction conditions are mild, and no large amount of organic reagents are used, which can reduce production costs and facilitate industrial-scale production.

[0111] The above description is merely a preferred embodiment of the present invention and is not intended to limit the invention. Various modifications and variations can be made to the present invention by those skilled in the art. Any modifications, equivalent substitutions, improvements, etc., made within the spirit and principles of the present invention should be included within the scope of protection of the present invention.
