Abstract
Description
BICYCLIC HETEROAROMATIC COMPOUNDS AND THEIR USE AS PKMYT1 INHIBITORS
[0001] The present application claims the priority of international application No. PCT / CN2023 / 122444 filed on September 28, 2023, which is incorporated herein by reference in its entirety for all purpose.FIELD OF THE INVENTION
[0002] The invention relates to compounds and pharmaceutical compositions, their preparation and their use in the treatment of a disease or condition, e.g., cancer, and, in particular, those diseases or conditions (e.g., cancers that harbor CCNE1 amplification / overexpression, FBXW7-mutated or PPP2R1A-mutated cancers) which depend on the activity of membrane-associated tyrosine and threonine specific cdc2-inhibitory kinase (MytI) (Gene name PKMYT1) .BACKGROUND
[0003] Proper regulation of the cell cycle is crucial for maintaining genomic stability and ensuring accurate cell division. Protein kinases are key components of this regulatory machinery, governing the progression through different phases of the cell cycle. One such kinase, PKMYT1 (Membrane-associated Tyrosine-and Threonine-specific Protein Kinase 1) , has been identified as playing an essential role in cell cycle regulation. PKMYT1 is a dual-specificity kinase that phosphorylates the CKD1 / cyclin B complex at both threonine-14 (Thr14) and tyrosine-15 (Thr15) , effectively preventing cells from transitioning from the G2 phase to mitosis through two distinct pathways (Science 270, 86–90; 1995) . In one mechanism, cytoplasmic PKMYT1 binds to the CKD1 / cyclin B complex, inhibiting its translocation into the nucleus (J. Cell Biol. 181, 89–103; 2008) . The other mechanism involves PKMYT1 preventing premature activation of CDK1 by phosphorylating Thr14 / Thr15 residues on CKD1 (Cancer Biol Ther. 3, 305-313; 2004) . PKMYT1 activity is tightly regulated throughout the cell cycle, with peak activity observed during the G2 phase, where it contributes to the maintenance of the G2 checkpoint. This checkpoint ensures that DNA replication is completed and DNA damage is repaired before entering mitosis. By inhibiting CDK1 during this phase, PKMYT1 prevents premature entry into mitosis and allows for proper coordination of cell cycle events. In addition to its role in cell cycle regulation, PKMYT1 has been implicated in other cellular processes. It is involved in the regulation of centrosome duplication, chromosome condensation, and spindle assembly, further emphasizing its importance in ensuring accurate cell division.
[0004] Dysregulation of PKMYT1 activity has been associated with various pathological conditions, including cancer. Abnormal PKMYT1 activity can lead to cell cycle defects, genomic instability, and uncontrolled cell proliferation, contributing to tumor formation and progression. PKMYT1 has been implicated in a growing number of cancer types, such as gastric cancer, renal cancer, non-small-cell lung cancer, hepatocellular carcinoma, glioblastoma, neuroblastoma, and colorectal cancer. In these cancers, overexpression of PKMYT1 is generally correlated with poor prognosis and disease progression (Nat Rev Drug Discov. 19, 157; 2020) . Studies have also shown that PKMYT1 plays a more significant role in cancer cells with gene alterations involved in cell cycle regulation, including CCNE1 amplification and FBXW7 loss-of-function mutations (Nature, 604, 749–756; 2022) . Blocking the activity of PKMYT1 is a promising therapeutic strategy for these types of cancers.
[0005] Therefore, there is a need for development of a potent and effective PKMYT1 inhibitor.SUMMARY

[0087] As used herein, and unless otherwise specified, the term “isomer” refers to different compounds that have the same molecular formula. “Stereoisomers” are isomers that differ only in the way the atoms are arranged in space. “Atropisomers” are stereoisomers from hindered rotation about single bonds. “Enantiomers” are a pair of stereoisomers that are non-superimposable mirror images of each other. A mixture of a pair of enantiomers in any proportion can be known as a “racemic” mixture. “Diastereoisomers” are stereoisomers that have at least two asymmetric atoms, but which are not mirror-images of each other. The absolute stereochemistry can be specified according to the Cahn-Ingold-Prelog R-S system. When a compound is an enantiomer, the stereochemistry at each chiral carbon can be specified by either R or S. Resolved compounds whose absolute configuration is unknown can be designated (+) or (-) depending on the direction (dextro-or levorotatory) which they rotate plane polarized light at the wavelength of the sodium D line. However, the sign of optical rotation, (+) and (-) , is not related to the absolute configuration of the molecule, R and S. Certain compounds described herein contain one or more asymmetric centers and can thus give rise to enantiomers, diastereomers, and other stereoisomeric forms that can be defined, in terms of absolute stereochemistry at each asymmetric atom, as (R) -or (S) -. The present chemical entities, pharmaceutical compositions and methods are meant to include all such possible isomers, including racemic mixtures, optically substantially pure forms and intermediate mixtures. Optically active (R) -and (S) -isomers can be prepared, for example, using chiral synthons or chiral reagents, or resolved using conventional techniques.

[0401] LCMS (Liquid chromatography / Mass spectrometry)
[0402] General procedure
[0403] The High-Performance Liquid Chromatography (HPLC) measurement was performed using a LC pump, a diode-array (DAD) or a UV detector and a column as specified in the respective methods. Flow from the column was brought to the Mass Spectrometer (MS) which was configured with an atmospheric pressure ion source. It is within the knowledge of the skilled person to set the tune parameters (e.g., scanning range, dwell time…) in order to obtain ions to allow the identification of the compound’s nominal monoisotopic molecular weight (MW) . Data acquisition was performed with appropriate software.
[0404] Compounds are described by their experimental retention times (Rt) and ions. If not specified differently in the table of data, the reported molecular ion corresponds to the [M+H] + (protonated molecule) and / or [M-H] - (deprotonated molecule) . All results were obtained with experimental uncertainties that are commonly associated with the method used.

[0434] Biochemical PKMYT1 kinase assay
[0435] Kinase activity of full length human PKMYT1 recombinant protein (A30984, Invitrogen) and the IC50 measurement of inhibitors was determined by ADP-GloTMKinase Assay (V9102, Promega) .
[0436] CDK1 protein (CSB-EP361848HU, CUSABIO) , mitosis-promoting factor (MPF, CSB-EP361848HU, CSB-EP004806HUa0, CUSABIO) , or CREBtide (HY-P1595, MCE) were used as the kinase substrate. 10 mM stock compounds in DMSO were serially diluted as 1: 2 ratio to generate a 12-point titration then dispensed into ProxiPlate-384 shallow well microplate (Cat. 6008289, Revvity) using liquid handler system (mosquito LV, SPT Labtech) . The kinase buffer was prepared in 50 mM HEPES, 10 mM MgCl2, 1 mM EGTA, 2 mM DTT, and 0.015%Brij-35. PKMYT1 protein plus different substrates were pre-incubated with compounds in plate at 4° for 30 min. After the pre-incubation, the reaction was initiated by adding a final concentration of 200 μM ATP for 1 h, combining with the final concentrations of 20 nM PKMYT1, 100 nM CDK1 / MPF or 500 nM CREBtide. After that time, an equal volume of ADP-Glo reagent was added to stop the reaction and deplete the remaining ATP at RT for 1 h. Then, an equal volume of detection reagent was added to the mixture for 1 h, to achieve a simultaneous reaction of conversion of remaining ADP to ATP and consumption of newly synthesized ATP by the luciferase reaction. After the reaction, generated luminescence was measured by a microplate reader (VICTOR PerkinElmer) with 500 ms integration time. All of measured IC50 values were analyzed in GraphPad Prism 8.0.2 (La Jolla California USA, www. graphpad. com) using four parameters dose-response inhibition model.

[0445] Permeability and efflux in MDCK-MDR1 cell monolayers
[0446] Preparation of cells. MDCK cells transfected with the MDR1 gene and expressing function P-gp were plated onto 24-well inserts in 24-well plate at a density of 240,000 cells / well in MEM cell culture medium, and the cells were cultured in 5 %CO2 incubator at 37 ℃ for 1-2 days to establish viable cell monolayers. Prior to conducting the experiment, cell monolayer integrity was verified by a TEER measurement of > 909 Ohms (300 Ohms. cm2) . Test compound (10 μM) in assay buffer (add 12.5 mL HEPES into 487.5 mL HBSS, mix thoroughly, pH 7.4) was added to the transwell plates, either to the apical chamber for apical to basolateral permeability (Papp A to B) measurements, or to the basolateral chamber for basolateral to apical permeability (Papp B to A) measurements. Blank assay buffer was added to the opposite chamber in each case. The plates were incubated at 37 ℃ for 90 min. The concentration of the test compound in all chambers was determined by LC-MS. The concentration data were used to calculate Papp A to B and Papp B to A. Average Papp (absorptive permeability coefficient) was calculated from the average of the Papp A to B and Papp B to A. Efflux ratio was calculated from the ratio of Papp B to A divided by Papp A to B. Nadolol, Propranolol and Digoxin are controls.
[0447] Permeability data
[0448] Compound 84 exhibits fast transport rate (Papp (A-B) (10 -6 cm / s) > 10) on MDCK-MDR1 cells and has a low efflux ratio (Papp (B-A) / Papp (A-B) < 2) , indicating compound 84 has excellent permeability.
