By using a binding agent to protect recognition sequences during methylation-discriminating nuclease cleavage, the method enriches and retains partially-methylated and unmethylated molecules in DNA analysis, improving sensitivity and accuracy of cancer marker detection in liquid biopsies.

Abstract

The present disclosure provides compositions and methods related to enriching methylated DNA, such as cell-free DNA. In some embodiments, the cell-free DNA is from a subject having or suspected of having cancer and / or the cell-free DNA includes DNA from cancer cells. In some embodiments, the DNA is contacted with at least one binding agent that specifically binds a recognition sequence in the DNA, thereby providing sequence-specific bound DNA. In some embodiments, the sequence-specific bound DNA is contacted with at least one methylation-discriminating nuclease, thereby providing digested DNA. In some embodiments, the binding agent protects the recognition sequence from cleavage by a methylation-discriminating nuclease.
