Abstract
Description
[Technical field]
[0001] CROSS-REFERENCE TO RELATED APPLICATIONS This application claims the benefit of U.S. Provisional Patent Application No. 63 / 321,244, filed March 18, 2022, the entire teachings of which are incorporated herein by reference.
[0002] The present invention relates generally to methods and intermediates useful for the preparation of biologically active molecules, in particular for the synthesis of certain SARS-CoV-2 3CLpro inhibitors. [Background technology]
[0003] Coronaviruses are enveloped, positive-sense, single-stranded RNA viruses. The genomic RNA of CoVs has a 5' cap structure and a 3' polyA tail and contains at least six open reading frames (ORFs). The first ORF (ORF 1a / b) directly translates two polyproteins: pp1a and pp1ab. These polyproteins are processed into 16 nonstructural proteins by the 3C-like protease (3CLpro), also known as the main protease (Mpro). These nonstructural proteins are involved in the production of subgenomic RNAs that code for the four structural proteins, namely the envelope, membrane, spike and nucleocapsid proteins, among other accessory proteins. As a result, it is understood that the 3C-like protease plays a key role in the coronavirus life cycle.
[0004] 3CLpro is a cysteine protease responsible for most cleavage events within the precursor polyprotein. Active 3CLpro is a homodimer containing two protomers and is characterized by a Cys-His dyad located between domains I and II. 3CLpro is conserved among coronaviruses, and several common features are shared among the substrates of 3CLpro in various coronaviruses. The absence of a human homolog of 3CLpro makes it an ideal antiviral target. Compounds have been reported to inhibit 3CLpro activity, but they have not been approved as coronavirus therapies. (International Publication No. WO 2004101742(A2), U.S. Patent Application Publication No. 2005 / 0143320(A1), U.S. Patent Application Publication No. 2006 / 0014821(A1), U.S. Patent Application Publication No. 2009 / 0137818(A1), International Publication No. 2013049382(A2), International Publication No. 2013166319(A1), International Publication No. 2018042343, International Publication No. (see WO 2018023054, WO 2022013684, WO 2021252644, WO 2022020711, WO 2022020242, U.S. Patent No. 11,174,231(B1), U.S. Patent No. 11,124,497(B1), WO 2005113580, and WO 2006061714).
[0005] There is a need in the art for novel therapeutic agents that treat, ameliorate, or prevent SARS-CoV-2 infection. The present invention provides methods of novel compounds that act in inhibiting or preventing SARS-CoV-2 viral replication and thus are used to treat COVID-19 (see PCT / US21 / 60247).
[0006] The synthesis of substituted spirooxindoles and their intermediates has been previously published (see PCT / US21 / 60247, WO2019086142, WO2020221811, WO2020221826, J.Med.Chem.2012,55,9069). However, scale-up using previous methods is very difficult due to safety concerns associated with certain intermediates, instability of certain intermediates, as well as the lack of purification methods other than column chromatography. Therefore, there is a strong need to develop safe and efficient methods for the large-scale preparation of these novel substituted spirooxindole derivatives. Summary of the Invention

[0224] The chemical route to the synthesis of 2-indole carboxylate compound (j) is summarized in Scheme 2. Commercially available compound (ga) can be reduced and then oxidized to obtain compound (g). Compound (g) undergoes a condensation reaction with 2-azidoethyl acetate in the presence of a base and a sacrificial electrophile (i.e., ethyl trifluoroacetate) to form acrylate compound (h). Compound (h) is then subjected to Hemetsberger indole cyclization using a continuous flow chemical process to obtain compound (i) as a 2-indole carboxylate. NaHSO3 (71.5 g) and water (100 g) were added to reactor R2. The mixture in R2 was heated to 40° C. and stirred for 20 minutes to form a clear solution. The solution in R1 was heated to 40° C. The solution in R2 was transferred to R1 over 1 hour, and the resulting mixture in R1 was stirred at 40° C. for an additional 2 hours. The mixture in R1 was cooled to 20° C. over 1 hour and stirred at 20° C. for an additional 1 hour. The wet cake was filtered and washed with ethanol (80 g). The cake was dried at 50° C. to obtain compound (gc) as a white solid.
[0259] Example 21. Preparation of compound g from sodium hydroxy(2,4,5-trifluorophenyl)methanesulfonate (gc) [ka] Compound gc (100 g) and methyl tert-butyl ether (MTBE, 400 mL) were added to reactor R1, followed by water (500 mL) and sodium carbonate (48 g). The mixture in R1 was stirred at 25° C. for 2 hours to form a two-phase solution. The upper layer (organic layer) was separated and the lower layer (aqueous layer) was removed. The aqueous layer was extracted with MTEB and the organic layers were combined. The combined organic layers can be treated in the following two ways to obtain compound (g).
[0260] Method A: The organic layer was concentrated to no obvious distillate below 30°C. Crude compound (g) was obtained as an orange oil and transferred to distillation reactor R3. R3 was distilled under vacuum ≤ 0.085MPa until no obvious distillate below 30°C, then R3 was distilled at 60-100°C (recommended 70-80°C) under vacuum ≥ 0.090MPa and the distillate was collected. Purified compound (g) was obtained as a colorless to orange oil (same procedure as in Example 7).
[0261] Method B: Methanol was added to the organic layer. After solvent exchange from MTBE to methanol, the methanol solution containing compound (g) can be used in a subsequent condensation reaction to form compound (h). See Experiment 8.
