[0002] The contents of the electronic sequence listing (039062- 00164_SequenceListing.xml; Size: 26,988 bytes; and Date of Creation: September 19, 2024) are herein incorporated by reference in its entirety.TECHNICAL FIELD
[0003] This invention generally relates to binding agents (e.g., antibodies) against isoform 1 of human ADAM9, as well as kits and methods for using the same (e.g., immunoassays) as part of a companion diagnostic and for other applications.BACKGROUND
[0004] The ADAM family of proteins is known to be involved in various physiological and pathological processes. See Amendola, R. S. et al., “ADAM9 Disintegrin Domain Activates Human Neutrophils Through An Autocrine Circuit Involving Integrins And CXCR2,” J. Leukocyte Biol. 97(5):951-962 (2015); Edwars, D. R. et al., “The ADAM MelalloproleasesC Molec. Aspects Med. 29:258-289 (2008). The ADAM family is believed to include at least 21 functional genes in humans. See Li, J. et al. “Overexpression of ADAM9 Promotes Colon Cancer Cells Invasion,” J. Invest. Surg. 26(3): 127-133 (2016); Duffy, M. J. et al. “The ADAMs Family Of Proteases: New Biomarkers And Therapeutic Targets For Cancer?,” Clin. Proteomics 8:9: 1-13 (2011); see also U.S. Pre-Grant Pub. No. 2013 / 0045244.
[0005] Members of the ADAM family share a highly conserved structure that typically includes eight domains, including a metalloprotease domain and an integrin-binding (disintegrin) domain. See Duffy, M. J. et al., “The Role Of ADAMs In Disease Pathophysiology f Clin. Chim. Acta 403:31-36 (2009). The ADAM metalloprotease domain acts as a sheddase, cleaving extracellular portions of transmembrane proteins, and thus releasing the soluble ectodomains from the cell surface, and has been reported to modulate a series of biological signaling pathways. See Amendola, R. S. et al. “ADAM9 Disintegrin Domain Activates Human Neutrophils Through An Autocrine Circuit Involving Integrins And CXCR2,” J. Leukocyte Biol. 97(5):951-962 (2015); Ito, N. et al. “ADAMs, A Disintegrin And Metalloproteinases, Mediate Shedding Of Oxytocinase,” Biochem. Biophys. Res. Commun. 314 (2004) 1008-1013 (2004).
[0006] ADAM9 is a member of the ADAM family and assigned Uniprot Accession No. Q13443-1. An 819 amino acid isoform (“isoform 1,” SEQ ID NO: 2) is considered to represent the canonical sequence of this protein. ADAM9 is initially synthesized as an inactive form which is proteolytically cleaved to generate an active enzyme. ADAM9 is known to be expressed in fibroblasts (Zigrino, P. et al., “The Disintegrin-Like And Cysteine Rich Domains Of ADAM-9 Mediate Interactions Between Melanoma Cells And Fibroblasts,” J. Biol. Chem. 286:6801-6807 (2011)), activated vascular smooth muscle cells (Sun, C. et al., “ADAMI 5 Regulates Endothelial Permeability And Neutrophil Migration Via Src / ERKI / 2 Signalling,” Cardiovasc. Res. 87:348-355 (2010)), monocytes (Namba, K. et al., “Involvement Of ADAM9 In Multinucleated Giant Cell Formation Of Blood Monocytes,” Cell. Immunol. 213: 104-113 (2001)), and activated macrophages (Oksala, N. et al., “ADAM- 9, ADAM-15, And ADAM-17 Are Upregulated In Macrophages In Advanced Human Atherosclerotic Plaques In Aorta And Carotid And Femoral Arteries — Tampere Vascular Study,” Ann. Med. 41 :279-290 (2009)).
[0007] ADAM9’s metalloprotease activity plays a role in the degradation of matrix components, thereby allowing migration of tumor cells (Amendola, R. S. et al., “ADAM9 Disintegrin Domain Activates Human Neutrophils Through An Autocrine Circuit Involving Integrins And CXCR2,” J. Leukocyte Biol. 97(5):951-962 (2015)). Its disintegrin domain meidates the interaction between ADAMS and integrins, and enables ADAM9 to modulate, positively or negatively, cell adhesion events (Zigrino, P. et al., “The Disintegrin- Like And Cysteine-Rich Domains Of ADAM-9 Mediate Interactions Between Melanoma Cells And Fibroblasts,” J. Biol. Chem. 286:6801-6807 (2011); Karadag, A. et al., “ADAM-9 (MDC- 9 / Meltringamma), A Member Of The A Disintegrin And Metalloproteinase Family, Regulates Myeloma-Cell-Induced Interleukin-6 Production In Osteoblasts By Direct Interaction With The Alpha(v)Beta5 Integrin,” Blood 107:3271-3278 (2006); Cominetti, M. R. et al., “Inhibition Of Platelets And Tumor Cell Adhesion By The Disintegrin Domain Of Human ADAM9 To Collagen I Under Dynamic Flow Conditions,” Biochimie 91 : 1045-1052 (2009)). Prior research has shown that the ADAM9 disintegrin domain interacts with the a6pi, a6p4, avP5 and a9pi integrins.
[0008] The expression of ADAM9 has been found to be relevant to multiple diseases, including cancer. For example, ADAM9 has been found to cleave and release a number of molecules with important roles in tumorigenesis and angiogenesis, such as TEK, KDR, EPHB4, CD40, VCAM1 and CDH5. ADAM9 is expressed by many types of tumor cells, including breast cancers, colon cancers, gastric cancers, gliomas, liver cancers, non-small cell lung cancers, melanomas, myelomas, pancreatic cancers and prostate cancers. See, e.g., Yoshimasu, T. et al., “Overexpression Of ADAM9 In Non-Small Cell Lung Cancer Correlates With Brain Metastasis,” Cancer Res. 64:4190-4196 (2004); Peduto, L. et al., “Critical Function For ADAM9 In Mouse Prostate Cancer,” Cancer Res. 65:9312-9319 (2005); Zigrino, P. et al., “ADAM-9 Expression And Regulation In Human Skin Melanoma And Melanoma Cell Lines,”Int. J. Cancer 116:853-859 (2005); Fritzsche, F. R. et al., “ADAM9 Is Highly Expressed In Renal Cell Cancer And Is Associated With Tumour Progression,” BMC Cancer 8: 179: 1-9 (2008); Fry, J. J. Mol. Set. 17: 1276: 1-11 (2016).
[0009] Increased ADAM9 expression has been found to correlate positively with tumor malignancy and metastatic potential, highlighting the clinical significance of this gene. See, e.g., Amendola, R. S. et al., “ADAM9 Disintegrin Domain Activates Human Neutrophils Through An Autocrine Circuit Involving Integrins And CXCR2,” J. Leukocyte Biol. 97(5):951- 962 (2015); Fan, X. et al., “ADAM9 Expression Is Associate with Glioma Tumor Grade and Histological Type, and Acts as a Prognostic Factor in Lower-Grade Gliomas,” Int. J. Moreover, ADAM9 and its secreted soluble isoform appear to be crucial for cancer cells to disseminate (Amendola, R. S. et al., “ADAM9 Disintegrin Domain Activates Human Neutrophils Through An Autocrine Circuit Involving Integrins And CXCR2,” J. Leukocyte Biol. 97(5):951-962 (2015); Fry, J. No.2009 / 0023149.
[0010] In view of this clinical significance, ADAMS has emerged as a potential target for anticancer therapy. See Peduto, L., “ADAM9 As A Potential Target Molecule In Cancer,” Curr. Pharm. Des. 15:2282-2287 (2009); Duffy, M. J. et al., “Role Of ADAMs In Cancer Formation And Progression,” Clin. Cancer Res. 15: 1140-1144 (2009); Duffy, M. Additionally, the expression of ADAM9 has also been found to be relevant to pulmonary disease and inflammation. See, e.g., U.S. Pre-Grant Pub. Nos. 2016 / 0068909; 2012 / 0149595; 2009 / 0233300; 2006 / 0270618; and 2009 / 0142301. Antibodies that bind to ADAM9 are commercially available from multiple vendors, including Abeam, Thermofisher, Sigma-Aldrich, and other companies.BRIEF SUMMARY OF THE DISCLOSURE
[0011] Antibodies and other binding agents specific for ADAM9 are commercially available. However, there remains a need in the art for additional high affinity ADAM9- binding agents, and in particular ADAM9-binding agents that exhibit specificity for isoform 1 of ADAM9. As noted above, the human form of ADAM9 is known to have multiple isoforms. Prior antibodies for ADAM9 often detect multiple isoforms of ADAM9, interfering with effortsto accurately determine localization or levels of isoform 1 of ADAM9. The resulting noise impacts the accuracy of diagnostic assays and other applications of such assays.

[0110] In alternative embodiments, chimeric or the recombinant antibodies, antigen binding fragments thereof, or monomeric or dimeric antigen binding proteins, in IHC protocols, or kits, as provided herein are substantially purified or isolated or are in the form of an unpurified or partially purified culture supernatant.[OHl] In alternative embodiments, methods as provided herein can use or comprise reagents for detecting or visualizing an antibody-antigen interaction using any products or methods know in the art, for example, and IHC protocol or reagents.
[0112] In alternative embodiments, methods as provided herein comprise use of chromogenic immunohistochemistry (CIH), wherein a primary antibody (for example, chimeric or a recombinant antibodies (Ab), or antigen binding fragments thereof, or monomeric or dimeric antigen binding proteins as provided herein) or secondary antibody (for example, where the secondary antibody binds to (the primary antibody) chimeric or a recombinant antibodies (Ab), or antigen binding fragments thereof, or monomeric or dimeric antigenbinding proteins as provided herein after they have specifically bound to, paired with, associated with, or configured with a LAG-3 epitope or polypeptide) is conjugated to an enzyme, such as peroxidase (or immunoperoxidase), for example, a horseradish peroxidase (HRP), that can catalyze a color-producing reaction.
[0113] In alternative embodiments, methods as provided herein comprise use of immunofluorescence, where a primary or a secondary antibody is tagged to a fluorophore, such as fluorescein or fluorescein isothiocyanate (FITC), a triarylmethane dye such as rhodamine or rhodamine derivatives (for example, tetramethylrhodamine (TRITC), rhodamine 6G, rhodamine 123, rhodamine B, carboxytetramethylrhodamine (TAMRA), tetramethylrhodamine (TMR), sulforhodamine 101), aminomethylcoumarin acetate (AMCA), ALEXA™ or DYLIGHT™ fluors. 3,3’-Diaminobenzidine (DAB) also can be used.
[0114] In alternative embodiments, methods as provided herein comprise use of a direct method or one-step staining method where a primary antibody (for example, chimeric or a recombinant antibodies (Ab), or antigen binding fragments thereof, or monomeric or dimeric antigen binding proteins as provided herein) is labeled and reacts directly with an antigen, for example, in a tissue sections. While this technique utilizes only one antibody and therefore is simple and rapid, the sensitivity may be lower due to little signal amplification.
[0115] In alternative embodiments, methods as provided herein comprise use of an indirect method where an unlabeled primary antibody (first layer) binds to a target antigen (ADAM9, or in some cases more specifically ADAMS, isoform 1), for example, in a tissue or organ, and a labeled secondary antibody (second layer) then is reacted with the primary antibody. The secondary antibody can be against the isotype, for example, IgG, of the animal species in which the primary antibody is derived. This method can be more sensitive than direct detection strategies because of signal amplification due to the binding of several secondary antibodies toeach primary antibody if the secondary antibody is conjugated to a detecting agent such as a fluorescent or enzyme reporter.
[0116] In alternative embodiments, further amplification is achieved if the secondary antibody is conjugated to several detecting molecules, for example, biotin molecules, which can recruit complexes of avidin-, streptavidin- or NEUTRA VIDIN™ protein- bound enzyme.
[0117] In alternative embodiments, the IHC is performed on tissue sections or tissue biopsies, for example, paraformaldehyde (PF A) fixed tissues or organs, or formalin-fixed paraffin-embedded tissues. In alternative embodiments, a tissue is sliced or used whole. Before sectioning, the tissue sample can be embedded in a medium, for example, paraffin wax or cryomedia. Tissue sections can be sliced on a variety of instruments, most commonly using a microtome, cryostat, or vibratome. Specimens can be sliced at a range of about 3 pm to 5 am. The slices can be mounted on slides, dehydrated using alcohol washes of increasing concentrations (for example, 50%, 75%, 90%, 95%, 100%), and cleared using a detergent like xylene before being imaged under a microscope.
[0118] Depending on the method of fixation and tissue preservation, the sample may require additional steps to make the ADAM9 epitopes available for antibody binding, including deparaffinization and antigen retrieval. For formalin-fixed paraffin-embedded tissues, antigenretrieval is often necessary, and can comprise pre-treating the sections with heat or proteases.
[0119] In alternative embodiments, the IHC is performed using an ENVISION DUOFLEX DOUBLESTAIN SYSTEM™ (EnVision DuoFLEX Doublestain System) (Agilent, San Jose, CA), which allows for staining of two or more markers on a single slide. In alternative embodiments, the IHC is performed using an EnVision FLEX HRP Magenta, High pH (Dako Omnis) system, and binding can be visualized by EnVision FLEX HRP Magenta Chromogen. In alternative embodiments, the IHC is performed using EnVision FLEX Mini Kit, High pH, which is a high-sensitivity visualization system intended for use in IHC together with DakoAUTO STAINER™ instruments; this dual link system detects primary mouse and rabbit antibodies and the reaction is visualized by 3,3’-Diaminobenzidine (DAB) chromogen (DAB forms a water-insoluble brown precipitate when oxidized, for example, by a peroxidase).

[0123] Example 1 : Development of two exemplary anti-ADAM9 antibodies
[0124] This example describes the development of two exemplary rabbit anti-human ADAM9 antibodies. Five antigens were selected for study, including one comprising a recombinant ADAM9 protein and four comprising AD AMP peptides. Each antigen was used to immunize four rabbits.
[0125] Post-immunization bleed testing showed that one of the four ADAM9 peptides, and the recombinant ADAM9, showed good specificity for ADAM9, in IHC on pancreas adenocarcinoma tissue. All 5 antigens were designed with ADAM9 isoform 1 specific sequences, but which were outside the sequence range shared with ADAM9 isoform 2. Four of the inoculated rabbits which displayed a strong immune response against ADAM9 were chosen for B-cell selection based on this initial screen.
[0126] Several B-cell clones were identified which produces antibodies showing ADAM9 specific staining in IHC. Cloning of these B-cells resulted in functional antibody heavy and light chainsthat were used for transient transfection in HEK cells and the resulting antibodies were tested for reactivity against the ADAM9 antigen in Bio-layer interferometry z. These antibodies were further tested by IHC on clinically relevant tissue samples. Two clones (11H9 and 11C9) showed promising staining on pancreas adenocarcinomas among other tissues. The staining obtained with antibodies produced from clone 11H9 and 11C9 were similar or superior to the staining obtained with an ADAM9 reference antibody. In addition, the staining obtained from antibodies from clone 11H9 was similar in performance in both TRS High pH and TRS Low pH. A very distinct membrane staining was observed with on pancreas adenocarcinoma and other tissues both with TRS High pH and TRS Low pH. FIGs. 1-23 illustrate the staining of various tissues using antibodies produced by clone 11H9. A similar process was used to generate clone 11C9 and images showing the use of this antibody as a stain for various tissuesare provided as FIGs. 24-31. The results of exemplary IHC assays using these antibodies as a stain with various tissue types, are summarized below in Table 1.SEQUENCE LISTING
