Description

[0001] This application is a divisional application of the invention patent application with application date of March 27, 2020, application number 202080034172.4, and invention name “Interleukin-2 variant with modified biological activity”. Technical Field

[0002] The present invention relates to interleukin-2 (IL-2) variants, which are used to prevent or treat immune disorders, such as but not limited to acute or chronic inflammatory diseases, allergic diseases, autoimmune diseases or infectious diseases, graft-versus-host disease, transplant rejection and cancer. The present invention also relates to the use of the IL-2 variants for screening anti-IL-2 antibodies with pro-T effector cell or pro-T regulatory cell activity. Background Art

[0003] Interleukin-2 (IL-2) is a key cytokine of the immune response that promotes the activation, proliferation and survival of T and B lymphocytes (T and B cells). The IL-2 receptor (IL-2R) is a heterotrimeric protein complex composed of α (IL-2-RA or CD25), β (IL-2RB or CD122) and γ (IL-2RG or γc or CD132) chains. The α chain binds IL-2 with low affinity and does not participate in signal transduction. The combination of the β chain and the γ chain forms a medium affinity receptor expressed on effector T cells (conventional T cells (Tconv; CD4+Foxp3-)), CD8+ and NK cells responsible for cell-mediated immune responses; and all three receptor chains form a high affinity receptor constitutively expressed on regulatory T cells (T regulatory cells or Treg; CD4+Foxp3+), which has an immunosuppressive function and is transiently or transiently expressed by activated effector T cells and NK cells.

[0004] In fact, IL-2 is a cytokine with both immunostimulatory and inhibitory functions. Therefore, it has been used in the clinic to stimulate immune responses against cancer at high doses, and recently to block immune responses in various pathophysiological conditions at low doses, including autoimmune diseases (such as type 1 diabetes (T1D)), autoimmune vasculitis, inflammatory diseases (such as Parkinson's disease) and parasitic infections (such as Trypanosoma cruzi infection); and transplant rejection, including graft-versus-host disease (GVHD) (Rosenberg et al., Sci. Transl. Med., 2012, 4, 127-; Grinberg-Bleyer, Y. et al., J. Exp. Med., 2010, 207, 1871-1878; Tang et al., Immunity, 2008, 28, 687-697; Pilon et al., Am. J. Transplant., 2014, 14, 2874-2882; Saadoun ... al., N.Engl.J.Med., 2011, 365, 2067–2077; Koreth et al., N.Engl.J.Med., 2011, 365, 2055–2066; Kennedy-Nasser et al., Clin.Cancer Res.Off.J.Am.Assoc.Cancer Res., 2014, 20, 2215–2225; Baeyens et al., Diabetes, 2013, 62, 3120–3131; González et al., Brain. Behav. Immun., 2015, 45, 219–232; Pérol et al. al., Immunol. Lett., 2014, 162, 173–184.

[0005] However, high doses of IL-2 can be very toxic in cancer therapy, and its efficacy is suboptimal (5-20% of responders) due to deleterious effects of IL-2 on Tregs.

[0006] In humans, low doses of IL-2 have been successfully administered to promote Tregs and suppress inflammation in patients with autoimmune vasculitis and graft-versus-host disease (Saadoun et al.; Koreth, J. et al.; Kennedy-Nasser et al.). However, improvements are needed because IL-2 has a short half-life and requires repeated administration.

[0007] Interestingly, when IL-2 is complexed with anti-IL-2 antibodies (Abs), IL-2 efficacy is improved, its toxicity is reduced, and depending on the Ab, the complex can redirect IL-2 action to effector (pro-Teff anti-IL-2 Abs) or regulatory (pro-Treg anti-IL-2 Abs) immune cells, thus solving the major problems associated with IL-2-based therapies (Boyman et al., Science, 2006, 311, 1924–1927. Letourneau et al., Proc. Natl. Acad. Sci., 2010, 107, 2171–2176). Regarding the mechanism of action, it was shown that the formation of a complex with a pro-Teff anti-IL-2 antibody directly blocks the interaction of IL-2 with CD25 (Levin et al., Nature, 2012, 484, 529-533; Rojas, G. in Monoclonal Antibodies (eds. Ossipow, V. & Fischer, N.) 1131, 447-476 (Humana Press, 2014)).

[0008] Treg-directed IL-2 / anti-IL-2 complexes have given impressive results in different mouse inflammatory models: T1D, asthma, EAE, atherosclerosis, chronic kidney disease and transplantation, including solid organ transplantation (Webster et al., J. Exp. Med., 2009, 206, 751–760; Dinh, T. Net al., Circulation, 2012, 126, 1256–1266; Polhill, T. et al. J. Am. Soc. Nephrol. JASN, 2012, 23, 1303–1308; Satake et al., PLoS ONE, 2014, 9, e92888; Vokaer et al., Transplant. Proc., 2012, 44, 2840–2844; Goldstein et al., Front. Immunol., 2013, 4, 155).

[0009] Another strategy for fine-tuning the biological activity of IL-2 is to perform point mutations in the IL-2 molecule to generate IL-2 variants or mutant IL-2. A mutant IL-2 protein (IL-2 super factor) containing five point mutations has been disclosed, which confers a 300-fold higher affinity for CD122 than wild-type IL-2 (Levin et al., Nature, 2012, 484, 529–533). Immunosuppressive IL-2 variants with greater affinity for IL-2RA (CD25) and / or altered signaling through IL-2RBG have also been disclosed (WO2010 / 085495 and US2014 / 0286898).

[0010] In order to improve IL-2-based immunotherapy, IL-2 variants for the prevention or treatment of immune diseases are needed. Summary of the invention

[0011] The present inventors have engineered resurfaced variants of human IL-2 and identified IL-2 variants that are able to preferentially stimulate T-regulatory (Treg) cells or antagonize IL-2.

[0012] The examples of the present application show that a resurfaced variant of human IL-2 (Treg-agonist variant) preferentially stimulates Tregs in vitro ( Figure 6 ) and increased circulating Treg cells in mice in vivo ( Fig.10 ). Treg-agonist variants can be used to indirectly reduce immune activation by preferably activating Treg, thereby in turn inhibiting immune effector cells. Therefore, the Treg-agonist variants of the present invention can be used to treat diseases in which immunomodulation or immunosuppression is beneficial, such as but not limited to allergic and autoimmune diseases, and diseases comprising overactivation of the immune system, particularly including chronic or acute inflammatory diseases, graft-versus-host disease (GVHD) and transplant rejection.

[0013] The examples of this application also show that some human IL-2 resurfaced variants are IL-2 antagonists ( Fig. 9 ).

[0014] In the case of diseases involving overactivation of the immune system associated with excessive production of IL-2 (particularly including chronic or acute inflammatory diseases, graft-versus-host disease (GVHD) and transplant rejection), the IL-2 antagonist variants according to the present invention directly reduce immune activation by competing with endogenous IL-2, thereby blocking IL-2-mediated overactivation of the immune system.

[0015] In a murine model of acute GVHD, the IL-2 variants of the invention, whether Treg agonists or IL-2 antagonists, can control GVHD and delay the development of clinical GVHD. Compared with the tested Treg-agonist variants, the tested IL-2-antagonist variants were more effective in preventing weight loss and preferentially increasing circulating human Treg cells ( Figure 7 and Figure 8 ).

[0016] Furthermore, IL-2 variants that act as IL-2 antagonists inhibit Treg division in vitro by removing them from wild-type IL-2 signaling (similar to blocking anti-IL-2 antibodies; Fig.12 ). In vivo, it is expected that inhibition of Tregs with the IL-2 antagonist variants of the present invention will reduce tumor growth, as previously shown with other IL-2 antagonists (Carmenate et al., The Journal of Immunology, 2018, 200, 3475-3484). Inhibition of Tregs by the IL-2 antagonist variants according to the present invention will therefore promote immune responses (lymphocytes (B, NK, CD4+ or CD8+ T cells); dendritic cells (DC); macrophages, etc.) by releasing immune cells from Treg suppression. In addition, CD8+ T cell function is retained or moderately affected, depending on the dose of the IL-2 antagonist variant used ( Fig. 9 ; Fig.12 ). Therefore, the IL-2 antagonist variant further allows direct stimulation of CD8+ T cell immune responses, for example against tumors, pathogens or vaccines. For all these reasons, better immune responses to cancer, infectious agents and vaccines are expected with the IL-2-antagonist variants of the present invention.

[0017] In summary, the results presented in this application show that the effect of IL-2 antagonist variants in vivo can vary according to the immune environment, because when the immune system is overactivated and produces excessive IL-2, it reduces immune activation (by neutralizing excessive endogenous IL-2), and in different immune environments, it increases immune activation (by Treg inhibition and CD8+T cell activation). For these reasons, IL-2 antagonist variants can be used to treat diseases including overactivation of the immune system associated with excessive production of IL-2, such as but not limited to chronic or acute inflammatory diseases, graft-versus-host disease (GVHD) and transplant rejection, and are also used to treat cancer and infectious diseases and increase immune responses to vaccines.

[0018] The inventors have also solved the crystal structures of some variants, which provide some insights into their mechanism of action. The inventors observed that the Y31P substitution (IL2-V4) stabilized IL-2 in a conformation similar to that observed in the IL2-Rα subunit complex (hereinafter referred to as "α-induced conformation"). In fact, there is some recent evidence from mouse IL-2 that conformational changes in the loop AB where Tyr31 is located allosterically affect the interaction with IL-2Rβ and γ subunits (De Paula et al., PNAS, doi / 10.1073; March 17, 2020 and Spangler et al., Immunity, 2015, 42, 815-825). Thus, it is easy to speculate that the molecular mechanism behind the activity of IL2-V4 utilizes this allosteric loop. In fact, the inventors have also obtained the structure of IL2-V1 with the same activity as IL2-V4. Although none of the mutations present in this variant are located in the AB ring, it also shows the same "α-induced conformation".

[0019] Without being bound by theory, the inventors believe that the substitutions introduced in the IL-2 antagonist variants of the invention stabilize the bound form and induce conformational changes that allosterically affect the interaction with the IL-2Rβ and γ subunits.

[0020] These results show that these human IL-2 variants are useful for treating immune diseases and for increasing the potential of immune responses to vaccines. In particular, immune disorders include inflammatory diseases, allergic diseases, infectious diseases and autoimmune diseases, graft versus host disease (GVHD), transplant rejection and cancer. Vaccines can be directed against cancer or infectious diseases.

[0021] The inventors have also shown that resurfaced variants of IL-2 can also be used to screen for anti-IL-2 antibodies with pro-Teff or pro-Treg activity.

[0056] IL-2 variants

[0057] The present invention relates to interleukin-2 (IL-2) variants capable of preferentially stimulating T-regulatory cells or antagonizing IL-2, comprising at least one amino acid substitution at a surface position of IL-2 outside the region contacting the alpha receptor.

[0058] The term interleukin-2 or IL-2, also known as TCGF or lymphokine, refers to the protein encoded by the IL-2 gene in the mammalian genome. IL-2 is expressed as a precursor containing an N-terminal signal peptide (20 amino acids), which is cleaved to produce the mature protein (IL-2). A representative example of IL-2 is shown in Figure 1 , and includes but is not limited to human (gene ID: 35583558), rat (gene ID: 116562), cat (gene ID: 751114) and mouse (gene ID: 16183) forms. As used herein, IL-2 refers to wild-type IL-2. The human IL-2 precursor has a 153 amino acid sequence UniProtKB / Swiss-Prot: P60568.1. Mature IL-2 has a 133 amino acid sequence at positions 21-153 of the precursor and corresponds to SEQ ID NO: 1.

[0059] In the following description, the standard single-letter amino acid code is used to designate residues, and the designated positions are determined by alignment with SEQ ID NO: 1. For example, K9 is the lysine residue at position 9 of SEQ ID NO: 1. Substitutions are designated herein by the single-letter amino acid code followed by the substituted residue in the single-letter amino acid code; K9E is a substitution of the lysine (K) residue at position 9 of SEQ ID NO: 1 with a glutamic acid (E) residue.

[0060] "A", "an" and "the" include plural referents unless the context clearly indicates otherwise. Thus, the terms "a" (or "an"), "one or more" or "at least one" are used interchangeably herein; unless otherwise specified, "or" means "and / or".

[0061] The present invention provides interleukin-2 (IL-2) variants capable of preferentially stimulating T-regulatory cells (Tregs) or antagonizing IL-2, which can be used to treat immune disorders.

[0062] "Immune disorders" as used herein refer to diseases involving immune dysfunction or immune disorders. Immune dysfunction may include suppression, dysfunction or overactivation of the immune system. Immune disorders include diseases that can be prevented or treated by immunomodulation using immunomodulators, immunosuppressants and / or immunostimulants. Immunomodulation may include preferably stimulating Tregs or suppressing Tregs. Immunosuppression may include preferably stimulating Tregs, which in turn suppress immune effector cells or directly suppress immune effector cells. Similarly, immunostimulation may include suppressing Tregs, which in turn release immune cells from immunosuppression or directly stimulate effector immune cells. Immunomodulators and immunostimulators that suppress Tregs can be used to prevent or treat diseases in which suppression of Tregs and / or stimulation of immune responses are beneficial, such as, but not limited to, infectious diseases and cancers, including treatment of infectious diseases and cancers and increasing immune responses to vaccines. Vaccines are particularly vaccines for cancer or infectious diseases. Immunomodulators and immunosuppressants that stimulate Tregs can be used to treat diseases involving immune dysfunction, such as but not limited to allergic and autoimmune diseases and diseases associated with overactivation of the immune system, such as but not limited to chronic or acute inflammatory diseases, graft-versus-host disease (GVHD), including acute GVHD, and transplant rejection.

[0063] The IL-2 variants (Treg- agonist variants) of the present invention that preferably stimulate T- regulatory cells can be used for ex vivo or in vivo amplification Treg. The IL-2 variants (IL-2- antagonist variants) of the present invention that antagonize IL-2 can be used for blocking the overactivation of the immune system mediated by IL-2, or by depriving them of IL-2 signaling, and therefore stimulate immune response, including B, NK, CD4+ or CD8+ T cells, DC, macrophages, etc., particularly CD8+ T cell immune response in vivo, such as anti-tumor immune response or immune response for vaccines or pathogens for suppressing Tregs. As used herein, "preferably stimulating T- regulatory cells" refers to that IL-2 variants promote the proliferation or activation of T- regulatory cells relative to non-regulatory T cells. As used herein, "T- regulatory cells", "Treg" or "Tregs" refer to CD3+CD4+Foxp3+T cells, including CD3+CD4+Foxp3+CD25+ and CD3+CD4+Foxp3+CD25- cells. As used herein, "T-effector cells", "Teff" or "Teffs" refer to one or more Tconv cells (CD3+CD4+Foxp3-); CD8+T cells (CD3+CD8+) and NK cells (CD3-CD16+). As used herein, "inhibiting Treg" refers to that IL-2 variants can inhibit the proliferation, activation or inhibition of Treg cells by depriving Treg cells of IL-2 signaling. The inhibition of Treg includes the inhibition of Treg function or the loss of Treg function, particularly the loss of Treg immunosuppressive function and the elimination of Treg. The IL-2 variants of the present invention preferably stimulate the ability of T-regulatory cells to be measured by standard assays well known in the art and disclosed in the embodiments of the present application, including but not limited to STAT5 phosphorylation assays or flow cytometric analysis of T cell populations from subjects treated in vivo or peripheral blood samples treated in vitro. The ability of IL-2 variants to antagonize IL-2 can be determined by standard assays known in the art and disclosed in the Examples of this application, such as a STAT5 phosphorylation assay by competition with Proleukine on in vitro treated peripheral blood samples or quantification of proliferation using the CellTrace Violet (CTV) dilution assay.

[0064] Treg-agonist variants can be used to indirectly reduce immune activation by preferably activating Treg, which in turn inhibits immune effector cells. Therefore, the treg-agonist variants of the present invention can be used to treat diseases in which immunomodulation or immunosuppression is beneficial, such as but not limited to allergic and autoimmune diseases, and diseases comprising overactivation of the immune system, including but not limited to chronic or acute inflammatory diseases, graft-versus-host disease (GVHD) and transplant rejection.

[0065] The IL-2 variants according to the present invention as IL-2 antagonists can be used to inhibit Treg and thus stimulate immune responses (B, NK, CD4+ or CD8+T cells, DC, macrophages, etc.). The IL-2-antagonist variants according to the present invention can be used to stimulate anti-tumor immune responses or immune responses to pathogens or vaccines (the pathogens or vaccines include vaccines for cancer or infectious diseases), especially anti-tumor CD8+T cell responses and anti-CD8+T cell responses to pathogens or vaccines. In addition, since the application results show that the effect of IL-2 antagonists in vivo may vary depending on the immune environment, IL-2 antagonists can also be used in diseases including over-activation of the immune system associated with excessive production of IL-2 (such as, but not limited to, chronic or acute inflammatory diseases, graft-versus-host disease (GVHD) and transplant rejection) to reduce immune activation by blocking the excess IL-2 present in the patient.

Modifications include, but are not limited to, esterification, glycosylation, acylation (such as acetylation) or attachment to myristic acid, amidation, phosphorylation, biotinylation, PEGylation, farnesyl coupling and similar modifications well known in the art. Modifications can be introduced at the N-terminus (acetylation), C-terminus (amidation) of the IL-2 variant, or if deemed appropriate, any amino acid other than the terminal amino acid (e.g., farnesyl coupled to a cysteine side chain) can also be introduced. Conversion of the acid functional group at the C-terminus to an aldehyde and alkylation of the thiol functional group of the cysteine residue are used for chemoselective attachment or formation of a reduced peptide bond.

[0109] In particular, the present invention encompasses IL-2 variants comprising or consisting of natural amino acid chains (20 gene-encoded amino acids in L- and / or D-configuration (A, R, N, D, C, Q, E, G, H, I, L, K, M, F, P, S, T, W, X and Y)) linked via peptide bonds, and also peptide mimetics of the variants, wherein the amino acids, peptide bonds N- and / or C-termini have been replaced by functional analogs. The functional analogs of these amino acids include all known amino acids except the amino acids encoded by the 20 genes.

The peptide in the MHC-peptide multimer can be derived from an antigen (such as a self-antigen) that can induce an autoimmune or alloimmune response, or from an exogenous antigen (such as an antigen from a pathogen or a tumor), in particular a vaccine antigen against a pathogen or a tumor.

[0115] The complex, conjugate or fusion protein within the scope of the present invention comprises more than one IL-2 variant of the present invention, i.e. a plurality of such variants, wherein the plurality of variants may comprise a plurality of identical or different variants. In addition, the complex, conjugate or fusion protein according to the present invention may also comprise more than one target agent, wherein the plurality of agents may comprise a plurality of identical or different agents.

[0116] The target agent is covalently or non-covalently linked to the IL-2 variant of the present invention. The target agent can be coupled directly or indirectly to the IL-2 variant. The indirect coupling of the target agent to the IL-2 variant can be through a joint connected to the IL-2 variant of the present invention. Joints (also referred to as spacers) that can be used to physically separate the IL-2 variant of the present invention from the target agent are known in the art and include peptide bonds, amino acids, peptides of appropriate length or different molecules that provide the desired characteristics. The joint can be connected to the N-terminus, C-terminus of the IL-2 variant, or if deemed appropriate, it can also be connected to any amino acid other than the terminal amino acid. The IL-2 variant of the present invention can be chemically linked to the target agent by covalent bonds using standard conjugation techniques. The target agent can be connected to the N-terminus, C-terminus of the IL-2 variant, or, if applicable, to any amino acid other than the terminal amino acid. Functional groups, modifications (also referred to as derivatization) or joints can also be introduced into the IL-2 variant to conjugate the IL-2 variant to the target agent. This covalent bond is preferably formed between the suitable reactive group of IL-2 variant and the target agent, more preferably between the end of the IL-2 variant according to the present invention and the target agent. The fusion protein is expressed by a chimeric construct in which the nucleotide sequence encoding the IL-2 variant of the present invention is fused in frame to the nucleotide sequence encoding the target peptide / protein using standard recombinant DNA techniques. The resulting fusion protein / peptide is heterologous, i.e., it is different from a naturally occurring peptide or protein, such as IL-2 or other cytokines of the same family.

[0118] IL-2 variants can also be linked to target agents (molecules or particles carrying molecules) via non-covalent bonds (such as ionic bonds, hydrogen bonds or hydrophobic interactions or combinations of these bonds). [0180] Use for antibody screening

[0181] The IL-2 variants according to the present invention can be used to screen for anti-IL-2 antibodies having pro-Teff or pro-Treg activity using standard immunoassays well known in the art.

[0182] In this regard, the present invention relates to a method for screening an anti-IL-2 antibody having pro-Teff or pro-Treg activity, comprising at least the following steps: a) contacting an anti-IL-2 antibody with a variant according to the present invention, and b) measuring the level of bound antibody from step a), wherein if the level of bound antibody is greater than 70% (preferably 80%, 90% or more) of a reference value, the anti-IL-2 antibody may have pro-Teff activity; and wherein if the level of bound antibody is less than 50% (preferably 40%, 30%, 20%, 10% or less) of the reference value, the anti-IL-2 antibody may have pro-Treg activity.

[0183] The antibody having Teff promoting activity is particularly an antibody having CD25 mimotope binding.

[0184] Reference values are usually determined by contacting the antibody with wild-type IL-2 under the same conditions. Step a is advantageously performed using an IL-2 variant fixed on a solid surface (plate, beads). Step b is performed using a labeled primary or secondary antibody. The assay may be an ELISA, fluorescent immunoassay (FIA) or chemiluminescent immunoassay (CLIA), chemiluminescent immunoassay (CLIA). The assay may be a high-throughput assay, for example using a microfluidic device.

[0185] The present invention also relates to a kit for carrying out the screening method of the present invention, comprising an IL-2 variant according to the present invention.

[0186] In various embodiments, the kit may further comprise instructions for use and / or a labeled antibody.

[0187] Unless otherwise indicated, the practice of the present invention will employ conventional techniques within the skill of the art, which are fully explained in the literature.

[0214] Example

[0215] Example 1. Computational design of IL-2 resurfacing variants

[0216] IL-2 binds to its α (also known as CD25), β (CD122), and γ c The atomic structure of the quaternary complex with the (CD132) receptor (PDB code 2B5I) was used to guide the computational design of new IL-2 variants that retain residues that contact the receptor but modify the surface outside this region ( Figure 2 The general pipeline of surface reconstruction design is as follows: First, residues contacting the α receptor are defined as having at least one atom away from any atom of the α receptor. Once the amino acids contacting CD25 were discarded, the set of candidate positions to be mutated was identified using accessibility criteria and only those residues with >50% exposed side chain surface area were selected (Fraczkiewicz et al., J. Comp. Chem, 1998. 19, 319-333).

[0217] Using this approach, 28 candidate positions were identified on the IL-2 surface. Next, to determine which set of mutations to allow at each position, orthologous sequence analysis was combined with solubility criteria. To include evolutionary information, a multiple sequence alignment of IL-2 sequences from 26 different species was performed ( Figure 1 ), and only mutations of residues present in any ortholog at a given position are allowed. The original set of mutations was further filtered by using solubility factors, so that when possible, the presence of hydrophobic residues was discarded and all polar and native residues of IL-2 were allowed. Finally, the Rosetta "fixed skeleton design application" was used to select low-energy sequences, maintaining natural rotational isomers in all unexposed residues (Kuhlman et al., Science, 2003.302, 1364-8). The lowest energy design of the surface remodeling position of a specific combination was selected for experimental testing. Using this method, different variants were designed, referred to as IL-2-V1 to IL-2-V6 (Table I). For ease of purification, a C-terminal Strep-tag was added to the construct. The wild-type human IL-2 construct and the derived IL-2 variants (IL-2-V1 to IL-2-V6) with a C-terminal Strep-tag have a 171 amino acid sequence (SEQ ID NO: 2-8; Figure 3 ).

[0221] Example 2. Protein expression and purification

[0222] The genes encoding human IL-2 and IL-2 variants were codon optimized for expression in mammalian cells and synthesized with a C-terminal Strep-tag by GENSCRIPT (Piscataway, NJ, USA). The corresponding DNA sequences (SEQ ID NOs: 9-14) were then cloned between the AgeI and XhoI restriction sites of the plasmid pHL-sec, which is a mammalian expression vector suitable for producing proteins in high yields (Aricescu et al., Acta Crystallogr D Biol Crystallogr., 2006, 62, 1243-50). E. coli Top10 transformed with different pHL-sec recombinant plasmids encoding each IL-2 variant was deposited at the National Collection of Microorganisms (CNCM) of the Pasteur Institute, 25 rue du Docteur Roux, 75724 Paris, FR on November 15, 2018, with accession numbers CNCM I-5377 to CNCM I-5382 (IL-2-V1 to IL-2-V6). The transformed bacteria (IL-2-V1 to IL-2-V6) deposited at the CNCM with accession numbers CNCM I-5377 to CNCM I-5382 were grown under standard conditions, such as in Luria-Bertani (LB) medium supplemented with 100 μg / mL ampicillin, at 37°C, with agitation of> 160 rpm. The viability of transformed bacteria can be verified by standard assays, such as by plating bacterial cultures on LB-agar plates supplemented with 100 μg / mL ampicillin and detecting the presence of bacterial colonies. The transformed bacteria can be stored under standard conditions, such as by freezing at -80°C a mixture of 0.5mL bacterial cultures and 0.5mL 50% (V / V) glycerol in 2mL Eppendorf tubes. The HEK293 FreeStyle cells (THERMO SCIENTIFIC) maintained in serum-free medium (FreeStyle 293 expression medium) by transient transfection produce protein. Culture supernatants were collected 3 days after transfection, and adding Tris pH 8.0 to a final concentration of 100mM. First, the protein was purified by Streptactin affinity chromatography using a StrepTrap column (GE HEALTHCARE, Piscataway, NJ), and then the eluted fraction was further purified by gel filtration using a Superdex75 column (GE HEALTHCARE, Piscataway, NJ), resulting in a profile with two peaks, one corresponding to monomeric protein and the other corresponding to oligomers, presumably dimers ( Figure 4 ). The fractions containing the monomer peak were concentrated and used for experimental testing.

[0223] Example 3. IL-2V is a new tool for specifically selecting anti-IL-2 Abs with pro-Teff or pro-Treg activity.

[0224] ELISA test is used to evaluate the selectivity of IL-2 variants to antibodies (Ab) with pro-T-effector or pro-Treg functions. For this reason, a typical ELISA test is performed by using a plate coated with Proleukine, IL-2V1, IL-2V2, IL-2V3, IL-2V4, IL-2V5 or IL-2V6 (all 6 μg / mL). The Ab evaluated is: MAB605 (mouse anti-human IL-2Ab with pro-T-effector activity in vivo), 5344 (mouse anti-human IL-2Ab with pro-Treg activity in vivo) and NARA (scFV antibody with pro-T-effector activity in vivo, derived from Arenas-Ramirez et all, Sci.Transl.Med., 2016, 8, 367ra166). In order to detect anti-IL-2Ab, anti-mouse IgG-HRP Ab or anti-M13-HRP Ab for NARA is used, and absorbance is read at 450nm. OD values are shown, from which the absorbance of control wells (uncoated wells incubated with the corresponding anti-IL-2 Ab plus anti-mouse IgG-HRP Ab) was subtracted.

[0225] Figure 5 Abs (MAB605) that show pro-Teff effects bind to all IL-2 forms; and NARA antibodies, which also have pro-Teff effects, also bind to IL-2V1 and IL-2V2 (in these preliminary experiments, NARA antibodies were tested only against IL-2V1 and IL-2V2). In contrast, Abs (5344) that have pro-Treg effects show reduced / no binding to IL-2 variants. These results confirm that the designed IL-2V can be used as a powerful tool for screening anti-IL-2 Abs with CD25 mimetic epitope activity, including Abs with pro-Teff activity and Abs with pro-Treg activity.

[0226] Example 4. In vitro evaluation of the biological activity of IL-2 variants

[0227] It was evaluated whether different IL-2 variants displayed different affinities / selectivities for T cell populations expressing intermediate affinity IL-2R (present on CD4+ or CD8+ T effector cells) or high affinity IL-2R (present on Treg cells).

[0228] Therefore, CD3 positive T cells were enriched from PBMCs from healthy donors according to manufacturer's instructions (MILTENYI). The cells enriched with CD3 were cultured in RPMI culture medium (GIBCO, France) without SVF containing Proleukine (NOVARTIS) or IL-2V1, IL-2V2, IL-2V3, IL-2V4, IL-2V5 and IL-2V6 (0.0001nM to 1000nM) at 75 μL / well in 96-well plates. The phosphorylation of STAT5 (STAT5-P) in human Treg cells (IL-2Rαβγ), CD4+Teff cells (IL-2R) and CD8+T cells (IL-2Rβγ) was measured by flow cytometry as follows. After 15 minutes of stimulation, the culture was fixed with PBS / 2% paraformaldehyde in 200 μL / wells for 10 minutes at room temperature. After washing with PBS / 0.2% BSA, cells were permeabilized with 100 μL / well of ice-cold methanol on ice for 10 minutes. Then, cells were washed with PBS / 0.2% BSA and stained with anti-CD3 PE-Cy7 (clone UCHT1; 1:200; BD BIOSCIENCES), anti-CD4 PE-CF594 (clone RPA-T41:100; OZYME), anti-CD25 PE (clone M-A251; 1:5; BD BIOSCIENCES), anti-Foxp3 Alexa488 (clone 236A / E7; 1:20; EBIOSCIENCES), and anti-pSTAT5 Alexa647 (clone 47 / Stat5 (pY694); 1:20; BD BIOSCIENCES) at 4°C for 45 minutes. Cells were acquired on an LSRII flow cytometer and analyzed with FlowJo software.

[0229] The results showed that human IL-2V2 and IL-2V3 selectively induced STAT-5 phosphorylation in Tregs, but not in T effector cells, compared with commercial human IL-2 Proleukine. IL-2V1, IL-2V4, IL-2V5, and IL-2V6 did not stimulate Tregs or effector T cells at the doses evaluated ( Figure 6 ).

[0230] Example 5. In vivo evaluation of the biological activity of IL-2 variants

[0231] In order to evaluate the in vivo effect of IL-2V, a graft-versus-host disease (GVHD) model was used, in which human peripheral blood mononuclear cells were injected into immunodeficient host mice. Human T cells are activated and induce xeno-GVHD after recognizing mouse antigens. Clinically, GVHD is evaluated by weight loss in mice. It has been previously shown that Treg cells can control GVHD (Gaidot A, Blood, 2011, 117, 2975–2983). In addition, it has been reported that low-dose IL-2 administration stimulates Treg cells, and thus inhibits inflammation and alleviates disease symptoms (Shin et al., Blood, 2011, 118, 2342-2350). It is assumed that if IL-2V specifically stimulates Treg in vivo, then Treg cells should preferably expand more than CD4 and CD8+T cells and reduce disease symptoms.

[0232] To induce acute GVHD, NSG-SGM3 female mice were given iv injections containing 6 × 10 6 PBMCs of human CD3-T cells. On the same day, mice were treated with Proleukine (6ug eq100,000IU), IL-2V1 (6ug) or IL-2V2 (6ug) by ip injection. One group of mice was not treated. Blood samples were collected on days 5, 10 and 21 after treatment for immune monitoring, and body weight was monitored during the experiment to detect the development of GVHD.

[0233] Similar to Proleukin-treated mice, untreated mice began to lose weight on day 20 after PBMC injection. IL-2V2 slightly delayed, while IL-2V1 stopped weight loss at the doses used, and the clinical effect of IL-2V1 was associated with a slightly prolonged increase in mouse survival ( Figure 7 ). In addition, IL-2V1 induced a sustained increase in the frequency of circulating human Tregs as well as CD4+CD25+Tregs, which are described as Tregs with increased suppressive function ( Figure 8 These results suggest that IL-2V can control GVHD; and IL-2V1 is more effective in preventing weight loss and increasing CD25+Treg in vivo.

[0234] To evaluate the in vivo effects of IL-2V2 and IL-2V3, C57BL / 6 healthy mice were treated with Proleukine (4 μM), IL-2V2 (40 μM) or IL-2V3 (40 μM) by ip injection for 4 consecutive days. One group of mice was not treated. Blood samples were collected on the day after the last administration of Proleukine or IL-2V for FACS analysis.

[0235] IL-2V2- and IL-2V3-treated mice showed an increase in the frequency of circulating Tregs compared with untreated mice, although to a lesser extent than Proleukine-treated mice ( Fig.10 ). However, unlike Proleukine, IL-2V2 (40 μM) and IL-2V3 (both concentrations) did not increase the frequency of effector cells (CD8+ T cells and NK cells) nor induce proliferation of those cells (measured by Ki67 expression). This was emphasized by the reduction in the CD8 and NK cell to Treg ratios in mice treated with IL-2-V compared to untreated and Proleukine-treated mice. These data show that IL-2V2 and IL-2V3 also selectively stimulate Tregs in mice in vivo (a conserved function across species). Compared to Proleukine, these data enhance the potential of IL-2V2 and IL-2V3 as new drugs that selectively stimulate Treg cells in vitro and in vivo by selectively inducing STAT-5-P on Treg cells in vitro.

[0236] Example 6. IL-2V1, IL-2V4, IL-2V5 and IL-2V6 act as IL-2 antagonists

[0237] Considering the results observed in the GVHD model, it was hypothesized that IL-2-V1 could act as an IL-2 antagonist. To further investigate this hypothesis, the ability of IL-2V1 to compete with Proleukine to induce STAT5 phosphorylation in T cells expressing either a medium-affinity IL-2R (CD4+ effector cells and CD8+ T effector cells) or a high-affinity IL-2R (Treg cells) was evaluated in vitro. For this purpose, cells were stimulated with varying concentrations of Proleukine and a constant high concentration of IL-2V1 (1000 nM) using the in vitro biological assay described above. Fig. 9 It can be observed that IL-2-V1 competes with WT IL-2 for binding to IL-2Rαβγ and IL-2Rβγ; potential antagonistic function of IL-2-V1.

[0238] Binding of IL-2 variants to IL-2Rαβγ was determined in the Kit225 cell line, an IL-2-dependent human cell line that constitutively expresses IL-2Rαβγ. For ease of detection, IL-2 variants were produced with a streptavidin label that allows detection of the molecule by FACS using an anti-streptavidin tag antibody (a-Strep-Tag Ab). For this experiment, Kit225 cells were deprived of IL-2 for 2 days. Thereafter, 0.2×10 6Cells were incubated on ice for 20 min alone or with 10 μM IL-2wt, IL-2V1, V2, V3, V4, V5, and V6. After washing with PBS / 0.2% BSA buffer, cells were stained with a-Strep-Tag Ab (Strep-Tactin-A488, Iba) for 20 min at 4°C. Cells were acquired on an LSRII flow cytometer and analyzed with FlowJo software. Fig.11 The data in show that all IL-2 variants bind to IL-2Rαβγ to varying degrees and Figure 6 and 9 Those shown in together support the hypothesis that IL-2V1 and IL-2V4-6 act as IL-2 antagonists.

[0239] This hypothesis was confirmed by in vitro data showing that IL-2V antagonists compete with IL-2 for CD4+T cell activation (Tconv and Treg cells) and inhibit Treg in vitro division by removing them from wild-type IL-2 signaling (similar to blocking anti-IL-2 antibodies), leaving active IL-2 signaling in CD8+T cells. In brief, human PBMCs and CD25+T cells labeled with CellTrace Violet (CTV) (mixed in a 50:50 ratio) were incubated with anti-CD3 / anti-CD28 beads (bead: cell ratio of 1:5) + IL-2V1, 4, 6, anti-hIL-2mAb (Mab602) or PBS (endogenous IL-2 control) for 96 hours. The CTV dilution of CD4+Tconv, Treg and CD8+T cells (as a measure of T cell division) was measured by flow cytometry. Fig.12 Shows CTV 低 The percentage (%) of cells relative to PBS conditions (maximum). The data show that IL-2V1, V4, and V6 antagonize IL-2 signaling by competing with endogenous IL-2 on CD4+ T cells and leave active IL-2 signaling in CD8+ T cells by depriving them of wild-type IL-2 signaling (similar to blocking anti-IL-2 antibodies). These data are consistent with Figure 6 , 9 Together with the data shown in 11, IL-2V1 and IL-2V4-6 act as IL-2 antagonists that can be used to deprive or starve Tregs from WT IL-2 signaling and thereby inhibit Treg function, induce Treg loss of function, or eliminate Tregs while preserving effector CD8+ T cell function.

[0240] In vivo, it is expected that inhibition of Tregs with the IL-2 antagonist variants of the present invention will reduce tumor growth, as previously shown with other IL-2 antagonists (Carmenate et al., The Journal of Immunology, 2018, 200, 3475-3484). Therefore, it is expected that the IL-2V of the present invention, as an IL-2 antagonist, has an anti-tumor effect in vivo. Therefore, the inhibition of Tregs by the IL-2 antagonist variants of the present invention will promote immune responses (lymphocytes (B, NK, CD4+ or CD8+ T cells); dendritic cells (DC); macrophages, etc.) by releasing immune cells from Treg inhibition. In addition, depending on the dose of the IL-2V antagonist used, CD8+ T cell function is maintained or moderately affected ( Fig. 9 ; Fig.12 ). Therefore, the IL-2 antagonist variants of the present invention also allow direct stimulation of CD8+ T cell immune responses, for example against tumors, pathogens or vaccines. For all these reasons, the IL-2-antagonist variants of the present invention are expected to have better immune responses against cancer, infectious agents and vaccines.

[0241] In summary, the results presented in this application show that the effect of IL-2 antagonist variants in vivo can vary depending on the immune environment, because when the immune system is overactivated and produces excessive IL-2, it reduces immune activation (by neutralizing excessive endogenous IL-2), and in different immune environments, it increases immune activation (by Treg inhibition and subsequent CD8+T cell activation). For these reasons, IL-2 antagonist variants can be used to treat diseases including overactive immune systems associated with excessive IL-2 production, such as chronic or acute inflammatory diseases, graft-versus-host disease (GVHD) and transplant rejection, as well as for the treatment of cancer and infectious diseases and for increasing immune responses to vaccines.

[0242] Example 7. Crystal structure of IL-2 variant

[0243] Experimental procedures

[0244] The IL-2 variants were cloned into modified pMT / BiP plasmids (Invitrogen) and used to obtain stable transfectants of Drosophila S2 cells. Proteins were purified from the supernatant using affinity and size exclusion chromatography. Crystals of IL-2V1 were obtained in 30% (w / v) PEG8000, 0.1M imidazole pH 8.0, 0.2M NaCl, and crystals of IL-2V4 were obtained in 15% (w / v) PEG 3350, 0.1M Hepes7, 5mM NiCl2 and 10mM MgCl2 and flash frozen in liquid nitrogen. The structure of wild-type IL-2 was used as a model to solve the structure by molecular replacement.

[0245] result

[0246] The inventors have also solved the crystal structures of some variants, which provide some insights into their mechanism of action. The inventors observed that the Y31P substitution (IL2-V4) stabilized IL-2 in a conformation similar to that observed in the IL2-Rα subunit complex, hereinafter referred to as the "α-induced conformation". In fact, there is some recent evidence from mouse IL-2 that conformational changes in loop AB (where Tyr31 is located) allosterically affect the interaction with IL-2Rβ and γ subunits (De Paula et al., PNAS, doi / 10.1073; March 17, 2020 and Spangler et al., Immunity, 2015, 42, 815-825). Therefore, it is easy to speculate that the molecular mechanism behind the activity of IL2-V4 utilizes this allosteric circuit. In fact, the inventors have also obtained the structure of IL2-V1 with the same activity as IL2-V4. Although none of the mutations present in this variant are located in the AB ring, it also shows the same "α-induced conformation".

[0247] Without being bound by theory, the inventors believe that the substitutions introduced in the IL-2 antagonist variants of the invention stabilize the bound form and induce conformational changes that allosterically affect the interaction with the IL-2Rβ and γ subunits.

[0248] in conclusion

[0249] In short, these results prove that IL-2V is a new drug that selectively stimulates Treg cells or antagonizes IL-2. Therefore, IL-2V can be used for amplifying Treg in vitro or in vivo, or blocking the overactivation of the immune system mediated by IL-2, and suppressing harmful immune responses in vivo. In particular, the IL-2V that selectively stimulates Treg cells in vivo can be used to treat diseases related to immune dysfunction, such as allergic diseases and autoimmune diseases and diseases related to overactivation of the immune system, such as chronic or acute inflammatory diseases, graft-versus-host disease (GVHD) and transplant rejection. IL-2 antagonist variants can be used to treat diseases related to overactivity of the immune system, including excessive production of IL-2, such as GVHD, transplant rejection and chronic or acute inflammatory diseases.

[0250] IL-2V, as an IL-2 antagonist, can also be used to suppress Tregs and thereby increase immune responses (B, NK, CD4+ or CD8+ T cells, DCs, macrophages, etc.), especially anti-tumor immune responses in cancer treatment and immune responses to vaccines or pathogens.
