Abstract
Description
[Technical field]
[0001] The present invention relates to a novel esterase, more particularly to an esterase having improved activity and / or improved thermostability compared to the parent esterase. The present invention also relates to the use of the novel esterase for degrading polyester-containing materials, such as plastic products. The esterase of the present invention is particularly suitable for degrading polyethylene terephthalate and polyethylene terephthalate-containing materials.
[0002] background Esterases can catalyze the hydrolysis of various polymers, including polyesters. In this context, esterases have shown promising effects in many industrial applications, such as detergents for dishwashing and laundry applications, degradative enzymes for treating biomass and food, biocatalysts in detoxifying environmental pollutants or for treating polyester fabrics in the textile industry. The use of esterases as degradative enzymes for hydrolyzing polyethylene terephthalate (PET) is of particular interest. Indeed, PET is used in many technical fields, for example in the manufacture of clothing, carpets, or in the form of thermosetting resins for the manufacture of packaging or automotive plastics, and thus the accumulation of PET in landfills is becoming an ever-increasing ecological problem.
[0003] Enzymatic degradation of polyesters, especially PET, is considered an interesting solution to reduce the accumulation of plastic waste. Indeed, enzymes can accelerate the hydrolysis of polyester-containing materials, and more particularly plastic products, even down to the monomer level. Moreover, the hydrolyzates (i.e., monomers and oligomers) can be reused as materials for synthesizing new polymers.
[0004] In this context, several esterases have been identified as candidates for polyesterases, and several mutants of such esterases have been developed. Among esterases, cutinases, also known as cutin hydrolases (EC 3.1.1.74), are of particular interest. Cutinases have been identified from various fungi (PE Kolattukudy in "Lipases", Ed. B. Borg-strom and HL Brockman, Elsevier 1984, 471-504), bacteria, and plant pollen. Recently, metagenomic approaches have identified further esterases.
[0005] However, there remains a need for esterases with improved activity and / or improved thermostability compared to already known esterases in order to provide a more efficient and thus more competitive polyester degradation process.
[0006] Summary of the Invention The present invention provides novel esterases that exhibit increased activity and / or increased thermostability compared to the parent or wild-type esterase having the amino acid sequence as shown in SEQ ID NO: 1. The wild-type esterase corresponds to amino acids 28-290 of the amino acid sequence of the esterase described in Yoshida S. et al., 2016 (A bacterium that degrades and assimilates poly(ethylene terephthalate) Science 351(6278), 1196-1199 (2016)), in which a methionine is added at position 1. [0021] Detailed Description of the Invention definition The present disclosure will be best understood with reference to the following definitions.
[0022] The terms "peptide", "polypeptide", "protein" and "enzyme" as used herein refer to a chain of amino acids linked by peptide bonds, regardless of the number of amino acids forming the chain. Amino acids are referred to herein by their one-letter or three-letter code according to the following nomenclature: A: alanine (Ala); C: cysteine (Cys); D: aspartic acid (Asp); E: glutamic acid (Glu); F: phenylalanine (Phe); G: glycine (Gly); H: histidine (His); I: isoleucine (Ile); K: lysine (Lys); L: leucine (Leu); M: methionine (Met); N: asparagine (Asn); P: proline (Pro); Q: glutamine (Gln); R: arginine (Arg); S: serine (Ser); T: threonine (Thr); V: valine (Val); W: tryptophan (Trp) and Y: tyrosine (Tyr).
[0023] The term "esterase" refers to an enzyme belonging to the class of hydrolases classified as EC 3.1.1. according to the enzyme nomenclature, which catalyzes the hydrolysis of esters to acids and alcohols. The term "cutinase" or "cutin hydrolase" refers to an esterase classified as EC 3.1.1.74 according to the enzyme nomenclature, which is capable of catalyzing the chemical synthesis reaction of cutin and water to cutin monomers.
[0024] The term "wild-type protein" or "parent protein" refers to the unmutated form of a polypeptide as found in nature. In the present invention, a parent esterase refers to an esterase having an amino acid sequence as shown in SEQ ID NO:1.
[0025] The terms "mutant" and "variant" refer to a polypeptide derived from SEQ ID NO: 1 and containing at least one modification or alteration, i.e., substitution, insertion, and / or deletion, at one or more (e.g., several) positions, and having polyesterolytic activity. The variant may be obtained by various techniques well known in the art. In particular, examples of techniques for altering a DNA sequence encoding a wild-type protein include, but are not limited to, site-directed mutagenesis, random mutagenesis, and synthetic oligonucleotide construction. Thus, the terms "modification" and "alteration" as used herein in relation to a particular position means that the amino acid at this particular position is modified compared to the amino acid at this particular position of the wild-type protein.
[0026] "Substitution" means that an amino acid residue is replaced by another amino acid residue. Preferably, the term "substitution" refers to the replacement of an amino acid residue by another amino acid residue selected from the standard 20 naturally occurring amino acid residues, rare naturally occurring amino acid residues (e.g. hydroxyproline, hydroxylysine, allohydroxylysine, 6-N-methyllysine, N-ethylglycine, N-methylglycine, N-ethylasparagine, allo-isoleucine, N-methylisoleucine, N-methylvaline, pyroglutamine, aminobutyric acid, ornithine, norleucine, norvaline) and non-natural amino acid residues that are often synthetically produced (e.g. cyclohexyl-alanine). Preferably, the term "substitution" refers to the replacement of an amino acid residue by another amino acid residue selected from the standard 20 naturally occurring amino acid residues (G, P, A, V, L, I, M, C, F, Y, W, H, K, R, Q, N, E, D, S, and T). The "+" symbol indicates a combination of substitutions. In this document, the following terms are used to indicate substitutions: L82A indicates that the amino acid residue at position 82 of the parent sequence (leucine, L) is replaced by an alanine N (A). A121V / I / M indicates that the amino acid residue at position 121 of the parent sequence (alanine, A) is replaced by one of the following amino acids: valine (V), isoleucine (I), or methionine (M). Substitutions may be conservative or non-conservative. Examples of conservative substitutions are within the groups of basic amino acids (arginine, lysine and histidine), acidic amino acids (glutamic acid and aspartic acid), polar amino acids (glutamine, asparagine and threonine), hydrophobic amino acids (methionine, leucine, isoleucine, cysteine, and valine), aromatic amino acids (phenylalanine, tryptophan and tyrosine), and small amino acids (glycine, alanine and serine).
[0027] Unless otherwise specified, positions disclosed in this application are numbered by reference to the amino acid sequence shown in SEQ ID NO:1.
[0028] The term "sequence identity" or "percent identity" as used herein refers to the number of matches (identical amino acid residues) between two polypeptide sequences (or the percentage expressed as a percentage). Sequence identity is determined by comparing sequences aligned to maximize overlap and identity while minimizing sequence gaps. In particular, sequence identity can be determined using any of a number of mathematical global or local alignment algorithms, depending on the length of the two sequences. Sequences of similar length are preferably aligned using a global alignment algorithm (e.g., the Needleman and Wunsch algorithm; Needleman and Wunsch, 1970), which optimally aligns the sequences over their entire length, while sequences of substantially different lengths are preferably aligned using a local alignment algorithm (e.g., the Smith and Waterman algorithm (Smith and Waterman, 1981) or the Altschul algorithm (Altschul et al., 1997; Altschul et al., 2005)). Alignment for purposes of determining percent amino acid sequence identity can be accomplished in a variety of ways that are within the skill of the art, for example, using publicly available computer software available on Internet websites such as http: / / blast.ncbi.nlm.nih.gov / or http: / / www.ebi.ac.uk / Tools / emboss / . Those skilled in the art can determine appropriate parameters for measuring alignment, including any algorithms needed to achieve maximal alignment over the full length of the sequences being compared. For purposes herein, % amino acid sequence identity values refer to values generated using the pairwise sequence alignment program EMBOSS Needle, which produces an optimal global alignment of two sequences using the Needleman-Wunsch algorithm, with all search parameters set to default values, i.e., scoring matrix=BLOSUM62, gap open=10, gap extension=0.5, end gap penalty=false, end gap open=10, and end gap extension=0.5.
[0029] "Polymer" refers to a compound or mixture of compounds whose structure is composed of multiple monomers (repeating units) linked by covalent chemical bonds. In the context of the present invention, the term polymer includes natural or synthetic polymers composed of one type of repeating unit (i.e., homopolymers) or a mixture of different repeating units (i.e., copolymers or heteropolymers). According to the present invention, "oligomer" refers to a molecule containing from 2 to about 20 monomers.
[0030] In the context of the present invention, "polyester-containing material" or "polyester-containing product" refers to a product, such as a plastic product, that contains at least one polyester in crystalline, semi-crystalline, or completely amorphous form. In a particular embodiment, polyester-containing material refers to any item made of at least one plastic material, such as plastic sheets, plastic tubes, plastic rods, plastic profiles, plastic molds, plastic films, plastic chunks, etc., that contains at least one polyester and possibly other substances or additives, such as plasticizers, mineral or organic fillers. In another particular embodiment, polyester-containing material refers to a plastic compound or plastic blend, in a molten or solid state, that is suitable for making plastic products. In another particular embodiment, polyester-containing material refers to a textile, fabric, or fiber that contains at least one polyester. In another particular embodiment, polyester-containing material refers to plastic waste or fiber waste that contains at least one polyester.
[0031] In the present description, the term "polyester(s)" includes, but is not limited to, polyethylene terephthalate (PET), polytrimethylene terephthalate (PTT), polybutylene terephthalate (PBT), polyethylene isosorbide terephthalate (PEIT), polylactic acid (PLA), polyhydroxyalkanoates (PHA), polybutylene succinate (PBS), polybutylene succinate adipate (PBSA), polybutylene adipate terephthalate (PBAT), polyethylene furanoate (PEF), polycaprolactone (PCL), poly(ethylene adipate) (PEA), polyethylene naphthalate (PEN), and blends / mixtures of these polymers.
[0032] Novel esterase The present invention provides novel esterases with improved activity and / or improved thermostability compared to parent esterases. More particularly, the inventors have designed novel enzymes that are particularly suitable for use in industrial processes. The esterases of the present invention are particularly suitable for degrading polyesters, more particularly PET (including PET-containing materials, especially PET-containing plastic products). In certain embodiments, the esterases exhibit both increased activity and increased thermostability.
[0033] It is therefore an object of the present invention to provide an esterase which exhibits increased activity compared to an esterase having an amino acid sequence as shown in SEQ ID NO:1.
[0034] In particular, the inventors have identified specific amino acid residues in SEQ ID NO:1 in the X-ray crystal structure (i.e., the folded three-dimensional structure) of the esterase that are intended to contact the polymer substrate, which may be advantageously modified to facilitate contact between the substrate and the esterase, resulting in increased adsorption of the polymer and / or increased activity of the esterase on this polymer.
[0035] In the context of the present invention, the term "increased activity" or "increased degradation activity" refers to an increased ability of an esterase to degrade polyesters and / or adsorb onto polyesters at a given temperature, compared to the ability of the esterase of SEQ ID NO: 1 to degrade polyesters and / or adsorb onto polyesters at the same temperature. In particular, the esterase of the present invention has an increased PET degradation activity. Such an increase can be at least 10%, preferably at least 20%, 30%, 40%, 50%, 60%, 70%, 80%, 90%, 100%, 110%, 120%, 130% or more higher than the PET degradation activity of the esterase of SEQ ID NO: 1. In particular, the degradation activity is a depolymerization activity resulting in polyester monomers and / or oligomers, which can be further recovered and optionally reused.
[0036] The "degradation activity" of an esterase can be evaluated by a person skilled in the art according to methods known per se in the art. For example, the degradative activity can be evaluated by measuring the depolymerization activity rate of a particular polymer, by measuring the rate of degrading a solid polymeric compound dispersed in an agar plate, or by measuring the depolymerization activity rate of a polymer in a reactor. In particular, the degradative activity can be evaluated by measuring the "specific degradative activity" of an esterase. The "specific degradative activity" of an esterase on PET corresponds to μmol of PET hydrolyzed per minute per mg of esterase or mg of equivalent terephthalic acid (TA) produced per hour during the initial reaction period (i.e., the first 24 hours), which is determined from the linear part of the hydrolysis reaction curve, such a curve being set by several samplings taken at various times during the first 24 hours. As another example, the "degradative activity" can be evaluated by measuring the rate and / or yield of oligomers and / or monomers liberated when a polymer or a polymer-containing plastic product is contacted with a degradative enzyme under appropriate temperature, pH, and buffer conditions after a certain period of time.
[0037] The adsorption capacity of an enzyme on a substrate can be evaluated by the skilled artisan according to methods known per se in the art. For example, the adsorption capacity of an enzyme on a substrate can be measured from an enzyme-containing solution, in which the enzyme has been pre-incubated with the substrate under suitable conditions.
[0038] The inventors have also identified target amino acid residues in SEQ ID NO:1 that can be advantageously modified to improve the stability of the corresponding esterase at elevated temperatures, advantageously above 40°C, preferably above 50°C (i.e. improved thermostability).
[0039] It is therefore an object of the present invention to provide novel esterases which exhibit increased thermostability compared to the thermostability of the esterase having the amino acid sequence shown in SEQ ID NO:1.
[0040] In the context of the present invention, the term "increased thermostability" refers to an increased ability of the esterase to withstand changes in its chemical and / or physical structure at elevated temperatures, particularly at temperatures between 40°C and 80°C, compared to the esterase of SEQ ID NO:1. In particular, thermostability can be assessed through assessment of the melting temperature (Tm) of the esterase. In the context of the present invention, "melting temperature" refers to the temperature at which half of the enzyme population considered is unfolded or misfolded. Typically, the esterase of the present invention exhibits a Tm that is increased by about 1°C, 2°C, 3°C, 4°C, 5°C, 10°C, or more, compared to the Tm of the esterase of SEQ ID NO:1. In particular, the esterase of the present invention may have an extended half-life at temperatures between 40°C and 80°C, compared to the esterase of SEQ ID NO:1.
[0041] The melting point (Tm) of an esterase can be measured by a person skilled in the art according to a method known per se in the art. For example, DSF (differential scanning fluorimetry) can be used to quantify the change in thermal denaturation temperature of an esterase and thus determine its Tm. Alternatively, Tm can be evaluated by analyzing the folding of the protein using circular dichroism. Preferably, Tm is measured using differential scanning fluorimetry or circular dichroism as published in the experimental section. In the context of the present invention, the comparison of Tm is performed with the Tm measured under the same conditions (e.g. pH, nature and amount of polyester, etc.).
[0042] Alternatively, thermostability can be assessed by measuring the esterase activity and / or polyester depolymerization activity of the esterase after incubation at different temperatures and comparing it to the esterase activity and / or polyester depolymerization activity of the parent esterase. The ability to perform multiple polyester depolymerization assays at various temperatures can also be evaluated. A rapid and valuable test can consist of evaluating the ability of the esterase to degrade solid polyester compounds dispersed in agar plates after incubation at various temperatures by measuring the halo diameter.
[0043] The object of the present invention is to provide a method for the preparation of a peptide having (i) at least 75%, 80%, 85%, 90%, 95%, 96%, 97%, 98%, or 99% identity to the full-length amino acid sequence shown in SEQ ID NO:1; and (ii) the following amino acids as compared to the amino acid sequence of SEQ ID NO:1: S256, T13, A15, S16, L17, E18, A19, S20, A21, S66, I68, W70, P73, R74, D86, D92, G136, A222, L223, G225, and / or G326. , K226, K227, F245, A246, C247, N249, P250, N251, S252, V255, C263, G60, S162, P184, or G209, and (iii) exhibiting increased polyesterolytic activity and / or increased thermostability compared to the esterase of SEQ ID NO:1.
[0044] In certain embodiments, the esterase has the amino acid sequence set forth in SEQ ID NO:1 with one amino acid substitution at a position corresponding to a residue selected from S256, T13, A15, S16, L17, E18, A19, S20, A21, S66, I68, W70, P73, R74, D86, D92, G136, A222, L223, G225, K226, K227, F245, A246, C247, N249, P250, N251, S252, V255 C263, G60, S162, P184, or G209.
[0045] Unless otherwise specified, positions disclosed in this application are numbered by reference to the amino acid sequence shown in SEQ ID NO:1.
[0046] In particular, the object of the present invention is also to provide a method for the preparation of a medicament for the treatment of a medicament for which: (i) the medicament has at least 75%, 80%, 85%, 90%, 95%, 96%, 97%, 98%, or 99% identity to the full-length amino acid sequence shown in SEQ ID NO:1; and (ii) the following amino acids are identified as compared to the amino acid sequence of SEQ ID NO:1: S256, T13, A15, S16, L17, E18, A19, S20, A21, S66, I68, W70, P73, R74, D86, D92, G136, A27, A29, B26, B28, B29, B30, B31, B32, B33, B34, B35, B36, B40, B42, B46, B48, B50, B52, B56, B60, B73, B74, B86, B92, B136, B146, B156, B16, B256, B26, B35, B46, B52, B60, B73, B74, B86, B92, B136, B146, B156, B16, B256, B26, B35, B42, B56, B60, B73, B74, B86, B92, B136, B146, B156, B16, B256, B26, B35, B42, B52, B60, B73, B74, B86, B92, B136, B146, B156, B16, B256, B26, B35, B42, B5 and (iii) comprising at least one amino acid substitution at a position corresponding to a residue selected from the group consisting of residues 22, L223, G225, K226, K227, F245, A246, C247, N249, P250, N251, S252, V255, and C263, and (iv) exhibiting increased polyesterolytic activity and / or increased thermostability compared to the esterase of SEQ ID NO:1.

[0111] Nucleic acids, expression cassettes, vectors, host cells A further object of the present invention is to provide a nucleic acid encoding an esterase as defined above.
[0112] The terms "nucleic acid", "nucleic acid sequence", "polynucleotide", "oligonucleotide" and "nucleotide sequence" as used herein refer to deoxyribonucleotide and / or ribonucleotide sequences. The nucleic acid may be DNA (cDNA or guide DNA), RNA, or a mixture thereof. It may be in single-stranded or double-stranded form, or a mixture thereof. It may be of recombinant, artificial, and / or synthetic origin, and it may contain modified nucleotides, for example containing modified bonds, modified purine or pyrimidine bases, or modified sugars. The nucleic acids of the invention may be in isolated or purified form and may be produced, isolated, and / or manipulated by techniques known per se in the art, such as cloning and expression of cDNA libraries, amplification, enzymatic synthesis, or recombinant techniques. Nucleic acids may also be synthesized in vitro by well-known chemical synthesis techniques, for example as described in Belousov (1997) Nucleic Acids Res. 25:3440-3444.
[0113] The present invention also encompasses nucleic acids that hybridize under stringent conditions to nucleic acids encoding esterases as defined above. Preferably, such stringent conditions include incubation of the hybridization filter in 2xSSC / 0.1% SDS at about 42°C for about 2.5 hours, followed by washing the filter four times for 15 minutes at 65°C in 1xSSC / 0.1% SDS. The protocols used are described in reference books such as Sambrook et al. (Molecular Cloning: A Laboratory Manual, Cold Spring Harbor Press, Cold Spring Harbor NY (1988)) and Ausubel (Current Protocols in Molecular Biology (1989)).
[0114] The present invention also encompasses nucleic acids encoding the esterases of the present invention, wherein the sequence of the nucleic acid or a portion of the sequence has been engineered with optimized codon usage.
[0115] Alternatively, the nucleic acids according to the invention can be deduced from the sequence of the esterase according to the invention, and the codon usage can be adapted depending on the host cell in which the nucleic acid will be transcribed. These steps can be carried out according to methods well known to those skilled in the art, some of which are described in the reference manual Sambrook et al. (Sambrook et al., 2001).
[0116] The nucleic acids of the present invention may further comprise additional nucleotide sequences, such as regulatory regions, i.e., promoters, enhancers, silencers, terminators, signal peptides, etc., that can be used to cause or regulate expression of the polypeptide in a selected host cell or host cell system.
[0117] The present invention further relates to an expression cassette comprising a nucleic acid according to the invention operably linked to one or more control sequences that direct the expression of the nucleic acid according to the invention in a suitable host cell.
[0118] As used herein, the term "expression" refers to any step involved in the production of a polypeptide, including, but not limited to, transcription, post-transcriptional modification, translation, post-translational modification, and secretion.
[0119] The term "expression cassette" refers to a nucleic acid construct that contains a coding region (i.e., a nucleic acid of the invention) and an operably linked regulatory sequence (i.e., containing one or more control sequences).
[0120] Typically, the expression cassette comprises or consists of a nucleic acid according to the invention operably linked to a control sequence, such as a transcription promoter and / or a transcription terminator. The control sequence may comprise a promoter recognized by a host cell or an in vitro expression system for the expression of the nucleic acid encoding the esterase of the invention. The promoter contains a transcription control sequence that mediates the expression of the enzyme. The promoter may be any polynucleotide that exhibits transcriptional activity in a host cell, including mutant promoters, truncated promoters, and hybrid promoters, which may be obtained from a gene encoding an extracellular or intracellular polypeptide, either homologous or heterologous to the host cell. The control sequence may also be a transcription terminator, recognized by the host cell to terminate transcription. The terminator is operably linked to the 3' end of the nucleic acid encoding the esterase. Any terminator that functions in the host cell may be used in the present invention. Typically, the expression cassette comprises or consists of a nucleic acid according to the invention operably linked to a transcription promoter and a transcription terminator.
[0121] The present invention also relates to a vector comprising a nucleic acid or an expression cassette as defined above.
[0122] The term "vector" or "expression vector" as used herein refers to a DNA or RNA molecule, containing an expression cassette of the present invention, used as a vehicle for introducing recombinant genetic material into a host cell. The major types of vectors are plasmids, bacteriophages, viruses, cosmids, and artificial chromosomes. The vector itself is generally a DNA sequence consisting of an insert (heterologous nucleic acid sequence, i.e., transgene) and a larger sequence that serves as the "backbone" of the vector. The purpose of a vector to introduce genetic information into a host is typically to isolate, replicate, and express the insert in a target cell. Vectors called expression vectors (expression constructs) are particularly adapted for the expression of heterologous sequences in target cells and generally have a promoter sequence that drives the expression of a heterologous sequence encoding a polypeptide. Regulatory sequences present in expression vectors generally include a transcription promoter, a ribosome binding site, a terminator, and optionally an operator of the present invention.
[0123] Preferably, the expression vector also contains an origin of replication for autonomous replication in the host cell, a selection marker, a small number of useful restriction enzyme sites, and a high copy number capability. Examples of expression vectors are cloning vectors, modified cloning vectors, specially designed plasmids and viruses. Expression vectors that confer appropriate levels of polypeptide expression in various hosts are well known in the art. The selection of the vector will typically depend on the compatibility of the vector with the host cell into which the vector is to be introduced. Preferably, the expression vector is a linear or circular double-stranded DNA molecule.
[0124] Another object of the invention is to provide a host cell comprising a nucleic acid, an expression cassette or a vector as described above. The invention therefore relates to the use of a nucleic acid, an expression cassette or a vector according to the invention for transforming, transfecting or transducing a host cell. The choice of the vector will typically depend on the compatibility of the vector with the host cell into which it has to be introduced.
[0125] According to the present invention, the host cell may be transformed, transfected or transduced transiently or stably. By introducing the expression cassette or vector of the present invention into the host cell, the cassette or vector is maintained as a chromosomal integrant or as an autonomously replicating extrachromosomal vector. The term "host cell" also encompasses any progeny of a parent host cell that is not identical to the parent host cell due to mutations that occur during replication. The host cell may be any cell useful for producing the variants of the present invention, for example a prokaryotic or eukaryotic cell. The prokaryotic host cell may be any gram-positive or gram-negative bacterium. The host cell may also be a eukaryotic cell, for example a yeast, fungus, mammalian, insect or plant cell. In certain embodiments, the host cell is selected from the group of Escherichia coli, Bacillus, Streptomyces, Trichoderma, Aspergillus, Saccharomyces, Pichia, Vibrio, or Yarrowia.
[0126] The nucleic acids, expression cassettes or expression vectors according to the invention can be introduced into host cells by any method known to the skilled artisan, such as electroporation, conjugation, transduction, transformation of competent cells, protoplast transformation, protoplast fusion, biolistic "gene gun" transformation, PEG-mediated transformation, lipid-assisted transformation or transfection, chemical-mediated transfection, lithium acetate-mediated transformation, liposome-mediated transformation.
[0127] Optionally, more than one copy of a nucleic acid, cassette or vector of the invention may be inserted into a host cell to increase production of the variant.
[0128] In a particular embodiment, the host cell is a recombinant microorganism. The present invention indeed allows the engineering of microorganisms with improved ability to degrade polyester-containing materials. For example, the sequences of the present invention may be used to complement wild-type fungal or bacterial strains already known to be capable of degrading polyesters to improve and / or enhance the performance of the strain.

[0133] The host cells are cultured in a nutrient medium suitable for the production of the polypeptide using methods known in the art. For example, the cells can be cultured in shake flasks or by small- or large-scale fermentation (including continuous, batch, fed-batch, or solid-state fermentation) in laboratory or industrial fermenters in a suitable medium under conditions that allow expression and / or isolation of the enzyme. The culture is carried out in a suitable nutrient medium from a commercial supplier or prepared according to published compositions (e.g., in catalogues of the American Type Culture Collection).
[0134] If the esterase is secreted into the nutrient medium, it can be directly recovered from the culture supernatant. Conversely, the esterase can be recovered from cell lysate or after cell permeabilization. The esterase can be recovered using any method known in the art. For example, the esterase can be recovered from the nutrient medium by conventional procedures, including but not limited to collection, centrifugation, filtration, extraction, spray drying, evaporation, or precipitation. Optionally, the esterase can be partially or completely purified by various procedures known in the art, including but not limited to chromatography (e.g., ion exchange chromatography, affinity chromatography, hydrophobic chromatography, chromatofocusing chromatography, and size exclusion chromatography), electrophoretic techniques (e.g., preparative isoelectric focusing), solubility difference (e.g., ammonium sulfate precipitation), SDS-PAGE, or extraction, to obtain a substantially pure polypeptide.
[0135] The esterases, either as such or in purified form, can be used either alone or in combination with additional enzymes to catalyze enzymatic reactions involved in the degradation and / or recycling of polyester(s) and / or polyester-containing materials, such as polyester-containing plastic products. The esterases can be in soluble form or on a solid phase. [0174] A further object of the present invention is to provide a method for using the esterase of the present invention in the paper industry. More specifically, the esterase of the present invention can be used to remove sticky materials from the paper pulp and water pipelines of a paper machine.
[0175] Working Example Example 1 - Construction, expression, and purification of esterases construction The esterases according to the invention were produced using the plasmid constructs pET21b-IsPETase-His or pET26b-IsPETase-His. These plasmids consist of the cloning of the gene encoding the esterase of SEQ ID NO: 1, optimized for expression in E. coli, between the restriction enzyme sites NdeI and XhoI. A PelB leader sequence, directing the expressed protein to the bacterial periplasm, was added upstream of SEQ ID NO: 1 (after methionine at position 1) for some variants (V2, V3 and V4). To generate the esterase variants, two site-directed mutagenesis kits were used according to the manufacturer's recommendations: Agilent QuikChange II Site-Directed Mutagenesis Kit and QuikChange Lightning Multi Site-Directed (Santa Clara, CA, USA).
[0176] Expression and purification of esterases Stellar™ strain (Clontech, CA, USA) and E. coli Tuner™ strain (DE3) (Merck Millipore, Guiencourt, France) or E. coli BL21 strain (DE3) (New England BioLaboratories, Evry, France) were successfully used to perform cloning and recombinant expression in 50 mL of LB Miller medium or ZYM autoinducing medium (Studier et al., 2005- Prot. Exp. Pur. 41, 207-234). Induction in LB Miller medium was performed at 16°C with 0.5 mM isopropyl β-D-1-thiogalactopyranoside (IPTG, Euromedex, Zouffelweyersheim, France). The culture was stopped by centrifugation (8000 rpm, 10°C for 20 min) in Avanti J-26XP centrifuges (Beckman Coulter, Brea, USA). The cells were suspended in 20 mL of Talon buffer (20 mM Tris-HCl, 300 mM NaCl, pH 8). The cell suspension was then subjected to sonication for 2 min with 30% amplitude (2 sec on, 1 sec off cycle) with an FB705 ultrasonic cell disrupter (Fisherbrand, Illkirch, France). A centrifugation step was then realised: 11000 rpm for 30 min at 10°C in an Eppendorf centrifuge. The soluble fraction was collected and subjected to affinity chromatography. This purification step was completed with Talon® metal affinity resin (Clontech, CA, USA). Elution of the protein was performed with a step of Talon buffer supplemented with imidazole. The purified proteins were dialyzed against Talon buffer, then quantified using the Bio-Rad protein assay according to the manufacturer's instructions (Life Sciences Bio-Rad, France) and stored at +4°C.
[0177] Example 2 - Evaluation of the decomposition activity of the esterase of the present invention The degradation activity of the esterase was determined and compared to that of the esterase of SEQ ID NO:1.
[0178] Several methods were used to assess specific activity: (1) Specific activity and final yield based on hydrolysis of PET, (2) Activity based on the decomposition of polyester in solid form; (3) Activity based on hydrolysis of PET in reactors greater than 100 mL.
[0179] 2.1. Specific activity and final yield based on hydrolysis of PET 100 mg of amorphous PET in powder form (prepared according to WO 2017 / 198786 to reach a crystallinity of less than 20%) was weighed and placed in a 100 mL glass bottle. 1 mL of esterase preparation containing esterase of SEQ ID NO: 1 (as a reference control) or esterase of the present invention, prepared at 0.02 mg / mL in Talon buffer (20 mM Tris HCl, 0.3 M NaCl, pH 8), was placed in the glass bottle. Finally, 49 mL of 0.1 M potassium phosphate buffer (pH 8) was added.
[0180] Depolymerization was initiated by incubating each vial at 30°C, 40°C, 50°C, 55°C, or 60°C at 150 rpm in a Max Q4450 incubator (Thermo Fisher Scientific, Waltham, MA, USA).
[0181] The initial rate of the depolymerization reaction (mg of equivalent terephthalic acid produced per hour) was determined by sampling at various time points during the first 72 hours and analyzed by ultra-performance liquid chromatography (UHPLC). If necessary, the samples were diluted with 0.1 M potassium phosphate buffer (pH 8). Then, 150 μL of methanol and 6.5 μL of 6N HCl were added to 150 μL of sample or diluent. After mixing and filtering through a 0.45 μm syringe filter, the samples were loaded onto the UHPLC to monitor the release of terephthalic acid (TA), MHET, and BHET. The chromatography system used was an Ultimate3000UHPLC system (Thermo Fisher Scientific, Waltham, MA, USA), including a pump module, an autosampler, a column oven thermostated at 25° C., and a UV detector at 240 nm. The column used was a Discovery® HS C18 HPLC column (150×4.6 mm, 5 μm, equipped with a precolumn, Supelco, Bellefonte, USA). TA, MHET, and BHET were separated using a gradient of MeOH (30% to 90%) in 1 mM H2SO4 at 1 mL / min. The injection volume was 20 μL of sample. TA, MHET, and BHET were measured under the same conditions as the samples according to standard curves prepared from commercially available TA and BHET and from in-house synthesized MHET. The specific activity of PET hydrolysis (mg equivalent terephthalic acid / hour / mg enzyme) was determined in the linear part of the hydrolysis reaction curve, and such curve was set by sampling at various time points during the first 72 hours. The equivalent TA corresponds to the sum of the measured TA and the TA contained in the measured MHET and BHET.
[0182] 2.2. Activity based on the decomposition of polyester in solid form 20 μL of the enzyme preparation was deposited in wells made in agar plates containing PET. Preparation of the agar plates was achieved by solubilizing 500 mg of PET in hexafluoro-2-propanol (HFIP) and pouring this medium into 250 mL of an aqueous solution. After evaporation of the HFIP at 140 mbar and 52° C., the solution was mixed by volume with 0.2 M potassium phosphate buffer (pH 8) containing 3% agar. Approximately 30 mL of the mixture was used to prepare each plate and stored at 4° C.
[0183] The diameter or surface area of the halos formed due to polyester degradation by the wild-type esterase and the mutants were measured after 2 to 24 hours at 30°C, 40°C, 50°C, 55°C, or 60°C and compared.
[0184] 2.3. Activity based on hydrolysis of PET in the reactor 0.69 μmol to 2.07 μmol of purified esterase prepared in 80 mL of 100 mM potassium phosphate buffer (pH 8) was mixed with 20 g of amorphous PET (prepared according to WO 2017 / 198786 to reach a crystallinity of less than 20%) in a 500 mL minibio bioreactor (Apricon Biotechnology, Delft, The Netherlands). Temperature regulation at 30 °C, 40 °C, 50 °C, 55 °C or 60 °C was performed by immersion in a water bath and constant stirring of 250 rpm was maintained using one marine impeller. The pH of the PET depolymerization assay was adjusted to pH 8 by 6 N NaOH and confirmed by a my-Control biocontroller system (Apricon Biotechnology, Delft, The Netherlands). The consumption of base during the assay was recorded, which can be used for the characterization of the PET depolymerization assay.
[0185] The final yield of the PET depolymerization assay was determined either by determining the weight of the residual PET, or by determining the equivalent TA produced, or through the consumption of base. The weight determination of the residual PET was evaluated by filtering the reaction volume through 12-15 μm grade 11 ashless filter paper (Dutscher SAS, Brumath, France) at the end of the reaction and drying and subsequent weighing of such residue. The determination of the equivalent TA produced was realized using the UHPLC method described in 2.1, and the hydrolysis rate was calculated based on the ratio of the molar concentration (TA+MHET+BHET) at a given time point to the total amount of TA contained in the initial sample. The depolymerization of PET results in acid monomers, which will be neutralized with base to be able to maintain the pH in the reactor. The determination of the equivalent TA produced was calculated using the corresponding number of moles of base consumed, and the hydrolysis rate was calculated based on the ratio of the molar concentration of equivalent TA at a given time point to the total amount of TA contained in the initial sample.
[0186] The depolymerization yields of PET by the esterases of the invention after 70 hours are shown below in Table 1 (at 40° C.) and Table 2 (at 50° C.). The depolymerization yields of PET by the esterases of the invention after 89 hours are shown below in Table 3 (at 40° C.) and Table 4 (at 50° C.). All tables show the improvement in the depolymerization yields of PET by the variants compared to the depolymerization yield of PET by the esterase of SEQ ID NO:1, which was used as the benchmark (assimilated to 1).
[0187] The depolymerization yield of PET is measured as published in Example 2.1.

[0191] [Table 4]
[0192] Example 3 - Evaluation of the thermostability of the esterases of the invention The thermostability of the esterases of the present invention was determined and compared to that of the esterase of SEQ ID NO:1.
[0193] Various methods were used to estimate thermal stability: (1) Circular dichroism of proteins in solution; (2) the residual esterase activity after incubation of the protein at given temperature, time, and buffer conditions; (3) residual polyester depolymerization activity after protein incubation at given temperature, time, and buffer conditions; (4) the ability to degrade a solid polyester compound (e.g., PET or PBAT or analogues) dispersed on an agar plate after incubation of the protein at given temperature, time, and buffer conditions; (5) the ability to perform multiple polyester depolymerization assays at given temperature, buffer, protein concentration, and polyester concentration conditions; (6) Differential scanning calorimetry (DSF).
[0194] Details regarding the protocol for such a method are provided below.
[0195] 3.1 Circular dichroism To compare the melting temperature (Tm) of the esterase of SEQ ID NO:1 (Tm=46.4°C) with the Tm of the esterase of the present invention, circular dichroism (CD) was performed using a Jasco815 instrument (Easton, USA). Technically, 400 μL of protein sample was prepared at 0.5 mg / mL in Talon buffer and used for CD. A first scan from 280 to 190 nm was realized to determine the two CD intensity maxima corresponding to the correct folding of the protein. Then, a second scan was performed from 25°C to 110°C at the wavelengths corresponding to such maximum intensity and giving a specific curve (sigmoidal three parameters y=a / (1+e^((x-x0) / b))), which was analyzed by Sigmaplot version 11.0 software, and the Tm was determined when x=x0. The obtained Tm reflects the thermal stability of a given protein. The higher the Tm, the more stable the mutant is at high temperatures.
[0196] 3.2 Residual esterase activity 1 mL of a 40 mg / L solution (in Talon buffer) of the esterase of SEQ ID NO: 1 or the esterase of the present invention was incubated at various temperatures (35, 40, 45, 50, 55, 60, 65, 70, 75, 80 and 90 °C) for up to 10 days. Samples were taken periodically and diluted 1-500 times with 0.1 M potassium phosphate buffer (pH 8.0) to realize the paranitrophenol butyrate (pNP-B) assay. 20 μL of sample was mixed with 175 μL of 0.1 M potassium phosphate buffer (pH 8.0) and 5 μL of pNP-B solution (40 mM) in 2-methyl-2-butanol. The enzymatic reaction was carried out at 30 °C for 15 min under stirring and the absorbance at 405 nm was obtained by a microplate spectrophotometer (Versamax, Molecular Devices, Sunnyvale, CA, USA). The pNP-B hydrolysis activity (initial rate expressed as μmol of pNPB per min) was determined using a standard curve for liberated para-nitrophenol in the linear portion of the hydrolysis curve.
[0197] 3.3 Residual polyester depolymerization activity 10 mL of a 40 mg / L solution (in Talon buffer) of the esterase of SEQ ID NO: 1 and the esterase of the invention were incubated at various temperatures (35, 40, 45, 50, 55, 60, 65, 70, 75, 80 and 90 °C) for 1 to 30 days. Periodically, 1 mL samples were taken and transferred to a bottle containing 100 mg of 250-500 μm micronized amorphous PET (prepared according to WO 2017 / 198786 to reach less than 20% crystallinity) and 49 mL of 0.1 M potassium phosphate buffer (pH 8.0) and incubated at various temperatures (35, 40, 45, 50, 55, 60, 65, or 70 °C). 150 μL of buffer was sampled periodically. If necessary, samples were diluted with 0.1 M potassium phosphate buffer (pH 8). Then, 150 μL of methanol and 6.5 μl of 6N HCl were added to 150 μL of sample or diluent. After mixing and filtering through a 0.45 μm syringe filter, the sample was loaded onto a UHPLC to monitor the release of terephthalic acid (TA), MHET, and BHET. The chromatographic system used was an Ultimate3000UHPLC system (Thermo Fisher Scientific, Waltham, MA, USA) including a pump module, an autosampler, a column oven thermostated at 25° C., and a UV detector at 240 nm. The column used was a Discovery® HS C18 HPLC column (150×4.6 mm, 5 μm, with a precolumn, Supelco, Bellefonte, USA). TA, MHET, and BHET were separated using a gradient of MeOH (30% to 90%) in 1 mM H2SO4 at 1 mL / min. The injection volume was 20 μL of sample. TA, MHET, and BHET were measured under the same conditions as the samples according to standard curves prepared from commercially available TA and BHET and in-house synthesized MEHT. The hydrolysis activity of PET (μmol of PET hydrolyzed per minute or mg of equivalent TA produced per hour) was determined in the linear part of the hydrolysis reaction curve, which was set by sampling at various time points during the first 24 hours. The equivalent TA corresponds to the sum of the measured TA and the TA contained in the measured MHET and BHET.
[0198] 3.4 Decomposition of polyester in solid form 1 mL of a 40 mg / L solution (in Talon buffer) of the esterase of SEQ ID NO: 1 and the esterase of the present invention, respectively, was incubated at various temperatures (35, 40, 45, 50, 55, 60, 65, 70, 75, 80 and 90°C) for 1 to 30 days. Periodically, 20 μL of the enzyme preparation was deposited in wells made in the agar plates containing PET. The preparation of the agar plates containing PET was realized by solubilizing 500 mg of PET in hexafluoro-2-propanol (HFIP) and pouring this medium into 250 mL of an aqueous solution. After evaporation of the HFIP at 52°C under 140 mbar, the solution was mixed by volume with 0.2 M potassium phosphate buffer (pH 8) containing 3% agar. Approximately 30 mL of the mixture was used to prepare each Omni-tray and stored at 4°C.
[0199] The diameter or surface area of the halos formed due to polyester degradation by wild-type esterase and the variants of the invention were measured and compared after 2 to 24 hours at 30° C., 35° C., 40° C., 45° C., 50° C., 55° C., 60° C., 65° C., or 70° C. The half-life of the enzyme at a given temperature corresponds to the time required to reduce the diameter of the halo by two-fold.
[0200] 3.5 Multiple depolymerization of polyester The ability of the esterases to perform successive polyester depolymerization assays was evaluated in an enzyme reactor. A Minibio 500 bioreactor (Apricon Biotechnology, Delft, The Netherlands) was started with 3 g of amorphous PET (prepared according to WO 2017 / 198786 to reach a crystallinity of less than 20%) and 100 mL of 10 mM potassium phosphate buffer (pH 8) containing 3 mg of leukocyte-esterase. Agitation was set at 250 rpm using a marine impeller. The bioreactor was thermostated at 30°C, 35°C, 40°C, 45°C, 50°C, 55°C, 60°C, 65°C, or 70°C by immersion in an external water bath. The pH was adjusted to 8 by addition of 3 M KOH. Various parameters (pH, temperature, agitation, addition of base) were monitored by BioXpert software version 2.95. 1.8 g of amorphous PET (prepared according to WO 2017 / 198786 to reach a crystallinity of less than 20%) was added every 20 hours. 500 μL of the reaction medium was sampled periodically.
[0201] The amounts of TA, MHET and BHET were determined by high performance liquid chromatography (HPLC) as described in Example 2.3. The amount of ethylene glycol (EG) was determined using an Aminex HPX-87K column (Bio-Rad Laboratories, Hercules, CA, USA) thermostated at 65°C. The eluent was 5 mM K2HPO4 at 0.6 mL / min. The injection volume was 20 μL. Ethylene glycol was monitored using a refractometer.
[0202] The hydrolysis rate was calculated based on the ratio of the molar concentration (TA+MHET+BHET) at a given time to the total amount of TA contained in the initial sample, or based on the ratio of the molar concentration (EG+MHET+2×BHET) at a given time to the total amount of EG contained in the initial sample. The degradation rate is calculated in mg of total TA liberated per hour, or mg of total EG per hour.
[0203] The half-life of the enzyme was estimated as the incubation time required to obtain a 50% reduction in degradation rate.
[0204] 3.6 Differential Scanning Fluorescence (DSF) DSF was used to evaluate the thermal stability of wild-type protein (SEQ ID NO:1) and its mutants by determining their melting temperature (Tm), which is the temperature at which half of the protein population is unfolded. Protein samples were prepared at a concentration of 14 μM and stored in buffer A consisting of 20 mM Tris-HCl (pH 8.0), 300 mM NaCl. A 5000x stock solution of SYPPO Orange dye in DMSO was first diluted 250x with water. Protein samples were loaded into a white clear 96-well PCR plate (Bio-Rad, Cat. No. HSP9601), with each well containing a final volume of 25 μl. The final concentrations of protein and SYPRO Orange dye in each well were 5 μM (0.14 mg / ml) and 10x, respectively. The volumes loaded per well were as follows: 15 μl of buffer A, 9 μl of 14 μM protein solution, and 1 μl of 250x Sypro Orange dilution. The PCR plate was then sealed with optical quality sealing tape and centrifuged at 2000 rpm for 1 min at room temperature. DSF experiments were then performed using a CFX96 Real-Time PCR System set to use filters with excitation at 450 / 490 and emission at 560 / 580. Samples were heated from 25 to 100°C at a rate of 0.3°C / sec. One fluorescence measurement was taken every 0.03 sec. Melting points were determined from the extremum(s) of the first derivative of the melting curve using Bio-Rad CFX Manager software.
[0205] The esterase of SEQ ID NO:1 and the esterase of the present invention were then compared based on their Tm values. Due to the high reproducibility between experiments for the same protein from different production strains, a ΔTm of 0.8°C was deemed significant when comparing the variants. The Tm value corresponds to the average value of at least three measurements. The Tm of the esterase of SEQ ID NO:1 is evaluated at 46.4°C + / - 0.2°C, as published in Example 3.6.
[0206] The thermostabilities of the esterase variants of the invention are shown below in Table 5, expressed as Tm values, and evaluated according to Example 3.6, where the increase in Tm compared to the esterase of SEQ ID NO: 1 is indicated in brackets.
