Technical Field
[0002] The present invention belongs to the field of biomedicine, and in particular relates to a modified nucleotide compound, its oligonucleotide and application thereof. Background Art
[0003] In 1998, Fire and Mello discovered that RNA interference (RNAi) is a very promising gene therapy tool. Small nucleic acid therapies such as small interfering RNA (siRNA), microRNA (miRNA), and antisense oligonucleotides (ASOs) are all potential gene silencing tools and have shown therapeutic promise for a wide range of diseases. Exogenously introduced double-stranded siRNAs consist of a sense strand and an antisense strand, which can be recognized by the endogenous RNAi machinery to exert gene silencing functions. siRNA binds to the Argonate 2 protein (AGO2) and other auxiliary protein residues to form an RNA-induced silencing complex (RISC). The activated RISC contains the antisense strand that specifically targets the target mRNA, and AGO2 subsequently cleaves the mRNA to achieve effective gene silencing (Matzke et al. Nature reviews. Genetics vol. 6, 1 (2005): 24-35.). RNAi-based therapy is the most effective and reliable tool for inhibiting target genes. Currently, many diseases including cancer, neurodegenerative diseases, autoimmune diseases and viral infections have been explored using siRNA therapy (Gangopadhyay S et al. RNA Biol. 2022; 19(1): 452-467.).
[0004] There are still several challenges in siRNA therapy, including its limited tolerance to nucleases in the body, off-target effects, difficulty in specific delivery to specific tissues or organs, and poor drug properties (Hammond SM et al., EMBO Mol Med. 2021; 13(4): e13243.). To address these challenges, chemical modifications have made significant contributions to the drug properties of siRNA and played an indispensable role in its clinical success. For example, almost all recently approved siRNA drugs have undergone extensive ribose 2'-position modifications, including 2'-O-methylation and 2'-fluoro modification, which have a strong impact on the physicochemical properties and overall efficacy of siRNA. In addition, the delivery of siRNA drugs is also an important guarantee for RNAi therapy. Currently, the most mature delivery system is N-oligosaccharide acetylgalactosamine (GalNAc). GalNAc can bind to the asialoglycoprotein receptor (ASGPR) specifically expressed by hepatocytes. After coupling with siRNA, it can achieve active delivery to liver cells (Debacker, Alexandre J et al. Molecular therapy vol. 28, 8 (2020): 1759-1771).
[0005] It is worth noting that when double-stranded siRNA is loaded into the RISC complex, the sense strand is removed, while the antisense strand remains stably bound to the RISC complex. The phosphate group (5'-P) at the 5' end of the antisense strand can be anchored in a binding pocket in the middle domain of the Ago2 protein, which is considered to be a key factor for the effective loading of siRNA into the RISC complex (Schirle NT et al., Science. 2012; 336(6084): 1037-1040.). However, the above-mentioned chemical modification, especially the GalNAc delivery system, causes the natural phosphate group 5'-P to be rapidly hydrolyzed by lysosomal acid phosphatase during transport in the endocytic pathway. Therefore, it is urgent to modify the phosphate group at the 5' end of the antisense strand to improve its metabolic stability (Nair JK et al., J Am Chem Soc. 2014; 136(49): 16958-16961.). It has been reported that 5'-(E)-vinyl phosphate (5'-VP), an analog of 5'-P, is a modification that can be used to stabilize single-stranded RNAi (ssRNAi) (Prakash TP et al., Nucleic Acids Res. 2015; 43(6): 2993-3011.). Subsequently, researchers tested four siRNA-GalNAc conjugates targeting apolipoprotein B (ApoB) and found that replacing 5'-P with the stable analog 5'-VP could increase the siRNA silencing effect by up to 20-fold in vitro; and in mice, 5'-VP could increase the in vivo activity of phosphate-dependent conjugates by up to 3-fold (Parmar R et al., Chembiochem. 2016; 17(11): 985-989.). It can be seen that the metabolically stable 5'-VP can enhance the stability of siRNA by promoting the loading of siRNA into the RISC complex, thereby enhancing the in vivo activity of siRNA-GalNAc conjugates, especially phosphate-dependent sequences. Currently, the most widely used 5'-VP modified nucleotides are mostly modified with 2'-O-methyl.

Those skilled in the art should understand that the examples are only for helping to understand the present invention and should not be regarded as specific limitations of the present invention.
[0056] Unless otherwise defined, all technical and scientific terms used in the present invention have the same meaning as those commonly understood by those skilled in the art. The terms used in the specification of the present invention are only for the purpose of describing specific embodiments and are not intended to limit the present invention.
[0057] The terms "comprise," "comprising," and "having," and any variations thereof, are intended to cover non-exclusive inclusions. For example, a process, method, apparatus, product, or device comprising a series of steps is not limited to the listed steps or modules but may optionally include steps not listed, or other steps inherent to the process, method, product, or device.
[0058] In this application, "plurality" refers to two or more. "And / or" describes the relationship between related objects, indicating that three possible relationships exist. For example, "A and / or B" can mean: A exists alone, A and B exist simultaneously, or B exists alone. The character " / " generally indicates that the related objects are in an "or" relationship.
[0059] In the compounds described herein, when any variable occurs more than once in any component, its definition at each occurrence is independent of its definition at every other occurrence. Likewise, combinations of substituents and variables are permissible so long as such combinations result in a stable compound. A line drawn from a substituent into a ring system indicates that the indicated bond may be attached to any substitutable ring atom. If the ring system is polycyclic, this means that such bonds may be attached only to any suitable carbon atom in an adjacent ring. It will be understood that one of ordinary skill in the art can select substituents and substitution patterns in the compounds of the present invention to provide chemically stable compounds that can be readily synthesized from readily available starting materials using techniques in the art and the methods set forth below. If a substituent is itself substituted with more than one group, it will be understood that these groups may be on the same carbon atom or on different carbon atoms, so long as the structure is stable.
[0060] As used herein, the term "alkyl" is intended to include both branched and straight-chain saturated aliphatic hydrocarbon groups having a specified number of carbon atoms. For example, the definition of "C1-C6 alkyl" includes groups having 1, 2, 3, 4, 5, or 6 carbon atoms in a straight or branched chain. For example, "C1-C6 alkyl" specifically includes methyl, ethyl, n-propyl, isopropyl, n-butyl, tert-butyl, isobutyl, pentyl, and hexyl.
[0061] The term "cycloalkyl" refers to a monocyclic saturated aliphatic hydrocarbon group having a specific number of carbon atoms. For example, "cycloalkyl" includes cyclopropyl, cyclobutyl, cyclopentyl or cyclohexyl.
[0062] The term "alkoxy" refers to a group in which an alkyl group is directly connected to oxygen, that is, a group having an -O-alkyl structure, such as -OCH3, -OCH2CH3, -OCH2CH2CH3, -O-CH2CH(CH3)2, -OCH2CH2CH2CH3, -O-CH(CH3)2, etc.
[0063] The term "heterocyclic base" refers to the base portion that makes up a nucleoside, the most common of which are the two major categories of purines and pyrimidines, such as adenine, guanine, cytosine, uracil, and thymine, and derivatives thereof such as methyladenine, 1-methylguanine, isoguanine, 7-methylguanine, methylcytosine, isocytosine, pseudouracil, 5-hydroxymethylcytosine, and hypoxanthine, and substituents thereof such as substituted adenines, substituted guanines, substituted cytosines, substituted uracils, and substituted thymines.
[0064] The term "substituted" refers to the replacement of hydrogen radicals in a specified structure with the radical of a specified substituent.
[0065] As will be understood by those skilled in the art, "halo" or "halo" as used herein refers to chlorine, fluorine, bromine and iodine.
[0066] The present invention includes free forms of compounds of formula (I), as well as pharmaceutically acceptable salts and stereoisomers thereof. Stereoisomers of the present invention are, depending on their structure, enantiomers, diastereomers, syn- / anti-isomers, cis- / trans-isomers, epimers, and (E)- / (Z)-isomers. Compounds of formula I may be used in the context of the present invention in the form of pure stereoisomers or in the form of any mixture of stereoisomers.
[0067] The term "free form" refers to an amine compound in a non-salt form. Pharmaceutically acceptable salts encompass not only exemplary salts of the specific compounds described herein, but also all typical pharmaceutically acceptable salts of the free forms of the compounds of formula (I) or formula (I). The free form of a specific salt of the compound can be isolated using techniques known in the art. For example, the free form can be regenerated by treating the salt with a suitable dilute aqueous base solution, such as a dilute aqueous solution of NaOH, a dilute aqueous solution of potassium carbonate, a dilute aqueous ammonia, and a dilute aqueous solution of sodium bicarbonate. The free form differs somewhat from its respective salt form in certain physical properties, such as solubility in polar solvents, but for the purposes of the invention, such acid and base salts are equivalent to their respective free forms in other pharmaceutical aspects.
[0068] Pharmaceutically acceptable salts of the present invention can be synthesized from compounds of the present invention containing a basic or acidic moiety by conventional chemical methods. Typically, salts of basic compounds are prepared by ion exchange chromatography or by reacting a free base with a stoichiometric amount or an excess of an inorganic or organic acid in the desired salt form in a suitable solvent or combination of solvents. Similarly, salts of acidic compounds are formed by reaction with a suitable inorganic or organic base.
[0069] Therefore, pharmaceutically acceptable salts of the compounds of this invention include conventional non-toxic salts of the compounds of this invention formed by reacting an alkaline compound of this invention with an inorganic or organic acid. For example, conventional non-toxic salts include salts derived from inorganic acids such as hydrochloric acid, hydrobromic acid, sulfuric acid, sulfamic acid, phosphoric acid, nitric acid, and the like, and also include salts prepared from organic acids such as acetic acid, propionic acid, succinic acid, glycolic acid, stearic acid, lactic acid, malic acid, tartaric acid, citric acid, ascorbic acid, pamoic acid, maleic acid, hydroxymaleic acid, phenylacetic acid, glutamic acid, benzoic acid, salicylic acid, p-aminobenzenesulfonic acid, 2-acetoxybenzoic acid, fumaric acid, toluenesulfonic acid, methanesulfonic acid, ethanedisulfonic acid, oxalic acid, isethionic acid, trifluoroacetic acid, and the like.
[0070] If the compound of the present invention is acidic, then suitable "pharmaceutically acceptable salts" refer to salts prepared from pharmaceutically acceptable non-toxic bases, including inorganic bases and organic bases. Salts derived from inorganic bases include aluminum salts, ammonium salts, calcium salts, copper salts, iron salts, ferrous salts, lithium salts, magnesium salts, manganic salts, manganous salts, potassium salts, sodium salts, zinc salts, etc. Ammonium salts, calcium salts, magnesium salts, potassium salts and sodium salts are particularly preferred. Salts derived from pharmaceutically acceptable organic non-toxic bases, including salts of primary, secondary and tertiary amines, substituted amines including naturally occurring substituted amines, cyclic amines and basic ion exchange resins such as arginine, betaine, caffeine, choline, N,N'-dibenzylethylenediamine, diethylamine, 2-diethylaminoethanol, 2-dimethylaminoethanol, aminoethanol, ethanolamine, ethylenediamine, N-ethylmorpholine, N-ethylpiperidine, glucosamine, glucosamine, histidine, hydroxocobalamin, isopropylamine, lysine, methylglucamine, morpholine, piperazine, piperidine, guaiac, polyamine resins, procaine, purine, theobromine, triethylamine, trimethylamine, tripropylamine, tromethamine, and the like.
[0071] Berg et al., "Pharmaceutical Salts," J. Pharm. Sci. '1977: 66: 1-19, describes in more detail the preparation of the pharmaceutically acceptable salts described above and other typical pharmaceutically acceptable salts.
[0072] Since deprotonated acidic moieties such as carboxyl groups in the compounds may be anionic under physiological conditions, and this charge may then be balanced by internal cationic protonated or alkylated basic moieties such as tetravalent nitrogen atoms, it should be noted that the compounds of the present invention are potential inner salts or zwitterions.
[0073] The pharmaceutical formulations or methods for inhibiting or activating gene expression provided herein comprise (administered to a patient or subject) a safe and effective amount of an active ingredient (i.e., the oligonucleotides described herein) and a pharmaceutically acceptable excipient. When administering the drug, a safe and effective amount of the active ingredient is administered to a mammal (e.g., a human) in need of treatment, wherein the dosage at the time of administration is a pharmaceutically effective dosage. Of course, the specific dosage should also take into account factors such as the route of administration and the patient's health status, all of which are within the skill of a skilled physician.
[0074] Here, "safe and effective amount" means an amount of the active ingredient sufficient to significantly improve the condition without causing serious side effects. "Pharmaceutically acceptable excipients" refer to one or more compatible solid or liquid fillers or gel substances that are suitable for human use and must be of sufficient purity and sufficiently low toxicity. "Compatibility" here refers to the ability of the various components of the composition to blend with the active ingredient (oligonucleotide) of the present invention, as well as with each other, without significantly reducing the efficacy of the active ingredient.
[0075] Pharmaceutically acceptable excipients include, but are not limited to, one or more of the following materials: at least one of solvents, excipients, fillers, extenders, binders, humectants, disintegrants, dissolution buffers, absorption accelerators, adsorbents, diluents, solubilizers, emulsifiers, lubricants, wetting agents, suspending agents, flavoring agents, and fragrances.
[0076] Examples of pharmaceutically acceptable excipients include cellulose and its derivatives (such as sodium carboxymethyl cellulose, sodium ethyl cellulose, cellulose acetate, etc.), gelatin, talc, solid lubricants (such as stearic acid, magnesium stearate), calcium sulfate, vegetable oils (such as soybean oil, sesame oil, peanut oil, olive oil, etc.), polyols (such as propylene glycol, glycerol, mannitol, sorbitol, etc.), emulsifiers (such as ), wetting agents (such as sodium lauryl sulfate), colorants, flavorings, stabilizers, antioxidants, preservatives, pyrogen-free water, etc.
[0077] The targeted delivery ligand or other type of delivery carrier of the present invention is preferably an N-acetylgalactosamine derivative (GalNAc carrier). Other types of delivery carriers such as liposomes that are specifically delivered to liver cells can be used in the present invention as long as they can achieve the delivery of siRNA.
[0078] At present, the GalNAc carrier has been studied in depth. GalNAc-nucleic acid is a monoconjugate formed by a carbohydrate compound and a nucleic acid. N-acetylated galactosamine is covalently conjugated to the 3′ and / or 5′ end of the sense chain of siRNA of different sequences in a trivalent manner to form a GalNAc-siRNA drug, thereby achieving specific delivery to hepatocytes, and allowing the drug to enter the cell and exert its function through endocytosis.
[0079] In the following examples, the exemplary structures of the GalNAc ligand and the 3' end of the siRNA sense strand are as follows:

[0206] Example 13 Synthesis of siRNA
[0207] Oligonucleotides were synthesized using a solid-phase oligonucleotide synthesis protocol on a 12-channel nucleic acid synthesizer from Beijing Qingke Biotechnology Co., Ltd. 0.2-1 μmol of oligonucleotides were synthesized. siRNA sequences containing a GalNAc ligand were synthesized on a prepacked CPG column coupled to GalNAc. Aminolysis reagent was added to the synthesized oligonucleotide and incubated at 45-80°C to separate the oligonucleotide from the solid support and free the oligonucleotide. The crude oligonucleotide was then precipitated with ethanol, and the supernatant discarded. This process was repeated twice to obtain the crude oligonucleotide, which was then resuspended in DEPC-treated water. The crude oligonucleotide was purified by ion-pairing HPLC, and the collected product was dried to a powder in a vacuum centrifuge. The purified product was dissolved in DEPC-treated water and analyzed by time-of-flight LC-MS. The oligonucleotide concentration was determined, and the required volumes of equimolar amounts of the sense and antisense strands were calculated. The equimolar amounts of the sense and antisense strands were mixed and annealed to form a duplex by heating at 95°C for 5 minutes and then cooling to room temperature.
[0208] The sequences of modified siRNA duplexes synthesized by this method are shown in Tables 1 to 4. All duplexes contain a GalNAc ligand for liver-targeted delivery.

[0217] Example 14 Testing the in vitro activity of siRNA in Hep3B cells using liposome transfection
[0218] Cell culture and 96-well plate transfection: In vitro experiments were performed in Hep3B cells using MEM (Basal Media, REF. L130KJ) + 10% FBS + 1X penicillin-streptomycin (Gibco, Cat. 15070-063) + 1X non-essential amino acids (cell cook, Cat. CM1008L). Cells were trypsinized when they reached 80% confluence, and cell density was determined using a Scepter automated cell counter (Millipore, #PHCC00000). Simultaneously, 2 μL of siRNA was mixed with 68 μL of Opti-MEM and 5 μL of INTERFERin (Polyplus transfection, REF. 409-10) in a 96-well plate and incubated at room temperature for 10 minutes. Then, 125 μL of Hep3B complete cell culture medium (containing 7,000 cells) was added to each well, and the 96-well plate was incubated at 37°C in a 5% CO2 incubator for 24 hours.
[0219] 96-well plate RNA extraction and reverse transcription: Dynabeads mRNA DIRECT kit (Ambion) was used to extract mRNA from 96-well plate cells. The culture medium in the 96-well plate was aspirated, washed once with DPBS, and 100 μL cell lysis buffer was added to each well, followed by 20 μL Beads were shaken on an oscillator, and the 96-well plate was placed on a magnetic separation rack. The lysate in the wells was aspirated, and 100 μL of washing buffer A was added to each well. After blowing, the plate was placed on a magnetic separation rack, and the washing buffer A was aspirated. The beads were then blown up with washing buffer B and transferred to a new 96-well plate. The plate was placed on a magnetic separation rack, and the washing buffer B was aspirated. The beads were then blown up with buffer B and transferred to a 96-well PCR plate. At the same time, the reversal reagent was prepared, and the 96-well PCR plate was placed on a magnetic separation rack. The washing buffer B was aspirated, and 20 μL of reversal reagent was added to each well. The plate was sealed with a sealing film and incubated at 25°C for 10 minutes on a PCR instrument. After incubation for two hours at 37°C, the plate was heated at 85°C for 5 minutes, and then cooled to 4°C. The reverse transcription was completed.
[0220] Real-time fluorescence quantitative PCR: After reverse transcription, place the 96-well plate on a magnetic separation rack until the beads are adsorbed to the bottom. Aspirate the reverse transcription reagent, add the prepared QPCR system to the 96-well PCR plate, seal the plate with a sealing film, and perform PCR on a StepOnePlus real-time PCR system (applied biosystems).

[0229] Example 15 Testing the in vitro activity of siRNA using liposome transfection or GalNAc delivery in wild-type mice, AAV8-hTMPRSS6, AAV8-hCIDEB, humanized ANGPTL3, or humanized PCSK9 mice
[0230] First, the hTMPRSS6 (human TMPRSS6) gene, hCIDEB (human CIDEB) gene, or Hangptl3 (human ANGPTL3) gene was integrated into a liver-targeted AAV8 expression vector. The virus (VectorBuilder, AAV8LP) was then used to infect mice. After 14 days, transgenic mice stably expressing hANGPTL3, hTMPRSS6, or hCIDEB were obtained. Humanized ANGPTL3 or humanized PCSK9 mice were purchased from Shanghai Model Organisms.

[0248] Example 16 Evaluation of the Effects of Different Modifications 11040 on Human PCSK9 Expression in Serum in AAV8-hPCSK9 Mice
[0249] 1. Adenovirus-integrated hPCSK9
[0250] By 1x10 11 Transgenic mice stably expressing hPCSK9 were generated by infecting mice with ultrapurified recombinant AAV8 viral particles [Vector Builder]. 100 μl of virus was added to 3.9 mL of DPBS, and 200 μl of the diluted virus solution was injected intravenously into each mouse.
[0251] 2. Experimental Grouping and Medication
[0252] Fourteen days after virus injection, mice were bled by tail removal, allowed to stand at room temperature for 30 minutes, and centrifuged at 1000×g for 10 minutes. The serum supernatant was aliquoted and stored frozen at -80°C. Serum samples were diluted 1000-fold, and hPCSK9 expression in mouse serum was assessed using a PCSK9 double-antibody ELISA kit (Proteintech, Cat. No. KE00278). Based on hPCSK9 expression, mice were divided into groups of four. siRNA was dissolved in PBS at a concentration of 0.2 mg / kg, and mice were subcutaneously injected with 1 mg / kg of the siRNA solution.
[0253] 3. ELISA test
[0254] After the siRNA injection, as shown in Figure 1 , a small amount of blood was collected by tail cutting and allowed to stand at room temperature for 30 min. The supernatant serum was collected and diluted 1000-fold before hPCSK9 expression was detected by ELISA.
[0255] The results, as shown in Figure 1, show that introducing VPU-S and VPU-12 significantly boosts the activity of the 11040 sequence compared to introducing VPU into the 11040 sequence. VPU-S significantly boosts the activity of the 11040 sequence compared to VPU-12, while VPU-8, while also improving the activity of the 11040 sequence, is less effective than VPU.
[0256] Example 17 Evaluation of the Effects of Differently Modified W4005 on hCIDEB Expression in the Liver in AAV8-hCIDEB Mice
[0257] 1. Adenoviral integration of hCIDEB
[0258] By 1.5×10 11 Purified recombinant AAV8 viral particles were injected into 6-8 week old female mice (C57BL / 6) to obtain transgenic mice stably expressing hCIDEB.
[0259] 2. Medication
[0260] Fourteen days after virus injection, mice were divided into groups of 4. siRNA was dissolved in saline and injected subcutaneously at a dose of 1 mg / kg.
[0261] 3. Liver sampling and testing
[0262] Fifty-seven days after siRNA injection, liver tissue was harvested and RNA was extracted using the TRI REAGENT (MRC, Catalog No. TR118). The extracted RNA was reverse-transcribed into cDNA using the PrimeScript RT-PCR Kit (Takara, Catalog No. RR047A). The prepared QPCR system was added to a 96-well PCR plate, sealed with a film, and QPCR was performed on a StepOnePlus Real-Time PCR System (Applied Biosystems) to measure hCIDEB expression.
[0263] As shown in Figure 2, compared with the introduction of VPU into the W4005 sequence, the introduction of VPU-S and VPU-12 can more significantly enhance the activity of the W4005 sequence, while the activity of VPU-8 in vivo is comparable to that of VPU.
[0264] In summary, the present invention found that the introduction of VPUS, VPU-6, VPU-7, VPU-9, VPU-10, VPU-11 and VPU-12 at the 5' end of the antisense strand of siRNA has a better effect on improving siRNA activity than VPU, while the activity of VPU-8 is comparable to that of VPU both in vivo and in vitro.
