Abstract
Description
[Technical field]
[0001] The present disclosure provides engineered nucleic acid-guided proteins (e.g., nickases) and fusion proteins that can be used to create targeted edits to nucleic acid molecules in living cells. [Background technology]
[0002] The ability to make precisely targeted changes to the genome of living cells has been a long-standing goal in biomedical research and development. In recent years, a variety of nucleases have been identified that allow for the manipulation of gene sequence, and therefore gene function.
[0003] The identified nucleases include nucleic acid-guided nucleases and nickases derived from nucleic acid-guided nucleases. Nickases generate single-strand breaks rather than double-strand breaks. The ability to cleave only one strand of DNA may increase the versatility of nucleic acid-guided nucleases for certain editing tasks.
[0004] One editing process that uses nickase is prime editing. Prime editing combines nickase with reverse transcriptase to create a fusion protein. The fusion protein forms a nucleoprotein complex with the prime editing guide RNA that defines the target site to be edited and codes for the desired editing. Prime editing can create all 12 types of insertion, deletion, and point mutation. Summary of the Invention [Problem to be solved by the invention]

[0032] As used herein, the singular forms "a," "an," and "the" include plural referents unless the context clearly dictates otherwise. For example, the term "a compound" or "at least one compound" can include a plurality of compounds, including mixtures thereof.
[0033] The nucleic acid-guided nickases provided herein are used to perform nucleic acid nickase fusion-directed genome editing to allow for the introduction of desired edits into living eukaryotic cells. The nucleic acid-guided nickases provided herein are also used to perform nucleic acid nickase fusion-directed genome editing to allow for the introduction of desired edits into target nucleic acid molecules in an in vitro environment.
[0034] As used herein, "nickase" refers to a nuclease that cleaves one strand of a double-stranded DNA molecule (e.g., the nickase "nicks" the DNA molecule). The nickase does not cleave both strands of the double-stranded DNA molecule. Examples of nickases or nucleic acid guided nucleases are described in U.S. Patent Nos. 9,982,279; 10,337,028; 10,435,714; 10,011,849; 10,626,416; 10,604,746; 10,665,114; 10,640,754; 10,689,669; 10,876,102; 10,883,077; 10,704,033; 10,745 ,678; 10,724,021; 10,767,169; 10,870,761; 10,883,077; 11,053,485; 11,085,030; 11,200,089; 11,268,078; 11,293,115; 11,306,298; and 11,332,742; as well as U.S. Patent Application Publication No. 2021 / 0214671.
[0035] Nickases can be derived from or engineered into nucleases that cleave both strands of a double-stranded DNA molecule. In some examples, the nickase is derived from a CRISPR-Cas enzyme. A non-limiting example of an engineered nickase is MAD2019 and variants including MAD2019-H848A (SEQ ID NO: 1) and variants provided in Table 2. In one embodiment, the nickase can be guided to a specific site within a target nucleic acid molecule by a nucleic acid molecule (e.g., a guide). A nickase that is guided by a nucleic acid molecule is referred to as a "nucleic acid-guided nickase."
[0036] The nucleic acid-guided nickases provided herein can be combined with reverse transcriptases to generate fusion enzymes (e.g., fusion proteins) that can both sequence-specifically bind and nick a target nucleic acid molecule and utilize a repair template (e.g., homology arms) to incorporate nucleotides into the target nucleic acid sequence at the site of the nick. Such enzymes can be referred to herein as "nucleic acid-guided nickase fusion enzymes," "CREATE fusion enzymes," or "CF enzymes." The process of editing a target nucleic acid molecule using such enzymes is referred to as "CREATE fusion editing."
[0037] FIG. 1 provides a simplified diagram of the process of CREATE fusion editing, including the steps of editing, flap balancing, flap removal and repair, and DNA replication and cell division. In addition to nucleic acid-guided nickases, various guide RNA scaffold sequences and enhancers of guide RNA (gRNA) have been identified for use with the nickases and fusion proteins provided herein to improve editing efficiency (see, e.g., U.S. Patent No. 11,268,078 and U.S. Patent Application No. 17 / 538,066, filed November 30, 2021).
[0038] Without being limited by any scientific theory, a nucleic acid-guided nickase fusion enzyme complexed with a guide nucleic acid in a cell can nick the genome of the cell within a target nucleic acid molecule. The guide nucleic acid assists the nucleic acid-guided nickase fusion enzyme in recognizing and cleaving one strand of the target nucleic acid molecule. By manipulating the nucleotide sequence of the guide nucleic acid molecule, the nucleic acid-guided nickase fusion enzyme can be programmed to target any DNA sequence for cleavage as long as a suitable protospacer adjacent motif (PAM) is located nearby. As is known in the art, the exact sequence and length requirements for the PAM vary between different nucleic acid-guided nucleases and nucleic acid-guided nickases. However, PAMs typically comprise 2-10 nucleotides in length (most typically 2-6 nucleotides), and they are usually adjacent to or within 10 nucleotides of the desired nick site. A non-limiting example of a PAM site is the sequence 5'-NGG-3'. The PAM can be located 5' or 3' of the desired nick site in the target nucleic acid molecule.
[0039] In one embodiment, the edit comprises an edit to the PAM. In one embodiment, the edit to the PAM results in the removal of the PAM from the target nucleic acid molecule. In one embodiment, the edit to the PAM results in the inactivation of the PAM in the target nucleic acid molecule.
[0040] CREATE fusion editing was used to modify the nickase MAD2019-H848A to identify "MAD2019-H848A variant polypeptides." The MAD2019-H848A variant polypeptides contain at least one amino acid change compared to SEQ ID NO:1, but they also maintain an alanine at position 848 according to the numbering of SEQ ID NO:1. In one embodiment, the MAD2019-H848A variant polypeptides cleave (e.g., nick) one strand of a double-stranded DNA molecule. In one embodiment, the MAD2019-H848A variant polypeptides do not cleave both strands of a double-stranded DNA molecule. While not intended to be limiting, specific examples of MAD2019-H848A variant polypeptides are provided in Table 2.

[0042] The term "percent identity" or "percent identical" when used herein with respect to two or more nucleotide or amino acid sequences is calculated by (i) comparing two optimally aligned sequences (nucleotide or amino acid) over a window of comparison (one or more regions "alignable"); (ii) determining the number of positions where identical nucleic acid bases (for nucleotide sequences) or amino acid residues (for proteins and polypeptides) occur in both sequences to obtain the number of matched positions; (iii) dividing the number of matched positions by the total number of positions in the window of comparison; and then (iv) multiplying this quotient by 100% to obtain the percent identity. When "percent identity" is calculated with respect to a reference sequence without specifying a specific comparison window, the percent identity is determined by dividing the number of matched positions over the region of alignment by the total length of the reference sequence. Thus, for the purposes of this application, when two sequences (query and subject) are optimally aligned (allowing for gaps in their alignment), the "percent identity" with respect to the query sequence is equal to the number of identical positions between the two sequences divided by the total number of positions in the query sequence over its length (or comparison window) and then multiplied by 100%.
[0043] When percentage sequence identity is used with respect to amino acids, it is recognized that non-identical residue positions often differ by conservative amino acid substitutions, in which amino acid residues are substituted with other amino acid residues having similar chemical properties (e.g., charge or hydrophobicity), thus not altering the functional properties of the molecule. When sequences differ in conservative substitutions, the percent sequence identity can be adjusted upwards to correct for the conservative nature of the substitution. Sequences that differ by such conservative substitutions are said to have "sequence similarity" or "similarity."
[0044] For optimal alignment of sequences to calculate percent sequence identity, various pairwise or multiple sequence alignment algorithms and programs are known in the art, such as ClustalW or Basic Local Alignment Search Tool® (BLAST™), which can be used to compare sequence identity or similarity between two or more nucleotide or amino acid sequences.Although other alignment and comparison methods are known in the art, the alignment and percent identity between two sequences (including the percent identity ranges listed above) may be determined by the ClustalW algorithm, see, e.g., Chenna et al., "Multiple sequence alignment with the Clustal series of programs," Nucleic Acids Research, 31:3497-3500, 2003; Thompson et al., "Clustal W: Improving the sensitivity of progressive multiple sequence alignment through sequence weighting, position-specific gap penalties and weight matrix choice," Nucleic Acids Research, 1999, 11:111-115, 2003, the entire contents and disclosures of which are incorporated herein by reference. Research, vol. 22, pp. 4673-4680, 1994; Larkin MA et al., "Clustal W and Clustal X version 2.0," Bioinformatics, vol. 23, pp. 2947-48, 2007; and Altschul et al., "Basic local alignment search tool." J. Mol. Biol., vol. 215, pp. 403-410, 1990.
[0045] The term "percent complementarity" or "percent complementary" as used herein in reference to two nucleotide sequences is similar to the concept of percent identity, but refers to the percentage of nucleotides in the query sequence that optimally base-pair or hybridize to the nucleotides of the subject sequence when the query and subject sequences are arranged linearly and optimally base-paired, without secondary folding structures, such as loops, stems or hairpins. Such percent complementarity can be between two DNA strands, two RNA strands, or between a DNA strand and an RNA strand. "Percent complementarity" can be calculated by (i) optimally base-pairing or hybridizing two nucleotide sequences in a linear, fully extended configuration (e.g., no folded or secondary structures) over a window of comparison, (ii) determining the number of base-pairing positions between the two sequences over the window of comparison to obtain the number of complementary positions, (iii) dividing the number of complementary positions by the total number of positions in the window of comparison, and (iv) multiplying this quotient by 100% to obtain the percent complementarity of the two sequences. Optimal base-pairing of two sequences can be determined based on known pairing of nucleotide bases through hydrogen bonds, e.g., GC, AT, and AU. When "percent complementarity" is calculated with respect to a reference sequence without specifying a specific window of comparison, the percent identity is determined by dividing the number of complementary positions between two linear sequences by the total length of the reference sequence. Thus, for the purposes of this application, when two sequences (query and subject) are optimally base-paired (allowing for mismatched or non-base-paired nucleotides), the "percent complementarity" for a query sequence is equal to the number of base-paired positions between the two sequences divided by the total number of positions in the query sequence over its length, then multiplied by 100%.
[0046] The use of the term "polynucleotide" or "nucleic acid molecule" is not intended to limit the present disclosure to polynucleotides that include deoxyribonucleic acid (DNA). [0232] Having now generally described the disclosure, it will be more readily understood through reference to the following examples, which are provided by way of illustration and are not intended as limitations of the disclosure unless specified. EXAMPLES
[0233] Example 1. Work procedure overview MAD2019 variant polypeptides provided herein based on MAD2019-H848A (SEQ ID NO: 1) were identified using the method shown in FIG. 2. First, a pool of variants (Seq 1 in FIG. 2; Seq 1 refers to SEQ ID NO: 1 variants with amino acid histidine at position 848 instead of alanine) was generated by site saturation mutagenesis for all residues of SEQ ID NO: 1. Another pool of variants of Seq 1 with H848 was generated by site saturation mutagenesis for all residues. Screening was then performed to identify SEQ ID NO: 1 variants with improved cleavage efficiency compared to fusion proteins containing SEQ ID NO: 1 (Screening 1 in FIG. 2) or variants with improved CREATE fusion editing efficiency compared to Seq 1 or fusion proteins containing Seq 1 (Screening 2 in FIG. 2). See, e.g., U.S. Pat. No. 11,268,078.
[0234] After identification of candidates for improved cleavage efficiency, variants are introduced into MAD2019-H848A (Figure 2) for further evaluation. A second screening round to identify MAD2019-H848A variant polypeptides with improved CREATE fusion editing, generated by site saturation mutagenesis for all residues. The pool of candidates from both screens (the collection of candidates in Figure 2) is further validated to measure the improvement of CREATE fusion editing through multiple assays (e.g., validation). Table 2 provides a list of MAD2019-H848A variants that showed improved CREATE fusion editing compared to MAD2019-H848A in at least one assay (e.g., assay T21, assay T22, assay T23, assay T24 in Figure 2).
[0235] Screening for cleavage efficiency involves detecting fluorescence generated from expression of a single copy of synthetic green fluorescent protein (GFP) randomly integrated into the genome of the cells. If no cleavage occurs, the GFP signal is similar to GFP expression from control cells grown under similar conditions. If a double-stranded break is generated that interrupts normal expression or activity of GFP, a reduction in GFP signal is observed. However, if precise editing occurs, GFP can be converted to emit blue wavelength fluorescence (BFP), which can be detected and quantified. See, e.g., Heim et al., Proc. Natl. Sci. USA 91:12501-12504, 1994; and Glaser et al., Mol. Ther. Nucleic Acids 5:e334, 2016.
[0236] Table 2. MAD2019-H848A variant polypeptides with improved CREATE fusion editing in at least one assay compared to MAD2019-H848A (SEQ ID NO: 1). The MAD2019-H848A polypeptide variant column indicates the amino acid residue change and the location of the change for each variant. For example, T67G refers to a change from threonine (T) to glycine (G) at position 67 of SEQ ID NO: 1. Values in the Assay column refer to fold activity compared to SEQ ID NO: 1, with a value of 1.0 referring to activity equal to SEQ ID NO: 1. Assay refers to the guide sequences provided in Table 3.
[0237] [Table 2]
[0238] Example 2. Vector constructs and guide expression plasmids for MADzyme MAD2019 variant polypeptides were cloned and expressed in HEK293T (human kidney) cells under the control of the CMV promoter. MAD2019 variant polypeptides were also cloned and expressed in induced pluripotent stem cells (PGP168) under the EF1-alpha promoter. The HEK293T cell line contained a single copy of synthetic green fluorescent protein (GFP) randomly integrated into its genome. For the CREATE fusion editing assay, MAD2019 polypeptides and MAD2019-H848A polypeptide variants were fused with reverse transcriptase and expressed as a single fusion construct.
[0239] Guide RNAs targeting the GFP locus were cloned under the control of the human U6 promoter with a single guide RNA (sgRNA) scaffold (SEQ ID NO: 24) and a guide sequence located at the 5' end of each sgRNA (see Table 3). CREATE fusion homology arms were located at the 3' end of each sgRNA (see Table 3) when the CREATE fusion editing assay was performed with an additional RNA stabilizing sequence element (e.g., SEQ ID NO: 25) at the 3' end of the final sequence followed by a transcription terminator (e.g., 5'-TTTTTTT-3').

This mixture was added to 25000 TrypLE monoclonalized HEK293T host cells containing a synthetic GFP target locus in 100 μL of DMEM (Dulbecco's modified Eagle's medium) for reverse transfection.
[0243] Six days after transfection, HEK293T cells were harvested and analyzed using a flow cytometer to detect depletion of GFP signal, evidence of double-strand breaks that prevented GFP expression, or BFP signal, evidence of precise genome editing (see Figure 3A).
[0244] Example 4. Transfection in induced pluripotent stem cells 0.75 μL of Lipofectamine™ Stem Transfection Reagent was mixed with a plasmid (25 ng) expressing the guide or pUC19 as a negative control, and a plasmid (25 ng) expressing the MAD2019-H848A variant polypeptide fused to M-MLV reverse transcriptase (see Table 2) and diluted in OptiMem™. Forward transfections were performed on pre-plated induced pluripotent stem cells.
[0245] Six days after transfection, the induced pluripotent stem cells were harvested and analyzed using a flow cytometer to detect depletion of GFP signal, evidence of double-strand breaks that prevented GFP expression, or BFP signal, evidence of precise genome editing (see Figure 3B).
[0246] Example 5.
