[0247] Lipid Nanoparticles (LNP)

[0248] As used herein, the terms "lipid nanoparticles" , or "LNP" refer to particles with a diameter of about 5 to 500 nm. In some embodiments, the lipid nanoparticles contain one or more active agents (bioactive substances) . In some embodiments, the lipid nanoparticles comprise nucleic acids. In some embodiments, the nucleic acids are condensed in the interior of the nanoparticles with cationic lipids, polymers or multivalent small molecules and an external lipid coating that interacts with the biological environment. Due to the repulsive forces between phosphate groups, nucleic acids are naturally rigid polymers, preferring an elongated conformation. In cells, to cope with volume limitations, DNA can package itself in appropriate solution conditions with the help of ions and other molecules. Typically, DNA condensation is defined as the collapse of an extended DNA strand into a compact and ordered particle containing only one or a few molecules. By binding to phosphate groups, cationic lipids can condense DNA by neutralizing the phosphate charge and allowing it to stack tightly.

[0249] In some embodiments, the bioactive substance is encapsulated into the LNP. In some embodiments, the bioactive substance can be an anionic compound including, but not limited to, DNA (including plasmids) , RNA (mRNA, rRNA, circRNA, siRNA, saRNA, tRNA, snRNA, antagomir, microRNA inhibitor, microRNA activator, or shRNA, etc. ) , natural and synthetic oligonucleotides (including antisense oligonucleotides, interfering RNAs and small interfering RNAs) , nuclear proteins, peptides, nucleic acids, ribozyme, aptamers, immunostimulatory nucleic acids or  PNAs, DNA-containing nuclear proteins, such as complete or partially deproteinized viral particles (viral particles) , oligomeric and polymeric anionic compounds other than DNA (e.g., acidic polysaccharides and glycoproteins) ) . In some embodiments, the bioactive substance may be mixed with an adjuvant. In a preferred embodiment, said mRNA comprises sequences encoding RNA-directed DNA binding agents, and more specifically, mRNA encoding a nuclease or base editor.

[0250] In a preferred embodiment, said nucleic acid further comprises a guide RNA, specifically, said guide RNA comprises a gRNA nucleic acid.

[0251] In another embodiment, said nucleic acid comprises an mRNA encoding a nuclease or a base editor; and a gRNA.

[0252] In LNP vaccine products, the bioactive substance is typically contained within the LNP. In some embodiments, the bioactive substance comprises nucleic acids. Typically, water-soluble nucleic acids are condensed with cationic lipids or polycationic polymers inside the particle, and the surface of the particle is enriched with auxiliary phospholipid or PEG lipid derivatives. Additional ionizable cationic lipids may also be located on the surface, and when entering cytolysosome, ionizable cationic lipids are positively charged by ionization through the acidic environment of the lysosome, interacting with the lysosomal membrane and promoting endosomal escape.

[0253] Regarding LNP, ionizable lipids can have different properties or functions. Due to the pKa of the amino group, when the external pH is lower than the pKa of the lipid molecule, it can be protonated and positively charged. Under these conditions, the lipid molecule can electrostatically bind to the phosphate group of the nucleic acid, which allows LNP formation and nucleic acid encapsulation, and the LNP has an essentially neutral surface charge in biological fluids of physiological pH (e.g., blood) . High LNP surface charge is associated with rapid clearance of circulating, hemolytic toxicity, including immune activation, by toxic, fixed and free macrophages (Filion et al. Biochim Biophys Acta. 1997 Oct 23; 1329 (2) : 345-56) .

[0254] In some embodiments, pKa can be sufficiently high such that ionizable cationic lipids can adopt a positively charged form at acidic endosomal pH. In this way, cationic lipids can bind to endogenous endosomal anionic lipids to promote membrane cleavage of non-bilayer structures, such as hexagonal HII phases, to produce more efficient intracellular delivery. In some embodiments, pKa ranges from 6.2 to 6.5. For example, pKa may be about 6.2, about 6.3, about 6.4, about 6.5. Unsaturated tails also contribute to the ability of lipids to adopt non-bilayer structures. (Jayaraman et al. Angew Chem Int Ed Engl. 2012 Aug 20; 51 (34) : 8529-33) .

[0255] The release of nucleic acids from LNP formulations, as well as other characteristics such as liposome clearance and circulating half-life, can be altered by the presence of polyethylene glycols and / or sterols (e.g., cholesterol) or other potential additives in the LNP, as well as the overall chemical structure, including the pKa of any ionizable cationic lipids that are part of the formulation.

[0256] In one aspect of the present invention, a lipid nanoparticle (LNP) is provided, said lipid nanoparticle comprising a compound of Formula I o or a pharmaceutically acceptable salt, stereoisomer, tautomer, solvate, chelate, non-covalent complex, or precursor thereof as described in a first aspect of the present invention. Further, said lipid nanoparticles further comprise one or more helper lipids, said helper lipids comprising one or a combination of more than two of anionic lipids, neutral lipids,  steroids, and polymer conjugated lipids.

[0258] In a further aspect of the present invention, it provides a pharmaceutical formulation (or lipid nanoparticle composition, or LNP composition) , said pharmaceutical formulation comprising a lipid carrier as described in a third aspect of the present invention, and a bioactive substance encapsulated in said lipid carrier, and a pharmaceutically acceptable carrier. Said pharmaceutical formulation is used to deliver a bioactive substance to cells in a subject in need thereof.

[0388] mRNA and sgRNA delivery experiments of the base editor ABE8e targeting PCSK9

[0389] Cholesterol in the blood is mainly synthesized by the liver, and the liver is also the main organ that breaks down excess cholesterol. On the surface of the liver, there exists a kind of low-density lipoprotein LDL receptor (LDLR) , and the LDL receptor is able to bind with the cholesterol that circulates back to the liver, and then breaks down cholesterol into bile acids, which are excreted through the intestine to the outside of the body; PCSK9, a proteases synthesized by the liver, which is able to bind with LDL receptors and facilitates the entry of the LDL receptor into the hepatocyte, leading to lysosomal degradation of the LDL receptor and a decrease in the number of LDL receptors; thus, inhibition of the activity of this enzyme, PSCK9, increases the number of LDLRs, thereby enhancing the uptake and breakdown of cholesterol. Basic and clinical studies have shown that the PCSK9 gene is an effective target for the treatment of hyperlipidemia and atherosclerosis. Figure 1 illustrates the changes in the number of LDL receptors and the eventual alterations in cholesterol metabolism caused before and after site-specific editing of the PCSK9 gene.

[0390] The strategy of PCSK9 gene editing delivery in mice liver cells is shown in Figure 1, and the main process is as follows: mRNA and sgRNA encoding ABE8e were targeted and delivered to mice liver cells by intravenous injection using prepared lipid nanoparticles, and mutations were introduced in the PCSK9 gene under the action of ABE8e and sgRNA to achieve mutation of bases A to G at the specific site, and the editing efficiency was calculated by sequencing.

[0391] The specific experimental design is as follows:

[0392] 1.1 Selection of suitable mutation sites and editing design

[0393] The single base editor ABE8e achieves precise base substitution from A to G without the  need of donor template and without causing DSB, based on which, the first exon of PCSK9 gene was selected as the screening mutation site. The mRNA encoding the single base editing tool ABE8e and sgRNA were co-delivered to the animals via lipid nanoparticles. The mRNA encoding the base editor ABE8e was translated into protein in the cytoplasm, and then entered the nucleus after forming a complex with the sgRNA, and under the guidance of the sgRNA, the base editor ABE8e targeted the splice donor site in the first exon of the PCSK9 gene and deamination of adenine (A) on the template chain of the first exon into inosine (I) , and inosine (I) will be read and copied as guanine (G) at the DNA level, and finally realizes the substitution of A to G, thus destroying the splice donor site and causing the early termination of the reading frame of the PCSK9 gene.

[0394] 1.2 Preparation of mRNA and sgRNA for base editor ABE8e

[0395] The sequences of the first exon and first intron of the mouse PCSK9 gene (NCBI Gene ID: 100102) were selected as the targeting region, and the target sequence of single base editing of PCSK9 gene, PCSK9-sgRNA, was determined.

[0396] By analyzing the sequences across the first exon and intron of the PCSK9 gene, the sgRNA of the targeting region was designed: PCSK9-sgRNA (synthesized by GenScript, Nanjing) , and the sequence of the PCSK9-sgRNA was:

[0397] PCSK9-sgRNA: 5'-CCCATACCTTGGAGCAACGG-3' (SEQ ID NO: 1) ;

[0398] The forward and reverse oligos corresponding to the DNA sequence of the gRNA targeting sequence (PCSK9-sgRNA, SEQ ID NO: 1) were synthesized in the following format:

[0399] Forward: 5’CACC-20 base pair targeting sequence-3’, and Reverse: 5’AAAC-20 base pair reverse complement targeting sequence -3’, wherein 20 base pair targeting sequence is shown in SEQ ID NO: 1.

[0400] The specific sequence of forward and reverse oligos is shown below:

[0401] After synthesis, the forward and reverse oligos were annealed by a preset program (95℃for 5min; 95℃-85℃ at -2℃ / s; 85℃-25℃ at -0.1℃ / s; hold at 4℃) , and the annealed products were ligated into the lenti U6-sgRNA / EF1a-mCherry vector linearized by BbsI (NEB, R3539S) (Addgene, Plasmid, #114199) .

[0402] wherein the systems used in the sgRNA plasmid construction were the following:

[0403] The linearization system for the lenti U6-sgRNA / EF1a-mCherry vector was as follows:  vector 3 μg; buffer (NEB: R0539L) 6 μL; BbsI 2 μL; ddH2O was made up to 60 μL, and enzyme digestion was carried out overnight at 37℃.

[0404] The system for ligating the gRNA annealing product to the linearized vector was as follows: T4 ligase buffer (NEB: M0202L) 1 μL, 20 ng of linearized vector, 5 μL of annealed oligo fragment (10 μM) , 0.5 μL of T4 ligase (NEB: M0202L) , and ddH2O was made up to 10 μL, and ligation was performed at 16℃ overnight.

[0405] The ligated vector was transformed into Escherichia coli DH5a competent cells (Weidibio, DL1001) . The procedure was as follows: DH5α competent cells were taken out from -80℃, quickly inserted into ice, and after 5 min for the bacterial mass to melt, the ligation product was added and gently mixed by dialling the bottom of the centrifuge tube by hand, and left to stand in the ice for 25 min. Heat-shock was performed for the cells in a 42℃ water bath for 45 s, and then quickly put back into the ice and left to stand for 2 min. Adding 700μl of antibiotic-free sterile LB medium into the centrifuge tube, mixed well and recovered at 37℃, 200 rpm for 60 min. Centrifuged at 5000 rpm for one minute to collect the bacteria, and leave about 100 μl of the supernatant to be gently blown to resuspend the bacterial mass and spread onto Amp antibiotic LB medium. The plates were inverted and placed in a 37℃ incubator for overnight incubation. Single colonies were picked, and after confirmation by sequencing, the concentration was determined after shaking the positive clone and extracting the plasmid by the Qiagen EndoFree Maxi Plasmid Kit (TIANGEN: DP120-01) , and stored in the refrigerator at -20℃ for use. The base editor ABE8e used in this experiment is the efficient base editor ABE8e evolved by David R. Liu's team (Richter MF, Zhao KT, Eton E, Lapinaite A, Newby GA, Thuronyi BW, Wilson C, Koblan LW, Zeng J, Bauer DE, Doudna JA, Liu DR. Phage-assisted evolution of an adenine base editor with improved Cas domain compatibility and activity. Nat Biotechnol. 2020 Jul; 38 (7) : 883-891. doi: 10.1038 / s41587-020-0453-z. Epub 2020 Mar 16. Erratum in: Nat Biotechnol. 2020 May 20; PMID: 32433547; PMCID: PMC7357821) . Plasmid ABE8e (Plasmid#138489) was purchased from Addgene and the mRNA for ABE8e was expressed and purified in the laboratory for use.
