[0003] The present invention relates to engineered polyketide synthases, and particularly relates to chimeric polyketide synthases and their use for production of useful compounds.BACKGROUND OF THE INVENTION

[0004] Polyketide synthases (PKSs) are multidomain megaenzymes and responsible for the synthesis of numerous natural products with remarkable structural diversity and biological activities in bacteria, fungi, and plant1. Modular polyketide synthases (PKSs) can biosynthesize various complex natural products including clinically essential drugs erythromycin, rapamycin, and epothilone. During their biosynthesis, the building blocks acetyl-CoA and malonyl-CoA are loaded by an acyltransferase (AT) domain onto an acyl carrier protein (ACP) , which undergoes Claisen condensation catalyzed by a ketosynthase (KS) domain to complete a two-carbon extension. Reductive domains of ketoreductase (KR) , dehydratase (DH) , and enoylreductase (ER) then modify the elongated β-keto-intermediate by their functional combinations to make structural variations. At the end of the synthesis, the fully extended polyketide product is released by a thioesterase (TE) domain by hydrolysis or macrocyclization. In analogy to fatty acid biosynthesis, each PKS module contains ketosynthase (KS) , acyltransferase (AT) , and acyl carieer protein (ACP) domains to elongate the carbon chain using (methyl) melonate units, but ketoreductase (KR) , dehydratase (DH) , and enoylreductase (ER) domains are optional, thus creating different degree of reduction states in each elongation cycle.

[0005] Because of its modularity and sequential, assembly-line biosynthesis mechanism, PKSs have been intensively targeted for rational bioengineering. Although earlier module reprogramming of PKS often resulted in severe decrease or complete loss of enzyme activity, recent engineering of PKS that employed the updated module definition demonstrated encouraging outcomes with minimal activity loss both in vivo and in vitro. However, these engineering efforts are mostly limited within a single pathway, and plug-and-play engineering of PKSs from different biosynthetic pathways remains challenging.

[0006] BRIEF SUMMARY OF THE INVENTION

[0007] In one aspect, the present invention a chimeric polyketide synthase (PKS) or polyketide synthase-non-ribosomal peptide synthetase (PKS-NRPS) comprising two or more recombination units (RU) which are joined to each other, wherein each RU comprises one or two or more contiguous domains derived from a parental PKS or PKS-NRPS and the junction end of at least one RU is defined by a recombination site selected from a site at the LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif at post AT-linker (the RYWL (SEQ ID NO: 59) motif site) and a site at the RL motif at ACP helix 0 (the RL motif site) ; wherein the two or more RUs are not naturally joined with each other; wherein the LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif corresponding to amino acid positions 890 to 902 of SEQ ID NO: 1 and the RL motif refers to a motif sequence corresponding to amino acid positions 1397 to 1398 of SEQ ID NO: 1.

[0215] Among the TR-containing PKSs, we first selected lavendiol TR (LavC-TR) as engineering template because it produces terminal alcohol, which is less toxic and unreactive than aldehyde. We started with a simple bimodular system that should produce a 1, 3-butanediol (1, 3-BDO) , an important chemical feedstock molecule, to investigate the TR engineering methods, and constructed various hybrid PKSs with the filipin PKS loading module (LM) and module 1 (LM-M1) (Figure 1) . The filipin module 1 AT and KR has identical catalytic function to the native LavC, making it an ideal donor for hybrid enzyme construction. Five cut sites at various domain boundaries were selected to assess their effect on PKS engineering, including the post GTNAH (SEQ ID NO: 60) motif at C-terminal of KS (Cut site 5, Pte-Lav-5) , the LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif at post-AT linker (Cut site 4, Pte-Lav-4) , the C-terminal of KR (Cut site 3, Pte-Lav-3) , the RL motif at ACP helix 0 (Cut site 2, Pte-Lav-2) , and the C-terminal of ACP (Cut site 1, Pte-Lav-1) . Throughout this Example, the hybrid enzymes were designed by cutting two parental PKSs at the same cut site (i.e. one from the above five cut sites) and connected by general molecular cloning methods and in the nomenclature of each hybrid enzyme, the names of the parental PKSs or PKS-NRPSs are shown in the order of the RUs from them and the number represents the the Cut site number used for that enzyme.

[0217] Next, to test the generality of RL cut site for TR engineering, we exchanged the TR-donor from lavendiol LavC to coelimycin CpkC, which was biochemically characterized. In another construct, the filipin LM-M1 was also exchanged to spiramycin PKS SrmPKS LM-M1. The comparison of the filipin PKS and CpkTR hybrid Pte-Cpk-1 (engineered at cut site 1 of C-terminal of ACP) and Pte-Cpk-2 (engineered at the RL cut site) again showed that the RL cut site can be successfully used for 1, 3-BDO production (4 mg / L, Figure 2A) . The SrmPKS-LavTR hybrid and SrmPKS-CpkTR hybrids were only expressed In the S. albus host, but showed a consistent trend of the RL cut site in successful 1, 3-BDO production (Srm-Cpk-2 and Srm-Lav-2, 1 mg / L and 7 mg / L, Figure 2B) . These results indicate that the TR engineering should be carried out with its native ACP pair, and the RL motif can be a promising fusion site for ACP-TR engineering.

[0219] Next, we used the KR from filipin PKS M8 (Pte8) , MlsB PKS M1 (Mls) , and lipomycin PKS M1 (Lip) to constructed hybrid PKSs, which could produce (S) -1, 3-BDO. They showed a consistent trend of the RL cut site (i.e. Pte-xxx-Lav-4-2 enzymes in Figure 2D) in higher (S) -1, 3-BDO production titer than the cut site 1 (i.e. Pte-xxx-Lav4-1 enzymes in Figure 2D) . (Titer as follows: Pte-Mls-Lav-4-2, Pte-Lip-Lav-4-2 and Pte-Pte8-Lav-4-2, 1.29 mg / L, 4.38 mg / L, and 3.70 mg / L in E. coli BAP1 host, respectively; 0.28 mg / L, 3.15 mg / L, and 7.13 mg / L in Streptomyces albus J1074 host, respectively. ) This result demonstrates the first de novo biosynthesis of (S) -1, 3-butanediol in a stereoselective manner.

[0220] To expand the structural diversity of the diol products, we aimed to construct hybrid PKS with different KR types. The meridamycin PKS LM-M1 (A1-type KR) and chalcomycin PKS LM-M1 (B1-type KR) were selected to construct the hybrids with Lav or Cpk TRs. Expression in S. albus showed that the hybrids with LavACP-TR (Mer-Lav-2 and Chm-Lav-2, Figure 3) produced 2-methyl-1, 3-butanediol (24 mg / L and 29 mg / L) with excellent stereoselectivity at the 3-hydroxyl stereocenter, which was determined by chemical derivatization and GC-MS analysis (Figure 3) . This suggests that TR can accept both (R) and (S) stereochemistry of the beta-hydroxyl group and is not affected by the alpha-methyl substitution. We also made a hybrid of erythromycin PKS to obtain 1, 3-pentanediol, but we failed in detecting the desired product. Instead, the compound 3c was produced at a lower titer, showing that the hybrid enzyme is still active (DEBS-Lav-2, Figure 3) .

[0221] The above results indicate that ACP-TR didomain swapping can be an effective strategy in TR engineering and the proper interaction between TR and its cognate ACP is likely more important.

[0222] Discussion

[0223] Although PKS can produce vast structural diversity with a limited set of domains, incorporation of additional domains will drastically enrich the chemical versatility of PKS assembly line. In this study, we investigated the engineering principle for TR domain incorporation, which enables the production of aldehyde and alcohol molecules. Such molecules play important roles in chemical, pharmaceutical, and cosmetic industries. We demonstrate the stereoselective bioproduction of three out of four stereoisomers of 2-methyl-1, 3-BDO, which cannot be easily achieved by usual biosynthetic pathway engineering. Because the RL cut site we used shows potential generality for diverse PKS engineering, it is likely that more screening of PKS LM-M1 combined with ACP-TR didomain such as the LavACP-TR can discover the enzyme for producing the remaining stereoisomer.

[0224] In the hybrid enzymes tested, we were able to obtain functional hybrids using four different PKSs, namely filipin, spiramycin, meridamycin, and chalcomycin PKSs, and two TRs from lavendiol and coelimycin pathways using the RL cut site at ACP helix 0. Our results suggest that the LavC-ACP is a privileged ACP that can pair with TR domains but also tolerate a wide range of upstream PKSs. The low titer of coelimycin ACP-TR might be due to the native product of coelimycin TR being an aldehyde (which is further transaminated by an aminotransferase) . Interestingly, the RL cut site we used here is also a recombination hot spot in PKS evolution in nature, further validating the utility of this cut site. Thus, we propose the LavC-ACPTR didomain ligated at the RL motif of ACP helix 0 as a “first choice” for TR incorporation in PKS engineering. Nevertheless, how general this strategy can be remains elusive and TR application for more complex compounds production needs additional investigation.

[0225] In summary, we developed an engineering strategy to harness the TR domain in PKS for the production of alcohols. Combined with recent advancement in PKS reprogramming and our accompanying work, we believe bioproduction of various alcohols by plug-and-play engineering of PKS will be a promising future for synthetic biology.

[0230] Streptomyces cells were grown at 28 ℃ in 25 mL of TSB broth for 2 days. A total DNA of Streptomyces was extracted from the cells using Bacterial Genomic DNA Extraction Kit (Tiangen) . The fragments of loading module-module 1 (LM-M1) were amplified by PCR using the total DNA as a template DNA. Cpk-ACP-TR and Lav-AT-KR-ACP-TR were synthetized by GENEWIZ. For in vivo reconstitution of the hybrid PKSs in E. coli host, the amplified fragments of LM-M1 and ACP-TR were cloned into the NdeI sites of pET-28a (+) . These plasmids were transformed into Escherichia coli BAP1 cells. For in vivo reconstitution of the hybrid PKSs in Streptomyces host, the amplified fragments of LM-M1 and ACP-TR were cloned into the NdeI sites of pZH2A, which was modified from pZH2 plasmid. In order to obtain pZH2A, the thiostreptolysin resistance gene of pZH2 plasmid is replaced by apramycin (apr, from pSET152 plasmid) resistance gene.

[0231] Conjugal transfer of integration vectors to Streptomyces hosts was conducted using the method described in Practical Streptomyces Genetics with slight modifications. E. coli ET12567 / pUZ8002 was transformed with a desired plasmid employing selection on LB agar containing apramycin (50 μg / mL) . A single colony was inoculated into 5 ml of LB containing kanamycin (25 μg / mL) , chloramphenicol (15 μg / mL) , and apramycin (25 μg / mL) and grown at 37 ℃, 200rpm. The overnight culture was used to seed 20 ml of LB containing the same antibiotics (inoculum size was 5 Vol%) , which was grown at 37 ℃ to an OD600 of 0.4–0.6, which usually takes 4–6 h. The E. coli cells were pelleted by centrifugation at 5000 × g for 8 min, washed twice with 10 ml of LB, and resuspended in 500 μl of LB. Fresh Streptomyces spores were collected from a MS agar plate (S. albus J1074, ) with 200 μl of 2xYT and incubated at 50 ℃ for 10 min. The spores (200 μL) and the E. coli cells (200 μL) were mixed and poured off and spread on MS agar (containing 10 mM magnesium chloride) . The plate incubated at 28 ℃ for 16–20 h. After addition of 1 ml of water containing nalidixic acid (0.5 g / L) and apramycin (1 g / L) , the plate was further incubated for 3–5 days to permit sporulation. A single colony was inoculated into 25 mL of TSB containing nalidixic acid (25 μg / mL) and apramycin (50 μg / mL) . Following 2 days incubation at 28 ℃, 200 μl of the culture was spread onto MS agar. The plate was incubated for 7 days at 28 ℃. Spores were collected and storage in 20%glycerol and stored at -80 ℃.

[0233] E.coli BAP1 cells harboring each gene were grown at 37 ℃ (200rpm) in 30 mL LB broth containing apramycin (50 mg / L) . When the OD600 reached 0.4~0.6, the cultures were supplemented with IPTG at a final concentration of 0.1 mM. The cells were then cultured at 16℃ for another 20 h. The harvested cell pellets were suspended in 10 mL M9 medium containing kanamycin (50 μg / ml) and IPTG at a final concentration of 0.1 mM. The cells were then cultured for an additional 24, 48, 72, 96 and 120 h at 16 ℃. The culture broth was centrifuged at 12,000 rpm for 10 min and the supernatant was collected and subjected to UPLC-QQQ-MS analysis or GC-MS analysis.

[0237] For measurements of diols in the fermentation broth, filtered culture supernatants were mixed with acetonitrile (ACN) and a derivatization reagent (comprising 5 mg / mL phenylboronic acid dissolved in 2, 2-dimethoxypropane) at a ratio of 1: 2: 1 (v / v) and incubated by shaking at 200 rpm at room temperature for 10 min. For measurements of 2-Methyl-1, 3-butanediol, phenylboronic acid was replaced by p-tolylboronic acid.

[0247] A recent evolutionary analysis of aminopolyol PKSs revealed that KS and the upstream ACP and beta-processing domains co-migrate during gene recombination, which led to the proposal of the updated module definition starting from AT ending with KS (Figure 4) . Although the GTNAH (SEQ ID NO: 60) motif at the end of KS has shown superior engineering effect in venemycin and pikromycin PKSs compared to traditional module boundary, the natural gene recombinations also commonly happen in other motifs such as the LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif and RL motifs.

[0248] In this Example, five cut sites are used for PKSs engineering, including Cut 1 (the LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif) , Cut 2 (post-GTNAH (SEQ ID NO: 60) motif) , Cut 3 (EPIA (SEQ ID NO: 61) ) , Cut 4 (the RL motif) , Cut 5 (HL) , as shown in Figure 5, wherein the amino acid numbers above the sequence logo are based on the MTL PKS LM-M1. Throughout this Example, in the nomenclature of each hybrid enzyme, the names of the parental PKSs or PKS-NRPSs are shown in the order of the RUs from them and the number represents the Cut site number used for that enzyme.

[0249] To investigate the engineering effect of these evolutionary-supported recombination sites, we first selected well-studied venemycin PKSs (VemG and VemH) and swapped with candicidin PKS LM-M1 (loading module and module 1) , whose KS accepts the aromatic acid substrate and has close phylogenetic distance to vemG KS. Cut sites at various domain boundaries were selected to assess their effect on PKS engineering, including the LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif at post-AT linker (Cut site 1, or Cut 1. Product hybrid enzyme as Can-Vem-1) , post GTNAH (SEQ ID NO: 60) motif at C-terminal of KS (Cut 2, Can-Vem-2) , and the C-terminal of ACP (Cut 3, Can-Vem-3) (Figure 6) . The hybrid enzymes were designed by cutting two parental PKSs at the same cut site and connected by general molecular cloning methods. In vitro enzyme assays revealed that compared to the Can-Vem-3 that used traditional module boundary, the Can-Vem-1 and Can-Vem-2 that maintained the proper ACP-KS interaction between VemG and VemH showed 21-25 fold increase in the product 1b production (Figure 6) .

[0250] Next, to investigate the generality of these cut sites, we exchanged the candicidin PKS moiety with the LM-M1 of phylogenetically diverse PKSs or PKS-NRPSs, namely E-837, erythromycin (DEBS) , rapamycin (Rap) , and microtermolide (MTL) PKSs or PKS-NRPSs, and construct their hybrid PKSs. Consistent with the Can-Vem hybrid result, in vitro enzyme assays revealed that the updated boundaries (Cut 1 and / or Cut 2) outperformed traditional boundary (Cut 3) in all tested PKSs (Figure 7) . In addition, the RYWL (SEQ ID NO: 59) cut site consistently produced soluble and efficient enzymes.

[0251] The post GTNAH (SEQ ID NO: 60) motif cut site was most effective in Rap-Vem hybrid system, but was ineffective for DEBS-Vem and MTL-Vem systems due to the decreased catalytic efficiency and insoluble protein expression, respectively. These results overall indicate that maintaining ACP-KS interaction is critical for successful module reprogramming of PKSs and demonstrate the robustness and feasibility of the evolution-supported cut sites LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif in connecting PKS modules of diverse origins.

[0252] Encouraged by the above results, we further tested the applicability of the LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif in generating various PKS and PKS-NRPS hybrids. First, using the MTL LM-M1 (loading module and module 1) , we constructed MTL hybrids with the last two modules from akaeolide PKS, or phenylalamide (Phe) or antimycin (Ant) PKS-NRPSs. The MTL LM-M1 was cut at the LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif (Cut 1) to prepare the N-terminal fragment, which was further connected with the C-terminal fragment of the Phe M8 (i.e. the second last module in the phenalamide PKS-NRPS) cut at the RL motif at ACP helix 0 (Cut 4) , to obtain MTL-Phe-1 / 4 hybrid protein. Similarly, the N-terminal MTL LM-M1 fragment was connected with the C-terminal fragment of akaeolide PKS M6 or the AntC prepared by cut 4. We then performed in vitro assay of the resulting MTL-XXX-1 / 4 hybrid enzymes together with their native downstream enzymes, namely PHE, AntD, and AKA. (Figure 8) . The result showed that these hybrid pathways demonstrated moderate to good efficiency, indicating the applicability of these cut sites for chimeric pathway construction for PKSs and even for PKS-NRPSs. The MTL-AntC-1 / 4 and AntD dimodule shows lower catalytic efficiency (Figure 8 bottom) , which may due to the tight substrate specificity of AntD-TE affecting the product release (Figure 8) . To solve this problem, we swapped the AntD-TE with DEBS-TE which is known to show broad substrate promiscuity using the LAxxL motif at the C-terminal of ACP (Cut 5) to obtain AntD-DEBS (TE) . The assays of MTL-AntC-1 / 4 and AntD-DEBS (TE) dimodule were performed individually with methylmalonyl-CoA, methylmalonyl-CoA and butylmalonyl-CoA, or methylmalonyl-CoA and allylmalonyl-CoA extenders to obtain the corresponding 6a, 6b, 6c, respectively. In vitro assay of MTL-AntC-1 / 4 and AntD-DEBS (TE) dimodule showed an improved production of compounds 6a-c at up to 42 μM. These results indicates that the LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif can be a potential universal cut site for PKS and PKS-NRPS hybrid engineering. To our knowledge, this illustrates the first demonstration of PKS-NRPS hybrid construction that combined two enzymes from unrelated pathways.

[0253] To further modify the polyketide structure, we also constructed PKS hybrids with additional modification domains using evolution-supported motif RL (Cut 4) . First we used the DEBS-LM-M1 to construct hybrid PKSs because it contains a KR domain for hydroxyl group installation. Unexpectedly, we observed the compound 3a as the major product in the RL cut site hybrid, suggesting that the KR was skipped (Figure 9, DEBS-Vem-4 and VemH) . Compared to the RL cut site, the traditional engineering (Cut 5) produced the properly reduced 3c as the major product but the overall yield significantly decreased (Figure 9, DEBS-Vem-5 and VemH) . This suggested that the RL cut site can maintain functional PKS hybrid without disrupting the overall protein stability, but failed in maintaining KR-ACP interaction. In contrast, the DEBS-AKA hybrid using the RL cut site produced 3c as the major product with higher efficiency (Figure 9, DEBS-Aka-4 and AKA) . Since the original substrate for the AKA PKS is a beta-hydroxyl-polyketide, the AKA ACP might have better domain interaction with the DEBS KR. In addition, the downstream KS domain substrate specificity was also essential for the intermediate modification by reductive domains. Due to the broad substrate promiscuity and preference for beta-keto intermediate of VemH-KS, the beta-keto intermediate produced by DEBS-Vem-4 may be directly transferred to the next elongation without reduction by KR domain.

[0254] Except the DEBS module 1 containing the reductive domain, the microtermolide PKS-NRPS module 1 also contains a full DH-ER-KR tri-domains. Using the RL site, we built a hybrid MTL-Vem-4 enzyme (Figure 10, MTL-Vem-4 and VemH) and compared it with the traditional Cut 5 (Figure 10, MTL-Vem-5 and VemH) . Interestingly, we observed the 2a (beta processing domains were skipped) as the major product (Figure 10, MTL-Vem-4 and VemH) . This can be explained by the improper KR-ACP interaction and VemH-KS preference for beta-keto intermediate. In addition, due to the iterative catalytic function of VemH, beta-keto or reduced intermediate can be elongated twice to produce the compound 2d and 2c as the byproducts, respectively. In contrast, the traditional engineering produced the properly reduced product 2c and 2d, only a trace amount 2a can be detected, and the overall yield was significantly dropped, demonstrating the superiority of the RL site in maintaining overall catalytic turnover of the hybrid.

[0255] However, RL cut site hybrid MTL-Phe-4 produced 7c as the major product, 7d as the byproduct (Figure 10) . In addition, 7a and 7b can also be detected, which was consistent with the broad substrate specificity of PHE. In the native Phe pathway, the ER domain was inactive, which indicates that the PHE C domain prefer to accept the beta-alkene intermediate, it can also explain that the 7c was the major product.

[0257] In this study, we investigated the cut site for modular PKS engineering and used distantly related PKSs to construct various hybrid enzymes. Ten combinations of hybrid PKS pathways and one PKS-NRPS hybrid pathway were constructed, and their product formation was compared with different cut site in each hybrid pathway. Our results illustrated that the evolution-supported LPTY (A / P) FQ (H / R) xRYWL (SEQ ID NO: 58) motif at post-AT linker and the RL motif at ACP helix0 consistently yielded functional PKS hybrids with superior turnover efficiency than PKSs with traditional engineering design, providing additional cut site choices for modular reprogramming. Together with the previously identified post-KS GTNAH (SEQ ID NO: 60) motif, these cut sites expand the flexibility of hybrid PKS design, allowing different extender unit incorporation and reducing state control. Most importantly, our results indicated that these “second generation” cut sites are effective in connecting distantly related PKSs, and even an NRPS, opening the door for plug-and-play engineering of modular PKS.

[0258] Our analyses also shed light on the domain-domain interaction of PKSs. Comparison of the traditional cut site and the second generation cut sites tested here (Figure 5) suggests that KS shows strict selectivity for the upstream ACP (substrate polyketide intermediate carrier) recognition but tolerates ACP diversity for the downstream ACP (elongating malonyl unit carrier) . However, KR skipping was observed in the hybrids with non-native KR-ACP combination, suggesting the importance of KR-ACP interaction for beta-keto processing (Figure 9 and 10) . Nevertheless, the production of KR skipped triketide lactone indicated that the RL cut site we used did not disrupt the overall enzyme function.

[0259] Compared to the wild-type venemycin PKS pathway, the engineered PKSs showed 20-to 300-fold decrease in catalytic turnover (Figure 7) . This is understandable as the engineered PKSs use non-natural building blocks and cause substrate specificity issues in KS and other domains. Even slight decrease of efficiency for non-natural substrate will multiply and accumulate during each step of PKS biosynthesis, for example at substrate shuttling between ACP and KS, at condensation between KS and ACP, at TE cyclization, and at additional beta-processing steps. We believe the hybrid enzymes constructed here can serve as promising start point for further optimization by directed evolution.

[0260] In summary, we identified modular PKS cut sites for a wide range of PKSs to construct hybrid PKSs and even PKS-NRPSs. Our results show that plug-and-play engineering of PKSs, a long-awaited goal since the discovery of modular PKS, is indeed feasible and has the potential to enable designer bioproduction of complex small molecules.
