NOVEL CONJUGATES FOR PROTEIN DEGRADATION, COMPOSITIONS COMPRISING THE SAME, AND METHODS OF USING THE SAME

[0001] Field of the Disclosure

[0002] This disclosure relates to novel bifunctional conjugates, especially degrader-antibody conjugates (DACs) , that are useful in meditating the levels of target proteins and treating certain diseases. Specifically, this disclosure relates to DACs that can meditate the levels of Ikaros zinc-finger protein family by degradation, enhance immune responses, and treat certain disorders, such as blood tumors.

[0003] Background of the Disclosure

[0004] Antibody-drug conjugates (ADCs) are a rapidly emerging class of therapeutic agents that combine the lethality of cytotoxic cellular poison with the target specificity of a monoclonal antibody (mAb) . The fundamental components of an ADC include an antibody, a linker, and a payload. Unlike conventional chemotherapeutic drug-based therapies, which are mainly associated with modest specificity and therapeutic benefit, the three key components of ADCs can achieve remarkable improvements in terms of targeted killing of cancer cells and a reduction in systemic side effects caused by off-tumor toxicity. However, most ADCs are still associated with unique toxicities, such as pneumonitis / interstitial lung disease, and ocular or skin toxicities that warrant careful monitoring and mitigation strategies (Youwen Zhu. et al., Cancer, 129 (2) : 283 (2023) ) . To address these challenges, modifying the payload and other effective targeted therapies may further extend the utility of these agents in the treatment of solid tumors to improve therapeutic index while minimizing toxicity.

[0005] Recently, target protein degradation (TPD) technology, i.e., a strategy to hijack endogenous proteolysis systems to degrade disease-relevant proteins and thus to reduce their abundance in cells, has been widely used for drug discovery since the proteins that were once considered undruggable can now be made to be druggable. Most TPD strategies, such as proteolysis targeting chimeras (PROTACs) , molecular glues, specific and non-genetic inhibitors of apoptosis protein-dependent protein erosive agents, rely on the ubiquitin–proteasome system (UPS) and mainly target intracellular proteins. Lysosome-dependent TPD  strategies can degrade membrane proteins, extracellular proteins, and protein aggregates, thus greatly expanded the range of substrates. Despite the promising potential of TPD to access undruggable protein degradation, their physicochemical characteristics are generally associated with poor drug metabolism and pharmacokinetics (DMPK) properties and low bioavailability. In general, the lack of discrimination between healthy cells and cancer cells of TPD could raise the issue of off-target toxicities.

[0006] To overcome these challenges of TPD, diverse drug delivery systems were tested, and the combination of ADCs and TPD molecules provided improved characteristics, such as solubility, intracellular accumulation, site-specific distribution, and reduced side effects. Degrader-antibody conjugates (DACs) reduced the side effects while inherit the advantages of PROTACs in targeting shallow binding pockets and the internalization effect of mAbs. As a result, the DACs are one of the most promising new modalities (Ki Bum Hong et al., Journal of Medicinal Chemistry, 66 (1) , 140 (2023) ) .

[0007] Multiple myeloma (MM) , also known as plasma cell myeloma and simply myeloma, is a cancer of plasma cells, a type of white blood cell that normally produces antibodies. MM is the second most common malignancy blood tumors and accounts for 2%of all cancer deaths. MM is a heterogeneous disease and is mainly caused by chromosomal translocations, especially t (11; 14) , t (4; 14) , t (8; 14) , del (13) , del (17) . Due to bone marrow infiltration, bone destruction, kidney failure, immune deficiency, and the psychological burden of a cancer diagnosis, patients affected by MM may experience a variety of disease-related symptoms. MM is still an incurable disease, despite of the increased survival rate since 2000. Relapsed / refractory MM medium PFS is <12 months (for example, medium PFS for CD38 treatment is 3.7m) , remains a high unmet medical need.

[0008] G protein-coupled receptor class C group 5 member D (GPRC5D) is an orphan G-protein coupled receptor, located on human chromosome 12p13. The ligand of GPRC5D is unknown, and the signaling mechanism and function in normal tissue and MM have not established yet. GPRC5D is highly expressed in MM cells and is abundant in the bone marrow of the patients with MM and smoldering MM. Additionally, GPRC5D mRNA expression is also higher in MM cells versus other hematologic cancers. The selective expression in MM cells suggests  that GPRC5D is an ideal target for immune effector cell–mediated therapy to treat MM. (Paula Rodriguez-Otero et al., Blood Cancer Journal 14: 24 (2024) ) . These factors make GPRC5D a potential binding target for potential treatments of diseases, such as MM. Other potential targets include, for example, CD79b and CD19.

[0009] Diseases such as MM may be meditated by the levels of multiple target proteins. As disclosed herein, Ikaros represents a zinc-finger protein family important for lymphocyte development and certain other physiological processes. The IKZF family consists of five members: Ikaros (encoded by the gene IKZF1) , Helios (IKZF2) , Aiolos (IKZF3) , Eos (IKZF4) , and Pegasus (IKZF5) . Ikaros and Aiolos have recently been found to be the main targets for immunomodulatory drug (IMiD) -induced cereblon (CRBN) ubiquitination and subsequent degradation in the treatment of MM patients. In addition to direct anti-MM activity, IKZF1 / 3 degraders also induce immune responses through activation of T and NK cells. IKZF1 / 3 are master transcription factors that play a key role in B and T-cell differentiation and maintain levels of interferon regulatory factor 4 (IRF4) , a critical regulator in non-Hodgkin's lymphoma (NHL) . However, it was also reported that IKZF1 and IKZF3 degradation leads to on-target hematopoietic toxicities such as neutropenia and myelosuppression (M. Q. Lacy, A. R. McCurdy, Blood, 122: 2305 (2013) ; D. Boutboul et al., J.Clin. Invest., 128: 3071 (2018) ; S. Li, J. Fu et al., Blood Adv., 2: 492 (2018) ) . So, DAC molecules by combining IKZF1 / IKZF3 degraders as drug payloads with tumor-targeting antibodies for specific delivery will be a promising therapeutic strategy for treatment of several blood tumors, including multiple myeloma, leukemia, lymphoblastic leukemia, chronic lymphocytic leukemia, Hodgkin's lymphoma and non-Hodgkin's lymphoma.

[0400] For characterization of size exclusion chromatography (SEC) aggregation: the aggregation of DACs was analyzed by SEC. Protein was dissolved in deionized water or PBS and analyzed by SEC under non-denaturing conditions. It can distinguish the size difference of protein in the non-denatured state. Thus, it can more truly reflect the aggregation state of proteins. The DAC conjugates were exchanged to PBS buffer and loaded on a size exclusion column (TSKgel Super SW mAB HR ) with a PBS buffer. Aggregation ratio was calculated by the aggreation peak area / all peak area.

[0401] For characterization of drug to antibody ratio (DAR) : the DAR is the average of the number of drugs to which the antibody is attached. DARs of degrader-antibody-conjugates (DACs) were first dissolved in deionized water, then treated with PNGase F and DTT and finally analyzed via LC-MS. A series of m / z signals with different amounts of charge were generated by mass spectrometer. By deconvolution of the mass spectrum, the molecular weight distribution of a group of drug-carrying antibody molecules with different number of charges were obtained. According to the theoretical molecular weight of antibody and drug loading, the number of drug loading peaks of molecular weight were determined after deconvolution, and the DAR value of the ADC molecule were obtained according to the signal strength of each peak in the molecular weight distribution diagram.

[0404] Example 3. In Vitro Biological Assays

[0405] IKZF1 / 3 degradation assay

[0406] Western blot was applied to assess Aiolos (IKZF3) and Ikaros (IKZF1) degradation of compounds. NCI-H929 (CBP60243, COBIOER) cells were incubated with a variety of concentrations of compound. After 4h incubation, the cells were collected and lysed. The protein concentration was determined by BCA protein assay kit from Thermo (23227) . The protein levels of Aiolos (IKZF3) and Ikaros (IKZF1) were determined by western blots, using Ikaros (D6N9Y) monoclonal antibody from CST (14859S) and Aiolos (D1C1E) monoclonal antibody from CST (15103S) , respectively. Proteins were loaded into each well of the pre-casting gels and subjected to electrophoretic separation by SDS-PAGE. The protein resolved by SDS-PAGE were transferred to PVDF, blocked by 5%skim milk, and probed with primary antibodies including anti-Aiolos (IKZF3) , anti-Ikaros (IKZF1) antibody or anti-COX IV antibody from CST (4850S) , using standard western blotting procedure. The degradation results are shown in the following Table 2.
