[0004] Myelodysplastic syndrome (MDS) and acute myeloid leukemia (AML) are lifethreatening diseases in which myeloid progenitor cells fail to differentiate and accumulate in the bone marrow, leading to morphologic dysplasia and cytopenia. Although chemotherapy can induce disease remission, most patients will relapse without further intervention. Durable, long-term cures can be achieved via allogeneic stem cell transplant (aSCT). which is at least in part due to donor T cell mediated killing of leukemia cells. Unfortunately, aSCT is associated with considerable morbidity7and mortality due to graft-vs-host disease (GvHD), infection, and graft failure. Many patients are ineligible for transplant due for poor health or non-availability of a suitable donor. Additional therapies for MDS / AML are needed.
[0005] Antigen-specific T cell therapies, in which cancer-expressed antigens are specifically targeted by antigen-receptor engineered T cells, are promising approaches to leukemia treatment. In particular, CD19-directed CAR-T therapy has demonstrated remarkable efficacyin relapsed CD19-expressing B-ALL and non-Hodgkin’s leukemias. However, adaptation of CAR-T therapies to myeloid malignancies has proven to be difficult. A major roadblock has been the identification of antigen targets that are expressed on the surface of myeloid leukemia stem cells, but not on healthy myeloid progenitor cells. Targeted depletion of healthy myeloid progenitors leads to cytopenia and intolerable toxicity7; thus, any antigen-specific therapy targeting AML / MDS must spare these healthy cells. No leukemia-specific cell surface proteins have been identified.SUMMARY OF THE INVENTIONIn one aspect, the present disclosure provides a recombinant antigen binding variable region comprising a means for binding a GLVDEQQEV (SEQ ID N0:34) / HLA-A*02:01 peptide / MHC complex, wherein: a) said antigen binding variable region binds said GLVDEQQEV (SEQ ID N0:34) / HLA-A*02:01 peptide / MHC complex with a KD of about 8.0e-8 M to about l.le-7 M; or b) a cell comprising a TCR or aBiTE comprising said antigen binding variable region demonstrates an EC50 of less than about 1 nM when incubated with a target cell that presents a GLVDEQQEV (SEQ ID N0:34) / HLA-A*02:01 peptide / MHC complex. In one embodiment, the antigen binding variable region comprises a TCR0 CDR3 region and a TCRot CDR3 region. The query was SF3B1 residues: WT sequence: IIEHGLVDEQQKVRTISALAIAA (SEQ ID NO:36) and IIEHGLVDEQQEVRTISALAIAA (SEQ ID NO:37). NetMHC4.1 algorithm predicts an SF3B1 K.700E peptide can bind to HLA-A*02:01. The peptide queries listed were input into the algorithm and GLVDEQQEV (SEQ ID NO:34) and GLVDEQQKV (SEQ ID NO:35) were the only strong binder (defined as an EL rank less than 2) 8-12 amino acid peptides identified. FIG. 1, Panel B, top panel is an illustrated schematic showing that biotinylated HLA-A*02:01 monomer is complexed, in a non-covalent interaction, with beta-2-macroglobulin and a UV-degradable peptide. When exposed to UV light, the UV-labile peptide is cleaved, and dissociates from the HLA-A*02:01 / B2M complex. Without a peptide bound, this complex is unstable, and B2M dissociates from HLA-A*02:01. This leads to aggregation and precipitation of the proteins. If a rescue peptide is supplied and can bind HLA-A*02:01, then it can stabilize the HLA-A*02:01 / B2M interaction. [0064] Driver mutation associated neoantigens have the potential to be AML / MDS specific targets. Although the overall neoantigen burden of AML / MDS is low, conserved mutations are frequently observed in a handful of genes. In particular, somatic mutations in genes encoding spliceosomal machinery are common in MDS and have the potential to generate such neoantigens. A conserved missense mutation encoding a K700E substitution in SF3B1 is present in about 20% of patients with MDS, and approximately 80% of patients with MDS with ringed sideroblasts (MDS-RS). SF3B1 K700E-mutant MDS has been proposed to be a distinct disease entity in which the SF3B1 mutation is a necessary, disease-initiating event. Furthermore. SF3B1 K700E mutations are broadly detected across the spectrum of myeloid neoplasms from clonal hematopoiesis (CH) to relapsed / refractory AML and are associated with worse overall survival (OS) in the latter. SF3B1 K700E is an attractive neoantigen candidate, as it is 1.) exclusively expressed by leukemia cells, 2.) a truncal mutation, expressed by all leukemia clones, and 3.) necessary for leukemogenesis.

[0164] SF3B1 is an intracellular protein, and the SF3B1 K700E mutation (like all mutations) has a theoretical potential to produce a neoantigen that could be targeted by T cell / T cell receptor-based therapeutics. To produce a neoantigen, a mutant protein must be degraded by the proteosome, and the resultant peptides must be capable of binding an HLA allele, which is subsequently presented on the surface of the cell. This peptide: HLA complex is the actual antigen which a T cell receptor (TCR) can respond to.
[0165] The NetMHCpan 4.1 algorithm was used to determine whether any SF3B1 K700E derived peptides are predicted to bind HLA-A*02:01. HLA-A*02:01 is the most common HLA-A allele and is the most common HLA-A allele in persons of European, African American, and Hispanic ancestry. HLA-A*02:01 is also the 3rdmost frequent allele in persons of Asian / Pacific islander ancestry. It was found that the SF3B1 K700E-derived peptide GLVDEQQEV (SEQ ID NO:34) was predicted to be a strong binder to HLA-A*02:01. It was also found that the WT SF3B1 peptide GLVDEQQKV (SEQ ID NO: 35) was predicted to be a strong binder (FIG. 1, Panel A).
[0166] Prediction algorithms are not completely accurate. To empirically confirm binding of the predicted binder peptides to HLA-A*02:01, an HLA monomer UV exchange assay was employed. In this assay, a trimeric complex containing HLA-A*02:01, beta-2-microglobulin (B2M), and a UV light-sensitive placeholder peptide is used. The placeholder peptide sitsinside the peptide binding groove of HLA-A*02:01 and stabilizes the complex. Upon exposure to UV light, the placeholder peptide is destroyed. Without a peptide in the HLA-A*02:01 binding groove, the complex becomes unstable, and HLA-A*02:01 dissociates from B2M. To determine if a peptide can bind HLA-A*02:01, it can be placed in solution with the UV-sensitive trimeric complex. Upon exposure to UV light (and subsequent destruction of the placeholder peptide), if the rescue peptide can bind HLA-A*02:01 it will stabilize the complex and prevent HLA / B2M disassociation (FIG. 1, Panel B. top). The physical association / disassociation of HLA-A*02:01 and B2M can be measured using an ELISA. Both the SF3B1 mutant peptide (GLVDEQQEV (SEQ ID NO: 34)) and the WT peptide (GLVDEQQKV (SEQ ID NO:35)) were tested for their ability to rescue HLA-A*02:01 / B2M complexes. It was found that both peptides were able to rescue nearly 100% of the complexes and were empirically confirmed to be strong binders (FIG. 1, Panel B, bottom).Example 2: Identification of SF3B1 K700E: HLA-A*02:01 specific T cell receptors from healthy donor T cell repertoires.
[0167] To identify SF3B1 K700E-HLA-A*02:01specific TCRs, two approaches were used. In the first, a pool of peptide-HLA tetramers was prepared for candidate neoantigens of interest (of which SF3B1 K700E: HLA-A*02:01 was one), and these were used to isolate tetramer binding T- cells from healthy donor PBMCs. These T cells were expanded by culturing them with irradiated feeder PBMC, anti-CD3 antibody (OKT3), and IL -2 (FIG. 2, Panel A), and it was confirmed that the cultures contain tetramer binding cells using fluorescent tetramers (FIG. 2, Panel B).
[0168] In the second approach, PBMCs were collected from HLA-A*02:01+ healthy donors and cultured in the presence of SF3B1 K700E peptide (GLVDEQQEV (SEQ ID NO:34)) and recombinant human IL-2 for about 5 days, and then IL-2 alone for about 7-10 more days.
[0169] For both approaches, after cell culture the paired alpha beta TCR sequences ofSF3Bl K700E-HLA-A*02:01 binding cells were recovered using tetramer CITEseq (FIG. 3, Panel A). In this method, cells are incubated with a pool of DNA-barcoded tetramers (one of which was SF3B1 K700E-HLA-A*02:01 tetramer). The tetramer positive cells were then sorted and single cell sequencing using the 10X Genomics 5’ immune profiling workflow / Illumina sequencing was performed. This workflow produces the paired alpha beta TCR sequences of the cells, as well as the ID of the tetramers that the cells bind (via the associated tetramer DNA barcodes). SF3B1 K700E-HLA-A*02:01 specific TCRs were identified as those clones whichhas expanded and bound the SF3B1 tetramer barcodes but not the other tetramer barcodes (FIG. 3, Panel B). Seven unique TCRs were identified and the TCR sequences are shown in Table 1.Table 1: TCR sequences of SF3B1 K700E HLA-A*02:01 specific TCRs.
[0170] To confirm the specificity of the SF3B1 K700E-HLA-A*02:01 TCRs, the TCR sequences were used to generate retroviral constructs encoding the TCRs (linked to TCR murine constant regions, to facilitate detection of transgenic TCR). Retroviral supernatants with these TCRs were prepared and healthy donor T cells were transduced (individually) with each TCR to make TCR-T cells. TCR reactivity and potency were tested using the T2-peptide pulse assay. In this assay, HLA-A*02:01+target cells (T2 cells) are incubated with titrated amounts of peptides overnight. This facilitates loading of the peptide onto the HLA-A*02:01 on the surface of the cells, in a peptide dose dependent manner. These cells are then washed and cultured with the TCR-T cells. After 18-24 hours of coculture, T cell activation can be determined by expression of interferon gamma, and / or expression of CD137+ on the surface of the T cells.
[0171] The results showed that all 7 TCRs were functional and that they all were specific for SF3B1 K.700E over the WT sequence (FIG. 4, Panels A to G). Most TCRs were of modest potency (EC50S >10nM). One TCR in particular however, had a ~300pM EC50 (FIG. 4, Panel E). This is on par with what is observed with anti-viral TCRs and would be considered a potent TCR. This same TCR had a 4+order of magnitude preference for the SF3B1 K700Epeptide over the SF3B1 WT peptide. Further experiments focused only on this TCR, which is designated TCRK700E.

In this assay, HLA-A*02:01+T2 cells were pulsed with ahigh dose (10 pM) of SF3B1 K700E, SF3B1 WT, or a viral peptide (CMV). These cells were cultured with TCRK700Epositive cells or TCRNLVpositive cells which express an anti-viral TCR. Specific lysis of target cells was determined after 4 hours of coculture. It was found that the TCRK700Epositive cells killed SF3B1 K.700E peptide-pulsed cells, but not WT peptide pulsed cells. This killing was similar to what was seen when the anti-viral TCR positive control cells were cultured with CMV virus peptide pulsed cells.
[0173] Finally, TCRK700Ebinding to SF3B1 K700E-HLA-A*02:01 and SF3B1 WT-HLA-A*02:01 was biophysically measured (FIG. 5). A TCR-Fc chimera was made where two TCRK700Emolecules were linked to an antibody Fc region (FIG. 5, Panel A) and binding of the TCR-Ig was assessed by biolayer interferometry (BLI). TCR-Ig bound to sensor-bound SF3B1 K700E-HLA-A*02:01 (FIG. 5, Panel B) but not sensor-bound SF3B1 WT-HLA-A*02:01 (FIG. 5, Panel C) or CGl-HLA-A*02:01 (FIG. 5, Panel D, negative control).Example 3: Demonstration that SF3B1 K700E is a naturally processed and presented neoantigen on cancer cells.
[0174] Peptide: HLA complexes are immunogenic if they are naturally presented on the surface of target cells in quantities that activate T cells. There are many examples of TCRs that potently respond to synthetic peptide: HLA (e g., peptide-pulsed cells) but not to cell lines that endogenously express the mutant protein. Generally, this is because the mutant peptide: HLA is not actually presented on the surface of the cell and may be the result of low expression of the mutant protein, epitope destruction by the proteosome, and / or poor loading of the peptide onto HLA molecules within the endoplasmic reticulum of the cell.
[0175] To determine if SF3B1 K700E-HLA-A*02:01 is expressed on the surface of cancer cell lines at immunogenic levels, the ability of TCRK700Eto respond to 4 different cancer cell lines was assessed. Transgenic over expression of proteins may drive super-physiological expression of peptide: HLA, leading to false positive results. To avoid this, cell lines were used that either endogenously expressed the SF3B1 K700E mutation (e.g., H2595) or where a single copy of the SF3B1 K700E gene was knocked into theA' / 'j / ? / gene locus (K562, U937,and NALM6). Isogenic control cell lines without the SF3B1 K700E mutant allele were used as controls. The only difference between the test cells and the control cells is the single copy of SF3B1 K700E gene. H2595 and NALM6 cells endogenously expressed HLA-A*02:01; U937 and K562 were virally engineered to express HLA-A*02:01 at physiologically relevant levels (FIG. 6, Panel A).
[0176] TCRK700E-T cells were cocultured with K562, NALM6, and NCI-H2595 cells for 18-24 hours at a 1: 1 Effector: Target (E: T) ratio. After this culture, TCRK7()0F-T cells were stained for CD137 expression, which is upregulated on T cells that have received a TCR signal. TCRK700E-T cells did not upregulate CD137 expression when cultured with K562V Ior NALM6WTcells. When cultured with K562SF3B1 K700E, NALM6SF3B1 K700E, or NCI-H2595 (which naturally contain a single SF3B1 K700E allele), clear upregulation of CD 137 expression was observed(FIG. 6, Panel B). Preincubation of target cells with IFNy / TNFa, which leads to increased MHC expression and immunoproteosome induction, further increased CD137 upregulation on TCRK700E-T cells.

TCRK700E-T cells were cultured with NALM6WT, NALM6SF3B1 K700E, K562-HLA-A*02:01WT, K562-HLA-A*02:01SF? B1 K700E, U937-HLA-A*02:01WT, or U937-HLA-A*02:01SE3B1 K700Etarget cells. As negative controls, either non-transduced or irrelevant (viral peptide specific) TCRX1''2transduced were cultured with target cells. Co-cultures were established for 48 hours, and specific lysis of target cells was measured. In all cases, killing of target cells was only observed when cells were cultured with SF3B1 K700E mutant target cells.
[0178] To determine if TCRK700E-T cells could recognize SF3B1 K700E-HLA-A*02:01 on primary’ patient leukemia cells, TCRK700E-T cells were cocultured with PBMC or BMMCs from AML / MDS patients (FIG. 7, Panel A). T cell activation was assessed via production of IFNy, or by upregulation of CD137 on TCRK700E-T cells. It was found that TCRK700E-T cells produced IFNy over background when cultured with UPN2 cells (HLA-A*02:01+ / +, SF3B1 K700E+ / ’) (FIG. 7, Panel B). Additionally, CD137 upregulation was observed when TCRK700E-T cells were cultured with the SF3B1 K700E mutant patient cells (UPN1 and UPN2), but not with SF3B1 WT cells (UPN3 and UPN4). As a control, TCRNLV2cells were cultured with target cells; no activation of T cells was observed (FIG. 7, Panel C). The data demonstrates that the SF3B1 K700E-HLA-A*02:01 neoantigen is expressed on the surface of primary patient leukemia.Example 4: Fine specificity of TCRK700ETCR.
[0179] Due to the inherent degeneracy of TCRs, a given TCR may be able to respond to more than one peptide: HLA. For therapeutic TCRs, this is a concern because off-target TCR reactivity to other peptides could lead to autoimmunity. To assess the off-target potential of TCRK700E, an X scan was performed. In this workflow, each amino acid residue in the SF3B1 K700E peptide (GLVDEQQEV (SEQ ID NO:34)) is systematically changed to each of the 19 other natural amino acids, for a total of 171 variant peptides. These are pulsed on HLA-A*02:01 positive T cells, and then these pulsed cells are cultured with TCRK700E-T cells. j cell activation was monitored by CD137 upregulation on (FIG. 8, Panel A) and IFNy production by (FIG. 8, Panel B) TCRK700E-T cells. If a peptide stimulated TCRK700Ewith greater potency than the (know n non-immunogenic) native GLVDEQQKV (SEQ ID NO:35) peptide, it was scored positive. This led to the identification of a peptide motif: [GV] [IKLMQRSTVWYJ [ ACDEFGHIKLMNPQRSTVYJ [DEFG] [EKLMQRWYJ Q[ EIQ] [EQ] [AILTV] (SEQ ID NO:38). This motif was then scanned against the entire known human proteome (Uniprot and TrEMBL databases) using the Scan Prosite Tool to identify any peptides fitting this motif. 8 variant potential off targets that were additionally predicted to bind HLA-A*02:01 were identified. These peptides were synthesized and pulsed onto T2 cells to assess TCRK700Ereactivity. It was found that none of the peptides were capable of driving TCRK700Eagonism, up to a 10 pM concentration (FIG. 8, Panel C).Example 5: TCRKJOOE Expressing T Cells Enhance Survival in a Murine Xenograft Leukemia Model.
[0180] Animal models of human leukemia can be used to evaluate efficacy of potential therapeutics. The ability of TCRK700Eexpressing T cells to prolong animal survival in an aggressive U937 cell line-derived xenograft (CDX) animal model was assessed. U937 cells were engineered such that a single copy of the SF3B1 K700E gene w as knocked -into the SF3B1 locus. U937 cells were additionally virally engineered to express HLA-A*02:01 and firefly luciferase. 5000 engineered U937 cells were injected into NOD. Cg-Prkdcscid I12rgtml Wjl / 'SzJ (NSG) mice Three days later, animals were injected with either 1) PBS alone, 2) 10 million expanded, untransduced T cells, or 3) 10 million TCRK700Eexpressing T cells. Injected T cells contained both CD4 and CDS T cells. T cells were edited via CRISPR Cas9 to eliminate the endogenous TCR so as to avoid potential graft vs host disease. To support T cell survival, animals w?ere administered 2000U of recombinant human IL-2 3X aweek via intraperitoneal injection. At weekly intervals, animals were injected with D-luciferin, and luminescence was measured as a surrogate for tumor burden using an in vivo imaging system (IVIS) (FIG. 9, Panel A). Survival of animals was assessed over time (FIG. 9. Panel B). Survival was assessed up to the point where either 1) animals were found deceased, or 2) when it was necessary to euthanize animals to ensure humane treatment and compliance with institutional animal care and use committee (IACUC) guidelines. Median survival of animals treated with TCRK700Ewas 50 days, and was significantly longer than survival of animals treated with untransduced T ceils (38 days, p = 0.0126). Median survival of PBS treated animals was 38 days. Collectively, this data shows that TCRK700ET cells can prolong survival of mice treated with an SF3B1 K700E mutant leukemia. In summary the present disclosure demonstrates that SF3B1 K700E mutation yields a naturally processed and presented, HLA-A*02:01 restricted neoantigen. The present disclosure further identifies a TCR which can recognize and kill cancer cells expressing the mutation and show that this TCR is highly specific for the mutant peptide.* * *All of the methods disclosed and claimed herein can be made and executed without undue experimentation in light of the present disclosure. CLAIMS1. A recombinant antigen binding variable region comprising a means for binding a GLVDEQQEV (SEQ ID N0:34) / HLA-A*02:01 peptide / MHC complex, wherein:a) said antigen binding variable region binds said GLVDEQQEV (SEQ ID NO:34) / HLA-A*02:01 peptide / MHC complex with a KD of about 8.0e-8 M to about l.le-7 M; or b) an activated T cell comprising a TCR or a BiTE comprising said antigen binding variable region demonstrates an EC50 of less than about 1 nM when incubated with a target cell that presents a GLVDEQQEV (SEQ ID N0:34) / HLA-A*02:01 peptide / MHC complex.
2. The recombinant antigen binding variable region of claim 1, wherein the antigen binding variable region comprises a TCRP CDR3 region and a TCRa CDR3 region.

The recombinant antigen binding variable region of claim 2, wherein said TCR CDR3 region comprises SEQ ID NO: 9 or a variant thereof and wherein said TCRa CDR3 region comprises SEQ ID NO: 10 or a variant thereof, and wherein said variant of SEQ ID NOV or SEQ ID NO:10 comprises one or two amino acid substitutions, deletions, or additions, or a combination of any thereof.

10. A method of treating a subject afflicted with or at risk of developing cancer, the method comprising administering the cell of claim 5 to said subject.

56. A method of treating a subject afflicted with or at risk of developing cancer, the method comprising administering the bi-specific T cell engager of claim 52 to said subject.
57. The method of claim 56, wherein the subject comprises a cell expressing a SF3B1 protein comprising a K700E mutation presented on HLA-A*02:01.

The method of claim 56, wherein the subject is afflicted with or at risk of developing myelodysplastic syndrome, acute myeloid leukemia, chronic lymphocytic leukemia, breast cancer, lung cancer, colorectal cancer, pancreatic cancer, appendiceal cancer, small bowel adenocarcinoma, hepatobiliary cancer, a gynecological malignancy, hematopoietic cancer a bladder cancer, prostate cancer, or skin cancer.
