Description

[0001] This application was filed as a PCT international patent application on June 30, 2023, and claims the benefit and priority of U.S. Provisional Patent Application Serial No. 63 / 357,980 filed on July 1, 2022 and U.S. Provisional Patent Application Serial No. 63 / 490,921 filed on March 17, 2023. The entire disclosure of the above-mentioned U.S. Provisional Patent Application is incorporated herein by reference in its entirety. Background Art

[0002] There is an increasing demand for a wide range of fluorescent dyes for use in current flow cytometers and spectroscopic flow instruments. Water-soluble fluorescent compounds and their conjugates can be used in a variety of biological applications by generating signals that can be monitored in real time and provide a simple and rapid method for detecting biological targets and events, for example in diagnostic kits, in microscopy, in cytometry or in drug screening.

[0003] Molecular recognition involves the specific binding of two molecules. Molecules with binding specificity for a target biomolecule can be used in a variety of research and diagnostic applications, such as labeling and separation of analytes, flow cytometry, in situ hybridization, enzyme-linked immunosorbent assay (ELISA), Western blot analysis, magnetic cell separation, and chromatography. Target biomolecules can be detected by labeling with fluorescent dyes.

[0004] Current polymer dyes based on dihydrophenanthrene have strong excitation in the ultraviolet and violet regions between 350 and 450 nm. U.S. Patent No. 11,208,527 describes fluorescent polymer dyes based on water-soluble dihydrophenanthrene (DHP), for example, which exhibit an excitation maximum between 395 and 415 nm, with emission between about 415 and 475 nm. U.S. Patent No. 11,584,825 describes violet excitable polymers and tandem dyes based on water-soluble DHP.

[0005] The demand for multicolor panels for both conventional and spectral flow cytometry has increased, which require additional fluorescent dyes that can be excited with other lasers (e.g., 488nm, 563nm, 638nm, and 808nm). Parameters that users consider when selecting fluorescent dyes may include the excitation wavelength maximum, the emission wavelength maximum, the brightness of the dye, and the fluorescence lifetime. The brightness of a dye is the overall contribution from the extinction coefficient (ε, a measure of the amount of light absorbed at a specific wavelength) and the fluorescence quantum yield (Φ, a measure of the light emitted as radiation from its singlet excited state).

[0006] Attempts to further move the excitation range to the red region by incorporating modifier unit monomers into existing DHP purple excitable polymer backbones result in retention of absorption from acceptor dyes and the original absorption of polymers. Direct excitation of the resulting DHP modifier unit polymer dye results in strong UV and violet emission from the core. Attempts to use other aromatic cyclic molecules as monomers to design red shifted core polymers have encountered synthetic challenges. Therefore, more careful design is needed to move the excitation maximum to the blue, green and red regions of the spectrum and further regions.

[0007] Organic fluorescent dyes and water-soluble polymer dyes that can be excited using UV, violet, blue, yellow, green, red, and near infrared (NIR) wavelengths are desirable. Summary of the invention

[0059] The present disclosure provides new DHP-cyanine and DHP-squaryl cyanine fluorescent compounds and polymers thereof. In some embodiments, the DHP-cyanine and DHP-squaryl cyanine fluorescent compounds and polymer dyes are designed to be water-soluble. The present disclosure also provides labeled specific binding partners comprising the DHP-cyanine and DHP-squaryl cyanine fluorescent compounds and polymers thereof. The present disclosure also provides tandem dyes comprising the DHP-cyanine and DHP-squaryl cyanine fluorescent compounds and polymers thereof. The DHP-cyanine and DHP-squaryl cyanine fluorescent compounds can be receptor dyes.

[0060] Methods for detecting target analytes in samples using fluorescent DHP-cyanine and DHP-squaraine compounds or polymers conjugated to binding partners are provided. Various DHP-cyanine and DHP-squaraine fluorescent compounds and polymers of the present disclosure exhibit water solubility and can be excited using UV, violet, blue, yellow, green, red or NIR wavelengths. There is an increasing demand for a variety of fluorescent dyes used in current flow cytometers and spectroscopic flow instruments.

[0061] In the present disclosure, dihydrophenanthrene monomers are modified to contain fused heterocyclic rings. For example, DHP monomers are modified to electron-rich indoles containing DHP-indole moieties using the Fischer indole synthesis, which produces aromatic heterocyclic indoles from substituted phenylhydrazines and aldehydes or ketones under acidic conditions. This can be performed in two steps using bromodihydrophenanthrene as a starting material, for example, as shown in Scheme 2. Classical cyanine dye synthesis is then performed on the DHP-indole ring to allow the formation of DHP-cyanine dyes, which can be excited using UV, violet, blue, green, red, or NIR light, depending on the number of carbon atoms in the linker molecule used for the cyanine synthesis.

[0062] A variety of chemical modifications of the core DHP-cyanine molecule allow the preparation of dyes that can be excited using different lasers. Both small organic dyes and polymeric dyes have been prepared using this method. Other families of dyes, such as squarylium, have also been prepared from electron-rich DHP ring cores. Symmetrical as well as asymmetric dyes are prepared using this method, which allows fine tuning of the absorption and emission of the dyes. For monomeric dyes, DHP-cyanine and DHP-squarylium dyes according to the present disclosure exhibit excitation maxima in the range of about 400 to 900 nm.

[0063] Also provided is a kit comprising at least one of a fluorescent DHP-cyanine compound, a DHP-squarylium compound or polymer thereof, a labeled specific binding partner, or a tandem dye according to the present disclosure. The fluorescent DHP-cyanine compound, the DHP-squarylium compound or polymer thereof, or the tandem dye may comprise a conjugated label. II. Some examples of spacers or linkers include linear or branched moieties comprising one or more repeating units employed in the water-soluble polymer, diamino and or diacid units, natural or non-natural amino acids or derivatives thereof, and aliphatic moieties including alkyl, aryl, heteroalkyl, heteroaryl, alkoxy, etc., which may contain, for example, up to 18 carbon atoms or even additional polymer chains. The water-soluble polymer portion, or one or more spacers or linkers of the polymer portion (when present), may include biostable or biodegradable polymer chains or units. For example, polymers with repeated connections have varying degrees of stability under physiological conditions, depending on the instability of the bond. Based on the known hydrolysis rates of low molecular weight analogs, polymers with such bonds can be classified by their relative hydrolysis rates under physiological conditions, for example, from less stable to more stable: for example, polyurethane (-NH-C(O)-O-)> polyorthoester (-OC((OR)(R'))-O-)> polyamide (-C(O)-NH-). Similarly, the connection system connecting the water-soluble polymer to the target molecule can be biostable or biodegradable, for example, from less stable to more stable: carbonate (-OC(O)-O-)> ester (-C(O)-O-)> carbamate (-NH-C(O)-O-)> orthoester (-OC((OR)(R'))-O-)> amide (-C(O)-NH-). In general, it may be desirable to avoid the use of sulfated polysaccharides based on the instability of the sulfate groups. In addition, it may be less desirable to use polycarbonates and polyesters. These bonds are provided by way of example only and are not intended to limit the type of bonds employed in the linkage system or polymer chain of the water-soluble polymers useful in the WSG disclosed herein. In some cases, water soluble moieties include, but are not limited to, hydroxyl, alkoxy, (hetero)aryloxy, (hetero)arylamino, PEG, linked PEG, amide-PEG, sulfonamide-PEG, phosphoamide-PEG, alkylammonium salts, alkyloxyammonium salts, oligoether ammonium salts, carbonyl, acyl, sulfonate, alkyl sulfonate, alkyl carboxylate, alkyl sulfonate, alkoxy sulfonate, oligoether sulfonate, sulfonamido oligoether, sulfonamide, sulfenamide, phosphonamic acid ester, phosphinamide, alkoxysulfonamide PEG, alkyl carboxylate, alkylamide, alkoxy sulfonate, alkyl sulfonate, alkyl sulfonate, In some cases, the subject compound may include multiple water-soluble moieties connected to a single position in the subject compound, for example, via a branched linker (e.g., such as an aralkyl substituent further disubstituted with a water-soluble group). Thus, in some cases, the branched linker group is a substituent of a dye that connects the dye to two or more water-soluble groups. Starting with 3,6-dibromo-9,10-substituted-9,10-dihydrophenanthrene 14 Can be produced according to U.S. Patent No. 11,208,527, which is incorporated herein by reference in its entirety. DHP-diindole intermediate 16 The generation of can be carried out by any suitable scheme. For example, DHP-diindole can be produced in a manner similar to Scheme 2 16 Treatment with the appropriate aldehyde diphenylamine hydrochloride in the presence of DIEA and NaOAc results in the formation of DHP-cyanine polymers of formula (IXa) as shown in Scheme 3, wherein p can be an integer from 2 to 1,000, 5 to 500, or 10 to 100. V. Capping Unit The linker and the end-capping unit can be conjugated to the fluorescent polymer backbone of the present disclosure by a similar mechanism as previously described. For example, the bromoester and boronate of the end-capping unit can be used to attach one or both ends of the polymer. Both ends of the polymer will be attached using the bromoester and boronate of the end-capping unit. Only one form, i.e., the bromoester or boronate of the end-capping unit, will be attached only to those ends that terminate with their respective complements, and for symmetrical polymerization, can be used to statistically modify only one end of the polymer. For asymmetric polymers, this method is used to chemically ensure that the polymer is modified only at the end of a single strand. The end-capping unit can also be attached asymmetrically by first reacting the bromo end-capping unit with a polymer having a Y end, and then reacting the polymer with a boronate end-capping unit. For example, the capping agents of the present disclosure can be prepared as shown in Scheme (VII): Scheme (VII): VI. Binding Partner A "binding partner" or "specific binding partner" of the present disclosure can be any molecule or molecular complex that is capable of specifically binding to a target analyte. Binding partners of the present disclosure include, for example, proteins, small organic molecules, carbohydrates (including polysaccharides), oligonucleotides, polynucleotides, lipids, affinity ligands, antibodies, antibody fragments, aptamers, and the like. In some embodiments, the binding partner is an antibody or a fragment thereof. In the context of the present disclosure, specific binding refers to a binding reaction that determines the presence of a target analyte in the presence of a heterogeneous population. Thus, under specified assay conditions, a specific binding partner preferentially binds to a specific protein or an isoform of a specific protein, and does not bind to other proteins or other isoforms present in the sample in significant amounts. When the binding partner is an antibody, it can be a monoclonal or polyclonal antibody. The term antibody as used herein refers to immunoglobulin molecules and immunologically active portions of immunoglobulin (Ig) molecules. Such antibodies include, but are not limited to, polyclonal, monoclonal, monospecific polyclonal antibodies, antibody mimics, chimeric, single-chain, Fab, Fab' and F(ab')2 fragments, Fv and Fab expression libraries. Generally, the water-soluble fluorescent compounds and polymers of the present disclosure can be conjugated to a binding partner to form a conjugated water-soluble fluorescent compound or polymer complex using techniques known to those skilled in the art or using methods known in the art in combination with methods described herein. Provided is a labeled specific binding partner comprising a fluorescent compound or polymer according to the present disclosure; and a specific binding partner covalently linked to the fluorescent compound or polymer. The specific binding partner can be an antibody. The specific binding partner can be specific for a target analyte. In some embodiments, the fluorescent compounds or water-soluble fluorescent polymers of the present disclosure can be conjugated to a binding partner using the methods for direct modification of the core polymer described in US2020 / 0190253 (which is incorporated herein by reference in its entirety). For example, the fluorescent compounds or water-soluble fluorescent polymers of the present disclosure can be conjugated to a binding partner according to Scheme 12 ( Fig. 9 ) is shown in the general scheme to prepare DHP-cyanine dye-antibody conjugates. As another example, the DHP-cyanine dye-antibody conjugates can be prepared according to Scheme 13 ( Fig. 9 ) are used to prepare polymer-antibody conjugates. As another example, the polymer-antibody conjugates may be prepared as in Scheme 10 ( Figure 8 ) as shown in the preparation of sulfoxide-bridged DHP-cyanine dye antibody conjugates. For example, the preparation of polymer NHS esters can be carried out as follows. Using a clean vial, 5 mg of polymer is dissolved in 1 mL of dry CH3CN. 15 mg of N, N, N', N'-tetramethyl-O-(N-succinimidyl) uranium tetrafluoroborate (TSTU) is added thereto and stirred for more than 2 minutes. 100 μL of N, N-diisopropylethylamine (DIPEA) is added thereto and stirring is continued overnight, and the lid is sealed with a sealing film. Afterwards, the organic solvent in the reaction mixture is evaporated. The crude NHS is dissolved in about 750 μL of 1×BBS buffer (pH 8.8) by rapid vortexing and transferred to a Zeba column 40K MWCO. The sample is centrifuged (spin-down) at 2200 RPM for 2 minutes, and the polymer NHS is used immediately. Conjugation of polymeric NHS to anti-CD4 antibodies can be performed as follows. Take polymeric NHS in 1× BBS (about 800 μL), centrifuge, add it to 0.6 mg CD4, and mix with 100 μL 0.5 M borate buffer (pH 9.0). Vortex quickly for 30 seconds and allow to mix in a coulter mixer for 3 to 4 hours. Purification of polymer-antibody conjugates by Histrap HP columns can be performed as follows. Method 1: After the crude reaction, the conjugate is purified using a Histrap HP column. The sample is loaded using 1× PBS buffer and the unbound fraction is collected. This can be done using 20CV of buffer. Afterwards, the buffer is changed to wash the bound fraction with both the conjugate and the free antibody. This can be done using 1× PBS containing 0.25M imidazole with a 10CV run. Method 2: SP Sepharose FF column. Use 20mM citrate buffer at pH 3.5 to equilibrate and load the sample, and collect the unbound fraction. This can be done using 20CV of buffer. Afterwards, change the buffer to elute the bound fraction with both conjugate and free antibody. This can be done using 20mM Tris buffer at pH 8.5 with a 20CV run. Method 3: The crude conjugate was loaded in a tangential flow filtration system equipped with a 300K MWCO membrane. The conjugate was washed using 1× PBS until the filtrate showed no absorption at 405 nm or 355 nm. Afterwards, the compound was concentrated. Purification of polymer-antibody conjugates by SEC column can be performed as follows. The crude conjugate containing free antibody is loaded onto a size exclusion column using 1×PBS. After checking the absorption spectrum, the tubes are combined and concentrated in an Amicon Ultra-15 with a 30 KDa MWCO centrifugal concentrator. Purification of polymer-antibody conjugates by Nuvia HR-S columns (Bio-Rad Laboratories, Inc.) can be performed as follows. Using a biological buffer having a pH of about 2 to about 14 and a conductivity of less than 3mS / cm, a crude polymer-antibody conjugate mixture is loaded into a Nuvia HR-S column. Due to the charge-charge interaction between the matrix and the biomolecule, the polymer-antibody conjugate will be bound to the resin, and the free polymer dye will not interact with the resin and will flow through the resin. The charge-charge interaction between the matrix and the polymer-antibody conjugate is destroyed by using a salt (e.g., NaCl, KCl, phosphate, etc.) having a concentration of about 0.1 to 2M. The salt concentration can be reduced by adjusting the pH of the elution buffer. For example, biological buffer and about 100 to 1000mM salt (e.g., NaCl, KCl) concentration gradient can be used to elute the conjugate at a pH of about 6 to about 10. Purification of the conjugate by Nuvia cPrime column (Bio-Rad Laboratories, Inc.) can be performed as follows. Using a biological buffer having a pH of about 2 to about 14 and a salt concentration (e.g., NaCl, KCl) of 0 to about 1M, the crude polymer-antibody conjugate mixture is loaded into the Nuvia cPrime column. Unreacted polymer will flow through the column, and the polymer-antibody conjugate will be combined with the column. The polymer-antibody conjugate is eluted by increasing the pH of the elution buffer. For example, the crude polymer-antibody conjugate can be loaded into the Nuvia cPrime column using a biological buffer of pH 5.0, 5mM NaCl, and eluted with a biological buffer of pH 7.0 and a salt concentration gradient of 5 to 500mM. Purification of the conjugate by anti-mouse anti-H+L antibody-agarose beads can be performed as follows. At room temperature, the crude polymer-antibody conjugate mixture is mixed with anti-mouse anti-H+L antibody-agarose beads in a biological buffer having a pH of about 6 to about 8 for about 30 minutes. Anti-mouse anti-H+L antibody-agarose beads will bind to the polymer-antibody conjugate. Unreacted polymer is removed by washing with the above-mentioned biological buffer at a speed of 300g for 3 minutes using a table centrifuge. Repeat the washing process at least three times. In order to elute the polymer-antibody conjugate, an IgG elution buffer having a pH of about 2 to about 4 is applied to the washed antibody-agarose beads and incubated for about 10 to 15 minutes. Centrifugation is performed to collect the flow-through containing the polymer-antibody conjugate. VII.
