Abstract

Provided is an engineered RNA polynucleotide and preparation method thereof, wherein the engineered RNA polynucleotide has reduced immunogenicity as well as improved stability. Also provided are a precursor and a vector for the preparation of the engineered RNA polynucleotide, and the use thereof.

[0001] The present invention relates to an engineered RNA polynucleotide and preparation method thereof, wherein the engineered RNA polynucleotide has reduced immunogenicity as well as improved stability. The present invention also relates to a precursor and a vector for the preparation of the engineered RNA polynucleotide, and the use thereof.Background

[0002] The increasing number of approved RNA-based therapeutics has fueled great hope as an effective treatment for a wide range of incurable diseases, as nucleic acid therapeutics can achieve long-lasting or even curative effects via gene inhibition, addition, replacement or editing.

[0003] In recent years, platform technologies that have enabled the clinical translation of nucleic acid therapeutics, including but not limited to technologies such as mRNA, engineered RNA polynucleotide, small interfering RNA.

[0004] However, several challenges remain unsolved and need to be overcome to enable RNA molecules to be utilized more effectively. For example, RNA molecules can be recognized by the host’s innate immune system and provoke an undesirable inflammatory response. A variety of RNA species or analogs have also been reported to be immunogenic. Previous studies have identified the immunological targets for these special RNA molecules, including cell surface or endosome Toll-like receptors (TLRs; TLR-3, -7, -8, and -9) and cytosolic sensors (protein kinase R, RIG-I, and MDA-5) . Recognition of these specific RNA sequences (SEQs) or structures by their corresponding immune receptors will trigger a series of immune events that are part of the host’s natural defense, including cytokine secretion, immune cell proliferation and survival, or activation of adaptive immunity, and thus limiting the use of RNA therapeutics.Summary of the invention

[0538] Example 1. Generation of RL RNA by ribozyme autocatalyzation

[0539] The linear RNA generated by ribozyme autocatalyzation is named RL RNA (Ribozyme Linear RNA) , which is different from the conventional linear RNA produced by transcription in that it contains 5’ end hydroxyl and 3’ end 2’, 3’-cyclic phosphate (Figure 1) . To produce the RL RNA, the POLR2A and IRES-Nano-Luciferase (SEQ ID NOs: 142 and 141) sequences were used  as example cargos to construct an RNA polynucleotide precursor, respectively. In brief, a plasmid template containing POLR2A inserted between the Sm and P1 Twister ribozymes (SEQ ID NOs: 3 and 2) and a plasmid template containing IRES-Nano-Luciferase inserted between the Cb and P1 Twister ribozymes (SEQ ID NOs: 6 and 2) were constructed, respectively. In addition, two linkers of different lengths containing ligand for purification were inserted in the plasmid templates, at the 5' terminal (upstream) of the 5' ribozyme and the 3' terminal (downstream) of the 3' ribozyme, respectively, to facilitate RL RNA analysis, identification, and purification. Precursors of RL RNA (SEQ ID NOs: 48 and 49) were prepared by in vitro transcription from the linearized plasmid templates using T7 RNA polymerase according to the manufacturer's instructions (TINZYME) , and RL RNAs (SEQ ID NOs: 90 and 91) were generated through a further step of ribozyme self-cleavage of the precursors in 30mM Mg2+-containing buffer at 55 ℃for 15min. The agarose gel data showed that most of the precursor RNA can undergo complete self-cleavage to form RL RNA (Figure 2 and 3) . The linear RNA with ribozyme cleavage site mutations or with same length is used as the markers to indicated precursor (Pre RL POLR2A mutant, Pre RL nLuc) , 5' precursor (5’ Pre RL POLR2A mutant, 5’ Pre RL nLuc) , and 3' precursor (3’Pre RL POLR2A mutant, 3’ Pre RL nLuc) .

[0540] Example 2. Determination of RL RNA end groups

[0541] To further verify that the 3’-terminus of the RL RNA is a cyclic phosphate group, we generated RL POLR2A RNA (SEQ ID NO: 38) using P3 Twister U2A and P1 Twister ribozyme based on the method described in Example 1, and purified high-purity RL RNA by denaturing polyacrylamide gel electrophoresis (denaturing PAGE) (Figure 4A and 5) and then, performed tailing experiments using polyadenylate polymerase (PAP) according to the manufacturer's instructions (TINZYME) , which is an enzyme that catalyzes the addition of a poly A tail to 3’ hydroxyl-terminated RNA. As expected, compared with the linear POLR2A produced by in vitro transcription, Poly A tail cannot be added to the 3’-terminus of RL POLR2A RNA after PAP treatment (Figure 4B) . Then, before the PAP reaction, we treated the RL POLR2A RNA with T4 PNK (T4 polynucleotide kinase (NEB) ) , an enzyme that converts the 2’, 3’-cyclic phosphate group at the 3’-terminus of the RNA to a hydroxyl. The data showed that after T4 PNK treatment, RL POLR2A RNA could be completely poly A-tailed during the PAP reaction (Figure 4B) . In conclusion, the 3’-terminus of RL RNA produced by ribozyme self-cleavage has a 2’, 3’-cyclic phosphate group instead of a hydroxyl group and the 5' end of the cleaved ribozyme II is a hydroxyl group. Similarly, the 5' end of the RL RNA generated by ribonuclease I is a hydroxyl group, and the 3' end of the cleaved ribonuclease I is a 2’, 3’-cyclic phosphate.

[0542] Example 3. Ribozyme autocatalyzed linear RNA (RL RNA) does not activate innate immune responses

[0543] Foreign linear RNA can activate a number of innate immune receptors, including Toll-like receptor 3 (TLR3) , TLR7, TLR8 and RIG-I, which may in turn initiate immune responses. TLR-mediated immunogenicity of linear RNA can be reduced by incorporating base modifications found in natural RNA, such as m5C, N6-methyladenosine (m6A) , Ψ, m1-Ψ, 5-methyluridine (m5U) , and 2-thiouridine (s2U) , individually or in combination into linear RNA. To test whether RL RNA can activate the innate immune response, RL POLR2A (SEQ ID NO: 38) and RL Nano-Luciferase (SEQ ID NO: 83) , which were generated by P3 Twister U2A and P1 Twister ribozyme based on the method described in Example 1, were transfected into 1.5x105 human A549 cells at 200ng or 500ng using Lipofectamine MessengerMAXTM (Thermo Fisher) RNA transfection reagent, respectively, and then detected the expression level of cytokines, like IFNβ, TNF-α, IL6 and RIG-I by quantitative RT-PCR and normalized to 18S rRNA. mRNA modified with m1Ψ and circular RNA (circular POLR2A is expressed in cells and cannot be recognized as the foreign) , were used as negative RNA control. Poly (I: C) , a long double-stranded RNA that mimics viral infection activating cellular immune responses, was used as a positive control. The results showed that there was no significant difference in the expression levels of cytokines after transfection of RL POLR2A or RL NanoLuc (Figures 6 and 7) . In contrast, unpurified RL RNA, unmodified mRNA, and conventional linear RNA generated by IVT all showed strong induction of cytokine expression (Figures 6 and 7) . IFNβ, TNF-α, IL6 and RIG-I are commonly used as marker gene for the measurement of cellular immunogenicity. This data demonstrated that the RL RNA generated by ribozyme autocatalyzation did not cause significant immune responses and further supported that RL RNA could be a new therapeutic modality.

[0544] Example 4. RL RNA evades the surveillance of Toll-like receptors

[0545] To further confirm that RL RNA is non-immunogenic, we transfected the RL RNA into Toll-like receptor cell lines, such as the HEK-BlueTM-hTLR7 / 8 / 9 reporter cell line (InvivoGen, San Diego, USA) and the TLR3 / NF-Kb-Luc / HEK293 cell line (Cobioer, Nanjing, China) , and monitored the activation of the NF-κB pathway using a secreted embryonic alkaline phosphatase (SEAP) reporter gene or detected the activity of the luciferase reporter gene using the One-Glo Ex reagent (Promega) . Briefly, the different RNAs modality were transfected into cells at a density of 40,000 cells per well in 96-well plates at a concentration range of 0-2μg / ml. After 24h post-transfection, supernatant was collected for SEAP activity and luciferase activity detection. The data showed that RL POLR2A did not induce the Toll-like receptor signaling pathway, indicating no immune response to RL RNA (Figure 8) . Lipo is transfection reagent used as the negative  control. R848, Poly I: C or ODN2006, which activated TLR7 / 8, TLR3 and TLR9, respectively, were used as the positive control.

[0546] Example 5. The stability of RL RNA in cells

[0547] RL POLR2A and RL Nano-Luciferase were then used as the example (SEQ ID NOs: 38 and 83) to test the intracellular stability of in vitro synthesized RL RNA and linear RNA. Briefly, we transfected an equal amount (200 ng) of RL RNA and conventional linear RNA into human HEK293FT cells using Lipofectamine MessengerMAXTM (Thermo Fisher) RNA transfection reagent, respectively. Next, at the time points shown in Figures 9 and 10, HEK293FT cells transfected with RL RNA and linear RNA were collected, and Trizol reagent was added to extract the total RNA from the cells. Northern Blot (NB) and quantitative RT-PCR were used to detect the amount of RL RNA and linear RNA in cells. The results (Figures 9 and 10) showed that RL RNA exhibit better in vivo stability than linear RNAs produced by transcription, regardless of whether it is mRNA or IVT generated RNA.

[0548] Example 6. Translation of RL RNA in cells

[0549] To verify whether RL RNA can achieve protein translation in vivo and become a new modality, we transfected RL NanoLuc containing the IRES sequence (SEQ ID NO: 144) into cells to assess its translation efficiency (SEQ ID NO: 83) . Briefly, 200ng RL RNAs were transfected into HEK293FT cells at a density of 200,000 cells per well in 12-well plates. After 24h post-transfection, the Nano-Luciferse expression levels were measured by luminescence signal of Nano-Luciferase by adding the corresponding substrate (Promega) . The data showed that RL Nano-Luciferase can be efficiently translated at a high level by the IRES (Figure 11) .

[0550] Example 7. The self-catalytic cleavage efficiency of different ribozyme types

[0551] To demonstrate that besides the ribozyme we used in Examples 1-3 can produce RL RNA, other types of ribozymes also have self-cleavage activity and can generate RL RNA. We selected ribozymes from 8 different types, including Twister, Twister Sister, HDV Ribozyme, Hammerhead Ribozyme, Hovlinc, Hatchet, Pistol, and LINE-1, and tested their self-cleavage efficiency. Briefly, we inserted the ribozyme sequences at the 5' or 3' end of the POLR2A, IRES-Luciferase, or IRES-NanoLuc sequences, and constructed the corresponding plasmids (SEQ ID NOs: 41-46, 53-65 and 78-82) . Next, we generated the RL RNA by in vitro transcription from linearized plasmid template using T7 RNA polymerase according to the manufacturer's instructions and further ribozyme self-cleavage in 30mM Mg2+-containing buffer at 55 ℃ for 15min. Then, we analyzed the ribozyme cleavage efficiency using PAGE or agarose gel. The  results showed that all ribozymes exhibited self-cleavage activity and can generate RL RNA, with ribozymes such as Sm, Os, TS-2, vLTSV-A, Es, and Cb showing significantly higher cleavage activity (SEQ ID NOs: 3, 6, 8, 10, 14 and 17) (Figures 12-16) .

[0552] Example 8. The efficacy of IRES to drive RL RNA translation in varying cells

[0553] To establish RL RNA as a reliable alternative to existing linear mRNA technology, it is desirable to maximize protein expression. Cap-independent translation mediated by an IRES can exhibit varying levels of efficiency depending on cell context and is generally considered less efficient than cap-dependent translation when included in bicistronicity linear mRNA (Borman, A.M., et al., Comparison of picornaviral IRES-driven internal initiation of translation in cultured cells of different origins. Nucleic Acids Res. 25, 925–932 (1997) ) . However, the efficiency of different IRES sequences within the context of RL RNA has not been investigated. We selected the 5’UTR from the 12 viral transcripts that contain known or putative IRESs to drive the RL Luciferase (SEQ ID NOs: 107-117 and 123) translation in 5 cell lines, including C2C12, HeLa, HaCaT, 293T / 17 and Hep3B. We found that these IRES sequences can all drive RL Luciferase translation, with significant differences observed in different cell types, especially the 18-675 IRES, which performed well in HeCaT and Hep3B cells but showed lower activity in 293T / 17 and HeLa cells (Figure 17) .

[0554] Example 9. The RL RNA is translatable in vivo

[0555] The translation and immunogenicity of RL RNA have been identified, but whether it can be delivered for in vivo expression is still unknown. We first prepared three RL Luciferase RNAs driven by different IRES (SEQ ID NOs: 109, 110 and 123) . Subsequently, using the LNP system, we delivered 1μg of each RL RNA into mice (Balb / C, Vital River Laboratory Animal Technology Co., Ltd. ) and assessed the expression levels of luciferase protein in vivo at 6h, 24h, 48h, and 72h. The results showed that within 72 hours, all RL RNAs exhibited sustained and stable expression, but different IRES sequences showed varying expression levels in vivo. These results indicate that RL RNA can achieve diversified in vivo expression through IRES, demonstrating its potential for application in the treatment of various diseases (Figure 18) .
