[0003] Disorders can be affected by the BAF complex. BRD9 is a component of the BAF complex. The present invention relates to useful methods and compositions for the treatment of BAF-related disorders, such as cancer.
[0004] Summary of the Invention
[0005] Bromodomain-containing protein 9 (BRD9) is a protein encoded by the BRD9 gene on chromosome 5. BRD9 is a component of the BAF (BRG1- or BRM-associated factors) complex, a SWI / SNF ATPase chromatin remodeling complex, and belongs to family IV of the bromodomaincontaining proteins. BRD9 is present in several SWI / SNF ATPase chromatin remodeling complexes and is upregulated in multiple cancer cell lines. Accordingly, agents that reduce the levels and / or activity of BRD9 may provide new methods for the treatment of disease and disorders, such as cancer and infection. The inventors have found that several clear cell ovarian cancer cell lines and head and neck squamous cell cancer cell lines were sensitive to BRD9 degradation. Thus, agents that degrade BRD9 (e.g., compounds) are useful in the treatment of disorders (e.g., cancers or infections) related to BAF and / or BRD9. [0374] EXAMPLES Example 1 . Clear Cell Ovarian Cancer Cell Lines are Sensitive to Treatment with Compound 1 in 3D Cell Culture Assay
[0375] Procedure: Six clear cell ovarian cancer cell lines were tested in 3D cell culture for sensitivity to Compound 1 (Table 2). 5,000 cells per well were seeded in ultra-low attachment 96 well plates with 3% Geltrex scaffolding material. Plates were centrifuged for 5 minutes to pellet the cells and then incubated at 37°C and 5% CO2. After 24 hours of incubation, plates were removed and Compound 1 was added to the wells in a 10-step, 3-fold serial dilution, starting with a concentration of 100 nM. Media and Compound 1 were replenished every 3 days for a time period of 10 to 16 days. Growth of each spheroid was measured every 6 hours in an Incucyte S3 live-cell analysis instrument. At the end of the study, viability of the spheres was measured using PrestoBlue cell viability reagent, and IC50 was calculated as the concentration that causes 50% growth inhibition of the sphere. Conversely, in a typical 2D cell culture, a lower number of cells would be seeded per well (typically 100-500 cells per well), cells would be given 24 hours to attach, and compound would be added in the same manner with serial dilutions. Depending on the doubling time of the cells, confluency would be reached in 7-10 days and cell viability would then be measured. Key advantages of the 3D culture method include the ability to extend the time of the treatment beyond 10 days, improved recapitulation of in vivo tumor architecture, and increased cell heterogeneity due to a hypoxic core.

Media and Compound 1 were replenished every 3 days for a time period of 10 days. At the end of the study, viability of the spheres was measured using CellTiter Gio cell viability reagent, and IC50 was calculated as the concentration that causes 50% growth inhibition of the sphere. Previously, the same five cell lines were tested for sensitivity to Compound 1 in 2D cell culture. Cells were seeded in a 384-well plate and incubated with compound for 10 days, with media and compound replenishment every 3 days. Viability was measured at the end point using a fluorescent nuclear dye, and IC50 values were calculated. The IC50 values for all five of the tested cell lines were >100nM.
