Description

Untranslated Regions and Uses Thereof

[0001] FIELD OF DISCLOSURE

[0002] The present disclosure provides 5’-untranslated region (UTR) sequences and 3’-UTR sequences, and combinations thereof. The present disclosure further provides polynucleotides, vectors, cells, and methods related to the 5’-UTR and 3’-UTR sequences.

[0003] SEQUENCE LISTING

[0004] This application contains a Sequence Listing as an XML file entitled “FILE NAME. xml” having a size of #X bytes and created on DATE. The information contained in the Sequence Listing is incorporated by reference herein.BACKGROUND

[0005] UTRs are important regulatory elements with a strong impact on the post-transcriptional regulation of gene expression. The numerous roles that UTRs play include (i) regulation of mRNA export from the nucleus, (ii) regulation of translation efficiency, (iii) orchestration of subcellular localization, and (iv) mRNA stability.

[0006] Design of proper 5’ and 3’-UTRs is crucial for the success of RNA products. Many investigations have been conducted to screen and design the most effective 5’ and 3’-UTRs. For example, it has been found that introduction of α-globin 3’ end UTRs results in stabilization of mRNA, while the incorporation of beta-globin 5’ end and 3’ end UTRs leads to enhanced translational efficiency.

[0007] There is a need to identify more 5’-UTR and 3’-UTR that enables the RNA to achieve good translational efficiency.SUMMARY

[0403] Definitions

[0404] All publications, patents, and patent applications referred to herein are incorporated by reference in their entirety to the same extent as if each individual publication, patent, or patent application was specifically and individually indicated to be incorporated by reference in its entirety.

[0405] In the present disclosure, unless otherwise specified, the scientific and technical terms used herein have the meanings generally understood by a person skilled in the art. Although any methods and materials similar or equivalent to those described herein find use in the practice of the present disclosure, the preferred methods and materials are described herein. Accordingly, the terms defined herein are more fully described by reference to the Specification as a whole.

[0406] As used herein, the singular terms “a, ” “an, ” and “the” include the plural reference unless the context clearly indicates otherwise.

[0407] As used herein, “and / or” refers to and encompasses any and all possible combinations of one or more of the associated listed items, as well as the lack of combinations when interpreted in the alternative ( “or” ) . Moreover, the present invention also contemplates that in some embodiments of the invention, any feature or combination of features set forth herein can be excluded or omitted.

[0408] Unless the context requires otherwise, the terms “comprise, ” “comprises, ” and “comprising, ” or similar terms are intended to mean a non-exclusive inclusion, such that a  recited list of elements or features does not include those stated or listed elements solely, but may include other elements or features that are not listed or stated.

[0409] Unless otherwise indicated, nucleic acids are written left to right in the 5' to 3' orientation; and amino acid sequences are written left to right in amino to carboxy orientation, respectively.

[0410] It is to be understood that this disclosure is not limited to the particular methodology, protocols, and reagents described, as these may vary, depending upon the context in which they are used by those skilled in the art.

[0411] The term “nucleic acid” refers to deoxyribonucleotides or ribonucleotides and polymers thereof in either single-or double-stranded form. Unless specifically limited, the term encompasses nucleic acids containing known analogues of natural nucleotides which have similar binding properties as the reference nucleic acid and are metabolized in a manner similar to naturally occurring nucleotides. The term nucleic acid is used interchangeably with polynucleotide, and (in appropriate contexts) gene, cDNA, and mRNA encoded by a gene.

[0412] As used herein, “mRNA” or “messenger RNA” refers to an RNA molecule that comprises a protein encoding sequence, which can be translated by ribosome in the process of protein synthesis.

[0413] As used herein, a composition refers to any mixture of two or more products, substances, or compounds, including cells.

[0414] As used herein, the term “coding sequence” and “coding region” are used interchangeably. They refer to the portion of a polynucleotide that codes for a protein.

[0415] As used herein, the terms “percent identity” and “%identity, ” as applied to nucleic acid or polynucleotide sequences, refer to the percentage of residue matches between at least two nucleic acid or polynucleotide sequences aligned using a standardized algorithm. Such an algorithm may insert, in a standardized and reproducible way, gaps in the sequences being compared in order to optimize alignment between two sequences, and therefore achieve a more meaningful comparison of the two sequences.

[0416] Percent identity between nucleic acid or polynucleotide sequences may be determined using a suite of commonly used and freely available sequence comparison algorithms provided by the National Center for Biotechnology Information (NCBI) Basic Local Alignment Search Tool (BLAST) (Altschul, S. F. et al. (1990) J. Mol. Biol. 215: 403-410) , which is available from several sources, including the NCBI, Bethesda, Md., and on the Internet at http:  / / www. ncbi. nlm. nih. gov / BLAST / .

[0417] Nucleic acid or polynucleotide sequences that do not show a high degree of identity may nevertheless encode similar amino acid sequences due to the degeneracy of the genetic code. It is understood that changes in a nucleic acid sequence can be made using this degeneracy to produce multiple nucleic acid sequences that all encode substantially the same  protein. Specifically, degenerate codon substitutions may be achieved by generating sequences in which the third position of one or more selected (or all) codons is substituted with mixed-base and / or deoxyinosine residues (Batzer et al., 1991) Nucleic Acid Res 19: 5081; Ohtsuka et al. (1985) J Biol Chem 260: 2605-2608; Cassol et al. (1992) ; Rossolini et al. (1994) Mol Cell Probes 8: 91-98) . The term “nucleic acid” refers to deoxyribonucleotides or ribonucleotides and polymers thereof in either single-or double-stranded form.

[0418] As used herein, an “engineered” article refers to an article that is not naturally occurring in any species. For example, an “engineered” RNA refers to an RNA sequence that is not naturally occurring in any species.

[0419] As used herein, “therapeutic agent” refers to a substance that can be used to prevent, diagnose, treat or alleviate a disease or medical condition.

[0420] Untranslated region

[0421] Untranslated region (UTR) refers to the region flanking the protein coding sequence on either the 3’ side or the 5’ side on an RNA. It is called 5’-UTR if it is upstream of the protein coding sequence (i.e., on the 5’ side) . It is called 3’-UTR if it is downstream of the protein coding sequence (i.e., on the 3’ side) .

[0422] UTRs are important regulatory elements with a strong impact on the post-transcriptional regulation of gene expression. The numerous roles that UTRs play include (i) regulation of mRNA export from the nucleus, (ii) regulation of translation efficiency, (iii) orchestration of subcellular localization, and (iv) mRNA stability. Together with the complex of different RNA-interacting factors, UTRs regulate mRNA stability, export to the cytoplasm, sub-cellular localization, and translation efficiency to influence the total amount of synthesized protein. The 5’-UTR is mainly involved in translation of its downstream open reading frame, while the function of the 3’-UTR is to maintain mRNA stability.

[0423] Design of proper 5’ and 3’-UTRs is crucial for the success of RNA products.

[0424] There is a need to identify more 5’-UTR and 3’-UTR that can achieve good translational efficiency. The present disclosure provides 5’-UTR and 3’-UTR sequences designed and selected by machine learning, genetic algorithms, and / or data mining. The present disclosure provides 9 5’-UTR sequences designed by machine learning, which are SEQ ID NOs: 4-12. The present disclosure provides 9 3’-UTR sequences designed by data mining,  which are SEQ ID NOs: 13-21. The present disclosure also provides 10 5’-UTR and 10 3’-UTR sequences identified by data mining, which are SEQ ID NOs: 22-31 and SEQ ID NOs: 32-41, respectively.

[0795] In an aspect, the present disclosure provides an engineered RNA sequence comprising a 5’-UTR selected from any one of SEQ ID NOs: 22-31, and a coding sequence encoding a therapeutic agent.

[0796] In an aspect, the present disclosure provides an RNA sequence comprising a 3’-UTR selected from any one of SEQ ID NOs: 13-21 and 32-41.

[0797] In an aspect, the present disclosure provides an RNA sequence comprising a 5’-UTR selected from any one of SEQ ID NOs: 4-12 and 22-31.

[0798] For an RNA sequence comprising a 5’-UTR sequence, point mutations in the 5’-UTR that are not close to the start codon of the coding region may not affect the translation efficiency of the RNA. In some embodiment, the one or more point mutations in the 5’-UTR are located at least 1, 2, 3, 4, or 5 nucleotides away from the first nucleotide of the coding region.

[0799] In some embodiments of the RNA sequence described herein, the RNA sequence further comprises a polyA sequence at the 3’ end of the RNA sequence. The poly (A) tail plays an important role in maintaining mRNA stability and translation efficiency. mRNA stability can be improved by inhibiting exonuclease-mediated mRNA degradation. The poly (A) tail can also bind to multiple poly (A) -binding proteins (PABPs) while working synergistically with 5’ m7G cap sequences to regulate translational efficiency. Polyadenylation can be done by traditional enzymatic polyadenylation, adding the poly (A) tail to the 3’ end of mRNA, or by designing a fixed-length poly (A) sequence on a DNA template and transcribing the resulting length-controllable poly (A) tail. The poly (A) tail is a long chain of adenine nucleotides that is added to the 3’ end of a mRNA molecule. In some embodiments, the length of the poly (A) tail is at least 80, 90, 100, 150, 200, 250, 300, 350, 400, 450 or 500 nucleotides. In some embodiments, the length of the poly (A) tail is adjusted to control the stability of the mRNA molecule disclosed herein. For example, since the length of the poly (A) can influence the half-life of the mRNA molecule, the length of the poly (A) tail can be adjusted to modify the level of resistance of the mRNA to nucleases and thereby control the time course of protein expression.

[0800] In some embodiments of the RNA sequence described herein, the RNA sequence further comprises a 5’ cap at the 5’ end of the RNA sequence. 5’ cap refers to a specially altered  nucleotide on the 5’ end of the RNA sequence. According to the degree of methylation, three main cap structures are possible: cap 0, cap 1, and cap 2. A cap 0 structure is the most elementary, namely m7GpppNp; however, an mRNA of cap 0 is likely to be recognized as exogenous RNA by the host, which could stimulate the innate immune response of the host and ultimately trigger inflammatory responses. A cap1 structure (m7GpppN1mp) has a methylated 2’-OH on the first nucleotide connecting the 5’ end of the mRNA to the cap. Since the cap1 structure has only been described to date in eukaryotic mRNAs, it can be used as a signature of self-RNA, thus reducing the activation of pattern recognition receptor (PRR) and consequently improving translation efficiency of mRNA in vivo. Lastly, cap2 (m7GpppN1mpN2mp) has a methylated 2’-OH on both the first and second nucleotides that connect the 5’ end of the mRNA to the cap, and methylation improves mRNA translation efficiency. In some embodiments, the 5’ cap has a cap1 structure. In some embodiments, the 5’ cap is methylated, e.g., m7GpppN, wherein N is the 5’ terminal nucleotide of the nucleic acid carrying the 5’ cap. In some embodiments, the 5’ cap structure is selected from glyceryl, inverted deoxy abasic residue, 4’, 5’-methylene nucleotide, 1- (beta-D-erythrofuranosyl) nucleotide, 4’-thio nucleotide, carbocyclic nucleotide, 1, 5-anhydrohexitol nucleotide, L-nucleotides, alpha-nucleotide, modified base nucleotide, threo-pentofuranosyl nucleotide, acyclic 3’, 4’-seco nucleotide, acyclic 3, 4-dihydroxybutyl nucleotide, acyclic 3, 5 dihydroxypentyl nucleotide, 3’-3’-inverted nucleotide moiety, 3’-3’-inverted abasic moiety, 3’-2’-inverted nucleotide moiety, 3’-2’-inverted abasic moiety, 1, 4-butanediol phosphate, 3’-phosphoramidate, hexylphosphate, aminohexyl phosphate, 3’-phosphate, 3’-phosphorothioate, phosphorodithioate, bridging methylphosphonate moiety, and non-bridging methylphosphonate moiety.

[0801] Any method known in the art can be used to add the 5’ cap. For example, a capping enzyme RNA 5’-triphosphatase (RTPase) can be used, which hydrolyzes the 5’ γ-phosphate of RNA, with a transfer of guanosine monophosphate (GMP) to 5’-diphosphate RNA by guanylyltransferase (GTase) , and the resulting 5’-end β-phosphate is combined with GMP to form GpppNp-RNA. Finally, the guanosine moiety is methylated by a cap-specific S-adenosylmethionine- (AdoMet) -dependent (guanine-N7) methyltransferase (N7MTase) , forming a cap0 structure (m7GpppNp) . The cap0 structure can be further modified to cap1 (m7GpppN1mp) by 2’-O-methyltransferase (2’-O-MTase) .

[0802] In some embodiments of the RNA sequence described herein, the RNA sequence comprises at least one modified nucleotide. In some embodiments, the modified nucleotide is selected from the group consisting of pseudouridine (Ψ) , 1-methylpseudouridine (m1Ψ) , 5-methyluridine (m5U) , 2-thiouridine (s2U) , 5-methylcytidine (m5C) , and N6-methyladenosine (m6A) . As used herein, the term “modified nucleotide” includes any synthetic nucleotide and nucleotide analogue, and any naturally existing nucleotide other than adenine, adenine, guanine, thymine, or uracil. Exemplary nucleotide modification includes 2’-O-methylation (Nm) and conversion of uridine to pseudouridine (Ψ) . Both Nm and Ψ modifications have the potential  to stabilize RNA folding domains. Methylation of 2’-OH sites endows a nucleotide with greater hydrophobicity, protects against nucleolytic attack and stabilizes helices, and thus can benefit inter-or intra-molecular interactions. Pseudouridine exerts a significant rigidifying influence on the sugar–phosphate backbone and enhances base stacking. In addition, Ψ provides an additional donor site for hydrogen-bond formation, which can stabilize RNA–RNA or RNA–protein interactions (Baillieu et al., Nucleic Acids Res. 2009) .

[0803] In some embodiments of the RNA sequence described herein, the RNA sequence further comprises a coding sequence that encodes a polypeptide, which may be a therapeutic agent. In some embodiments, the coding sequence is codon optimized. Codon optimization methods are known in the art and may be useful in efforts to achieve one or more of several goals. These goals include to match codon frequencies in target and host organisms to ensure proper folding, bias GC content to increase mRNA stability or reduce secondary structures, minimize tandem repeat codons or base runs that may impair gene construction or expression, customize transcriptional and translational control regions, insert or remove protein trafficking sequences, remove / add post translation modification sites in encoded protein (e.g., glycosylation sites) , add, remove or shuffle protein domains, insert or delete restriction sites, modify ribosome binding sites and mRNA degradation sites, to adjust translational rates to allow the various domains of the protein to fold properly, or to reduce or eliminate problem secondary structures within the mRNA. Codon optimization tools, algorithms and services are known in the art, non-limiting examples include services from GeneArt (Life Technologies) and / or DNA2.0 (Menlo Park Calif. ) .

[0804] In some embodiments, the RNA sequence encodes a cytokine. In some embodiments, the RNA sequence encodes interleukin (IL) -2, IL-4, IL-6, IL-12, IL-15, IL-21, or IL-23.

[0805] In some embodiments, the RNA sequence encodes an antibody. In some embodiments, the antibody is a monoclonal antibody. In some embodiments, the antibody is an anti-PD-1 antibody. In some embodiments, the antibody is an anti-PD-L1 antibody.

[0806] In some embodiments, the RNA sequence encodes a therapeutic protein. In some embodiments, the RNA sequence encodes hEPO, PA, MMA, GSD1a, CFTR, CN1, PKU, OTC, PCV, KRAS, or VEGFa.

[0810] In some embodiments, the RNA encodes a protein or a peptide, which comprises a therapeutic protein or a fragment, variant or derivative thereof. Therapeutic proteins as defined herein are peptides or proteins, which are beneficial for the treatment of any inherited or acquired disease or which improves the condition of an individual. Particularly, therapeutic proteins play an important role in the creation of therapeutic agents that could modify and repair genetic errors, destroy cancer cells or pathogen infected cells, treat immune system disorders, treat metabolic or endocrine disorders, among other functions. For instance, Erythropoietin (EPO) , a protein hormone can be utilized in treating patients with erythrocyte deficiency, which is a common cause of kidney complications. Furthermore, adjuvant proteins, therapeutic antibodies are encompassed by therapeutic proteins and also hormone replacement therapy which is e.g., used in the therapy of women in menopause. In more recent approaches, somatic cells of a patient are used to reprogram them into pluripotent stem cells, which replace the disputed stem cell therapy. Also, these proteins used for reprogramming of somatic cells or used for differentiating of stem cells are defined herein as therapeutic proteins. Furthermore, therapeutic proteins may be used for other purposes, e.g., wound healing, tissue regeneration, angiogenesis, etc. Furthermore, antigen-specific B cell receptors and fragments and variants thereof are defined herein as therapeutic proteins.

[0811] Therefore therapeutic proteins can be used for various purposes including treatment of various diseases like e.g. infectious diseases, neoplasms (e.g. cancer or tumour diseases) , diseases of the blood and blood-forming organs, endocrine, nutritional and metabolic diseases, diseases of the nervous system, diseases of the circulatory system, diseases of the respiratory system, diseases of the digestive system, diseases of the skin and subcutaneous tissue, diseases of the musculoskeletal system and connective tissue, and diseases of the genitourinary system, independently if they are inherited or acquired.

[0814] In some embodiments, the RNA sequence described herein is an mRNA. In some embodiments, the mRNA is a non-replicating mRNA. In some embodiments, the mRNA is a self-amplifying mRNA (saRNA) . saRNA contains a long ORF after 5’ UTR encoding the four NSPs (nsP1, nsP2, nsP3, and nsP4) of alphavirus that functions as an mRNA capping enzyme, an NTPase / helicase / protease, a macrodomain, or an RNA-dependent RNA polymerase (RDRP) , respectively. A subgenomic promoter can then be used to initiate transcription of the gene coding for the target antigen. Once in the cytoplasm of a host cell, saRNA undergoes translation by the endogenous ribosomal machinery, thereby enabling translation of nsP precursors to form an early replication complex. The positive-strand RNA is then used as a template to synthesize negative-strand RNA, which is the replication intermediate. With the cleavage of nsP precursors, a late replication complex is produced. Then, the negative-strand RNA of the replication intermediate is used as a template to synthesize a full-length positive-strand genomic RNA. At the same time, a subgenomic positive-strand RNA containing only  information coding for the antigen is also synthesized. As a result, one copy of saRNA produces multiple copies of RNA transcripts by the above-described mechanism to initiate self-amplification of antigen genes in the cell.

[0815] In some embodiments, the mRNA is a circular RNA (circRNA) . CircRNA is a highly stable single-stranded RNA with a covalently closed loop structure. Despite the lack of essential elements for cap-dependent translation, circRNA can be translated by adding the IRES element or m6A modification incorporated to its 5’ UTR region. (Wesselhoeft, R. Alexander, Piotr S. Kowalski, and Daniel G. Anderson. "Engineering circular RNA for potent and stable translation in eukaryotic cells. " Nature communications 9.1 (2018) : 1-10. )

[0816] In some embodiments, the RNA is an in vitro transcribed (IVT) mRNA. In vitro transcription is a simple procedure that allows for template-directed synthesis of RNA molecules of any sequence from short oligonucleotides to those of several kilobases in μg to mg quantities. In some embodiments, it is based on the engineering of a template that includes a bacteriophage promoter sequence (e.g., from the T7 coliphage) upstream of the sequence of interest followed by transcription using the corresponding RNA polymerase. Techniques for in vitro transcription is well known in the art. (Beckert, Bertrand, and Masquida. "Synthesis of RNA by in vitro transcription. " Rna. Humana Press, 2011.29-41. )

[0829] In another aspect, the present disclosure provides a kit comprising any of the RNA sequence described herein and / or the polynucleotide described herein, and a carrier selected from the group consisting of lipid nanoparticles, liposomes, cationic nanoemulsions, dendrimer-based lipid nanoparticles, cationic polymers, and polysaccharide particles.

[0830] As used herein, the term “carrier” refers to compounds or compositions that are used for delivery of the polypeptide or the polynucleotide into a subject. Preferably, the carrier enhances effectiveness and / or safety of the delivery. In some embodiments, the carrier is capable of delivering large nucleic acid sequences (e.g., nucleic acids of at least 1 kDa, 1.5 kDa, 2 kDa, 2.5 kDa, 5 kDa, 10 kDa, 12 kDa, 15 kDa, 20 kDa, 25 kDa, 30 kDa, or more) . The nucleic acids can be formulated with one or more acceptable reagents, which provide a vehicle for delivering such nucleic acids to target cells. Appropriate reagents are generally selected with regards to a number of factors, which include, among other things, the biological or chemical properties of the nucleic acids (e.g., charge) , the intended route of administration, the  anticipated biological environment to which such nucleic acids will be exposed and the specific properties of the intended target cells.

[0831] Lipid nanoparticles (LNPs) are nanoparticles made of one or more types of lipids. In some embodiments, lipid nanoparticles comprise ionizable lipids, which are positively charged at low pH (enabling RNA complexation) and neutral at physiological pH (reducing potential toxic effects, as compared with positively charged lipids, such as liposomes) . Owing to their size and properties, lipid nanoparticles are taken up by cells via endocytosis, and the ionizability of the lipids at low pH (likely) enables endosomal escape, which allows release of the cargo into the cytoplasm. In some embodiments, the lipid nanoparticles comprise cationic lipids, which have a head group with permanent positive charges. In addition, lipid nanoparticles usually contain a helper lipid, for example, phospholipid, to promote cell binding, cholesterol to fill the gaps between the lipids, and a polyethylene glycol (PEG) to reduce opsonization by serum proteins and reticuloendothelial clearance. The relative amounts of ionizable lipid, helper lipid, cholesterol and PEG can vary (See Hou et al., Nature Reviews Materials, 2021) .

[0832] Liposomes are spherical-shaped vesicles that is composed of one or more phospholipid bilayers. Liposomes are most often composed of phospholipids, especially phosphatidylcholine and cholesterol, but may also include other lipids, such as phosphatidylethanolamine, as long as they are compatible with lipid bilayer structure. The lipid bilayer of liposome can fuse with other bilayers such as the cell membrane, thus delivering the liposome contents. Generally, liposomes are definite as spherical vesicles with particle sizes ranging from 30 nm to several micrometers. They consist of one or more lipid bilayers surrounding aqueous units, where the polar head groups are oriented in the pathway of the interior and exterior aqueous phases. On the other hand, self-aggregation of polar lipids is not limited to conventional bilayer structures which rely on molecular shape, temperature, and environmental and preparation conditions but may self-assemble into various types of colloidal particles (See Akbarzadeh, Nanoscale Res Lett., 2013) .

[0833] Cationic nanoemulsions (CNE) are mainly composed of two parts: one is the cationic lipid DOTAP (1, 2-dioleoyl-sn-glycero-3-phosphocholine) that can be added to the oil phase to bind the mRNA electrostatically; the other is the emulsion adjuvant MF59 that is an oil-in-water emulsion consisting of squalene and surfactants. CNEs are usually fabricated by the probe sonication method (Brito et al., A cationic nanoemulsion for the delivery of next-generation RNA vaccines, 2014) .

[0834] Dendrimer-based lipid nanoparticles are nanoparticles made of lipids and dendrimers, which are highly ordered, branched polymeric molecules. Dendrimers are composed of three distinct structural components: (1) the core, (2) the repetitive branching layers (also referred to as “generation” ) , and (3) the abundant terminal groups. These precisely controlled dendritic structures harbor multivalent cooperativity and can exploit membrane-fusion-based endosome release by mimicking lipid vectors, while simultaneously retaining the  “proton-sponge” -mediated endosome release of polymer vectors (See Chen et al., Amphiphilic Dendrimer Vectors for RNA Delivery: State-of-the-Art and Future Perspective, 2022) .

[0835] Cationic polymer is another viable RNA carrier. An exemplary cationic polymer is poly (ethyleneimine) and its derivatives Polyethyleneimine (PEI) is among the earliest and most widely studied cationic polymers for gene delivery, including the delivery of RNA. It has high gene transfection efficiency and is often referred to as the gold standard for non-viral gene transfection (Lungwitz et al., 2005) . PEI can be in either linear or branched structures and its positive charge is conferred by numerous amine groups separated by short alkyl spacers, which lead to very high positive charge density within its structure (Jiang et al., Polymeric nanoparticles for RNA delivery, 2021) .

[0836] Polysaccharides are a complex collection of biopolymers isolated from plant, animal, microbial and algal sources that are built from monosaccharides linked by O-glycosidic linkages. An exemplary polysaccharide that can be used for RNA delivery is Chitosan, is a polysaccharide contained in the cell walls of fungi and in the shells of arthropods such as crustaceans and consists of a linear chain of 2-acetaylamino-2-deoxy-β-D-glucopyranose units connected through β-1, 4 linkages (Bodnar, Hartmann &Borbely, 2005; Barclay et al., Review of polysaccharide particle-based functional drug delivery, 2020) .

[0837] Methods

[0838] In another aspect, the present disclosure provides a method of preparing any of the RNA sequence described herein, selected from in vivo transcription or in vitro transcription from the polynucleotide described herein, wherein the polynucleotide is DNA.

[0839] The RNA sequences described herein and / or the polynucleotides described herein can be prepared according to any available technique including, for example, but not limited to chemical synthesis, enzymatic synthesis, which is generally termed in vitro transcription (IVT) or enzymatic or chemical cleavage of a longer precursor, etc. Methods of synthesizing RNAs are known in the art (see, e.g., Gait, M.J. (ed. ) Oligonucleotide synthesis: a practical approach, Oxford [Oxfordshire] , Washington, D.C.: IRL Press, 1984; and Herdewijn, P. (ed. ) Oligonucleotide synthesis: methods and applications, Methods in Molecular Biology, v. 288 (Clifton, N.J. ) Totowa, N.J.: Humana Press, 2005; both of which are incorporated herein by reference) .

[0840] For in vitro transcription, first DNA encoding RNA of interest is synthesized with methods know in the art, such as column-based oligonucleotide synthesis and microarray-based oligonucleotide synthesis. (Hughes RA, Ellington AD. Synthetic DNA Synthesis and Assembly: Putting the Synthetic in Synthetic Biology. Cold Spring Harb Perspect Biol. 2017 Jan 3; 9 (1) : a023812. doi: 10.1101 / cshperspect. a023812. PMID: 28049645; PMCID: PMC5204324. ) .

[0841] The DNA construct is then cloned into a plasmid vector. In some embodiments, the vector comprises a T7 promoter. The vector is then amplified, isolated and purified using  methods known in the art such as, but not limited to, a maxi prep using the Invitrogen PURELINKTM HiPure Maxiprep Kit (Carlsbad, Calif. ) .

[0842] The plasmid may then be linearized using methods known in the art such as, but not limited to, the use of restriction enzymes and buffers. The linearization reaction may be purified using methods including, for example Invitrogen's PURELINKTM PCR Micro Kit (Carlsbad, Calif. ) , and HPLC based purification methods such as, but not limited to, strong anion exchange HPLC, weak anion exchange HPLC, reverse phase HPLC (RP-HPLC) , and hydrophobic interaction HPLC (HIC-HPLC) and Invitrogen's standard PURELINKTM PCR Kit (Carlsbad, Calif. ) . The purification method may be modified depending on the size of the linearization reaction which was conducted. The linearized plasmid is then used to generate cDNA for in vitro transcription (IVT) reactions.

[0843] A cDNA template may be synthesized by having a linearized plasmid undergo polymerase chain reaction (PCR) . In one embodiment, the cDNA may be submitted for sequencing analysis before undergoing transcription.

[0844] The cDNA produced in the previous step may be transcribed using an in vitro transcription (IVT) system. The system typically comprises a transcription buffer, nucleotide triphosphates (NTPs) , an RNase inhibitor and a polymerase. The NTPs may be manufactured in house, may be selected from a supplier, or may be synthesized as described herein. The NTPs may be selected from, but are not limited to, those described herein including natural and unnatural (modified) NTPs. The polymerase may be selected from, but is not limited to, T7 RNA polymerase, T3 RNA polymerase and mutant polymerases such as, but not limited to, polymerases able to be incorporated into modified nucleic acids.

[0845] The cDNA template may be removed using methods known in the art such as, but not limited to, treatment with Deoxyribonuclease I (DNase I) . RNA clean-up may also include a purification method such as, but not limited to,  system from Beckman Coulter (Danvers, Mass. ) , HPLC based purification methods such as, but not limited to, strong anion exchange HPLC, weak anion exchange HPLC, reverse phase HPLC (RP-HPLC) , and hydrophobic interaction HPLC (HIC-HPLC) .

[0846] In another aspect, the present disclosure provides a method of preparing the cell described herein, selected from transduction or transfection of a vector described herein into the cell. The term "transduction" is used to describe a virus-mediated transfer of nucleic acids into cells. The viral vector, itself, also called virion, is able to infect cells and transport the DNA directly into the nucleus, independent of further actions. After the release of the DNA into the nucleus, the protein of interest is produced using the cells' own machineries. In some embodiments, the vector is adenovirus or lentivirus. For non-viral vectors, such as plasmid, they are introduced into cells by transfection. In stable transfection, foreign DNA is delivered to nucleus by passage through the cell and nuclear membranes. Foreign DNA is integrated into the host genome and expressed sustainably. In transient transfection, foreign DNA is delivered  into the nucleus but is not integrated into the genome; foreign RNA is delivered into the cytosol, where it is translated. Methods for transduction and transfection are well known in the art. (Kim TK, Eberwine JH. Mammalian cell transfection: the present and the future. Anal Bioanal Chem. 2010 Aug; 397 (8) : 3173-8. doi: 10.1007 / s00216-010-3821-6. Epub 2010 Jun 13. PMID: 20549496; PMCID: PMC2911531. )

[0847] In another aspect, the present disclosure provides a method of preparing the composition of described herein and / or the kit described herein, comprising (a) preparing the RNA sequence described herein, and / or prepare the polynucleotide sequence described herein when the polynucleotide sequence is a DNA, and (b) loading the RNA sequence described herein or the polynucleotide described herein into the carrier.

[0848] In another aspect, the present disclosure provides a method of constructing an engineered polynucleotide sequence comprising a coding sequence, e.g., encoding a therapeutic agent, the method comprising:

[0849] adding a 5’-UTR selected from SEQ ID NOs: 4-12 or a polynucleotide encoding anyone of SEQ ID NOs: 4-12, and / or a 3’-UTR selected from SEQ ID NOs: 13-21 or a polynucleotide encoding anyone of SEQ ID NOs: 13-21 to the coding sequence; or

[0850] adding a 5’-UTR selected from SEQ ID NOs: 4-12 or a polynucleotide encoding anyone of SEQ ID NOs: 4-12, and / or a 3’-UTR selected from SEQ ID NOs: 32-41 or a polynucleotide encoding anyone of SEQ ID NOs: 32-41 to the coding sequence; or

[0851] adding a 5’-UTR selected from SEQ ID NOs: 22-31 or a polynucleotide encoding anyone of SEQ ID NOs: 22-31, and / or a 3’-UTR selected from SEQ ID NOs: 13-21 to the coding sequence or a polynucleotide encoding anyone of SEQ ID NOs: 13-21; or

[0852] adding a 5’-UTR selected from SEQ ID NOs: 22-31 or a polynucleotide encoding anyone of SEQ ID NOs: 22-31, and / or a 3’-UTR selected from SEQ ID NOs: 32-41 or a polynucleotide encoding anyone of SEQ ID NOs: 32-41 to the coding sequence.

[0854] EXAMPLES

[0855] Example 1 5’-UTR selection machine learning

[0856] Machine learning (ML) -based in-silico design (Fig. 1) .

[0857] A convolution neural network (CNN) model was trained on sequence features to predict 5’ UTR translational efficiency. The model was trained on experimentally determined translation efficiency (TE) rates and mRNA levels, which were obtained from analyzing publicly available RNA-seq and Ribo-seq data of endogenous genes from the three human cell types HEK 293T cells, PC3 cells, and human muscle tissue (Ho, T. K. The random subspace method for constructing decision forests. IEEE Trans. Pattern Anal. Mach. Intell. 20, 832–844 (1998) . ) .

[0858] 200 UTRs were obtained.

[0859] SEQ ID NOs 4-12 are 5’-UTR sequences designed by machine learning.

[0860] The sequences designed by machine learning were further optimized by genetic algorithms. Over a set number of iterations, a single randomly selected base or two bases with a 50%probability, were introduced and the fitness was evaluated using the model. If the new  sequence scored higher or closer to the target performance, then it was accepted; otherwise, the unchanged sequence was selected.

[0861] Example 2 UTR selection by data mining

[0862] Sequence evolutions began with randomized sequences. Over a set number of iterations, a single randomly selected base or two bases with a 50%probability, were introduced and the fitness was evaluated using the model. If the new sequence scored higher or closer to the target performance, then it was accepted; otherwise, the unchanged sequence was selected.

[0863] SEQ ID NOs: 13-21 are 3’-UTR sequences selected by data mining.

[0864] SEQ ID NOs: 22-31 are 5’-UTR sequences selected by data mining. SEQ ID NOs: 32-41 are 3’-UTR sequences selected by data mining.

[0865] Example 3 Construction of UTR library

[0866] RNA constructs were designed with different combinations of the 5’-UTRs and 3’-UTRs selected. ALL the RNA constructs comprise a fire fly luciferase coding sequence of SEQ ID NO: 1. RY01 5’-UTR (SEQ ID NO: 2) is a five prime untranslated region derived from the sequence of human alpha globin. (Walsh EE, Frenck RW, Falsey AR, Kitchin N, Absalon J, Gurtman A, et al. (October 2020) . "Safety and Immunogenicity of Two RNA-Based Covid-19 Vaccine Candidates" . The New England Journal of Medicine. 383 (25) : 2439–50. doi: 10.1056 / NEJMoa2027906. PMC 7583697. PMID 33053279) . RY01 3’-UTR (SEQ ID NO: 3) is a three prime untranslated region combined from AES and mtRNR1. (Orlandini von Niessen AG, Poleganov MA, Rechner C, Plaschke A, Kranz LM, Fesser S, et al. (April 2019) . "Improving mRNA-Based Therapeutic Gene Delivery by Expression-Augmenting 3' UTRs Identified by Cellular Library Screening" . Molecular Therapy. 27 (4) : 824–836. doi: 10.1016 / j. ymthe. 2018.12.011. PMC 6453560. PMID 30638957) .

[0867] Example 4 Plasmid construction and in vitro transcription

[0868] All plasmids used in this study were based on the pST1 vector; 5’ UTR, luciferase and 3’ UTR sequences were chemically synthesized, and cloned into the vector using Cold Fusion technology (SBI) .

[0869] To generate mRNA, a DNA template was produced via PCR or restriction cleavage of the template plasmid, then mRNA with cap was produced by in vitro transcription using commercial T7 polymerase catalysis kit, according to the manufacturer’s instructions. Synthesized mRNAs were purified by Quick Spin RNA Columns (Roche) .

[0870] Example 5 Cell culture

[0871] C2C12 mouse myoblasts (ATCC, CRL-1772) were cultivated in DMEM with 10%FCS and 1 mM sodium pyruvate. HepG2 human hepatocellular carcinoma (ATCC, HB-8065)  were cultivated in DMEM with 10%FBS and 1%Pen-Strep. All cells were cultivated at 37℃and a CO2 content of 5%.

[0872] Example 6 Luciferase Assay to test translational efficiency

[0873] Prior to day of transfection, C2C12 and HepG2, 20000 cells / well were with 100 μl of complete DMEM growth medium seed in 96-well tissue culture plate. In the following day, cells with density about 50~80%confluence were transfected with 25, 12.5, 6.25, or 3.125 ng of mRNA per well using Lipofectamine MessengerMax Transfection Reagent according to manufacturer’s protocol. Then, cells were incubated at 37℃ in a CO2 incubator. In vitro luciferase expression was measured at 16h and 48h post transfection using the One-Glo Luciferase Assay System (Promega, Madison, WI) . The translational efficiency of different mRNA constructs was calculated as fold change relative to the benchmark mRNA RY01 which contain 5’UTR and 3’UTR from a benchmark mRNA product.

[0874] Fold changes relative to the benchmark mRNA RY01 based on in vitro luciferase expression are shown in Table 2.
