Abstract
Description
[Technical field]
[0001] The present invention relates to novel esterases, in particular esterases with improved activity and / or improved thermostability compared to parent esterases. The present invention also relates to the use of said novel esterases for degrading polyester-containing materials, such as plastic products. The esterases of the present invention are particularly suitable for degrading polyethylene terephthalate and polyethylene terephthalate-containing materials.
[0002] background
[0003] Esterases can catalyze the hydrolysis of a variety of polymers, including polyesters. In that context, esterases have shown promising effects in many industrial applications, including as detergents for dishwashing and laundry applications, as degradative enzymes for processing biomass and food, as biocatalysts in the detoxification of environmental pollutants, or for the treatment of polyester fabrics in the textile industry. The use of esterases as degradative enzymes for the hydrolysis of polyethylene terephthalate (PET) is particularly interesting. Indeed, PET is used in many technical fields, for example in the manufacture of clothing, carpets, or in the form of thermosetting resins for the manufacture of packaging or automotive plastics, etc., making PET accumulation in landfills an increasing ecological problem.
[0004] Enzymatic degradation of polyesters, and especially PET, is considered as an interesting solution to reduce the accumulation of plastic waste. Indeed, enzymes can accelerate the hydrolysis of polyester-containing materials, especially plastic products, down to the monomer level. Moreover, the hydrolyzates (i.e., monomers and oligomers) can be recycled as materials for synthesizing new polymers.
[0005] In this context, some esterases have been identified as potential degradative enzymes for polyesters, and some variants of such esterases have been developed. Among esterases, cutinases, also known as cutin hydrolases (EC 3.1.1.74), are of particular interest. Cutinases have been identified from various fungi (PE Kolattukudy in "Lipases", Ed. B. Borg-strom and HL Brockman, Elsevier 1984, 471-504), bacteria, and plant pollen. In recent years, additional esterases have been identified by metagenomics approaches.
[0006] However, there remains a need for esterases with improved activity and / or improved thermostability compared to already known esterases in order to make the polyester degradation process more efficient and thereby more competitive.

[0023] Detailed Description of the Invention
[0024] definition
[0025] The present disclosure will be best understood with reference to the following definitions.
[0026] As used herein, the terms "peptide", "polypeptide", "protein" and "enzyme" refer to a chain of amino acids linked by peptide bonds, regardless of the number of amino acids forming said chain. Amino acids are represented herein by their one-letter or three-letter codes according to the following nomenclature: A: alanine (Ala); C: cysteine (Cys); D: aspartic acid (Asp); E: glutamic acid (Glu); F: phenylalanine (Phe); G: glycine (Gly); H: histidine (His); I: isoleucine (Ile); K: lysine (Lys); L: leucine (Leu); M: methionine (Met); N: asparagine (Asn); P: proline (Pro); Q: glutamine (Gln); R: arginine (Arg); S: serine (Ser); T: threonine (Thr); V: valine (Val); W: tryptophan (Trp) and Y: tyrosine (Tyr).
[0027] The term "esterase" refers to an enzyme belonging to the class of hydrolases classified according to the Enzyme Nomenclature as EC 3.1.1, which catalyzes the hydrolysis of esters to acids and alcohols. The term "cutinase" or "cutin hydrolase" refers to an esterase classified according to the Enzyme Nomenclature as EC 3.1.1.74, which is capable of catalyzing the chemical reaction of the production of cutin monomers from cutin and water.
[0028] The term "wild-type protein" or "parent protein" refers to the non-mutated version of a polypeptide as it occurs in nature. In the present case, the parent esterase refers to the esterase having the amino acid sequence shown in SEQ ID NO:1.
[0029] The terms "mutant" and "variant" refer to a polypeptide derived from SEQ ID NO: 1 and containing at least one modification or change, i.e., substitution, insertion, and / or deletion, at one or more (e.g., several) positions, and having polyesterolytic activity. Variants may be obtained by techniques well known in the art. In particular, examples of techniques for altering a DNA sequence encoding a wild-type protein include, but are not limited to, site-directed mutagenesis, random mutagenesis, and synthetic oligonucleotide construction. Thus, the terms "modification" and "change" used herein in relation to a particular position means that the amino acid at this particular position has been altered compared to the amino acid at this particular position in the wild-type protein.
[0030] "Substitution" means that an amino acid residue is replaced by another amino acid residue. Preferably, the term "substitution" refers to the replacement of an amino acid residue by another amino acid residue selected from the 20 naturally occurring standard amino acid residues, rare naturally occurring amino acid residues (e.g. hydroxyproline, hydroxylysine, allohydroxylysine, 6-N-methyllysine, N-ethylglycine, N-methylglycine, N-ethylasparagine, allo-isoleucine, N-methylisoleucine, N-methylvaline, pyroglutamine, aminobutyric acid, ornithine, norleucine, norvaline), and non-natural amino acid residues (often synthetically produced) (e.g. cyclohexyl-alanine). Preferably, the term "substitution" refers to the replacement of an amino acid residue by another amino acid residue selected from the 20 naturally occurring standard amino acid residues (G, P, A, V, L, I, M, C, F, Y, W, H, K, R, Q, N, E, D, S, and T). The symbol "+" indicates a combination of substitutions. In this document, the following nomenclature is used to designate substitutions: L82A denotes the amino acid residue at position 82 of the parent sequence (leucine, L) is replaced by alanine (A). A121V / I / M denotes the amino acid residue at position 121 of the parent sequence (alanine, A) is replaced by one of the following amino acids: valine (V), isoleucine (I), or methionine (M). The substitution can be a conservative or non-conservative substitution. Examples of conservative substitutions are within the groups of basic amino acids (arginine, lysine, and histidine), acidic amino acids (glutamic acid and aspartic acid), polar amino acids (glutamine, asparagine, and threonine), hydrophobic amino acids (methionine, leucine, isoleucine, cysteine, and valine), aromatic amino acids (phenylalanine, tryptophan, and tyrosine), and small amino acids (glycine, alanine, and serine).
[0031] Unless otherwise specified, positions disclosed in this application are numbered by reference to the amino acid sequence shown in SEQ ID NO:1.
[0032] As used herein, the term "sequence identity" or "identity" refers to the number (or proportion expressed as a percentage) of matches (identical amino acid residues) between two polypeptide sequences. Sequence identity is determined by comparing the sequences when aligned to maximize overlap and identity while minimizing sequence gaps. In particular, sequence identity may be determined using any of a number of mathematical global or local alignment algorithms, depending on the length of the two sequences. Sequences of similar length are preferably aligned using a global alignment algorithm (e.g., the Needleman and Wunsch algorithm; Needleman and Wunsch, 1970), which optimally aligns the sequences over their entire length, while sequences of substantially different lengths are preferably aligned using a local alignment algorithm (e.g., the Smith and Waterman algorithm (Smith and Waterman, 1981) or the Altschul algorithm (Altschul et al., 1997; Altschul et al., 2005)). Alignment for purposes of determining percent amino acid sequence identity can be accomplished in a variety of ways that are within the skill of the art, using publicly available computer software available, for example, at internet websites such as http: / / blast.ncbi.nlm.nih.gov / or http: / / www.ebi.ac.uk / Tools / emboss / . Those skilled in the art can determine appropriate parameters for measuring alignment, including any algorithms needed to achieve maximal alignment over the full length of the sequences being compared. For purposes herein, % amino acid sequence identity values refer to values generated using the pairwise sequence alignment program EMBOSS Needle, which uses the Needleman-Wunsch algorithm to create an optimal global alignment of two sequences, in which all search parameters are set to default values, i.e., scoring matrix=BLOSUM62, gap open=10, gap extension=0.5, end gap penalty=false, end gap open=10, and end gap extension=0.5.
[0033] "Polymer" refers to a chemical compound or mixture of compounds whose structure is composed of multiple monomers (repeating units) linked by covalent chemical bonds. In the context of the present invention, the term "polymer" includes natural or synthetic polymers composed of a single type of repeating unit (i.e., homopolymers) or of a mixture of different repeating units (i.e., copolymers or heteropolymers). In accordance with the present invention, "oligomer" refers to a molecule containing from 2 to about 20 monomers.
[0034] In the context of the present invention, "polyester-containing material" or "polyester-containing product" refers to a product, such as a plastic product, that contains at least one polyester in crystalline, semi-crystalline, or totally amorphous form. In a particular embodiment, polyester-containing material refers to any item made of at least one plastic material, such as plastic sheets, tubes, rods, profiles, shapes, films, block masses, etc., that contains at least one polyester and possibly other substances or additives, such as plasticizers, mineral, or organic fillers. In another particular embodiment, polyester-containing material refers to a plastic compound or plastic formulation in a molten or solid state that is suitable for making a plastic product. In another particular embodiment, polyester-containing material refers to a textile, fabric, or fiber that contains at least one polyester. In another particular embodiment, polyester-containing material refers to a plastic waste or fiber waste that contains at least one polyester.
[0035] In this description, the term "polyester" includes, but is not limited to, polyethylene terephthalate (PET), polytrimethylene terephthalate (PTT), polybutylene terephthalate (PBT), polyethylene isosorbide terephthalate (PEIT), polylactic acid (PLA), polyhydroxyalkanoic acid (PHA), polybutylene succinate (PBS), polybutylene succinate adipate (PBSA), polybutylene adipate terephthalate (PBAT), polyethylene furanoate (PEF), polycaprolactone (PCL), poly(ethylene adipate), polyethylene naphthalate (PEN), and blends / mixtures of these polymers.
[0036] New esterases
[0037] The present invention provides novel esterases with improved activity and / or improved thermostability compared to parent esterases. In particular, the inventors have designed novel enzymes that are particularly suitable for use in industrial processes. The esterases of the present invention are particularly suitable for degrading polyesters, especially PET (including PET-containing materials, and especially plastic products that contain PET).In certain embodiments, the esterases show both increased activity and increased thermostability.
[0038] It is therefore an object of the present invention to provide esterases that exhibit increased activity compared to the esterase having the amino acid sequence shown in SEQ ID NO:1.
[0039] In particular, the inventors have identified specific amino acid residues in SEQ ID NO:1 that are intended to contact the polymer substrate in the X-ray crystal structure (i.e., the folded 3D structure) of the esterase that can be advantageously modified to facilitate contact between the substrate and the esterase, leading to increased adsorption of the polymer and / or, thereby, increased activity of the esterase with this polymer.
[0040] Within the context of the present invention, the term "increased activity" or "increased degradation activity" refers to an increased ability of an esterase to degrade polyesters and / or to adsorb onto polyesters at a given temperature compared to the ability of the esterase of SEQ ID NO: 1 to degrade and / or adsorb onto the same polyester at the same temperature. In particular, the esterase of the present invention has an increased PET degradation activity. Such an increase can be at least 10% greater than the PET degradation activity of the esterase of SEQ ID NO: 1, preferably at least 20%, 30%, 40%, 50%, 60%, 70%, 80%, 90%, 100%, 110%, 120%, 130% or more. In particular, the degradation activity is a depolymerization activity leading to polyester monomers and / or oligomers, which can be further recovered and optionally reused.
[0041] The "degradation activity" of an esterase can be evaluated by a person skilled in the art according to methods known per se in the art. For example, the degrading activity can be evaluated by measuring the depolymerization activity rate of a specific polymer, by measuring the rate of degrading a solid polymeric compound dispersed in an agar plate, or by measuring the depolymerization activity rate of a polymer in a reactor. In particular, the degrading activity may be evaluated by measuring the "specific degrading activity" of the esterase. The "specific degrading activity" of an esterase for PET corresponds to the PET hydrolyzed (μmol) / min or equivalent TA produced (mg) / h and 1 mg of esterase during the initial period of the reaction (i.e., the first 24 hours) and is determined from the linear part of the hydrolysis curve of the reaction, such a curve being set by several samplings carried out at different times during the first 24 hours. As another example, the "degrading activity" may be evaluated by measuring the rate and / or yield of oligomers and / or monomers released under suitable conditions of temperature, pH, and buffer when a polymer or a polymer-containing plastic product is contacted with the degrading enzyme after a defined period of time.
[0042] The ability of an enzyme to adsorb onto a substrate can be evaluated by a person skilled in the art according to methods known per se in the art. For example, the ability of an enzyme to adsorb onto a substrate can be measured from a solution containing the enzyme, in which the enzyme has previously been incubated with the substrate under suitable conditions.
[0043] The inventors have also identified target amino acid residues in SEQ ID NO:1 that can be advantageously modified to improve the stability (i.e., improved thermostability) of the corresponding esterase at elevated temperatures, advantageously above 60°C, preferably above 70°C.
[0044] It is therefore an object of the present invention to provide new esterases which exhibit increased thermostability compared to the thermostability of the esterase having the amino acid sequence shown in SEQ ID NO:1.
[0045] Within the context of the present invention, the term "increased thermostability" refers to the increased ability of an esterase to resist changes in its chemical and / or physical structure at elevated temperatures, in particular at temperatures between 40°C and 80°C, compared to the esterase of SEQ ID NO:1.
[0046] In particular, thermostability may be assessed through evaluation of the melting temperature (Tm) of the esterase. In the context of the present invention, "melting temperature" refers to the temperature at which half of the enzyme population considered is unfolded or misfolded. Typically, the esterases of the invention exhibit an increased Tm of about 1°C, 2°C, 3°C, 4°C, 5°C, 10°C or more compared to the Tm of the esterase of SEQ ID NO: 1. In particular, the esterases of the invention may have an increased half-life at temperatures between 40°C and 80°C compared to the esterase of SEQ ID NO: 1.
[0047] The melting temperature (Tm) of an esterase can be measured by a person skilled in the art according to a method known per se in the art. For example, DSF can be used to quantify the change in the thermal denaturation temperature of an esterase, thereby determining its Tm. Alternatively, Tm can be evaluated by analyzing protein folding using circular dichroism. Preferably, Tm is measured using DSF or circular dichroism as exposed in the experimental part. In the context of the present invention, the comparison of Tm is performed with Tm measured under the same conditions (e.g., pH, nature and amount of polyester, etc.).
[0048] Alternatively, thermostability can be assessed by measuring the esterase and / or polyester depolymerization activity of the esterase after incubation at different temperatures and comparing it to the esterase and / or polyester depolymerization activity of the parent esterase. The ability to perform multiple polyester depolymerization assays at different temperatures can also be evaluated. A rapid and valuable test can consist of the evaluation of the ability of the esterase to degrade solid polyester compounds dispersed in agar plates after incubation at different temperatures by halo diameter measurements.
[0049] Thus, the present invention relates to a method for determining whether a polypeptide of the present invention has an amino acid sequence identical to that of the polypeptide of the present invention, the amino acid sequence of which is at least 75%, 80%, 85%, 90%, 95%, 96%, 97%, 98%, or 99% identical to the full-length amino acid sequence shown in SEQ ID NO:1, and ... the amino acid sequence of which is at least 75%, 80%, 85%, 90%, 95%, 96%, 97%, 98%, or 99% identical to the full-length amino acid sequence shown in SEQ ID NO:1, the amino acid sequence of which is at least 75%, 80%, 85%, 90%, , G62, F63, T64, A65, G66, Q67, E68, S69, I70, A71, W72, P75, R76, D88, T89, R92, L93, D94 , Q95, P96, D97, H130, M132, G133, S139, W156, T158, R159, V172, Q175, T178, I179, A180, It is an object of the present invention to provide an esterase comprising at least one amino acid substitution at a position corresponding to a residue selected from the group consisting of: P181, S184, F189, L204, R205, G206, A207, S208, V211, S212, N213, T214, P215, D216, T217, T218, T219, A220, K221, Y222, Q239, F240, L241, P243, A244, P245, D246, D247, F248, A249, I250, S251, G136, T169, and (iii) exhibiting increased polyesterolytic activity and / or increased thermostability compared to the esterase of SEQ ID NO:1.

[0103] Nucleic acids, expression cassettes, vectors, host cells
[0104] It is a further object of the present invention to provide a nucleic acid encoding an esterase as defined above.
[0105] As used herein, the terms "nucleic acid", "nucleic acid sequence", "polynucleotide", "oligonucleotide" and "nucleotide sequence" refer to a sequence of deoxyribonucleotides and / or ribonucleotides. The nucleic acid may be DNA (cDNA or gDNA), RNA, or a mixture thereof. It may be in single-stranded form or in double-stranded form or in a mixture thereof. It may be of recombinant, artificial and / or synthetic origin and it may contain modified nucleotides, including, for example, modified bonds, modified purine or pyrimidine bases, or modified sugars. The nucleic acids of the invention may be in isolated or purified form and may be produced, isolated and / or manipulated by techniques known per se in the art, such as cloning and expression of cDNA libraries, amplification, enzymatic synthesis or recombinant techniques. Nucleic acids may also be synthesized in vitro by well-known chemical synthesis techniques, for example as described in Belousov (1997) Nucleic Acids Res. 25:3440-3444.
[0106] The present invention also encompasses nucleic acids that hybridize under stringent conditions with nucleic acids encoding esterases as defined above. Preferably, such stringent conditions include incubation of the hybridization filter in 2×SSC / 0.1% SDS at about 42° C. for about 2.5 hours, followed by washing the filter four times for 15 minutes in 1×SSC / 0.1% SDS at 65° C. Protocols used are described in references such as Sambrook et al. (Molecular Cloning: a Laboratory Manual, Cold Spring Harbor Press, Cold Spring Harbor NY (1988)) and Ausubel (Current Protocols in Molecular Biology (1989)).
[0107] The invention also encompasses nucleic acids encoding the esterases of the invention, wherein the sequence of the nucleic acid, or at least a portion of the sequence, has been engineered using optimized codon usage.
[0108] Alternatively, the nucleic acid according to the invention may be deduced from the sequence of the esterase according to the invention and the codon usage may be adapted according to the host cell in which the nucleic acid is to be transcribed. These steps may be carried out according to methods well known to those skilled in the art, some of which are described in the reference manual Sambrook et al. (Sambrook et al., 2001).
[0109] The nucleic acids of the present invention may further comprise additional nucleotide sequences, such as regulatory regions, i.e., promoters, enhancers, silencers, terminators, signal peptides, etc., that can be used to initiate or regulate expression of the polypeptide in a selected host cell or system.
[0110] The present invention further relates to an expression cassette comprising a nucleic acid according to the invention operably linked to one or more control sequences directing expression of said nucleic acid in a suitable host cell.
[0111] The term "expression", as used herein, refers to any step involved in the production of a polypeptide, including, but not limited to, transcription, post-transcriptional modification, translation, post-translational modification, and secretion.
[0112] The term "expression cassette" denotes a nucleic acid construct that includes a coding region, ie, a nucleic acid of the invention, and a regulatory region (ie, containing and operably linked to one or more control sequences).
[0113] Typically, the expression cassette comprises or consists of a nucleic acid according to the invention operably linked to a control sequence, such as a transcription promoter and / or a transcription terminator. The control sequence may comprise a promoter recognized by a host cell or an in vitro expression system for expression of a nucleic acid encoding an esterase of the invention. The promoter comprises a transcription control sequence that mediates expression of the enzyme. The promoter may be any polynucleotide that exhibits transcriptional activity in a host cell (including mutant, truncated, and hybrid promoters), but may also be derived from a gene encoding an extracellular or intracellular polypeptide that is either homologous or heterologous to the host cell. The control sequence may also be a transcription terminator, which is recognized by the host cell to terminate transcription. The terminator is operably linked to the 3' end of the nucleic acid encoding the esterase. Any terminator that is functional in the host cell may be used in the present invention. Typically, the expression cassette comprises or consists of a nucleic acid according to the invention operably linked to a transcription promoter and a transcription terminator.
[0114] The present invention also relates to a vector comprising a nucleic acid or an expression cassette as defined above.
[0115] As used herein, the term "vector" or "expression vector" refers to a DNA or RNA molecule that contains the expression cassette of the present invention and is used as a vehicle to transfer recombinant genetic material into a host cell. The main types of vectors are plasmids, bacteriophages, viruses, cosmids, and artificial chromosomes. The vector itself is generally a DNA sequence that consists of an insert (heterologous nucleic acid sequence, transgene) and a larger sequence that serves as the "backbone" of the vector. The purpose of the vector to transfer genetic information to a host is typically to isolate, propagate, or express the insert in a target cell. Vectors called expression vectors (expression constructs) are particularly adapted for the expression of heterologous sequences in target cells and generally have a promoter sequence that drives the expression of a heterologous sequence that encodes a polypeptide. Generally, the regulatory elements present in an expression vector include a transcription promoter, a ribosome binding site, a terminator, and an operator that is optionally present. Preferably, the expression vector also contains an origin of replication for autonomous replication in the host cell, a selectable marker, a limited number of useful restriction enzyme sites, and the potential for high copy number. Examples of expression vectors are cloning vectors, modified cloning vectors, specially designed plasmids and viruses. Expression vectors that provide suitable levels of polypeptide expression in different hosts are well known in the art. The choice of vector will typically depend on the compatibility of the vector with the host cell into which it is introduced. Preferably, the expression vector is a linear or circular double-stranded DNA molecule.
[0116] It is another object of the present invention to provide a host cell comprising a nucleic acid, an expression cassette or a vector as described above. The present invention thus relates to the use of a nucleic acid, an expression cassette or a vector according to the present invention for transforming, transfecting or transducing a host cell. The choice of vector will typically depend on its compatibility with the host cell into which it has to be introduced.
[0117] According to the invention, the host cell may be transformed, transfected or transduced in a transient or stable manner. The expression cassette or vector of the invention is introduced into the host cell such that the cassette or vector is maintained as a chromosomal integrant or as an autonomously replicating extrachromosomal vector. The term "host cell" also encompasses any progeny of a parent host cell that is not identical to the parent host cell due to mutations that occur during replication. The host cell may be any cell useful in the production of the variants of the invention, for example, a prokaryotic or eukaryotic organism. A prokaryotic host cell may be any gram-positive or gram-negative bacterium. The host cell may also be a eukaryotic cell, such as a yeast cell, a fungal cell, a mammalian cell, an insect cell, or a plant cell. In certain embodiments, the host cell is selected from the group of Escherichia coli, Bacillus, Streptomyces, Trichoderma, Aspergillus, Saccharomyces, Pichia, Vibrio, or Yarrowia.
[0118] The nucleic acids, expression cassettes, or expression vectors according to the invention may be introduced into host cells by any method known to those skilled in the art, such as electroporation, conjugation, transduction, competent cell transformation, protoplast transformation, protoplast fusion, biolistic "gene gun" transformation, PEG-mediated transformation, lipid-assisted transformation or transfection, chemically-mediated transfection, lithium acetate-mediated transformation, liposome-mediated transformation, and the like.
[0119] Optionally, more than one copy of a nucleic acid, cassette or vector of the invention may be inserted into a host cell to increase production of the variant.
[0120] In certain embodiments, the host cell is a recombinant microorganism. The present invention indeed allows the engineering of microorganisms with improved ability to degrade polyester-containing materials. For example, the sequences of the present invention may be used to complement wild-type strains of fungi or bacteria already known to be able to degrade polyesters in order to improve and / or increase the performance of the strains.
[0121] Esterase production
[0122] It is another object of the invention to provide a method for producing the esterases of the invention, comprising expressing a nucleic acid encoding the esterase and, optionally, recovering the esterase.
[0123] In particular, the present invention relates to an in vitro method for producing an esterase of the present invention, comprising: (a) contacting a nucleic acid, cassette, or vector of the present invention with an in vitro expression system; and (b) recovering the esterase produced. In vitro expression systems are well known to those of skill in the art and are commercially available.
[0124] Preferably, the method of production comprises: (a) culturing a host cell containing a nucleic acid encoding an esterase of the invention under conditions suitable for expressing said nucleic acid; and, optionally (b) recovering the esterase from the cell culture.
[0125] Advantageously, the host cell is a recombinant Bacillus, E. coli, Aspergillus, Trichoderma, Streptomyces, Saccharomyces, Pichia, Vibrio, or Yarrowia.
[0126] The host cells are cultured in a nutrient medium suitable for production of the polypeptide using methods known in the art. For example, the cells can be cultured in a suitable medium in a stirred flask culture, or by small- or large-scale fermentation (including continuous, batch, fed-batch, or solid-state fermentation) in laboratory or industrial fermenters carried out under conditions that allow the enzyme to be expressed and / or isolated. Cultivation occurs in a suitable nutrient medium, either from a commercial supplier or prepared according to published compositions (e.g., catalogues of the American Type Culture Collection).
[0127] If the esterase is excreted into the nutrient medium, it can be directly recovered from the culture supernatant. Conversely, it can be recovered from the cell lysate or after permeabilization. The esterase may be recovered using any method known in the art. For example, the esterase may be recovered from the nutrient medium by conventional procedures, including but not limited to collection, centrifugation, filtration, extraction, spray drying, evaporation, or precipitation. Optionally, the esterase may be partially or completely purified to obtain a substantially pure polypeptide by a variety of procedures known in the art, including but not limited to chromatography (e.g., ion exchange, affinity, hydrophobic, chromatofocusing, and size exclusion), electrophoretic procedures (e.g., preparative isoelectric focusing), differential lysis (e.g., ammonium sulfate precipitation), SDS-PAGE, or extraction.
[0128] As such, the esterase, in purified form, alone or in combination with additional enzymes, can be used to catalyze enzymatic reactions involved in the degradation and / or recycling of polyesters and / or polyester-containing materials, such as plastic products containing polyesters. The esterase can be in soluble form or on a solid phase. In particular, it can be bound to cell membranes or lipid vesicles, or to synthetic supports, such as glass, plastic, polymers, filters, membranes, etc., for example in the form of beads, columns, plates, etc.
[0129] composition
[0130] It is a further object of the present invention to provide a composition comprising the esterase or the host cell of the present invention, or an extract thereof. In the context of the present invention, the term "composition" encompasses any kind of composition comprising the esterase or the host cell of the present invention.
[0131] The composition of the invention may comprise 0.1% to 99.9% by weight, preferably 0.1% to 50% by weight, more preferably 0.1% to 30% by weight, even more preferably 0.1% to 5% by weight of the esterase of the invention based on the total weight of the composition. Alternatively, the composition may comprise between 5% and 10% by weight of the esterase of the invention.

For example, the esterase of the present invention can be solubilized in water, eventually with additional components such as glycerol, sorbitol, dextrin, starch, glycols (such as propanediol), salts, etc. The resulting mixture can then be dried to obtain a powder. Methods for drying such mixtures are well known to those skilled in the art and include, without limitation, freeze drying, spray drying, supercritical drying, draft evaporation, thin layer evaporation, centrifugal evaporation, conveyor drying, fluidized bed drying, drum drying, or any combination thereof.

[0157] The monomers and / or oligomers resulting from the depolymerization may be recovered sequentially or continuously. A single type of monomer and / or oligomer or several different types of monomer and / or oligomer may be recovered depending on the starting polyester-containing material.
[0158] The method of the present invention is particularly useful for producing monomers selected from monoethylene glycol and terephthalic acid, and / or oligomers selected from methyl-2-hydroxyethyl terephthalate (MHET), bis(2-hydroxyethyl) terephthalate (BHET), 1-(2-hydroxyethyl) 4-methyl terephthalate (HEMT) and dimethyl terephthalate (DMT) (from PET and / or plastic products containing PET).
[0159] The recovered monomers and / or oligomers can be further purified and conditioned in a repolymerizable form using any suitable purification method. Examples of purification methods include stripping processes, separation with aqueous solutions, vapor selective condensation, filtration and concentration of post-bioprocessing media, separation, distillation, vacuum evaporation, extraction, electrodialysis, adsorption, ion exchange, precipitation, crystallization, concentration and acid addition dehydration and precipitation, nanofiltration, acid catalyzed treatment, semi-continuous or continuous mode distillation, solvent extraction, evaporative concentration, evaporative crystallization, liquid / liquid extraction, hydrogenation, azeotropic distillation processes, adsorption, column chromatography, simple vacuum distillation and microfiltration (combined or not).

Alternatively, the recovered monomers may be used as chemical intermediates to produce new chemical compounds of interest.
[0161] The present invention also relates to a method for surface hydrolysis or surface functionalization of polyester-containing materials, comprising exposing the polyester-containing material to an esterase of the present invention, or a corresponding recombinant cell or extract thereof, or composition. The method of the present invention is particularly useful for increasing the hydrophilicity, or water absorbency, of polyester materials. Such increased hydrophilicity may be of particular interest in textile production, electronics, and biomedical applications.
[0162] It is a further object of the present invention to provide a polyester-containing material comprising the esterase of the present invention and / or a recombinant microorganism expressing and excreting said esterase. Cultures were stopped by centrifugation (8000 rpm, 20 min at 10°C) in an Avanti J-26 XP centrifuge (Beckman Coulter, Blair, USA). The cells were suspended in 20 mL of Talon buffer (Tris-HCl 20 mM, NaCl 300 mM, pH 8). The cell suspension was then sonicated for 2 min at 30% amplitude (2 sec ON and 1 sec OFF cycles) with a FB 705 sonicator (Fisherbrand, Illkirch, France). A centrifugation step was then realized: 30 min at 11000 rpm and 10°C in an Eppendorf centrifuge. The soluble fraction was collected and subjected to affinity chromatography. This purification step was completed with Talon® Metal Affinity Resin (Clontech, CA, USA). Protein elution was performed with a step of Talon buffer supplemented with imidazole. The purified protein was dialyzed against Talon buffer, quantified using the Bio-Rad protein assay (Lifescience Bio-Rad, France) according to the manufacturer's instructions, and stored at +4°C.
[0176] Example 2 - Evaluation of esterase decomposition activity.
[0177] The decomposition activity of the esterase was determined and compared with the activity of the esterase of SEQ ID NO:1.
[0178] Several methodologies have been used to assess specific activity: (1) Specific activity based on PET hydrolysis (2) Activity based on the decomposition of polyester in solid form (3) Activity based on PET hydrolysis in reactors over 100 mL
[0179] 2.1. Specific activity based on hydrolysis of PET
[0180] 100 mg of amorphous PET in powder form (prepared according to WO2017 / 198786 to reach a crystallinity below 20%) was weighed and introduced into a 100 mL glass bottle. 1 mL of esterase preparation containing esterase of SEQ ID NO: 1 (as a reference control) or esterase of the invention was prepared at 0.02 mg / mL in Talon buffer (Tris-HCl 20 mM, NaCl 0.3 M, pH 8) and introduced into the glass bottle. Finally, 49 mL of 0.1 M potassium phosphate buffer pH 8 was added.
[0181] Depolymerization was initiated by incubating each glass bottle in a Max Q 4450 incubator (Thermo Fisher Scientific, Inc. Waltham, Massachusetts, USA) at 60°C, 65°C, or 70°C and 150 rpm.
[0182] The initial rate of the depolymerization reaction (equivalent TA produced (mg) / h) was determined by sampling performed at different times during the first 24 h and analyzed by ultra-performance liquid chromatography (UHPLC). If necessary, the samples were diluted in 0.1 M potassium phosphate buffer pH 8. Then, 150 μL of methanol and 6.5 μL of HCl 6N were added to 150 μL of sample or dilution. After mixing and filtration on a 0.45 μm syringe filter, the samples were loaded onto the UHPLC and the release of terephthalic acid (TA), MHET, and BHET was monitored. The chromatography system used was an Ultimate 3000 UHPLC system (Thermo Fisher Scientific, Inc., Waltham, MA, USA) (including a pump module, an autosampler, a column oven thermostated at 25 °C, and a UV detector at 240 nm). The column used was a Discovery® HS C18 HPLC Column (150×4.6 mm, 5 μm, with precolumn, Supelco, Bellefonte, USA). TA, MHET, and BHET were separated using a gradient (30%-90%) of MeOH in 1 mM H2SO4 at 1 mL / min. The injection was of 20 μL of sample. TA, MHET, and BHET were measured in the same conditions as the samples according to a standard curve made from commercial TA and BHET and from MHET synthesized in-house. The specific activity of PET hydrolysis (equivalent TA (mg) / hour / mg enzyme (mg)) was determined in the linear part of the hydrolysis curve of the reaction, such a curve was set by sampling carried out at different times during the first 24 hours. Equivalent TA corresponds to the sum of the measured TA and the TA contained in the measured MHET and BHET.
[0183] 2.2. Activity based on the degradation of polyesters in solid form.
[0184] 20 μL of the enzyme preparation was deposited in the wells of the agar plates containing PET. The preparation of the agar plates was achieved by solubilizing 500 mg of PET in hexafluoro-2-propanol (HFIP) and pouring this medium into 250 mL of an aqueous solution. After HFIP evaporation at 52°C and 140 mbar, this solution was mixed (v / v) with 0.2 M potassium phosphate buffer pH 8 containing 3% agar. Approximately 30 mL of the mixture was used to prepare each plate and stored at 4°C.
[0185] The diameter or surface area of the halos formed due to polyester degradation by the wild-type esterase and the variants were measured and compared after 2 to 24 hours at 60°C, 65°C, or 70°C.
[0186] 2.3. Activity based on PET hydrolysis in the reactor.
[0187] 0.69 μmol–2.07 μmol of purified esterase prepared in 80 mL of 100 mM potassium phosphate buffer pH 8 was mixed with 20 g of amorphous PET (prepared according to WO 2017 / 198786 to reach a crystallinity below 20%) in a 500 mL Minibio bioreactor (Applikon Biotechnology, Delft, The Netherlands). Temperature regulation at 60 °C, 65 °C, or 70 °C was performed by water bath immersion and constant stirring was maintained at 250 rpm using a single marine impeller. The pH of the PET depolymerization assay was adjusted to pH 8 by 6 N NaOH and guaranteed by a my-Control biocontroller system (Applikon Biotechnology, Delft, The Netherlands). Base consumption was recorded during the assay and can be used for characterization of the PET depolymerization assay.
[0188] The final yield of the PET depolymerization assay was determined by determining the weight of the residual PET or by determining the equivalent TA produced or through the base consumption. The weight determination of the residual PET was assessed at the end of the reaction by filtering the reaction volume through a 12-15 μm grade 11 ashless paper filter (Dutscher SAS, Brumath, France) and drying such residue before weighing it. The determination of the equivalent TA produced was realized using the UHPLC method described in 2.1, and the percentage of hydrolysis was calculated based on the ratio of the molar concentration at a given time to the total amount of TA contained in the initial sample (TA+MHET+BHET). The PET depolymerization produced acid monomers that were neutralized with a base to be able to maintain the pH in the reactor. The determination of the equivalent TA produced was calculated using the corresponding molar base consumption, and the percentage of hydrolysis was calculated based on the ratio of the molar concentration of the equivalent TA at a given time to the total amount of TA contained in the initial sample.
[0189] The specific degradation activity of the esterase (variant) of the present invention is shown in Table 1 below. The specific degradation activity of the esterase of SEQ ID NO: 1 is used as a reference and is considered as 100% specific degradation activity. The specific degradation activity is measured at 65°C as exposed in Example 2.1. [Table 1]
[0190] Example 3 - Evaluation of the thermostability of esterases of the invention.
[0191] The thermostability of the esterases of the present invention was determined and compared to that of the esterase of SEQ ID NO:1.
[0192] Different methodologies have been used to estimate thermal stability: (1) Circular dichroism of proteins in solution; (2) Residual esterase activity after protein incubation at given conditions of temperature, time, and buffer; (3) residual polyester depolymerization activity after protein incubation at given conditions of temperature, time, and buffer; (4) the ability to degrade a solid polyester compound (e.g., PET or PBAT, or an analogue thereof) dispersed in an agar medium after protein incubation at given conditions of temperature, time, and buffer; (5) the ability to perform multiple polyester depolymerization assays at given conditions of temperature, buffer, protein concentration, and polyester concentration; (6) Differential Scanning Fluorometry (DSF); details of the protocols for these methods are given below.
[0193] 3.1 Circular dichroism
[0194] Circular dichroism (CD) was performed using a Jasco 815 instrument (Easton, USA) to compare the melting temperature (Tm) of the esterase of SEQ ID NO:1 (Tm=79.8°C) with that of the esterase of the present invention. Technically, 400 μL of protein sample was prepared at 0.5 mg / mL in Talon buffer and used for CD. A first scan from 280 nm to 190 nm was realized to determine the two CD intensity maxima corresponding to the correct folding of the protein. A second scan was then performed from 25°C to 110°C at wavelengths that correspond to such maximal intensity and provide a specific curve (sigmoidal 3 parameters y=a / (1+e^((x-x0) / b)) analyzed by Sigmaplot version 11.0 software to determine the Tm at x=x0. The obtained Tm reflects the thermal stability of a given protein. The higher the Tm, the more stable the variant is at higher temperatures.
[0195] 3.2 Residual esterase activity
[0196] 1 mL of a solution of 40 mg / L (in Talon buffer) of the esterase of SEQ ID NO: 1 or the esterase of the present invention was incubated at different temperatures (40, 50, 60, 65, 70, 75, 80, and 90 °C) for up to 10 days. Periodically, samples were taken and diluted 1-500 times in 0.1 M potassium phosphate buffer to realize the paranitrophenol butyrate (pNP-B) assay. 20 μL of the sample was mixed with 175 μL of 0.1 M potassium phosphate buffer pH 8.0 and 5 μL of pNP-B solution in 2-methyl-2-butanol (40 mM). The enzymatic reaction was carried out at 30 °C for 15 min under stirring and the absorbance at 405 nm was obtained by a microplate spectrophotometer (Versamax, Molecular Devices, Sunnyvale, CA, USA). The activity of pNP-B hydrolysis (expressed as the initial rate in μmol pNPB / min) was determined using a standard curve for free paranitrophenol in the linear portion of the hydrolysis curve.
[0197] 3.3 Residual polyester depolymerization activity.
[0198] 10 mL solutions of 40 mg / L (in Talon buffer) of the esterase of SEQ ID NO: 1 and of the esterase of the present invention, respectively, were incubated at different temperatures (40, 50, 60, 65, 70, 75, 80, and 90 °C) for 1 to 30 days. Periodically, 1 mL samples were taken and transferred to bottles containing 100 mg of amorphous PET micronized at 250-500 μm (prepared according to WO2017 / 198786 to reach a crystallinity below 20%) and 49 mL of 0.1 M potassium phosphate buffer pH 8.0 and incubated at 60 °C, 65 °C, or 70 °C. 150 μL of buffer was sampled periodically. If required, samples were diluted in 0.1 M potassium phosphate buffer pH 8. Then, 150 μL of methanol and 6.5 μL of HCl 6N were added to the 150 μL sample or diluent. After mixing and filtering on a 0.45 μm syringe filter, the samples were loaded onto a UHPLC and monitored for the release of terephthalic acid (TA), MHET, and BHET. The chromatographic system used was an Ultimate 3000 UHPLC system (Thermo Fisher Scientific, Inc., Waltham, MA, USA) (including a pump module, an autosampler, a column oven thermostated at 25°C, and a UV detector at 240 nm). The column used was a Discovery® HS C18 HPLC Column (150 × 4.6 mm, 5 μm, with precolumn, Supelco, Bellefonte, USA). TA, MHET, and BHET were separated using a gradient (30%-90%) of MeOH in 1 mM H2SO4 at 1 mL / min. The injection was of 20 μL of sample. TA, MHET, and BHET were measured under the same conditions as the samples according to standard curves made from commercial TA and BHET and in-house synthesized MHET. The activity of PET hydrolysis (μmol PET hydrolyzed / min or mg equivalent TA produced / h) was determined in the linear part of the hydrolysis curve, which was set by sampling performed at different times during the first 24 h. The equivalent TA corresponds to the sum of the measured TA and the TA contained in the measured MHET and BHET.
[0199] 3.4 Decomposition of polyesters in solid form.
[0200] 1 mL of a solution of 40 mg / L (in Talon buffer) of the esterase of SEQ ID NO: 1 and of the esterase of the invention, respectively, were incubated at different temperatures (65, 70, 75, 80, and 90° C.) for 1 to 30 days. Periodically, 20 μL of the enzyme preparation were deposited in wells made in the agar plates containing PET. The preparation of the agar plates containing PET was realized by solubilizing 500 mg of PET in hexafluoro-2-propanol (HFIP) and pouring this medium into 250 mL of an aqueous solution. After evaporation of HFIP at 52° C. and under 140 mbar, this solution was mixed (v / v) with 0.2 M potassium phosphate buffer pH 8 containing 3% agar. Approximately 30 mL of the mixture was used to prepare each Omnitray and stored at 4° C.
[0201] The diameter or surface area of the halos formed due to polyester degradation by wild-type esterase and the variants of the invention were measured and compared after 2 to 24 hours at 60° C., 65° C., or 70° C. The half-life of the enzyme at a given temperature corresponds to the time required to reduce the diameter of the halo by a factor of two.
[0202] 3.5 Multiple depolymerization of polyesters.
[0203] The ability of the esterases to perform successive rounds of polyester depolymerization assays was evaluated in an enzyme reactor. A Minibio 500 bioreactor (Applikon Biotechnology BV, Delft, The Netherlands) was started with 100 mL of 10 mM potassium phosphate buffer pH 8 containing 3 g of amorphous PET (prepared according to WO2017 / 198786 to reach a crystallinity below 20%) and 3 mg of LC esterase. Agitation was set at 250 rpm using a marine impeller. The bioreactor was thermostated at 60°C, 65°C, or 70°C by immersion in an external water bath. The pH was adjusted to 8 by addition of KOH at 3 M. The different parameters (pH, temperature, agitation, addition of base) were monitored using BioXpert software V2.95. 1.8 g of amorphous PET (prepared according to WO2017 / 198786 to reach a crystallinity below 20%) was added every 20 h and 500 μL of the reaction medium was sampled periodically.
[0204] The amounts of TA, MHET, and BHET were determined by HPLC as described in Example 2.3. The amount of EG was determined using an Aminex HPX-87K column (Bio-Rad Laboratories, Inc, Hercules, CA, USA) thermostated at 65° C. The eluent was K2HPO4 5 mM at 0.6 mL / min. Injection was 20 μL. Ethylene glycol was monitored using a refractometer.
[0205] The percentage of hydrolysis was calculated based on the ratio of the molar concentration (TA+MHET+BHET) at a given time to the total amount of TA contained in the initial sample, or based on the ratio of the molar concentration (EG+MHET+2×BHET) at a given time to the total amount of EG contained in the initial sample. The rate of decomposition is calculated as mg of total free TA per hour or mg of total EG per hour.
[0206] The half-life of the enzyme was estimated as the incubation time required to obtain a 50% loss in degradation rate.
[0207] 3.6 Differential Scanning Fluorometry (DSF)
[0208] DSF was used to assess the thermal stability of wild-type protein (SEQ ID NO:1) and its variants by measuring their melting temperature (Tm) (temperature at which half of the protein population unfolds). Protein samples were prepared at a concentration of 14 μM and stored in Buffer A consisting of 20 mM Tris HCl pH 8.0, 300 mM NaCl. SYPRO Orange dye 5000× stock solution in DMSO was first diluted to 250× in water. Protein samples were loaded onto a white clear 96-well PCR plate (Bio-Rad cat# HSP9601), with each well containing a final volume of 25 μl. The final concentrations of protein and SYPRO Orange dye in each well were 5 μM (0.14 mg / ml) and 10×, respectively. Loading volumes per well were as follows: 15 μL of Buffer A, 9 μL of 14 μM protein solution, and 1 μL of 250× SYPRO Orange diluted solution. The PCR plate was then sealed with optical quality sealing tape and spun at 2000 rpm for 1 minute at room temperature. DSF experiments were then performed using a CFX96 Real-Time PCR System set to use 450 / 490 excitation and 560 / 580 emission filters. Samples were heated from 25°C to 100°C at a rate of 0.3°C / sec. A single fluorescence measurement was taken every 0.03 sec. Melting temperatures were determined from the peak of the first derivative of the melting curve using Bio-Rad CFX Manager software.
[0209] The esterase of SEQ ID NO:1 and the esterase of the invention were then compared based on their Tm values. Due to the high reproducibility between experiments with the same protein from different productions, a ΔTm of 0.8°C was considered significant for comparing the variants. The Tm value corresponds to the average of at least three measurements. The Tm of the esterase of SEQ ID NO:1 is evaluated at 79.8°C, as exposed in Example 3.6.
[0210] The thermostabilities of the esterase variants of the invention are shown below in Table 2, expressed as Tm values, and evaluated according to Example 3.6, where the increase in Tm compared to the esterase of SEQ ID NO: 1 is indicated in brackets. [Table 2]
