Description

[Technical field]

[0001] The present invention relates to an enzyme having DNA polymerase and 3'-5' exonuclease activity. In particular, the present invention relates to a thermolabile enzyme having DNA polymerase II activity and 3'-5' exonuclease activity of marine origin. Furthermore, the present invention relates to a DNA polymerase that exerts mainly 3'-5' activity, i.e., polymerase activity is absent. The present invention further relates to the use of exonuclease activity to degrade the 3'-5' strand of double-stranded DNA to produce single-stranded overhangs, for example in recombinational cloning processes or in processes for the removal of contaminating nucleic acid molecules. [Background technology]

[0002] Synthetic biology is a rapidly developing field that has emerged as a possible solution to future challenges in the bioeconomy and bioenergy. The ultimate vision of synthetic biology is to create new biological operating systems for cells that can predictably perform useful tasks. One of the key steps in the synthetic biology pipeline is the assembly of DNA fragments into larger functional constructs, often involving multiple assemblies.

[0003] However, a current bottleneck is the lack of a robust room-temperature method for multiple DNA assemblies without time-consuming manual processing steps, and thus new DNA assembly methods that can circumvent the current hurdles are highly desirable.

[0004] The replication of genomic DNA is the primary function of DNA polymerase, which catalyzes the synthesis of polydeoxyribonucleotides from monodeoxyribonucleoside triphosphates (dNTPs). In vitro, the properties of DNA polymerase are used in DNA synthesis, for example in various DNA amplification processes and in the synthesis of DNA molecules that read a desired DNA strand template to create two new DNA strands that match the template.

[0005] Many different types of polymerases have been discovered. For example, in E. coli and other prokaryotic cells, the known DNA polymerases are commonly referred to as DNA polymerases I–V. They vary in fidelity of replication, thermostability, elongation rate, and proofreading activity and efficiency. Some DNA polymerases are relatively simple, while others, such as E. coli polymerase III, are composed of 20 different peptide subunits.

[0006] Many of the widely used DNA polymerases are stable at high temperatures, such as up to at least 70°C, allowing their use in DNA detection and analysis methods such as the polymerase chain reaction (PCR) or thermocycling DNA sequencing. DNA polymerases applicable to such processes are commonly referred to as thermostable DNA polymerases.

[0007] Since DNA polymerases cannot initiate de novo synthesis from mononucleotides, when used in an in vitro DNA replication process, in addition to dNTPs, a primer (first oligonucleotide) is required that has a 3'-terminal hydroxyl group that can be used as the initiation point for chain growth. A primer can be a short or long piece of DNA or RNA with a free 3'-OH group that provides a double-stranded structure to the DNA polymerase by annealing to a complementary region of the template. The selected DNA polymerase acts along the template, extending the primer in the 5'→3' direction.

[0008] Due to the polarity of the DNA strands, replication of the two strands of a DNA molecule is bidirectional, resulting in two distinct products, the "leading" and "lagging" strands, depending on the direction of replication of the template. The leading strand is synthesized as a single continuous strand, whereas the lagging strand is first synthesized as small oligonucleotides called Okazaki fragments, which are ligated to form a continuous strand. In vivo, small RNAs act as natural primers in the synthesis of both the leading and, especially, the lagging strand.

[0009] It is well known that DNA polymerase III continuously synthesizes the leading strand and also synthesizes Okazaki fragments in the lagging strand, leaving gaps between the synthesized fragments, which are then filled by DNA polymerase I.

[0010] In addition to DNA synthesis activity, DNA polymerases may also exert other enzymatic activities, such as 3'-5' exonuclease activity or strand displacement activity. In vivo, the 3'-5' exonuclease activity of some DNA polymerases is important for genetic stability and corrects DNA polymerase errors. For example, the result of mismatched base pairs in the resulting DNA molecule is then corrected by the exonuclease function of the DNA polymerase. DNA polymerase II is known to have an efficient 3'-5 exonuclease activity, which corrects mismatch errors generated by DNA polymerase III, for example, and is also thought to be involved in the repair of post-synthetic damage to DNA, such as by UV irradiation.

[0011] To replace and repair mismatched base pairs, the proofreading activity of DNA polymerase must be able to remove the misintroduced dNTP, and thus the nuclease activity involves cleavage of the phosphodiester bond in the phosphate backbone of the DNA molecule. The ability to remove mismatched dNTPs and degrade DNA is exploited in a variety of ways in in vitro molecular biology.

[0012] Various enzymes of marine origin are known. For example, Patent Document 1 discloses a thermostable DNA polymerase of marine origin isolated from Psychrobacillus sp., which is active over a wide range of temperatures, including temperatures above room temperature.

[0013] Patent Document 2 discloses a thermolabile exonuclease derived from a cold water environment that can degrade single-stranded DNA and can be inactivated within 15 to 20 minutes when exposed to temperatures below 65°C. [Prior art documents] [Patent documents]

[0014] [Patent Document 1] International Publication No. 2017 / 162765 [Patent Document 2] International Publication No. 2016 / 026574 Summary of the Invention [Problem to be solved by the invention]

[0015] The present inventors have surprisingly identified a heat-labile DNA polymerase II from Moritella viscosa that was found to have very strong 3'-5' exonuclease activity in the absence of dNTPs. The enzyme of the present invention was identified in a M. viscosa strain from farmed Atlantic salmon affected with winter canker disease, as further disclosed in the experimental section below.

[0016] In particular, it has been found that the exonuclease of the present invention is capable of binding to double-stranded DNA molecules and degrading their ends in a 3'-5' direction, resulting in the generation of 5' overhangs at both ends of the DNA molecules subjected to the DNA polymerase-derived 3'-5 exonuclease of the present invention.

[0017] Furthermore, the identified enzymes of the present invention were also found to have very low polymerase activity at room temperature. An additional advantage of the identified DNA polymerase-derived 3'-5' exonuclease is that the temperature for optimal activity is near room temperature. Moreover, the enzyme of the present invention is easily inactivated at temperatures above 25°C, for example above about 30°C, and as a result, when used at about 25°C, the exonuclease activity has been shown to cease after a period of time. Thus, for example, when used to prepare a 5' overhang, an overhang of appropriate length can be formed within, for example, about 5 to 30 minutes.

[0018] The combination of 3'-5 exonuclease activity, weak polymerase activity and thermolability makes the enzyme useful in molecular cloning, polynucleotide removal and DNA assembly processes, as further demonstrated below.

[0019] However, an advantage of the 3'-5' exonuclease derived from the DNA polymerase of the present invention is that the exonuclease activity is active even in the presence of dNTPs, and thus the enzyme of the present invention can be used to prepare, for example, 5' overhangs without a prior purification process aimed at removing dNTPs.

[0020] In order to make available only the exonuclease activity, the inventors have also synthesized engineered variants of the DNA polymerases of the present invention in which the polymerase activity is substantially impaired or absent. [Means for solving the problem]

[Figure 4] 1 shows the exonuclease activity of the 3'-5' exonuclease derived from the DNA polymerase of the present invention. [Diagram 5] 1 shows the exonuclease activity of an isolated enzyme of the invention (MV pol II) at various temperatures. DETAILED DESCRIPTION OF THE PREFERRED EMBODIMENTS

[0060] As mentioned, the inventors have identified a novel heat labile DNA polymerase of marine origin that has 3'-5' exonuclease activity and very weak polymerase activity, making said enzyme particularly applicable to molecular cloning processes.

[0061] Throughout this application, reference to an "enzyme of the invention" or a "DNA polymerase derived 3'-5' exonuclease" should be understood to refer to the enzyme of the invention as disclosed in the appended claims and as described in the following specification. For example, an enzyme comprising SEQ ID NO:2 or an enzymatically active fragment thereof, or a sequence having about 60% sequence identity over the entire sequence compared to SEQ ID NO:2. The term also includes enzymes that have been modified, for example by site-directed mutagenesis, compared to the isolated enzyme having the amino acid sequence of SEQ ID NO:2, where the modified enzyme retains the enzymatic 3'-5' exonuclease activity, but has impaired, reduced or absent DNA polymerase activity compared to the disclosed wild-type DNA polymerase identified in M. viscosa.

[0062] As further shown below, exonuclease activity can be used to provide a target DNA molecule with a 5'-3 overhang that can be easily inserted into a vector for amplification or expression of the target DNA molecule. It can also be used in polynucleotide removal processes, including purification of proteins or other materials where excess or residual polynucleotides are undesirable.

[0063] The enzyme is heat labile and therefore easily inactivated at temperatures above 25° C., such as above about 30° C., so the enzyme can be used at room temperature and without the need for labor or extra inactivation steps.

[0064] The enzymes of the present invention can be used in a variety of processes that are carried out at room temperature, which term is art-recognized and includes temperatures within the range of 18°C to 25°C.

[0065] The enzyme is found to be active for the time required to remove contaminating DNA or to form a 5' overhang. That is, when the target dsDNA is contacted with the enzyme of the present invention, an overhang of about 10-40 nucleotides in length will be prepared before the enzyme stops digesting on the target DNA molecule due to its thermolability even at room temperature. For example, at room temperature, the enzyme has been found to form a 5' overhang of a dsDNA molecule having a length of about 10-40 nucleotides within about 5-30 minutes. When used to remove contaminating nucleic acids in a purification process, the time required may also vary depending on the type of sample to be purified and the amount of contaminating nucleic acid.

[0066] Unless otherwise defined herein, all technical and scientific terms used have the same meaning as commonly understood by one of ordinary skill in the art of genetics, biochemistry, and molecular biology.

[0067] All methods and materials similar or equivalent to those described herein can be used in carrying out or testing the present invention, together with the appropriate methods and materials described herein. All publications, patent applications, patents and other references described herein are incorporated by reference in their entirety. In case of discrepancy, the present specification, including definitions, will control.

[0068] When a numerical limit or range is stated, the endpoints are included, and all values and sub-ranges within the numerical limit or range are explicitly included as if they were written out explicitly.

[0069] According to a first aspect, there is provided a DNA polymerase, or an enzymatically active fragment thereof, that is irreversibly inactivated at temperatures above about 30°C. The expression "enzymatically active fragment" of a DNA polymerase should be understood to mean a DNA polymerase in which the activity of the polymerase is maintained, i.e. which has the same or at least similar activity compared to a DNA polymerase having the amino acid sequence shown in SEQ ID NO: 1 to 8, but in which one or more amino acids have been removed compared to the sequence shown in SEQ ID NO: 1 to 8. The skilled person will recognize that one or more amino acids, e.g. at the C-terminus or N-terminus of the amino acid sequence, may be removed without affecting the activity of the protein.

[0070] According to another aspect, a DNA polymerase derived 3'-5' exonuclease is provided, wherein the enzyme is substantially free of polymerase activity and is irreversibly inactivated at temperatures above 25°C, such as temperatures above about 30°C.

[0071] According to a second aspect, there is provided a DNA polymerase or an enzymatically active fragment thereof comprising the amino acid sequence of SEQ ID NO:1 or SEQ ID NO:2, or comprising an amino acid sequence that is at least 60% identical over the entire length of the sequence of SEQ ID NO:1.

[0072] The present invention provides a DNA polymerase having 3'-5' exonuclease activity, or an enzymatically active fragment thereof, as described above, wherein the enzyme is substantially free of polymerase activity. Variants of the wild-type enzyme having reduced polymerase activity have been obtained using site-directed mutagenesis.

[0073] Blasco et al., The Journal of Biological Chemistry, vol 268, No. 32, pp 24106-24113, used site-directed mutagenesis to study the effects on the activity of a small (66 kDa) single-subunit DNA polymerase and suggested that the motif Dx2SLYP forms part of the active site for polymerase activity.

[0074] The expression "substantially free of polymerase activity" should be understood to mean that the active site of the polymerase activity of the enzyme of the invention is impaired or absent, as compared to said wild-type DNA polymerase having the amino acid sequence according to SEQ ID NO: 2. For example, the skilled artisan will recognize that a DNA polymerase having reduced polymerase activity similar to that of the 3'-5' exonuclease derived from a DNA polymerase having the amino acid sequence of SEQ ID NO: 3-7 has impaired polymerase activity, i.e., substantially no polymerase activity. The skilled artisan will further recognize that polymerase activity can be measured using a real-time molecular beacon assay, as disclosed in Summerer, Methods Mol. Biol., 2008, 429, 225-235, or in a modified form as shown in Example 4 below.

[0075] According to yet another aspect, the present invention provides an enzyme or an enzymatically active fragment thereof comprising the amino acid sequence of SEQ ID NO:1 or an amino acid sequence which has at least 60% sequence identity over its entire length to the sequence of SEQ ID NO:1.

[0076] According to yet another aspect, the present invention provides an enzyme or an enzymatically active fragment thereof comprising the amino acid sequence of SEQ ID NO:2 or an amino acid sequence which has at least 60% sequence identity over its entire length to SEQ ID NO:2.

[0077] As described above, a DNA polymerase is provided which comprises amino acids according to SEQ ID NO:1 or SEQ ID NO:2 and which comprises at least one mutation in the regions corresponding to amino acid positions G447 to L453 and G519 to A523 compared to the wild-type sequence (SEQ ID NO:2).

[0078] Those skilled in the art will recognize that amino acids are grouped depending on the chemical properties of their side chains. Amino acids are generally classified as having hydrophobic or hydrophilic and / or polar or non-polar side chains. Substitution of one amino acid for another amino acid with the same biochemical properties is generally known as conservative substitution. Those skilled in the art will recognize that conservative substitutions can be introduced into the amino acid sequence of a protein, for example an enzyme according to the present invention, without changing the activity of the enzyme. Thus, such modifications are considered to constitute biologically equivalent products.

[0079] Conservative substitutions of amino acids include substitutions made between amino acids within the following groups: Val, Ile, Leu, Met (amino acids with hydrophobic side chains) Phe, Tyr, Trp (amino acids with hydrophobic side chains) Arg, His, Lys (amino acids with positive charges in the side chain) Ala, Gly (amino acids with small side chains) Ser, Thr (amino acids with uncharged side chains) Asn, Gln (amino acids with uncharged side chains) ·Asp, Glu (amino acids with negatively charged side chains).

[0080] In general, a conservative amino acid substitution refers to an amino acid substitution that does not change the relative charge or size characteristics of the protein in which the amino acid substitution is made, and therefore does not significantly change the three-dimensional structure of the protein, which is why biological activity is not significantly changed.

[0081] Thus, one skilled in the art will recognize that an enzyme having an amino acid sequence according to SEQ ID NO:1 or SEQ ID NO:2, wherein the amino acid at position 442 is selected from the group consisting of Asp, Glu, Ala, Gly, Val, Leu, Ile, and / or the amino acid at position 445 is selected from the group consisting of Ser, Thr, Arg, His, Lys, and / or the amino acid at position 568 is selected from the group consisting of Asp, Glu, Ala, Gly, Val, Leu, Ile, with the proviso that the amino acids at positions 442 (D442), 445 (S445), and 568 (D568) are not Asp, Ser, and Asp, respectively, will have the same or nearly the same polymerase activity and 3'-5' exonuclease activity as the enzymes according to SEQ ID NOs:3-8.

[0082] Also, one of skill in the art will understand that one or more amino acids may be deleted, inserted, or added without altering the activity of the enzymes of the present invention. Thus, the present invention encompasses a DNA polymerase derived exonuclease, as disclosed in the appended claims, wherein it is to be understood that modifications as described above (amino acid substitutions, deletions, insertions and additions) can be introduced without essentially altering the activity of the enzyme, i.e., without essentially altering the polymerase activity and exonuclease activity.

[0083] According to yet another aspect, the present invention provides a DNA polymerase or an enzymatically active fragment thereof comprising an amino acid sequence selected from the group consisting of SEQ ID NOs: 3, 4, 5, 6, 7 and 8, or comprising an amino acid sequence that has at least 60% sequence identity over the entire length of a sequence having SEQ ID NOs: 3, 4, 5, 6, 7 and 8, respectively.

[0084] According to another aspect, there is provided an enzyme comprising an amino acid sequence having at least 60%, such as at least 70%, such as at least 75%, such as at least 80%, at least 85%, such as at least 90%, such as at least 97% 95%, such as at least 98% or 99% sequence identity to an amino acid sequence selected from the group consisting of SEQ ID NO:1, SEQ ID NO:2, SEQ ID NO:3, SEQ ID NO:4, SEQ ID NO:5, SEQ ID NO:6, SEQ ID NO:7 and SEQ ID NO:8.

[0085] Furthermore, the present invention provides nucleic acid molecules which encode the enzymes according to the invention or enzymatically active fragments thereof, as well as nucleic acid molecules which are substantially homologous thereto. According to one aspect, there is provided a nucleic acid molecule encoding an amino acid sequence selected from the group consisting of SEQ ID NO:1, SEQ ID NO:2, SEQ ID NO:3, SEQ ID NO:4, SEQ ID NO:5, SEQ ID NO:6 and SEQ ID NO:7, or encoding an amino acid sequence having at least 60% sequence identity over the entire length of the sequence having SEQ ID NO:3, SEQ ID NO:4, SEQ ID NO:5, SEQ ID NO:6, SEQ ID NO:7 and SEQ ID NO:8, respectively.

[0086] According to yet another aspect there is provided a nucleic acid molecule comprising the sequence as set forth in SEQ ID NO:9 or having at least 80%, such as at least 85%, such as at least 90%, at least 95%, such as at least 97%, such as at least 98%, such as at least 99% sequence identity over the entire length of the sequence having SEQ ID NO:9.

[0087] Thus, one skilled in the art will recognize that a DNA polymerase having an amino acid sequence according to SEQ ID NO:1 or SEQ ID NO:2, wherein the amino acid at position 442 is selected from the group consisting of Glu, Asp, Ala, Gly, Val, Leu, and Ile, and / or the amino acid at position 445 is selected from the group consisting of Ser, Arg, Lys, and His, and / or the amino acid at position 568 is selected from the group consisting of Glu, Asp, Ala, Gly, Val, Leu, and Ile, may have the same or nearly the same 3'-5 exonuclease activity and reduced or inactivated polymerase activity as a DNA polymerase according to SEQ ID NO:3-8.

[0088] Also, one of skill in the art will understand that one or more amino acids may be deleted, inserted, or added without altering the activity of the enzymes of the present invention. Thus, the present invention encompasses a DNA polymerase as disclosed in the appended claims, wherein it should be understood that modifications such as those described above (amino acid substitutions, deletions, insertions and additions) can be introduced without essentially altering the activity of the enzyme, i.e., without essentially altering the 3'-5 exonuclease activity according to the present invention.

[0089] As used herein, when referring to "sequence identity" with respect to both proteins and nucleic acid molecules or fragments thereof, it is meant that a sequence having at least x% identity to a second sequence means that x% represents the number of amino acids in the first sequence that are identical to their corresponding amino acids in the second sequence, when both sequences are optimally aligned via global alignment, over the entire length of the second amino acid sequence. When x is maximum, both sequences are optimally aligned. Alignment and determination of percentage of identity can be done manually or automatically. Whenever sequence identity is mentioned herein, it should be understood that the comparison is done over the entire sequences shown in SEQ ID NO: 1 to SEQ ID NO: 9, respectively.

[0090] Those skilled in the art will recognize that alignment for the purpose of determining percent identity of amino acid sequences can be accomplished in a variety of ways within the skill of the art, for example, using publicly available computer software such as ClustalOmega (Sievers F, Higgins DG, (2018) Protein Sci 27:135-145), Protein BLAST (National Center for Biotechnology Information (NCBI), USA) or commercially available software such as Megalign™ (DNASTAR) software. Those skilled in the art can determine appropriate parameters for measuring alignment, including any algorithms required to achieve maximum alignment over the entire length of the sequences being compared. NCBI BLAST is another example of software used to determine amino acid sequence identity (MacWilliam et al., Nucleic Acids Res., 2013 Jul.;41 (Web Server issue):W597-W600).

[0091] Those skilled in the art will recognize that modifications can be introduced into nucleic acid molecules that do not modify the amino acid sequence, for example, by substitution of nucleotides such that the triplet affected by the substitution still codes for the same amino acid. For example, the amino acid isoleucine is coded for by the triplet ATT, ATC, ATA (DNA codon). Substitution of T to C or A at the third nucleotide of the isoleucine triplet ATT does not change the resulting amino acid sequence. Such nucleotide modifications can be introduced by techniques well known to those skilled in the art (e.g., site-directed mutagenesis) to preferably adapt the nucleic acid sequence to the codons used by the host cell, thus enhancing the expression of the enzyme.

[0092] Additionally, nucleic acid molecules encoding polypeptides that facilitate isolation and purification can be added to the nucleotide sequences of the present invention without affecting the activity of the resulting enzyme. Nucleic acid molecules encoding signal peptides which provide for secretion of a desired enzyme from the host cell can also be ligated to the nucleic acid sequences of the present invention.

[0093] The present invention further includes a composition comprising the 3'5' exonuclease derived from the DNA-polymerase of the present invention or an enzymatically active fragment thereof. The composition may further comprise a buffering agent. Those skilled in the art will recognize that the buffer used in the composition comprising the enzyme of the present invention may vary and be optimized according to the enzyme selected and the process in which the enzyme is used. The 3'-5' exonuclease activity of the enzyme of the present invention is maintained within the conditions commonly used in molecular cloning, DNA assembly and polynucleotide digestion methods well known to those skilled in the art, such as salt type and concentration, pH conditions, etc.

[0094] For example, well-known buffers such as Tris buffers can be used, such as Tris buffers having a pH greater than about 8.0, for example, a pH in the range of 8.0 to 9.0. According to one embodiment, the pH of the composition is within 8.5 to 9.0.

[0095] Moreover, those skilled in the art will recognize that the type of salt and its concentration can vary.According to one embodiment, the composition comprises one or more salts selected from the group consisting of NaCl and KCl.According to another embodiment of the composition, it comprises NaCl and KCl.According to yet another embodiment, the composition comprises up to about 25mM NaCl and KCl.

[0096] Preparation of the DNA polymerase of the present invention The enzymes of the invention and their enzymatically active fragments or the nucleic acid molecules encoding them are purified or isolated from their natural environment or they are produced by cloning and recombinant DNA procedures well known to those skilled in the art.

[0097] A nucleic acid molecule encoding a DNA polymerase derived 3'-5' exonuclease according to the present invention, or encoding an enzymatically active fragment thereof, can be synthesized by methods well known to those skilled in the art or from commercial suppliers, such as, for example, Genscript (Thermo Fisher Scientific).

[0098] Those skilled in the art are familiar with and are familiar with the various available biotechnological techniques for the expression of isolated or purified nucleic acid molecules for the preparation of recombinant proteins by heterologous expression in various host cell systems using commonly available genetic engineering techniques and recombinant DNA expression systems. See, for example, "Recombinant Gene Expression Protocols, in Methods in Molecular Biology, 1997, edited by Rocky S Tuan, Human Press (ISSN 1064-3745) or Sambrook et al., Molecular Cloning: A laboratory Manual (3rd Edition), 2001, CSHL Press (ISBN 978-087969577-4). For example, the nucleic acid molecule encoding the enzyme according to the invention, or an enzymatically active fragment thereof, can be inserted into a suitable expression vector that contains all the necessary transcriptional and translational regulatory sequences specifically adapted to direct the expression of the desired protein-encoding nucleic acid sequence in a suitable host cell. Suitable expression vectors are, for example, plasmids, cosmids, viruses or artificial yeast chromosomes (YACs).

[0099] For example, a DNA molecule that is expressed and used to prepare a DNA polymerase according to the invention can be inserted into a vector used for the propagation of a sequence of interest or for the expression of a sequence encoding a DNA polymerase of the invention. FastCloning is one example of a method that can be applied for this purpose.

[0100] According to one aspect of the invention there is provided a vector, such as an expression vector, comprising a nucleic acid molecule encoding an enzyme according to the invention, or an enzymatically active fragment thereof. According to a further aspect, a vector, such as an expression vector, is provided that comprises a nucleic acid molecule encoding an amino acid sequence selected from the group consisting of SEQ ID NO:1, SEQ ID NO:2, SEQ ID NO:3, SEQ ID NO:4, SEQ ID NO:5, SEQ ID NO:6, SEQ ID NO:7, and SEQ ID NO:8, or an amino acid sequence having at least about 60% sequence identity over the entire length of said sequence (e.g., at least 70%, 75%, 80%, 85%, 90%, 95%, 96%, 97%, 98% or 99% sequence identity over the entire length of the sequence of SEQ ID NO:1, SEQ ID NO:2, SEQ ID NO:3, SEQ ID NO:4, SEQ ID NO:5, SEQ ID NO:6, SEQ ID NO:7, and SEQ ID NO:8).

[0101] According to yet another aspect, there is provided a vector comprising SEQ ID NO:9 or a sequence having 80% sequence identity over the entire length of SEQ ID NO:9, such as at least 85%, 90%, 95%, 96%, 97%, 98% or 99% sequence identity over the entire length of SEQ ID NO:9.

[0102] Those skilled in the art will recognize that a DNA polymerase according to the invention can be prepared using an expression vector containing a nucleic acid molecule encoding a DNA polymerase according to the invention, wherein the molecule is operably linked to a promoter compatible with the host cell in question.

[0103] Those skilled in the art will further recognize that "promoter," as used herein, refers to a DNA region upstream (5') of a DNA coding sequence that controls and initiates the transcription of a particular gene. The promoter controls the recognition and binding of RNA polymerase and other proteins to initiate transcription. "Operably linked" refers to a functional linkage between a promoter and a second sequence, where the promoter sequence initiates and mediates the transcription of a DNA sequence corresponding to the second sequence. Usually, operably linked means that the linked nucleic acid sequences are contiguous. For example, a vector adapted for expression of a recombinant protein in a bacterial host cell may contain a promoter compatible with a bacterial expression system, such as a T7 promoter.

[0104] A vector according to the invention can be isolated using standard plasmid isolation techniques well known to those skilled in the art, such as a QIAprep™ Spin Miniprep kit from Qiagen™ or a QIAGEN™ Plasmid Plus Maxi Kit.

[0105] An expression vector comprising a nucleic acid molecule encoding an enzyme of the invention, or an enzymatically active fragment thereof, can be introduced into a suitable host cell to produce the desired enzyme. According to one aspect of the invention, there is provided a host cell comprising a vector of the invention comprising a nucleic acid molecule encoding the desired enzyme.

[0106] Various commercially available host cells or viruses can be used. For example, bacterial host cells such as E. Coli, CL21 cells, or Rosetta 2 (DE3) cells (Novagen) can be used. Transformation of the expression vector can be performed by methods well known to those skilled in the art, for example, using chemically competent cells.

[0107] Upon culturing the host cells in an appropriate culture medium, the enzyme of the present invention, or an enzymatically active fragment thereof, encoded by the expression vector in the host cells is produced, and the resulting enzyme can be recovered and purified by methods well known to those skilled in the art.

[0108] The expression vector may further include a signal sequence for secretion of the expressed enzyme into the medium. As mentioned above, the enzymes of the present invention can be synthesized using recombinant DNA technology. Alternatively, the enzymes of the present invention can be prepared using cell-free expression systems or produced using chemical peptide synthesis methods, for example, by stepwise condensation of the carboxyl group of one amino acid with the amino group of another amino acid according to the desired sequence of amino acids.

[0109] According to one aspect, there is provided a process for the preparation of an enzyme of the invention or an enzymatically active fragment thereof, comprising the steps of (i) culturing a host cell comprising one or more expression vectors of the invention suitable for expressing the encoded enzyme, and optionally (ii) isolating or obtaining the enzyme from the host cell or the culture medium (supernatant).

[0110] Those skilled in the art will recognize that various methods are available for isolating and optionally purifying recombinantly expressed proteins from host cells or culture media. For the isolation and purification of expressed enzymes obtained from fermentation broth, one or more pretreatment or clarification steps are usually first used to remove large particles and biomass. Non-limiting examples of applicable pretreatment steps are, for example, reverse osmosis, centrifugation, filtration and diafiltration, or a combination thereof. The obtained enzymes are then generally purified by various chromatographic methods well known to those skilled in the art, such as affinity chromatography, ion exchange chromatography, mixed mode chromatography, hydrophobic interaction chromatography, size exclusion chromatography or other chromatographic techniques, or a combination thereof.

[0111] For example, the enzyme expressed by a suitable host cell can be purified using affinity chromatography methods, such as using MabSelect™ SuRe™ medium and a FPLC chromatography system, such as a HiTrap MabSelect™ SuRe™ column mounted on a BioRad NGC Discover™ 10 Pro system equipped with a 5 mm UV flow cell. After loading the sample containing the enzyme to be purified, the column is usually washed one or more times with one or more applicable wash buffers, and then the protein is eluted with an applicable elution buffer. The resulting enzyme can be further purified using one or more of the chromatography methods described above.

[0112] Use of a 3'-5' exonuclease derived from a DNA polymerase of the present invention. The enzymes of the present invention can be used in any process in which it is desirable to provide overhangs at the ends of dsDNA molecules. In particular, the enzymes of the present invention are applicable to processes in which it is desirable to provide overhangs of 10 to 40 nucleotides in length, and the process is carried out at a temperature ranging from 18°C to 25°C.

[0113] A variety of methods based on homologous recombination technology are known for the assembly of nucleic acid molecules. The enzyme of the present invention is particularly useful in the method for the assembly of nucleic acid molecules based on homologous recombination, particularly in the method adapted for the assembly of multiple nucleic acid molecules, where the ends of the dsDNA molecules to be assembled share a region of sequence identity, and the exonuclease of the present invention is used to provide overhangs before the assembly of DNA molecules.

[0114] For example, the enzyme of the present invention or an enzymatically active fragment thereof can be used in the method disclosed in WO 2007 / 124065, which discloses a sequence- and ligase-independent in vitro homologous recombination method (SLIC), in which dsDNA molecules are assembled by combining exonuclease-treated target DNA with annealed homologous overhangs, and the missing nucleotides in the annealed regions are filled in by a suitable host cell after transformation.

[0115] Gene Synthesis, Methods and Protocols (Methods in Molecular biology, 2012, vol. 852, pp51-59) discloses a SLIC protocol for the production of recombinant DNA in which a target dsDNA is inserted into a selected vector using the exonuclease activity of T4 DNA polymerase (in the absence of dNTPs) to generate single-stranded overhangs of dsDNA that are joined, followed by annealing and ligase treatment of the annealed products.

[0116] Other methods based on homologous recombination are described, for example, in EP 1929012, which discloses a homologous recombination method in which dsDNA molecules are assembled after treatment with a 3'-5' exonuclease that generates overhangs, followed by annealing, contacting the annealed products with a DNA polymerase, and finally sealing the remining nicks with a ligase, and this process is carried out in the presence of a crowding agent (e.g., PEG).

[0117] The DNA polymerases of the invention can also be used in other similar methods, such as those disclosed in EP 1 915 446 A and EP 2 255 013 A.

[0118] Several DNA assembly systems are also commercially available, such as the GeneArt® assembly products offered by ThermoFisher Scientific and NEB Gibson Assembly®, NEBuilder® HiFi DNA Assembly and Golden Gate Assembly offered by New England Biolabs Inc.

[0119] In order to assemble multiple DNA molecules in a desired order, the ends to be assembled should share sequence identity to ensure that the respective overhangs in question resulting from the exonuclease digestion step anneal (hybridize). The length of the overhang is preferably long enough to specifically hybridize to the complementary overhang of the shared region of sequence identity, so as to allow hybridization of single-stranded overhangs. For an explanation of the principle of annealing multiple dsDNA molecules, see Li and Elledge, SLIC: a method for sequence and ligation independent cloning, 2012, Gene Synthesis, pp51-59, Figure 2, p. 54.

[0120] According to the present invention, the length of the overhang prepared by contacting the dsDNA molecule to be assembled with a DNA polymerase-derived 3'-5' exonuclease is 10 to 40 nucleotides.

[0121] According to one aspect, a process is provided, the process comprising the steps of: (a) providing two or more dsDNA molecules to be assembled, wherein the ends of the dsDNA molecules share a region of sequence identity; and, for each pair of dsDNA molecules to be joined, a distal region of a first DNA molecule and a proximal region of a second DNA molecule share a region of sequence identity consisting of 10 to 40 nucleotides; (b) contacting two or more provided DNA molecules with a heat labile DNA polymerase derived 3'-5' exonuclease enzyme according to the invention, thereby generating single-stranded overhangs at both ends of the provided dsDNA molecules; (c) incubating the DNA molecules of (a) under conditions such that the DNA molecules anneal via the overhanging portions generated in step (b); (d) optionally, contacting the annealed molecules provided in step (c) with a DNA polymerase and allowing the DNA polymerase to fill in the gaps, wherein the DNA polymerase has reduced, damaged or inactivated strand displacement activity and exhibits proofreading activity.

[0122] The enzymes of the present invention are particularly suitable for digesting dsDNA molecules for which single-stranded overhangs are to be provided, as they can be performed at room temperature.Furthermore, the enzymes of the present invention are heat-labile and inactivated at temperatures above 25°C, thus eliminating the need for laborious inactivation steps.

[0123] Thus, the present invention provides a method for the assembly of two or more double-stranded (ds) DNA molecules as disclosed in the appended claims. According to one embodiment, one of at least two or more dsDNA molecules to be assembled in the multiple DNA assembly process of the present invention is a vector. The vector and dsDNA molecule to be assembled can be contacted with the DNA-derived 3'-5' exonuclease of the present invention separately or together in one step.

[0124] The exonuclease activity of the enzyme of the present invention can also be used in methods for removing polynucleotides, such as purification methods. For example, the enzyme can be used in the purification of polypeptides or proteins isolated from natural sources or expressed in various host systems, in which polynucleotides represent impurities or contaminants, and incubation of a solution containing the desired protein with the enzyme of the present invention provides a non-polynucleotide purified solution of the desired protein in question. Also, other solutions containing one or more reagents of interest contaminated with polynucleotides can be purified using the enzyme of the present invention. One advantage of the present invention is that when used to remove polynucleotides from solutions containing proteins or other reagents, the enzyme can be used at room temperature and does not require further inactivation steps, avoiding, for example, the addition or further use of inactivating additives such as metal ions or chelating agents that may have undesirable effects on the protein or reagent in question. EXAMPLES

[0125] Example 1: Cloning of the 3'-5' exonuclease from DNA polymerase II Lunder et al. reported in 1995 in Disease of Aquatic Organisms, vol. 23, No. 23, pp. 39-49, their experiment with a Vibrio-like bacterium isolated from farmed Atlantic salmon affected by winter ulcer disease. The bacterium was subsequently identified as the psychotrophic marine M. viscosa bacterium.

[0126] The gene encoding the enzyme of the present invention was obtained by polymerase chain reaction using the genomic DNA of M. viscosa (GenBank: LN554852.1) using the following primers.

[0127] The identified gene encoding DNA polymerase I from M. viscosa was cloned into the pHMGWA vector using Gateway® Technology (Thermo Fisher). The starting material for the polymerase chain reaction was genomic DNA of M. viscosa. Various mutations were introduced using the QuikChange II site-directed mutagenesis kit (Agilent Technologies) and confirmed by sequence analysis.

[0128] [ka]

[0129] To provide modified enzymes with reduced, impaired, or inactivated polymerase activity of the identified enzymes compared to the wild-type enzyme, various mutations were introduced into the cloned genes identified by QuikChange II site-directed mutagenesis kit (Agilent Technologies) and confirmed by sequencing analysis.

[0130] Example 2: Preparation of recombinant enzymes (MV Pol II and its mutants) For expression of the enzyme of the invention in a host cell, the gene sequence encoding the DNA polymerase of the invention (SEQ ID NO: 2, codon optimized for the host cell in question) was introduced into the Gateway® destination vector pHMGWA.

[0131] Recombinant protein production of the enzymes according to the invention was carried out in Rosetta 2 (DE3) cells (Novagen®). Cells were grown in Terrific Broth medium / ampicillin (100 μg / ml) and gene expression was controlled by the addition of 0.1 mM IPTG to an OD 600nm Induction was performed at 1.0 and protein production was carried out at 15°C for 6-8 hours.

[0132] For protein purification, the pellet of a 1 liter culture was resuspended in 50 mM HEPES pH 7.5 (25°C), 500 mM NaCl, 5% glycerol, 0.15 mg / ml lysozyme, 1 protease inhibitor tablet (Complete™ Mini, EDTA-free protease inhibitor cocktail, Roche) and incubated on ice for 30 min.

[0133] Cell disruption was performed by sonication using a VCX750 from Sonics® (pulse 1.0 / 1.0, 15 min, amplitude 25%). In a first step, His present after centrifugation (48384 g, 45 min, 4° C.) and filtration (φ0.45 μm) was removed. 6 The soluble portion of the -tagged protein is then attached to the immobilized Ni 2+ Purification was performed by affinity chromatography. After a washing step with 50 mM HEPES (at 25° C.), 500 mM NaCl, 35 mM imidazole, 5% glycerol, the protein was eluted at an imidazole concentration of 250 mM and further purified using a desalting column with 50 mM HEPES (at 25° C.), 500 mM NaCl, 10 mM MgCl 2 The His fragments were then transferred to 5% glycerol. The second step was cleavage of the tag with TEV protease, which was performed overnight at 4° C. in 50 mM Tris pH 8.0, 0.5 mM EDTA, and 1 mM DTT. 6 -Tag and His 6 To separate the protein from the tagged TEV protease, a second Ni-HCl buffer was added in a third step by applying 50 mM HEPES (at 25 °C), 500 mM NaCl, 5% glycerol. 2+ Affinity chromatography was performed. The final protein solution was concentrated and stored with 50% glycerol at -20°C for activity assay.

[0134] Example 3: Measurement of the polymerase activity of the enzyme of the invention. To measure the polymerase activity of the present enzyme and to compare the novel enzyme with known DNA polymerases, an assay based on molecular beacon probes (modified from Summerer, Methods Mol. Biol., 2008, 429, 225-235) was used. The molecular beacon template consists of a GC-rich 8-mer stem region (sequence shown in italics) and a 23-mer loop connected by a 43-mer extension. Upon loop formation, the fluorophores Dabcyl and FAM are brought into close proximity and quenched. When a primer annealed to the molecular beacon template is extended by DNA polymerase I, the stem is opened and the increase in the distance between the two fluorophores is measured by the recovery of FAM fluorescence (excitation 485 nm, emission 518 nm).

[0135] [ka]

[0136] Molecular beacon substrates were generated by incubating 20 μl of 10 μM molecular beacon template and 15 μM primer in 10 mM Tris-HCl pH 8.0, 100 mM NaCl at 95°C for 5 min. The reaction was then allowed to cool at room temperature for 2 h. The substrate solution was stored at -20°C at a final concentration of 10 μM.

[0137] The 50 microliter reactions consisted of 200 nM substrate and 200 μM dNTPs (equimolar amounts of dATP, dGTP, dCTP, and dTTP). The reactions were further supplemented with 5 mM MgCl in 50 mM Tris-HCl pH 8.5. 2, 100 mM KCl, 1 mM DTT, 0.2 mg / ml BSA and 2% glycerol. Activity assays were performed in black 96-well fluorescence assay plates (Corning®) at 25° C. Reactions were initiated by addition of protein solutions, i.e., MV pol II and its variants. The increase in FAM fluorescence was measured as relative fluorescence units at appropriate time intervals by exciting at 485 nm and emitting at 518 nm. Measurements were performed on a SpectraMax® Gemini microplate reader (Molecular Devices). The results are shown in FIG. 3 and demonstrate that the enzyme of the present invention has low DNA polymerase activity.

[0138] Example 5: 3'-5' exonuclease activity of the enzyme of the invention Blunt-ended dsDNA substrates for exonuclease assays were generated by incubating 40 μl of 0.5 μM template DNA with 0.5 μM of FAM-labeled reverse complement (SEQ ID NO:14 and SEQ ID NO:15) in 10 mM Tris-HCl pH 8.0, 100 mM NaCl at 75° C. for 5 min. The reaction was then cooled to room temperature for 2 h. The substrate solution was stored at −20° C. at a final concentration of 0.5 μM.

[0139] The 10 microliter reaction contained 25 nM substrate, 5 mM MgCl in 50 mM Tris-HCl (pH 8.0). 2, 25 mM NaCl, 1 mM DTT, 0.2 mg / ml BSA and 2% glycerol. Reactions were initiated by the addition of 0.02 μg / μl of protein, i.e., MV pol II and its variants. As a negative control, protein dilution buffer was used instead of protein solution. Reactions were stopped by adding 2.5 μl of denaturing gel loading buffer (95% formamide, 10 mM EDTA, 0.1% xylene cyanol) and incubating at 95° C. for 5 min. For denaturing polyacrylamide gel electrophoresis (12% polyacrylamide / 7 M urea), a sample volume of 6 μl was loaded onto the gel. Gel electrophoresis was performed in 0.5×TBE buffer (44.5 mM Tris, 44.5 mM boric acid, 1 mM EDTA) at 50 W for 1 h 15 min, and subsequently the gel was scanned on a PharosFX™ Plus Imager (Bio-Rad).
