DESCRIPTION OF THE EMBODIMENTS
[0023] It should be noted that, unless there is a conflict, the embodiments and features in the embodiments of this application can be combined with each other. The present invention will be described in detail below with reference to embodiments.
[0024] As mentioned in the prior art, sample preprocessing is a key step in the omics analysis process. However, the conventional sample preprocessing process is based on multi-step manual operations and is inefficient. Therefore, the inventor of the present application attempted to integrate a variety of devices and instruments in combination with software operation control to develop a fully automated, high-throughput production process for the processing of omics samples prior to mass spectrometry. What enters the automated production line are unprocessed omics samples, and what exits the production line are samples that can be used directly for mass spectrometry analysis, including the determination of quality control points during the process.Automated devices and software are used to replace manual processes to improve product production efficiency, reduce variations in the product production process, and reduce the error rate of manual production. Therefore, a series of technical solutions are proposed in the present application.
[0025] In a first typical embodiment of the present application, a method for high-throughput manufacturing of omics products is provided. The omics products include quantitative proteomics products comprising LFQ samples, TMT samples, and DIA samples. The high-throughput manufacturing method comprises: S101: Placing a first consumable on which an omics sample is placed in a production system; S102: Identifying the first consumable using a control system to obtain identification information of the first consumable, wherein the identification information for the sample includes steps to be processed; S103: Selecting actual processing modes for different omics samples based on the corresponding steps to be processed and synchronizing the identification information of the first consumable with the control system after completion of processing;S104: re-identifying the first consumable using the control system and continuing the entry of the first consumable into the next actual processing mode until the LFQ sample, the TMT sample, or the DIA sample is obtained; wherein the processing of different omics samples comprises: performing synchronization processing for the same actual processing mode of the different omics samples.;
[0026] Currently, protein digestion, polypeptide purification, polypeptide quantification, polypeptide fractionation, polypeptide labeling, and metabolic sample processing are mainly performed manually. In the present application, the above process flow is reorganized to form a fully automated production architecture. In terms of hardware, a pipetting workstation, a liquid chromatograph, a fraction collector, a lyophilization machine, a centrifuge, a microplate reader, a scanner, an automated refrigerator, a film sealing machine, a film removal machine, a consumable stacker, a guide rail, a robotic arm, and other devices are integrated.Regarding the software, a set of fully functional central control software is used to handle a fully automated production process for different starting nodes for the quantitative proteomics samples and liquid metabolomics samples, e.g. from enzymatic hydrolysis / extraction to loading into the machine and from the polypeptides to loading into the machine.
[0027] Proteomics analysis techniques include three quantitative techniques: protein label-free quantification (LFQ), protein multiplexing using tandem mass tags (TMT), and data-independent acquisition (DIA). The test samples required for the above-mentioned different technologies correspond to LFQ samples, TMT samples, and DIA samples, respectively. The above-mentioned samples all start with the initial omics samples and perform the corresponding preprocessing process (i.e., the aforementioned actual processing modes) to obtain the samples that can be loaded onto testing devices. For different LFQ samples, TMT samples, and DIA samples, the preprocessing methods used in the preprocessing process all consist of one or more actual processing modes.In actual manufacturing, the processing of quantitative proteomics samples can be carried out simultaneously on the production line, the actual processing modes of the phase diagram can be combined in any way and executed simultaneously to realize fully automated operation of each link and at the same time improve production efficiency.
[0028] Implementing the above-mentioned high-throughput manufacturing process involves loading the omics samples into coded consumables (e.g., 96-well plates, etc.), manually or automatically placing these samples in the production system, and automatically identifying and numbering the consumables containing omics samples using the control system. The production line automatically identifies and initiates a complete set of production processes based on the order type. Intermediate quality control relies on written assessment logic to automatically generate and determine test results, and each step runs automatically until production is complete.The software's production scheduling function allows samples to be loaded once and produced in batches, ensuring uninterrupted, 24 / 7 intelligent production and improving production efficiency. This effectively avoids manual errors, prevents cross-infection, and ensures data accuracy and security.
[0029] In a preferred embodiment, the actual processing mode comprises: a) Workflow 1: Performing enzymatic hydrolysis and desalting of omics samples to obtain LFQ samples, pre-processed TMT samples, or pre-processed DIA samples with uniform concentration; b) Workflow 2: Transferring the pre-processed TMT samples or pre-processed DIA samples to a second consumable to obtain a TMT polypeptide sample plate or a DIA polypeptide sample plate; c) Workflow 3: Adding a labeling reagent to the TMT polypeptide sample plate for labeling, completing the labeling, then lyophilizing, reconstituted, centrifuged and removed the supernatant, chromatographically fractionated, and then lyophilized to obtain the TMT fraction;d) Workflow 4: Combine the DIA polypeptide sample plate, centrifuge and collect the supernatant, chromatographically fractionate, and lyophilize to obtain the DIA fraction; e) Workflow 5: Combine, desalt, lyophilize, reconstitute, and quantify the fraction in the TMT fraction or the DIA fraction, respectively, to obtain the TMT sample or DIA sample.
[0030] In the present application, the inventor summarized the preprocessing methods for LFQ samples, TMT samples, and DIA samples based on a comprehensive understanding of proteomics sample preprocessing and divided all required preprocessing methods into five workflows, each of which is regarded as an actual processing mode. Workflow 1 to Workflow 5 (Workflow1-Workflow5) above disclose the specific operations of each workflow. Using one or more of the above five workflows, omics samples can be prepared into LFQ samples, TMT samples, or DIA samples according to actual needs. Workflow 1, Workflow 2, and Workflow 5 are workflows that can process different samples. Allowing different samples to be processed simultaneously in the same workflow greatly improves preparation efficiency.In actual processing, using a film sealing machine to seal containers such as sample plates can ensure that the samples in the containers are not contaminated or cause losses such as splashes during subsequent operations; using a film removing machine to tear off the film from containers such as sample plates can tear off the previous sealing film before filling into or removing from the container to prevent interference with the operation of the automated pipetting workstation and other equipment.

[0032] In a preferred embodiment, a) Workflow 1 comprises: adding an enzymatic hydrolysis reagent to the omics sample, and adding an enzymatic hydrolysis termination reagent (e.g., formic acid) after completion of the enzymatic hydrolysis; centrifuging and collecting the supernatant; desalting the supernatant, drying, and reconstituting to a uniform concentration to obtain LFQ samples, preprocessed TMT samples, or preprocessed DIA samples. Preferably, a) comprises: placing the omics samples in a labeled first consumable and inserting them into the production system, sealing them with a film sealing machine to obtain a sample plate, and storing them in a refrigerator;Removing the sample plate, scanning and checking with a control system to obtain the sample plate identification information containing a plate number, confirming that the actual plate number matches the entered plate number; transferring the sample plate to a centrifuge for centrifugation, tearing off the film with a film removal machine; transferring the sample plate to the automated pipetting workstation, adding an enzymatic hydrolysis reagent, and performing a pH measurement; transferring the sample plate to the film sealing machine for film sealing and then to the automated pipetting workstation for enzymatic hydrolysis and incubation;Transferring the sample plate to a centrifuge for centrifugation after enzymatic hydrolysis, transferring it to the automated pipetting workstation after tearing off the film with the film removal machine, adding formic acid to terminate enzymatic hydrolysis; transferring the sample plate to the film sealing machine for film sealing, centrifuging with a centrifuge, transferring it to the automated pipetting workstation after tearing off the film with a film removal machine, aspirating the sample supernatant for desalting, which is carried out via a positive pressure device on the automated pipetting workstation; transferring the desalted samples to a lyophilization machine for lyophilization; reconstituting the lyophilized samples on the automated pipetting workstation.Reusing the polypeptide quantification kit to quantify the polypeptide samples in the reconstituted samples, diluting the samples with the automated pipetting workstation to a uniform concentration based on quantitative results; distinguishing the omics samples using the sample plate's identification information containing a sample type; transferring the LFQ samples to the 96-well mass spectrometer plate, transferring the preprocessed DIA samples and the preprocessed TMT samples to the film sealing machine for film sealing, and storing them in the refrigerator;
[0033] Fig. Figure 2 is a flowchart of workflow 1 according to an embodiment of the present invention, where CSS is a customer service system and Lims is a laboratory information management system. As shown in Fig.As shown in Figure 2, the omics sample (protein) that has passed quality control is obtained according to the customer's order requirements. This omics sample is placed into the first consumable with the label (e.g., a 96-well plate), and a label corresponding to the sample is affixed to the first consumable. By identifying the label using a control system (e.g., a barcode scanner), the sample information and required processing steps can be retrieved. This process can be performed at the beginning of each subsequent workflow to allow different sample types to enter the corresponding workflow. In workflow 1, proteomics samples can be enzymatically hydrolyzed and desalted to obtain products with uniform concentrations. Among other things, the obtained LFQ sample can be directly added as a sample to a 96-well mass spectrometer plate and tested with the instrument.The preprocessed DIA samples and the preprocessed TMT samples are transferred to the refrigerator and further processed with the subsequent actual processing modes.
[0034] In a preferred embodiment, b) workflow 2 comprises: transferring the pre-processed TMT samples or the pre-processed DIA samples with the automated pipetting workstation onto the sample plate contained in the 96-well mass spectrometer plate with appropriate labels, foil sealing with a foil sealing machine, and then transferring to the refrigerator to obtain a TMT polypeptide sample plate or a DIA polypeptide sample plate, respectively.
[0035] Fig. 3 is a flowchart of workflow 2 according to an embodiment of the present invention. As in Fig.As shown in Figure 3, the preprocessed DIA samples or preprocessed TMT samples obtained in workflow 1 are transferred to the corresponding 96-well mass spectrometer plate with the label according to the system's scheduling sequence. During subsequent processing, identifying this label allows the sample information, the actual processing modes used to obtain the samples, and the actual processing modes to be performed to be retrieved. This guides the sample to be transferred to the appropriate module for processing via the robot arm or guide rail.
[0036] In a preferred embodiment, c): adding a labeling reagent to the TMT polypeptide sample plate for labeling using the automated pipetting workstation; adding a labeling termination reagent using the automated pipetting workstation after labeling is complete and terminating the labeling; lyophilizing the samples after labeling is complete, reconstituting using the automated pipetting workstation, and combining all samples in the same project into a project mixed sample, centrifuging and collecting the supernatant using the automated pipetting workstation; chromatographically fractionating the supernatant by a high performance liquid chromatograph and a fraction collector; lyophilizing the fractions to obtain the TMT fraction.
[0037] In a preferred embodiment, c) workflow 3 comprises: removing the TMT polypeptide sample plate from the refrigerator, scanning and checking with a control system, transferring it to the automated pipetting workstation after immediate centrifugation with a centrifuge and after film tearing with a film removal machine; separately removing the liquids from several samples corresponding to the sample information with the automated pipetting workstation based on the sample information read by the control system, combining to obtain the mixed samples; removing the samples from the TMT polypeptide sample plate using the automated pipetting workstation and transferring them to a third consumable, adding a labeling reagent for labeling; adding a labeling cancellation reagent (e.g.Hydroxylamine) with the automated pipetting workstation after labeling is completed and the labeling is terminated; transferring the third consumable to the lyophilization machine for lyophilization; reconstituting the lyophilized samples in the automated pipetting workstation, combining all samples in the same project into a project mixed sample; centrifuging the third consumable with the centrifuge, collecting the supernatant with the automated pipetting workstation; chromatographically fractionating the supernatant through a high-performance liquid chromatograph and a fraction collector; lyophilizing the fractions, and then obtaining the TMT fraction, sealing the film with a film sealing machine, and then transferring to the refrigerator for storage.
[0038] Fig. 4 is a flowchart of workflow 3 according to an embodiment of the present invention. As in Fig.As shown in Figure 4, for the TMT polypeptide sample plate obtained in workflow 2, according to the system's scheduling sequence according to the system control and the sample configuration requirements entered in the system, the liquids from multiple corresponding samples are taken and configured as a mixed sample (i.e., MasterMix) if mixing is required (i.e., the number of samples is greater than 1, run > 1). Then, the samples (including the mixed sample) are labeled, lyophilized, reconstituted, centrifuged to obtain the supernatant, and chromatographically fractionated; thus, the samples are purified, and the TMT fraction is obtained after lyophilization. The lyophilization process after chromatographic separation can be performed dynamically, i.e.,Multiple lyophilization devices can be set up in the system, and the resulting fractions can be dynamically added to the lyophilization devices in batches for lyophilization, i.e., there is no need to wait until all samples resulting from subsequent fractionation have completed fractionation before being uniformly lyophilized.
[0039] In a preferred embodiment, d) Workflow 4 comprises: removing the DIA polypeptide sample plate from the refrigerator, scanning and verifying it with a control system, transferring it to the automated pipetting workstation after immediate centrifugation with a centrifuge and after film tearing with a film removal machine; combining all samples in the same project into a mixed sample (Combine Mix) with the automated pipetting workstation based on the sample information read by the control system; centrifuging the DIA polypeptide sample plate with the centrifuge, removing the supernatant with the automated pipetting workstation; chromatographically fractionating the supernatant using a high-performance liquid chromatograph and a fraction collector; lyophilizing the fractions, and then obtaining the DIA fraction, sealing the film with a film sealing machine, and then transferring it to the refrigerator for storage.
[0040] Fig. 5 is a flowchart of workflow 4 according to an embodiment of the present invention. As in Fig. 5, is added to the DIA polypeptide sample plate obtained in workflow 2 according to the scheduling order of the system mix, and the DIA fraction is obtained by centrifuging and removing the supernatant and then chromatographically fractionating.

[0042] In a preferred embodiment, e) Workflow 5 comprises: removing the TMT fraction or the DIA fraction from the refrigerator, scanning and checking it with a control system, transferring it to the automated pipetting workstation after immediate centrifugation with a centrifuge and after film tearing with a film removal machine; reconstituting it with the automated pipetting workstation, combining the fractions on a fourth consumable; desalting the samples in the fourth consumable with the automated pipetting workstation; lyophilizing the desalted samples with the lyophilization machine; reconstituting the lyophilized samples in the automated pipetting workstation; quantifying the reconstituted samples with a polypeptide quantification kit and a microplate reader, and transferring them to a 96-well mass spectrometer plate to obtain the TMT samples or DIA samples.
[0043] Fig. 6 is a flowchart of workflow 5 according to an embodiment of the present invention. As in Fig. As shown in Figure 6, the TMT fraction and DIA fraction obtained in workflows 3 and 4 are reconstituted, and the fractions are combined according to the system control. The combined fractions are desalted, lyophilized, and reconstituted; after quantitative testing of the polypeptides in the samples, they are transferred to 96-well mass spectrometer plates with labels. The resulting TMT samples and DIA samples are the samples directly analyzed on the machine. Dynamic single-plate processing means that if sample plates need to be processed (reconstituted, fraction combined), the sample plates to be processed are processed repeatedly. Desalting is performed uniformly after processing, reconstitution, and fraction combining.
[0044] In a preferred embodiment, omics products also include metabolomics products, and accordingly, omics samples also include liquid metabolism samples. The actual processing modes for metabolomics products include: f) Adding methanol to the liquid metabolism samples, mixing, sealing with foil, centrifuging, and removing the supernatant to obtain metabolomics products.
[0045] In a preferred embodiment, f) Workflow 6 comprises: placing the liquid metabolism samples into a labeled second consumable and loading it into the production system, obtaining a metabolism sample plate after foil sealing with a foil sealing machine, storing it in a refrigerator; removing the metabolism sample plate, scanning and checking it with a control system to obtain the metabolism sample plate identification information, confirming that the actual plate number matches the entered plate number; transferring the metabolism sample plate to the automated pipetting workstation after immediate centrifugation with a centrifuge and after foil tearing with a foil removal machine; adding methanol to the metabolism sample plate using the automated pipetting workstation, shaking and mixing;Transfer to the centrifuge to centrifuge the metabolism sample plate after foil sealing with the foil sealing machine to precipitate the protein; transfer the centrifuged metabolism sample plate to the automated pipetting workstation, aspirate the supernatant onto a protein precipitation filter plate using the automated pipetting workstation, and filter via a positive pressure device of the automated pipetting workstation to remove the protein; obtain the metabolomics products after filtration.
[0046] The above-mentioned centrifugation of proteins involves high-speed centrifugation, and the parameters of high-speed centrifugation include 5000 to 6000 g, 10 to 20 min, as long as the protein can be precipitated.
[0047] Fig. 7 is a flowchart of process 6 according to an embodiment of the present invention. As in Fig.As shown in Figure 7, according to the customer's order requirements, the obtained liquid metabolism samples are placed into the fifth consumable with a label (e.g., a 96-well plate), and a label corresponding to the sample is affixed to the fifth consumable. Metabolomics analysis involves the analysis of small molecules. Therefore, methanol is added to the sample to precipitate the protein, and the precipitated protein is removed by centrifugation and filtration to obtain a metabolomics sample that can be tested on the machine.
[0048] In a preferred embodiment, the transfer of the omics samples is carried out by robot arms and / or guide rails.
[0049] During the omics sample transfer process, the label on the consumable carrying the samples is first scanned with a code scanner or similar device in the control system to obtain the sample type, the processing performed and to be performed, etc. Depending on the processing to be performed, the control system controls the robotic arms and / or guide rails to transfer the omics samples to the workflows and equipment required for the next step. At the same time, the sample status is updated in the control system so that the sample transfer can be correctly controlled after the sample workflow is completed.
[0050] In the above workflows, as in Fig. 2 to Fig.As shown in Figure 6, a review phase is planned with a dedicated team to confirm the sample manually or automatically. If there are no issues, post-processing can proceed. If issues are identified, the process is actively paused and feedback is provided to ensure timely processing and control of sample quality.

The high-throughput manufacturing system comprises: a functional module for implementing sample preparation, which includes a storage module, a pipetting module, a centrifugation module, a lyophilization module, an identification module, a film sealing and tearing module, and a chromatography module; an intermediary module for physically connecting to the functional module, which includes a guide rail and / or a robotic arm; and a control module, each electrically connected to the functional module and the intermediary module. The storage module serves to store samples, wherein the samples include the raw materials to be produced, manufacturing intermediates, and omics products. The pipetting module serves to add, aspirate, and shake liquids, as well as to desalt and filter samples.The centrifugation module is used for centrifuging samples, including instant centrifugation and high-speed centrifugation. The lyophilization module is used for lyophilizing samples. The identification module is used for identifying the label and identification information of the samples. The film sealing and tearing module is used for film sealing and film removal of the sample container to prevent sample loss and contamination. The chromatography module is used for chromatographic fractionation of samples. The intermediary module is used for transferring samples between functional modules. The control module is used to control the transfer of samples between functional modules through intermediary modules according to the sample identification information and to control the functional modules to process the samples and ultimately obtain omics products.
[0052] In the above-mentioned high-throughput manufacturing system, the functional modules are responsible for sample preparation and include a storage module, a pipetting module, a centrifugation module, a lyophilization module, an identification module, a film sealing and tearing module, and a chromatography module. The functional modules include refrigerators and other devices that can ensure sample activity. The pipetting modules include automated pipetting workstations that can perform operations such as adding and withdrawing various liquids, desalting, and filtering.The identification module includes, among other features, a code scanner that can identify label information on sample consumables. The foil sealing and tearing module can tear off the foil from sample consumables before they enter the automated pipetting workstation and seal the sample consumables with foil after they leave the automated pipetting workstation.

The above-mentioned connections include essential connections made via guide rails, as well as connections for transferring samples between the intermediate modules using robotic arms.
[0054] The control module is electrically connected to the functional module and the intermediate module, respectively. Based on the sample information identified by the identification module, the control module controls the transfer of the sample by the intermediate module, the processing conditions of the sample by the functional module, and updates the sample information to ensure correct processing of the sample in the next processing step.
[0055] In a preferred embodiment, the functional module also comprises an enzyme-labeled test module. The enzyme-labeled test module includes, among other things, a microplate reader. The above-mentioned enzyme-labeled test module is used for the quantitative testing of samples. The enzyme-labeled test module includes a microplate reader.
[0056] In a third typical embodiment of the present application, a computer-readable storage medium is provided comprising a stored program, wherein the above-mentioned method for high-throughput manufacturing is carried out when running the program.
[0057] In a fourth typical embodiment of the present application, an automated sample processing system is provided, comprising a memory and a processor. The memory stores a computer program, and the processor is configured to execute the above-mentioned high-throughput manufacturing method by the computer program.
[0058] The high-throughput production device used in the present application is Fig. 8 and Fig. 9. In Fig.8 are shown: 1. a monitor and its mount, 2. a storage plate stack, 3. an automated refrigerator, 4. a film sealer, 5. a film sealer, 6. a pH tester, 7. linear guide rail, 8. a power distribution cabinet, 9. lyophilizer (two), 10. a rotary mount, 11. an intermediate storage rack, 12. a centrifuge, 13. a scanner, 14. a fraction collector, 15. a liquid chromatograph, 16. a waste port, 17. a work platform, 18. cooperative manipulators, 19. pipetting workstation (two), 20. microplate reader (two). Fig. Figure 9 shows a spatial diagram of this high-throughput manufacturing device.
[0059] Table 1 shows the production plan for the production of protein samples and metabolism samples using the high-throughput manufacturing method and apparatus for the above-mentioned omics products. W represents the workflow. W1 / W5 / W6&W6 means that one batch of Workflow 1, one batch of Workflow 5, and two batches of Process 6 were run. Table 1 Production plan of the proteomics and metabolomics sample preprocessing production lines Contents Start time End times W1 / W5 / W6&W6 0:00 21:00 W2 21:00 22:00 W3 / W4 / W6&W6 22:00 19:00
[0060] In multi-product mixing setups, 384 sample preprocessing runs can be performed throughout the day. If only metabolism samples were scheduled, 1536 samples could be preprocessed throughout the day. If only protein samples were scheduled, 192 samples could be preprocessed throughout the day.
[0061] Table 2 shows the quality (evaluation score) of protein samples and metabolism samples using the method and apparatus for high-throughput production of the above-mentioned omics products. The evaluation score in Table 2 is an average of multiple samples processed with the corresponding method. Theoretically, the larger the evaluation score, the higher the sample quality. However, in actual operation, the evaluation score is affected by various conditions, such as the sample condition. This means that if the evaluation score meets the quality standards, the sample quality meets the requirements. Table 2 Products Sample type automatic evaluation number manual evaluation number automatic throughput (pieces / day) manual throughput (pieces / day) Metabolomics products plasma 799 589 1536 72 Milk 812 796 urine 993 870 LFQ samples Mouse liver 3160 2698 192 15 Arabidopsis leaves 3829 4007 E. coli bacteria 1969 1702 TMT samples Mouse liver 5266 5434 192 15 Arabidopsis leaves 7679 7604 DIA samples Mouse liver 7093 6925 192 15 Arabidopsis leaves 8749 8613
[0062] The quality standard is that if (automatic evaluation number - manual evaluation number) ÷ (automatic evaluation number ÷ manual evaluation number) > -0.05, the samples produced by the high-throughput manufacturing method meet the quality requirements.
