The method comprises the following steps: performing syntactic analysis on a natural sentence, determining a complete syntax tree of the natural sentence, and extracting the shortest element path between two protein names from the complete syntax tree; analyzing the dependence relationship of the natural sentence, determining a dependence relationship tree of the natural sentence, and extracting the shortest dependence path between the two protein names from the dependence relationship tree; expanding the shortest element path according to the shortest dependence path, and determining the expanded element path as a relationship tree of the natural sentence; and performing binary classification of the relationship tree by use of a pre-stored classification model. In the extraction method disclosed by the invention, the relationship tree includes abundant structural information; the method has relatively good generality, the precision and recall rate are improved, and the total performance is relatively good; and the system overhead is reduced at the same time.
