The method comprises the steps of: screening out multiple hydrological disaster-causing factors in the flood drainage planning area; establishing waterlogging risk rates of various hydrological disaster-causing factors; performing frequency scheduling analysis on the annual maximum magnitude of various hydrological disaster-causing factors; calculating a first joint distribution probability and a second joint distribution probability of various magnitude combinations of various hydrological disaster-causing factors; and determining an allowable waterlogging recurrence period N according to the actual situation of the waterlogging drainage area, calculating an allowable waterloggingrisk rate according to the allowable waterlogging recurrence period N, finding the closest magnitude combination of the hydrological disaster-causing factors from the multiple second joint distribution probabilities in the step S5 according to the allowable waterlogging risk rate, and taking the magnitude combination as a flood drainage planning design standard of the flood drainage area. The invention further provides application of the method. According to the invention, the common influence of various disaster-causing factors on the waterlogging disaster can be reflected, the contribution of various disaster-causing factors to the waterlogging disaster is more comprehensively considered, and the method better conforms to the actual situation of the waterlogging disaster.
