[0023] I. Composition

[0024] In some embodiments, compositions comprising oligonucleotides are disclosed herein. In some embodiments, the composition comprises oligonucleotides targeting target oligonucleotides. The target oligonucleotide may comprise a target RNA. In some embodiments, the composition consists of oligonucleotides targeting target RNA. The target RNA may comprise a target mRNA. In some embodiments, the oligonucleotide reduces target mRNA expression in a subject. In some embodiments, the oligonucleotide reduces target protein expression in a subject. The oligonucleotide may comprise an RNA duplex. The oligonucleotide may comprise a small interfering RNA (siRNA). The oligonucleotide may comprise an antisense oligonucleotide (ASO). In some embodiments, the composition is used in a method for treating a disorder of a subject in need. Some embodiments relate to compositions comprising oligonucleotides, which are used in a method for treating a disorder. Some embodiments relate to the use of compositions comprising oligonucleotides in a method for treating a disorder.

[0025] Targets can be identified in a variety of ways. In some cases, the target oligonucleotide comprises an mRNA with an expression level associated with the incidence of a disease (e.g., a fat-related or eye-related disease). In some cases, the target oligonucleotide comprises an mRNA encoded by a gene with a specific genotype associated with the disease. Large-scale human genetics data can improve the success rate of drug discovery and development. Genome-wide association studies (GWAS) can detect the association between genetic variants and traits in population samples. GWAS can enable a better understanding of the biology of the disease and provide applicable treatment methods. GWAS can utilize genotyping and / or sequencing data, and generally involves the evaluation of millions of relatively evenly distributed genetic variants on the genome. The most common GWAS design is a case-control study, which involves comparing the variant frequencies of cases relative to controls. If the variant has a significantly different frequency in the case relative to the control, the variant is said to be associated with the disease. The association statistics that can be used in GWAS are p-values as a measure of statistical significance; odds ratios (OR) as a measure of effect size; or beta coefficients (β) as a measure of effect size. Researchers typically assume an additive genetic model and calculate the allelic advantage ratio, which is the increased (or decreased) disease risk conferred by each additional copy of the allele (compared to not carrying this allele copy). Another concept in GWAS design and interpretation is linkage disequilibrium, which is the non-random association of alleles. The presence of linkage disequilibrium may confuse which variant is "causal".

[0026] Functional annotation of variants and / or wet lab experiments are used to identify causal genetic variants identified via GWAS, and in many cases lead to the identification of disease-causing genes. In particular, understanding the functional effects of causal genetic variants (e.g., loss of protein function, gain of protein function, increase in gene expression, or reduction in gene expression) allows this variant to be used as a representative for therapeutic regulation of the target gene, or to gain insight into the potential therapeutic efficacy and safety of therapeutic agents that regulate this target.

[0027] The identification of such gene-disease associations has provided insights into disease biology and has been used to identify novel therapeutic targets for the pharmaceutical industry. In order to transform therapeutic insights derived from human genetics, the disease biology in patients is exogenously "programmed" to replicate observations from human genetics. There are several therapeutic options that can be utilized in converting therapeutic targets identified via human genetics into novel drugs. These include well-established therapeutic modalities, such as small molecules and monoclonal antibodies; mature methods, such as oligonucleotides; and emerging methods, such as gene therapy and gene editing. The choice of therapeutic modality depends on factors such as the location of the target (e.g., intracellular, extracellular or secreted), related tissues (e.g., lungs or eyes), and related indications. Such studies can be performed to identify targets associated with specific disorders for siRNA inhibition by compositions or compounds described herein. In some cases, the target may be associated with a specific tissue.

[0028] Disclosed herein are compositions comprising oligonucleotides targeting target RNA. In the case of disclosing the suppression or targeting of target RNA, it is envisioned that some embodiments may include suppression or targeting of target protein or target RNA. For example, RNA (e.g., mRNA) encoded by a target gene is suppressed or targeted by using oligonucleotides as described herein, because the target protein produced by the translation of the target RNA is less, the target protein can be suppressed or targeted; or the target protein can be combined with or interacted with the target RNA and reduce the oligonucleotide targeting or suppression of the target protein produced by the target RNA. Therefore, targeting can refer to combining the target RNA and reducing the target RNA or protein level. [0198] VI. Examples

[0199] Example 1: Intravitreal injection of siRNA duplexes:

[0200] For intravitreal injections in mice (4-7 week old ICR, Envigo), a 33 gauge needle and glass microinjector (10 μL volume; Hamilton) were used. The eyeball was extruded and the needle was passed through the equatorial sclera and inserted into the vitreous cavity at an angle of approximately 45 degrees, taking care to avoid contact with the posterior lens or retina. 5 μg of siRNA duplexes in 1 μL phosphate buffered saline vehicle were injected into the vitreous. The injected siRNA duplexes are depicted in Table 2.

[0201] Table 2: siRNA duplexes

Fluorescently labeled TaqMan probe / primer sets of selected genes (ANGPTL7, MYOC, COL1A1, COL5A1, VCAN, FN1, and PPIA) were used to perform normalized cDNA quantification by real-time TaqMan PCR. Reactions were performed in 20 μL aliquots using TaqManUniversa1 PCR Master Mix No AmpErase UNG (running on an ABI Prism 7500 fast real-time PCR system sequence detection system) and analyzed by 7500 system software. Relative quantification (RQ) values between treated and untreated samples were calculated by the formula 2-ΔΔCT, where CT is the cycle at threshold (automatically measured), ΔCT is the CT of the assayed gene minus the CT of the endogenous control (PPIA), and ΔΔCT is the ΔCT of the normalized assayed gene in the treated sample minus the ΔCT of the same gene in the untreated sample (calibrator).

[0204] The results are depicted in Table 3. ETD1208 was more effective than ETD1207, which was more effective than EDT 1206. This suggests that having fewer (or no) phosphorothioates at the 5' end of the sense strand is more effective than having 2 phosphorothioates at the end where the hydrophobic group is attached.

[0205] ETD1588 is more active than ETD1589, which means that some sequences with a 5' vinyl phosphonate on the antisense strand show greater activity than those without a 5' vinyl phosphonate on the antisense strand.

[0206] The ETD 1716-ETD 1787 series enables different hydrophobic groups containing 12-25 carbons, all conjugated to phosphorothioates at the 5' end of the sense strand.

[0209] Example 2: Intravitreal injection with mRNA and siRNA quantification

[0210] As described above, 20 μg siRNA was injected intravitreally with 1 μL. 14 days after injection, the eyes were harvested and mRNA was quantified as shown in the previous example. siRNA was quantified using a stem-loop assay according to published procedures (Cheng A, LiM, Liang Y, Wang Y, Wong L, Chen C, Vlassov AV, Magdaleno S2009. Stem-loop RT-PCR quantification of siRNAs in vitro and in vivo. Oligonucleotides 19: 203–208).

[0211] The results are depicted in Table 4. There is a correlation between the size of the hydrophobic group, the percent knockdown, and the siRNA levels observed in the tissue. In general, hydrophobic groups with more carbons result in increased percent knockdown and more siRNA observed in the tissue.
