The method includes the steps of reading image pairs to be registered and with area-preserving affine geometric distortion, extracting from the read image pairs and building feature matching pairs, wherein a reference image of the image pairs serves as a main image and the image to be registered serves as an auxiliary image; inversing area-preserving affine distortion parameters of the image pairs through an iterative estimation method on the basis of the feature matching pairs, wherein the area-preserving affine distortion parameters comprise area-preserving affine matrix parameters a, b, c and d and offset tx and ty in the direction of the two images; performing interpolation processing on the auxiliary image through a area-preserving affine distortion function to geometrically register the auxiliary image with the main image.
