The invention finds the molecular marker shown as SEQ ID NO. 1-SEQ ID NO. 16 for the first time; the molecular marker can well distinguish cervus elaphus antler, cervus nippon antler and hybrid deer antler, has the success rate of 95% or above during identification of the hybrid deer antler within five generations, and is high in reliability; in order to guarantee legal rights of consumers, the most economical and effective novel molecular identification way is provided; the molecular marker can also be applied to molecular marker-assisted selective breeding and variety identification of hybrid deer.
