The invention discloses panda microsatellite polymorphic loci, an identification method and primer sequences. 21 pairs of the specific primer sequences of the panda microsatellite polymorphic loci that are screened out are shown in SEQ ID NO.1 to SEQ ID NO.42. The identification method for the panda microsatellite polymorphic loci comprises the steps as follows: screening out the microsatellite loci and designing high-quality primers based on a panda genome; comparing read data of panda genome sequencing with a panda reference genome to identify INDEL, and screening out the microsatellite lociwith polymorphism and the high-quality primers by combining INDEL identification results with screening of the microsatellite loci. The 21 pairs of microsatellite primers are all polymorphic sites and have higher resolution capacity. Individual identification and parent-child relationship identification of pandas can be performed economically, quickly and correctly by the microsatellite primers,family pedigree reconstruction and information improvement are performed on panda populations, and data support is provided for formulation of scientific panda protection programs.
