The method comprises the following steps of: a, searching for the position of the underground river karst hall and analyzing geological features; b, excavating a service gallery to reveal the underground river karst hall; c, mechanically clearing rock mass with potential safety hazard, clearing accumulation bodies in the underground river hall to an appropriate position higher than the top of a tunnel, forming a diversion channel, arranging a retaining dam at an appropriate upstream position of an underground river and transferring open water current of the underground river to the diversion channel for draining; d, arranging a reinforced concrete bottom plate in the underground river hall, drilling holes downwards on the bottom plate and grouting to reinforce a karst cave accumulation body; and e, undermining the tunnel. The underground river karst hall is revealed in a way of arranging the service gallery and drainage, grouting and reinforcement are directly performed on the underground river, so that a passive mode is replaced by an active mode, an existing water path of the underground river is kept and the safety and reliability of tunnel construction and operation are ensured.
