The maize molecule assisted breeding method comprises the steps as follows: hybridizing maize A of genotype AA or genotype AB and maize B of genotype BB to obtain first-filial generation F1; backcrossing the first-filial generation F1 and maize B 3 to 8 times, selecting the maize of genotype AB for backcrossing with the maize B each time to obtain backcross descendants, selecting the maize of the genotype AB from the backcross descendants for selfing to obtain self-bred progenies, and selecting the maize of the genotype AA from the self-bred progenies to obtain a target maize self-bred line. The maize of the genotype AB of the backcross descendants has characteristics of long tasseling period, long pollinating period and/or long spinning period and characteristics of disease resistance and stress resistance. Experiments prove that with adoption of the maize breeding method, the maize self-bred line with disease resistance, stress resistance and excellent yield trait potential can be obtained.
