The method comprises the following steps: S1, confirming hybridization apolegamic targets; S2, determining seedingtime; S3, selecting planting conditions; S4, performing hybridization tests on combinations of America pumpkins and Chinese pumpkins, America pumpkins and Indian pumpkins as well as Chinese pumpkinsand Indian pumpkins, counting incompatibility, infertility, sterility and phenotype situations, analyzing factors affecting distant hybridization compatibility, and exploring genus-species distant hybridization progeny separation rules; and S5, according to results of the genus-species distant hybridization tests, confirming appropriate female parents and male parents, and meanwhile implementing appropriate pollination modes. By adopting the method disclosed by the invention, the phenomenon of incompatibility of genus-species distant hybridization is overcome, a high distant hybridization setting percentage is achieved, pumpkins are high in yield, high in fruit setting rate, large in single pumpkin seed number, high in seedling survival rate, small in malformation plant amount and good ingrowth vigor and stress resistance, and technical and theoretic bases can be made for innovation of germplasm resources and parental apolegamy of pumpkins.
