The treatment method comprises the following steps: establishing the infiltration island; growing the submerged plants in the restoration river reach; and laying the composite substrate cushion layer on the riverbed of the river course, and adding the internal electrolysis reaction filler into the substrate cushion layer to complete the laying of the internal electrolysis substrate. According to the black odorous river course ecological treatment system and treatment method thereof, the submerged plants are utilized to perform the functions of purifying water; and the purification of the infiltration island and the reinforced purification of the internal electrolysis substrate are utilized to improve the oxygen environment in the river course. The system quickly decomposes, absorbs and converts the black odorous substances, enhances the dephosphorization efficiency, can quickly improve the black odorous phenomenon of the water body, and also has an active promotion action on the aquatic ecosystem of the river course.
