The preparation method comprises the following steps: cutting soybean straw; exposing European waterhemlock root in strong sunshine till wilt and cutting; uniformly mixing the cut soybean straw, humus soil, farm manure and cut European waterhemlock root, and composting; and covering and closing the compost with a plastic thin film till the compost matures. The organic soybean medicinal fertilizer realizes the change of waste material into valuable material and the combination of fertilizer and medicine and can supply nutritional elements required by soybeans.
