The invention provides a method and a system for configuring a physical port of an intelligent device of a digitalized substation. The method comprises the following steps of: expanding a physical port description element of an intelligent device of a digitalized substation in a substation configuration language (SCL) file by using a private expanding mode, wherein the physical port description element comprises port type and transceiving data information; and configuring physical port description information of each intelligent device according to the expanded SCL file. By the method, the physical port description element in the SCL file is expanded by using an SCL grammar of IEC61850 and starting from system integration, the configuration process of the intelligent device physical port is described, and the unified definition of the intelligent device physical port of the digitalized substation is realized, so that the actual communication situation of the physical port of the intelligent device can be truly reflected in the configuration process of the digitalized substation.
