The present invention discloses an in-vivo nondestructive sampling method for eriocheir sinensis and an application thereof. Fertilized eggs of egg-carrying parents of eriocheir sinensis are sampled,and DNAs and RNAs are extracted from the fertilized eggs for detection of a relevant pathogen. The parents free of the detection object pathogen are segregated for breeding, and then specific pathogenfree (SPF) megalopae of eriocheir sinensis are obtained through captive breeding. The method has the advantages that the bodies of parents are not injured by sampling, thereby guaranteeing normal eggcarrying and hatching of the parent crabs, and the obtained megalopae of eriocheir sinensis are specific pathogen free.
