A method and apparatus are disclosed for performing real-time lateral tracking using video images to enable registration of OCT scan locations. Fast and efficient algorithms can be used to obtain real-time tracking information using near-infrared video images. Real-time tracking detects lateral eye movement and actively moves the OCT scan beam to the desired scan position. This active tracking system eliminates out-of-place OCT scans and facilitates acquisition of OCT data from well-defined locations in three-dimensional space. The optical backscatter intensity along each A-scan can be obtained by standard FD-OCT acquisition and processing.
