The invention discloses a method for developing a bidens bipinnata plant SSR (Simple Sequence Repeats) primer based on transcriptome sequencing. The method comprises the following steps: (1) acquiringtranscriptome data; (2) identifying an SSR primer; and (3) designing the SSR primer. 28 pairs of SSR primers of the invention are obtained by screening 6 species of bidens bipinnata and 9 different geographical region populations in the bidens bipinnata species, the primer has polymorphisms in 15 bidens bipinnata species, the 28 primer pairs provided by the invention can be directly applied to more species of the bidens bipinnata to analyze germplasm resources and genetic diversity, and a good foundation can be set for the molecular marker assistant breeding of the bidens bipinnata.
