The method comprises the steps of: respectively transecting pigment-gland-marked hybrid cotton F1 generation and male parent and female parent seeds; observing the availability or the number of pigment glands; if no pigment gland exists, the seed is are mixed with the male parent seeds or other pigment gland free cotton; if the density of the pigment glands is between the male parent and the female parent seeds, the seed is an F1 generation hybrid seed; if the density of the pigment glands is large, the seed is the female parent selfed seed or is mixed with other poly-pigment gland cotton; and judging the F1 hybrid seed purity according to the total number of tested cotton seeds and the number of cotton seedlings with pigment gland characters as the male parent, the female parent and a middle type. The method is simple and easy to operate, rapid and reliable, solves the identification difficulty of the purity of cotton hybrid seeds.
