The method for operating the multiple heterogeneous databases comprises the steps that a global view for the multiple heterogeneous databases is generated; an SQL grammar analysis device generates a global task according to an SQL statement and submits the global task to a task scheduling device; the task scheduling device breaks the global task into subtasks for the heterogeneous databases and dispatches the subtasks to a task execution agent device; operation is executed by a task execution agent unit in the heterogeneous databases corresponding to the subtasks. According to the method, the middleware device and the system, access to the heterogeneous databases can be achieved through the global view based on a mediator model, the distributivity and heterogeneity difference of the databases are shielded, a uniform data view is provided, the problem of mode confliction among the heterogeneous databases is solved, and transparent access to the heterogeneous databases is achieved.
