Embodiment

[0052] To validate HLA predictions, three independent known patient records and samples were obtained from the 1000 Genomes Project (NA19238, NA19239, and NA19240), and then HLA typing was predicted as described above. Notably and unexpectedly, in addition to HLA-C (for NA19238), DRB1 (for NA19239) and HLA-C (for NA19240), HLA determination and prediction using the de Bruijn plot method as described above has a near-perfect match, such as figure 1 shown. It is worth noting that these three discrepancies could be explained by incorrect data in the published records. The HLA prediction method presented in this paper has demonstrated 100% accuracy in different groups of 5 HLAs in 3 independent datasets. According to this data, the "public" C*18:01 cannot be supported, while the predicted C*18:02 is fully supported. Furthermore, Mendelian inheritance dictates that a "published" DRB1*13:01 on both alleles is unlikely (provided that NA19238 and NA19239 are the parents of NA19240)...

Abstract

Contemplated systems and methods use high-accuracy in silico HLA analysis to so establish a transplant match database suitable for transplantation, and particularly stem cell and solid organ transplant.

Description

[0001] This application claims priority to U.S. Provisional Application Serial No. 62 / 554,655 filed September 6, 2017. technical field [0002] The field of the invention is systems and methods for pre-implantation tissue matching, and more particularly relates to in silico HLA determination. Background technique [0003] The following description includes information useful for understanding the present invention. It is not an admission that any of the information provided herein is prior art or relevant to the presently claimed invention, or that any publication specifically or implicitly referenced is prior art. [0004] HLA typing remains critical in the practice of transplanting various solid organs and stem cells, and there are various systems and methods known in the art to determine a patient's HLA typing. Most commonly, HLA typing is performed using wet chemical / serological methods or via nucleic acid analysis, especially sequencing or PCR-based methods. These met...
