The invention relates to a feature sequence alignment method, which comprises the following steps of acquiring a feature sequence and a standard sequence which are arranged according to a sequence of position coordinates from small to large, and calculating a sequence similarity score and a sequence distance difference between the feature sequence and the standard sequence according to the position coordinates and feature values of the feature sequence and the standard sequence; and classifying the feature sequence and the standard sequence by adopting a clustering algorithm to obtain a feature sub-sequence and a standard sub-sequence which are sequenced according to the sequence of the position coordinate centers from small to large. For each feature sub-sequence, a standard sub-sequence meeting a preset screening condition is screened from the standard sub-sequences, and a sub-sequence similarity score and a sub-sequence distance difference between the feature sub-sequence and the screened standard sub-sequence are calculated according to position coordinates of the feature sub-sequence and the screened standard sub-sequence; a subsequence distance difference corresponding to the maximum subsequence similarity score of each feature subsequence is obtained as a correction distance of the feature subsequence, and each feature subsequence is corrected according to the correction distance, so an alignment relationship between the feature sequence and the standard sequence is established.
