The method is characterized by comprising an enrichment step, a separation and purification step and an analysis and detection step, wherein the enrichment step is performed as follows: after a to-be-measured water sample is filtered, n isotope purification interior labels and a 13C interior label extraction solution are added to the sample, and n is an integer which is larger than or equal to 1 and smaller than or equal to 16, preferably is 4-16 and more preferably is 8-15. The original analysis method is changed, an analysis method for multiple isotope interior labels is established, accordingly, most of targets have corresponding isotope markers serving as the interior labels, and correspondingly, as for the targets with isotope markers unable to be purchased, the isotope markers of substances with similar structures and properties are selected as the interior labels.
