The invention provides a method for removing endotrophic bacteria in a tissue culture system of a nandina with red leaves, which belongs to the technical field of plant cultivation. The method is characterized by comprising the following steps of: (1) selecting tissue culture seedlings with endotrophic bacterium infection in seedling bases in a culture medium from the tissue culture seedlings of the nandina with red leaves in a proliferated state; (2) taking out the tissue culture seedlings with endotrophic bacteria on an ultraclean workbench, cutting off apexes and peeling off stem apexes; (3) inoculating the peeled stem apexes into an inducing differentiation culture medium added with bacteriocidal substances; an (4) cutting off adventitious buds differentiated from the stem apexes after the stem apexes are cultured for a section of time, transferring into a proliferation culture medium to be cultured until the tissue culture seedlings grow normally and no endotrophic bacterium pollution is caused.
