The invention discloses a subsea tunnel active control mode waterproof and drainage system design method and system; the method comprises the following steps: obtaining subsea tunnel engineering parameters and subsea tunnel allowance displacement; determining a tunnel surrounding rock original seepage according to the subsea tunnel engineering parameters; determining whether or not the tunnel surrounding rock original seepage is bigger than the subsea tunnel allowance displacement; if yes, obtaining tunnel structure seepages corresponding to employed different waterproof and drainage measures,and calculating water loads that are held by different waterproof and drainage measures; if not, determining the active control mode waterproof and drainage system according to the tunnel structure seepages and the water loads. The design method and system can reduce the subsea tunnel waterproof and drainage design subjectivity and scientific values, can prevent wastes, and can remove tunnel construction safety troubles caused by unreasonable designs.
