The method comprises the following steps of: at an entrance of a tunnel, carrying out package handling to a received tunnel entrance clock message in a package mode corresponding to the tunnel, and carrying out clock correction handling to the clock message subjected to the package handling; and sending the clock message subjected to the clock correction handling to an exit of the tunnel. The network node for handling the clock message comprises a package module and a sending module. The communication system comprises the network node for handling the clock message, a network node in the tunnel and a tunnel exist network node. The clock message which is packaged again passes through the tunnel. As the nodes themselves are used as clock reference points to carry out passthrough handling in follow-up handling, each network node needs not to reach absolute time synchronization, the problem of clock synchronization of clock message tunnel transmission is solved, and the clock synchronization in the tunnel passthrough is more accurate.
