The invention provides the Geobacillus kaustophilus strain NJRC-14, the Geobacillus kaustophilus strain NJRC-14 is capable of rapid proliferation at 30-50DEG C and produces a lot of soil-borne bacterial wilt pathogen growth inhibition substances by solid fermentation with rapeseed meal. The invention also provides a preparation method of the microbial organic fertilizer by use of the strain NJRC-14 and application, the microbial organic fertilizer is simple in production method, stable in quality and free of need of secondary fermentation, and has better economic and social benefits. Experiments show that, after the microbial organic fertilizer is applied into the soil, antagonistic bacteria can multiply rapidly to form a dominant group in the soil, the antagonistic bacteria uses the rapeseed meal to produce antagonistic substances to inhibit the growth of pathogens, and the biocontrol efficiency reaches to more than 75% in tomato bacterial wilt soil with serious morbidity.
