Embodiment Construction

[0026] The present invention will be further described below in conjunction with specific implementation examples. The methods used herein are conventional methods unless otherwise specified. The following examples do not limit the invention in any way.

[0027] (1) Genome information acquisition of parental materials

[0028] 1. Test materials

[0029] Any candidate breeding parent material for the breeder.

[0030] 2. DNA extraction and whole genome high-throughput sequencing

[0031] Referring to the DNA extraction method of Temnykh et al. (2000), genomic DNA was extracted from each individual plant.

[0032] Considering the cost, genome sequencing can be based on shot-gun sequencing technology, and the library construction and sequencing methods are the same as conventional. To obtain better quality data coverage, it is recommended to be above 10X. In order to ensure the quality of the sequencing data, if more than 50% of the bases in the original data have a base qu...

Abstract

The invention relates to a genome information assisted breeding method for parent selection by means of SNP clustering and PAV variation. The essence of the genome information assisted breeding method is to obtain genome sequencing information of candidate parents with the help of genomic and bioinformatics methods; on one hand, a high-quality SNP data set is obtained through sequence alignment, a genetic distance matrix of the candidate parents is calculated, and the affinity between the candidate parents is judged with the help of a clustering tree; on the other hand, a Denovo assembled candidate parent contig is positioned to a reference genome, and the PAV variation of candidate parent target trait related genes is obtained according to the physical location. By combining the PAV variation and affinity information based on SNP, a parent subset is screened out from a large number of candidate parents for phenotype identification; finally, a selected breeding parent is determined by combining the phenotype identification result of the parent subset. The genome information assisted breeding method belongs to the field of rice molecular breeding, the range of the materials for phenotype identification can be effectively narrowed from the large number of the candidate parents, the workload of phenotype identification is reduced, and the breeding work efficiency is improved.

Description

technical field [0001] The invention relates to a genome information-assisted breeding method for selecting breeding parents by using SNP clustering information and PAV variation information. The method belongs to the field of crop molecular breeding, and is suitable for efficiently selecting breeding parents in rice and other crops. Background technique [0002] The combination of genome technology and information technology enables researchers to easily obtain the massive amount of genetic data they need and deeply mine related genetic information; the database platform enables breeders to store and deeply mine massive data and realize information sharing . Parental selection is a crucial step in crop breeding, which directly determines the success or failure of all work in a breeding cycle (3-5 years). With the advent of the genome era, molecular breeding has evolved towards the direction of genome-wide information; the selection of breeding parents is not only based on...
