The method comprises the procedures as follows: after overlapping business processing unit completes initialization, network element management unit is informed whether the overlapping business processing unit supports incremental processing of command configuration; if the overlapping business processing unit supports incremental processing of command configuration and receives incremental processing message of time slot configuration, judging whether the current assigned message is lost and recording the lost message, sending message loss information response to the network element management unit under message loss condition; after receiving message loss information response, the network element management unit sends a command of applying complete message configuration for assigned information and forwards the complete message to the overlapping business processing unit after receiving complete message. The invention has the advantages of avoiding interlocking wrong business caused by inconsistence between network management system information and business processing unit actual configuration information as a result of incrementally assigning message loss.
