[0027] Systems and methods are described for analyzing biological samples mounted on transparent surfaces with multiple reagents in an automated fashion using multi-stage disposable cartridges. Multiple reagents can each be stored in separate fluid wells on the cartridge. The elastomer layers in the multi-stage disposable cartridge can be configured as fluid valves and pumps, which allow reagent fluid to flow from the wells to the sample analysis chamber where the biological sample is placed. Fluid valves and pumps can be actuated using pneumatics from the source and controlled by a computer. Thus, a biological sample can be analyzed using multiple reagents in an automated fashion. Since the fluid pathways are very small and contained within the multi-stage disposable cartridges, dead volumes are small and successive reagents can be applied in a short time.
